How to Predict Large Protein Complex Structures with Hybrid Modeling

Predicting a very large protein complex is usually not a one-model exercise. Build and assess it hierarchically: curate composition and stoichiometry, predict subunits and smaller interfaces, assemble those pieces combinatorially, then fit and refine candidate assemblies against cryo-EM, SAXS, cross-linking, native mass spectrometry and interaction data. The defensible result is an ensemble of models with explicit uncertainty, not a single pose presented as fact.

What hybrid modeling means for a large complex

Hybrid, or integrative, modeling combines evidence from different experimental and computational methods while generating and evaluating structures. The Integrative Modeling Platform (IMP) manual describes the approach as considering information from different methods simultaneously during modeling. For a large assembly, that might mean combining predicted subunit structures, cross-link-derived distances, a cryo-EM density map, SAXS scattering and biochemical interaction evidence in one restrained calculation.

This strategy is needed because the problem changes with size. A model must account not only for how each chain folds, but also for how many copies exist, which cofactors or nucleic acids are present, which contacts are stable, and which regions are flexible or disordered. A sequence model can propose plausible local structures while still getting the global composition or arrangement wrong. Hybrid modeling makes those separate questions explicit and lets independent evidence eliminate incompatible arrangements.

The workflow below is designed for assemblies too large or heterogeneous for a single end-to-end prediction. It also applies when an experimental map is available but does not resolve every subunit, domain or flexible tail.

Why very large assemblies defeat one-shot prediction

Stoichiometry is a structural variable

Before modeling, determine the expected copy number of every protein chain and record alternative possibilities. A complex containing two copies of one subunit and a complex containing three copies can have different symmetry, interfaces and mass even when the same sequences are used. Isoforms, processing, cofactors and bound nucleic acids also change the object being modeled.

Large preparations may contain compositional heterogeneity: subunits can be missing, exchanged or present in different states. If those possibilities are hidden at the start, a model can appear geometrically tidy while representing no experimentally observed species. Treat stoichiometry as a hypothesis to test, not a fixed label inferred from sequence alone.

Interfaces are less certain than isolated folds

Prediction methods generally have more information about a well-conserved, independently folded domain than about a transient or weak interface. Co-evolutionary information can be sparse for antibody–antigen, peptide–MHC/TCR and host–pathogen contacts. Flexible linkers and disordered regions may not adopt one reproducible conformation. Consequently, a high-confidence subunit does not guarantee a high-confidence placement in the assembly.

Large systems exceed the regime of many predictors

AlphaFold-Multimer is useful for pairwise interactions and smaller multimeric cases, but the CombFold work notes that very large multimolecular assemblies are outside AlphaFold-Multimer’s training regime. Asking one network to infer every chain and contact at once therefore compounds uncertainty and can produce a plausible-looking but poorly supported global arrangement.

A hierarchical workflow from sequences to an ensemble

1. Define the composition and alternative stoichiometries

  1. Curate sequences. Gather the exact protein sequences, isoform choices and any known processing or truncation. Keep a record of sequence identifiers and versions so every later model can be traced to an input.
  2. List non-protein components. Include cofactors, nucleic acids, metals or other required components when they are part of the biological assembly. A protein-only model can have the wrong geometry if a nucleic-acid scaffold or cofactor is omitted.
  3. Write explicit composition hypotheses. Record the proposed number of copies for each chain and any competing alternatives. Include the expected total mass and the evidence supporting each hypothesis when those data are available.
  4. Separate biological states. If the sample may contain ligand-bound, nucleotide-bound or conformationally distinct states, model them as alternatives rather than averaging them into one structure.

This inventory becomes the constraint on every subsequent step. It prevents a modeling program from silently dropping a difficult chain or duplicating an easy one simply because that arrangement scores better computationally.

2. Predict or obtain structures for individual subunits

Use AlphaFold2, AlphaFold-Multimer, RoseTTAFold or related predictors to generate starting structures for chains and domains that lack experimental coordinates. Existing experimental structures can be preferable starting points when they represent the correct state and sequence. Keep multiple credible models for uncertain regions instead of selecting one by visual appeal.

Inspect per-residue confidence and predicted aligned error, or equivalent confidence measures, before assembly. Mark disordered tails, flexible linkers, unresolved loops and domain orientations with weak support. These regions should be allowed to move or remain unresolved during fitting; forcing them into a rigid body can transmit local uncertainty into the whole assembly.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For a chain that contains several independently folded domains, consider domain-level representations when the relative orientation is uncertain. A domain-level model can be assembled and restrained without pretending that a low-confidence linker has a single fixed geometry.

3. Predict smaller interfaces and subcomplexes

Use multimer prediction for pairwise contacts and modest-size subcomplexes rather than for the entire massive assembly. Generate more than one candidate when interface confidence is limited, and retain the confidence metrics alongside each model.

A 2024 review in Current Opinion in Structural Biology reports 40–70% Top-5 success on pairwise protein–protein interaction benchmarks for methods in this class. That statistic is benchmark-specific: it describes whether a correct interaction appears among the five highest-ranked predictions, not whether every interface in a large native assembly will be correct. Pairwise success should therefore supply hypotheses for the next stage, not serve as proof of the final complex.

Group pairwise predictions into biologically plausible subcomplexes. A repeated contact observed across independent predictions, biochemical data and known stoichiometry deserves more weight than an isolated high-scoring pose. Preserve alternative interface orientations when the evidence does not discriminate between them.

4. Assemble hierarchically instead of folding everything at once

Combine the predicted subunits and subcomplexes in stages. A tool such as CombFold is designed for combinatorial or hierarchical assembly of large complexes from predicted subcomplexes. The basic idea is to solve smaller placement problems, then combine compatible solutions while tracking which contacts and stoichiometries each candidate uses.

  1. Choose an assembly unit. Start with a domain, subunit pair or experimentally supported subcomplex whose internal arrangement is relatively well constrained.
  2. Enumerate compatible placements. Add neighboring units while enforcing chain identity, copy number and any known symmetry or connectivity.
  3. Keep competing arrangements. Do not collapse candidates merely because one has the best initial score. Store alternatives that differ in stoichiometry, orientation or flexible-domain placement.
  4. Record provenance. For each candidate, retain the input structures, interface predictions and restraints that produced it. This makes later conflicts diagnosable.

Hierarchical assembly reduces the dimensionality of the search, but it does not remove ambiguity. A candidate can satisfy local pairwise contacts while placing distant subcomplexes incorrectly, so global experimental restraints are essential.

5. Translate experiments into spatial restraints

Hybrid modeling works when observations become explicit, testable restraints. IMP provides an open-source C++/Python framework for this process, with documented workflows for cryo-EM fitting, SAXS, docking, conformational sampling and other integrative tasks.

  • Cross-linking and proteomics: Convert a cross-link into a distance restraint between the linked residues, with the appropriate allowance for linker chemistry and unresolved side-chain geometry. Treat ambiguous links as alternatives that can be satisfied by more than one residue pair rather than forcing one assignment.
  • Cryo-EM density: Fit subunit or domain structures into the map and score how well their mass occupies the observed density. A map can define the overall envelope while leaving side-chain contacts or flexible regions unresolved.
  • SAXS: Calculate the scattering profile for each candidate and compare it with the measured curve. SAXS is especially useful for distinguishing global compaction and domain arrangement when the sample is in solution, but it normally provides lower spatial specificity than a resolved density map.
  • Native mass spectrometry: Use measured intact masses and subcomplex compositions to test stoichiometry and identify assemblies that cannot coexist with the observed mass distribution.
  • Interaction and biochemical data: Encode known contacts, exclusions, oligomerization states or mutational effects as restraints or scoring terms. Keep the origin and uncertainty of each observation visible.

Do not give every restraint the same authority by default. A directly measured distance, a low-resolution envelope and a predicted contact have different error models. Weight them according to their precision and ambiguity, and test whether the conclusions change when a weak or disputed datum is removed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

6. Sample and score many candidate assemblies

IMP’s general workflow is to gather data, choose a representation, translate evidence into spatial restraints, sample with optimization or stochastic methods, and analyze the resulting ensemble. In practice, run enough independent searches to expose alternative minima rather than relying on one optimization trajectory or one random seed.

Score candidates using several independent criteria:

  • How many experimental restraints are satisfied, violated or unresolved?
  • How well does each subunit or domain fit the cryo-EM density?
  • How closely does the predicted SAXS profile match the measured curve?
  • Does the candidate obey the proposed chain count, mass and interaction data?
  • Do repeated runs converge on the same arrangement, or do they form several clusters?

A model that wins on one score but violates a strong orthogonal measurement is not a successful prediction. Rank candidates by the complete evidence set and retain clusters that are comparably supported.

7. Analyze the ensemble, not just the top pose

Cluster the sampled models by the positions of subunits, domains and interfaces. A tight cluster indicates reproducibility under the chosen restraints; several well-populated clusters indicate unresolved alternatives or genuine conformational heterogeneity. Report the spread of each region separately, because a rigid core and a mobile peripheral domain should not receive one global confidence label.

Perform sensitivity analysis by changing ambiguous restraints, removing one evidence type at a time and repeating the sampling. If the same architecture survives those perturbations, it is more robust. If a contact disappears when one uncertain cross-link is removed, label it as tentative rather than presenting it as established.

How the main approaches fit together

Approach or tool Best role in a large-complex workflow Evidence or output Important limitation
AlphaFold2 Starting structures for individual protein subunits or domains Predicted coordinates with per-residue confidence and predicted aligned error Does not by itself establish large-complex stoichiometry or global assembly
AlphaFold-Multimer Pairwise interactions and smaller multimeric hypotheses Candidate interfaces and multimer confidence metrics Very large multimolecular assemblies are outside the training regime noted by CombFold
RoseTTAFold and related predictors Independent starting models and alternative interface hypotheses Predicted subunit or smaller-complex structures Predictions remain hypotheses that require assembly-level validation
CombFold Combinatorial, hierarchical assembly from predicted subcomplexes Alternative large-assembly arrangements assembled from smaller units Candidate arrangements still require experimental restraints and ensemble analysis
IMP (version 2.21.0 documentation) Integrative representation, restraint definition, sampling, cryo-EM fitting, SAXS and docking Ensembles scored against multiple evidence types Results depend on the quality, weighting and ambiguity of the supplied restraints

These approaches are complementary rather than interchangeable. Sequence-based predictors propose local geometry and contacts; hierarchical assembly manages scale; integrative modeling tests the complete arrangement against observations.

What to measure before accepting a model

Interface confidence

Report the confidence associated with each interface, not only the confidence of the participating chains. Include predicted aligned error or an equivalent interface measure and distinguish contacts supported by experiments from contacts inferred only by a predictor.

Global and local map fit

For cryo-EM, show the map resolution used for fitting and identify regions where density is weak, missing or compatible with multiple placements. A good global envelope score can hide an incorrect local orientation, so inspect both the whole assembly and each subunit.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Restraint satisfaction and conflicts

List satisfied, violated and ambiguous restraints. A conflict may indicate an incorrect stoichiometry, a misassigned cross-link, a different conformational state or a genuine limitation of the data. Do not silently discard conflicts to improve a score.

Reproducibility and clustering

Describe the number of independent sampling runs, the clustering criterion and the population of major clusters. A single model from a single seed provides little evidence of convergence. Stable clusters across seeds and reasonable perturbations are more informative.

Unresolved regions

Mark flexible, disordered or low-density segments as unresolved when the data cannot locate them. An ensemble that leaves those regions mobile is more accurate than a rigid model that invents precise coordinates.

Common failure modes and how to recover

Failure: the wrong stoichiometry is forced

Symptoms: persistent mass disagreement, unfillable density, repeated restraint violations or unexplained extra contacts.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Recovery: return to the composition inventory, generate alternative copy numbers and compare them against native mass spectrometry, density occupancy and interaction data. Re-run assembly instead of trying to repair an impossible arrangement by moving individual chains.

Failure: a confident subunit is placed incorrectly

Symptoms: excellent monomer confidence but poor map fit, incompatible cross-links or an interface unsupported by biochemical evidence.

Recovery: preserve the subunit fold, release its rigid-body placement, generate alternative pairwise interfaces and let global restraints determine the orientation. Confidence in a fold is not confidence in its location.

Failure: one predicted contact dominates the model

Symptoms: the assembly depends on a single low-confidence interface or one ambiguous cross-link.

Recovery: reduce that evidence’s weight, encode alternative assignments and test whether the architecture survives its removal. If it does not, report the contact as unresolved and retain the competing cluster.

Failure: flexible regions are overfit

Symptoms: long tails or linkers occupy density that is not reproducible, or different runs place them in unrelated positions while the core remains stable.

Recovery: model those segments at lower resolution, as flexible restraints or as unresolved regions. Do not use a visually complete drawing as evidence of a measured conformation.

Failure: a sequence-only model is treated as a structure determination

Symptoms: a single predicted pose is reported without experimental fit, restraint accounting or alternatives.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Recovery: add available cryo-EM, SAXS, cross-linking, native-mass or interaction information, then sample and validate an ensemble. The Nature Methods editorial title from 2023 captures the appropriate interpretation: AlphaFold predictions are valuable hypotheses that accelerate, but do not replace, experimental structure determination.

Designing a reproducible calculation

Large-complex modeling is sensitive to input choices and stochastic sampling. Keep a machine-readable record of sequences, isoforms, chain names, stoichiometries, cofactors, nucleic acids, predictor versions, model files, restraint definitions, map and SAXS data, random seeds and scoring weights. Pin software versions where possible; the IMP documentation referenced here is version 2.21.0.

Separate raw observations from derived restraints. For example, retain the original cross-link list and the distance restraints generated from it, or the original SAXS curve and the calculated profile used for scoring. This makes it possible to identify whether a surprising result came from the data, the conversion step or the sampling procedure.

Record computational resources and elapsed time for each stage rather than assuming that a run is reproducible from the final coordinates alone. When comparing methods, compare the scale they were designed for, the evidence they can consume, the number of alternatives they produce and the validation performed—not merely the visual quality of a rendered model.

A practical decision framework

  • If you have sequences but no assembly-level experiment: predict subunits and modest-size interfaces, assemble alternative hypotheses hierarchically and label the result as a computational model requiring experimental discrimination.
  • If you have a cryo-EM map: use predicted or known subunits as fitting units, test alternative stoichiometries and inspect both density correlation and local unresolved regions.
  • If you have SAXS but no high-resolution map: use SAXS to constrain global shape and domain arrangement while retaining multiple local interface hypotheses.
  • If you have cross-linking or interaction proteomics: translate the observations into explicit, uncertainty-aware distance or contact restraints and check for assignment ambiguity.
  • If native mass spectrometry is available: use measured masses and subcomplex compositions early, before expensive structural sampling, to remove impossible stoichiometries.
  • If evidence types disagree: investigate state differences, heterogeneity, misassignment and restraint error; do not average incompatible models into one structure.

How to report the final result

A publication-quality result should include the composition hypothesis, all alternative stoichiometries considered, the source and confidence of each subunit model, the interface predictions used, every experimental data type, restraint definitions, sampling strategy, clustering method and validation statistics.

Show the major ensemble clusters and identify which features are common to all of them. Distinguish experimentally supported contacts from predictions, and provide a map or scattering fit where applicable. State which regions remain unresolved and which conclusions are sensitive to ambiguous data. This presentation lets readers understand both what the model explains and what it cannot yet determine.

Bottom line for large-complex prediction

Use prediction networks to supply subunits and small-interface hypotheses, not to bypass the assembly problem. Build candidate complexes hierarchically, test competing stoichiometries, integrate cryo-EM, SAXS, cross-linking, native mass spectrometry and interaction evidence through explicit restraints, and analyze a reproducible ensemble. The strongest conclusion is the set of arrangements that survives independent data, perturbation and clustering—not the single pose with the most attractive rendering.
