How to Organize Plain-Text Notes with Markdown Folders, Links, and Tags

The most maintainable Markdown note system uses all three tools for different jobs: shallow folders provide broad context, links connect specific ideas, and a small controlled set of tags adds cross-cutting filters such as status or note type. Keep every note focused, use readable and stable filenames, and create index notes when a topic becomes large enough to need a landing page.

This approach keeps files understandable in a normal file manager and makes migration between applications less painful. It also avoids the two common extremes: burying information in deeply nested folders or tagging every sentence until search results become noise.

What each organizing tool is for

Markdown is plain text with lightweight conventions for headings, paragraphs, lists, links, images, code and quotations. A normal Markdown link uses the form [display text](destination), so the file remains readable even when opened outside a note application. The syntax reference is available at Markdown.org’s syntax guide.

Folders, links and tags solve different retrieval problems. Treating them as interchangeable is what makes a system hard to maintain.

Tool Best use Strength Typical failure
Folders Broad, relatively stable context Predictable browsing and simple file management Deep hierarchies force one note into one location and make moves expensive
Links Specific relationships between notes Shows context, sequence, sources and related ideas Unlabelled or broken links become a pile of unexplained destinations
Tags A small number of properties that cut across folders Fast filtering by workflow, type or another shared attribute Spelling variants and over-tagging make filters unreliable

A useful rule is to put a note in a folder because of where it belongs in your broad information landscape, link it because of what it relates to, and tag it because of a property you will filter across many folders.

Start with a shallow folder structure

Begin with a few top-level folders and resist creating a new branch for every subject. A practical starting layout is:

Inbox/
Projects/
Areas/
Resources/
Archive/

Inbox

Use Inbox for unprocessed captures: meeting notes, web excerpts, ideas and tasks that have not yet earned a permanent home. It is a queue, not a second permanent library. Review it on a schedule and decide whether each note should be moved, linked, tagged, merged or deleted.

Projects

Place work with a defined outcome and an end point here. A project folder can contain planning, decisions, source material and a project index note, but do not create a separate folder for every meeting unless that volume genuinely improves retrieval.

Areas

Areas are ongoing responsibilities without a fixed finish date, such as health, finances, learning or household administration. Keep their names broad enough to remain useful if the details change.

Resources

Use this for reference material that supports multiple projects: concepts, how-to notes, technical references, books and reusable checklists. Links should express which project or area currently uses a resource.

Archive

Move inactive projects and outdated material out of active folders without deleting it. An archive preserves history while keeping day-to-day browsing focused.

Add subfolders only when one of two conditions is true: browsing has become difficult at the current level, or separate folders are required for permissions, synchronization or another operational reason. A shallow hierarchy reduces renaming and moving work and is easier to understand in any file manager.

Give every note one clear subject

A note should answer the question “What is this file about?” with one stable subject. A focused note is easier to link, move, search and reuse than a running document that mixes unrelated ideas.

  • Use a readable filename that identifies the subject, such as project-kickoff-decisions.md or markdown-link-syntax.md.
  • Prefer stable names over dates or temporary status words when the subject will persist. Put dates in frontmatter or in the text when they are important to the content.
  • Keep one spelling and capitalization convention. Consistency matters more than whether you choose title case, sentence case or lowercase.
  • Put a short heading at the top of the file so the note still identifies itself when copied into another editor.

Do not encode every attribute in the filename. A name such as draft-high-priority-client-project-final-v3.md becomes wrong as soon as the workflow changes. Use a stable subject name and let links, tags or frontmatter carry changing properties.

Use links to express relationships

Links are the connective tissue of a note library. They can show that a decision belongs to a project, that a concept explains another concept, or that a source supports a claim. Write descriptive link text so a reader understands the destination before opening it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Portable Markdown links

When portability matters, use ordinary relative Markdown links:

See the [project decision log](../Projects/website-redesign/decision-log.md)
for the rationale behind this change.

Relative links are understandable to text editors, file managers, static-site generators and many Markdown applications. Keep paths relative to the file that contains the link, and update them when you move a file. Avoid relying on an application’s private URL scheme for core relationships.

Wikilinks

Some applications offer shorter wikilinks such as [[decision-log]]. They are convenient when the application can resolve names, show backlinks and rename targets automatically, but they are not part of basic Markdown. A different application may display them as ordinary text or require an import conversion.

Obsidian documents support for both wikilinks and standard Markdown links. It can create a missing note at the linked folder path, and renaming a file updates its links; see Obsidian’s links documentation and its note-management documentation. Those behaviors are application features, not guarantees of every Markdown editor.

Linking patterns that remain useful

  • Index to detail: an index note lists and briefly describes the notes in a project or subject.
  • Decision to evidence: a decision note links to the research, requirements or experiment that supports it.
  • Concept to concept: a definition links to prerequisites, alternatives and examples.
  • Note to next action: a project note links to the exact task or checklist needed next.

Do not copy the same taxonomy into every linked note. Let the index provide the map and let individual notes contain the details.

Introduce index and map notes at the right time

An index note is a landing page for a project or subject that has enough related files to become difficult to scan. It is not a duplicate folder tree. Give each entry a descriptive link and a sentence explaining why it matters.

# Website redesign

## Start here
- [Goals and scope](goals-and-scope.md) — agreed outcomes and exclusions
- [Decision log](decision-log.md) — choices and their rationale
- [Content inventory](content-inventory.md) — pages still to review

## Related resources
- [Markdown link syntax](../../Resources/markdown-link-syntax.md)

Create an index when a reader would otherwise need to open several files to understand the subject. Keep it short enough to maintain. If an index becomes a long narrative, split the material into focused notes and leave the index as navigation.

Use tags as a controlled, cross-cutting vocabulary

Tags are most valuable for properties that apply across folders. Examples include workflow status, note type and a broad topic:

#status/draft
#type/person
#topic/markdown

Obsidian defines tags as keywords or topics. Its documentation describes hash-prefixed tags, YAML list tags, search and nested slash notation such as #inbox/to-read; see the tag documentation. Other applications may support only some of these forms, so use the simplest syntax your tools can read.

Choose a small vocabulary

Write a short tag policy before you have hundreds of notes. For example:

  • status/ is reserved for workflow states: status/inbox, status/draft, status/evergreen.
  • type/ identifies the note form: type/person, type/meeting, type/concept.
  • topic/ holds only broad subjects that you regularly filter.

Decide whether tags are singular or plural, whether words are lowercase, and whether a note may have more than one value in a category. Record the policy in a small conventions note. A controlled vocabulary prevents #todo, #to-do and #tasks from silently becoming three unrelated filters.

Separate temporary workflow from durable subject labels

A status such as #status/draft is expected to change. A subject label such as #topic/markdown should survive a workflow change. Keeping these categories separate prevents an archived note from retaining a misleading “inbox” identity and makes cleanup straightforward.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do not tag what a folder or link already explains

If every file inside Projects/website-redesign receives #project/website-redesign, the tag adds little. Tag only when you need to find matching notes across otherwise unrelated folders. Links are better for a relationship such as “this decision depends on that requirement”; tags are better for a filter such as “show every draft, wherever it lives.”

A complete workflow from capture to archive

  1. Capture quickly. Create a focused note in Inbox with a useful provisional title. Do not interrupt the thought to design its final taxonomy.
  2. Clarify the subject. Remove unrelated material or split it into separate notes. Give each file a stable, readable name.
  3. Choose the broad context. Move the note to Projects, Areas or Resources. Keep it in Inbox only if it still needs a decision.
  4. Add durable relationships. Link the note to the relevant project, concept, source or next action. Prefer descriptive standard Markdown links if the files may be opened elsewhere.
  5. Apply only useful tags. Add a status, type or broad topic tag when you expect to filter by it across folders.
  6. Update an index. If the subject has become a cluster of notes, add the new file to its index or map note instead of adding another layer of folders.
  7. Review the queue. On a recurring schedule, process remaining Inbox notes, fix broken paths, merge duplicates and remove temporary workflow tags that no longer apply.
  8. Archive deliberately. Move completed or inactive material to Archive. Preserve links where they remain useful and avoid changing filenames without a reason.

The schedule can be daily, weekly or tied to your work rhythm. The important part is that Inbox has a defined review action; otherwise it becomes an unsearchable second archive.

Keep the files portable when changing applications

Portability comes from treating the files, not the application database, as the source of truth. Obsidian describes a vault as a local folder containing Markdown files and subfolders. Its documentation notes that because notes are plain-text files, they can be edited with other text editors and file managers; see How Obsidian stores data.

Before switching tools, make a copy of the entire notes folder, including subfolders and any attachments. Then audit the parts that may not be universal:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Convert wikilinks to standard relative Markdown links if the destination application does not resolve wikilinks.
  • Check callouts, embeds, plugins, frontmatter fields and task syntax for application-specific behavior.
  • Confirm that image and file paths remain relative and that filenames preserve their case.
  • Open a representative sample in a basic text editor to verify that headings, paragraphs, links and lists remain readable without the original app.
  • Search for unresolved link markers or old folder paths after any bulk move.

Application services are separate from the files. Obsidian lists Sync and Publish as add-on services; Publish is described for wikis, knowledge bases, documentation and digital gardens on its Help page. A synchronization or publishing feature may be convenient, but it should not be confused with the portability of the underlying Markdown files.

How folders, links and tags work together

Consider a note called decision-log.md inside Projects/website-redesign/. Its folder says the broad context is the redesign project. It can link to requirements.md, content-inventory.md and a resource note about Markdown links. It might carry #type/decision and #status/current because those properties are useful across projects. None of those mechanisms has to duplicate the others.

Question you are asking Use Example
Where would I browse for this? Folder Projects/website-redesign/
What does this depend on or explain? Link [requirements](requirements.md)
Which notes share this property? Tag #status/current
Where should a newcomer begin? Index note Projects/website-redesign/index.md

Maintenance and troubleshooting

“I cannot decide where a note belongs”

Put it in Inbox temporarily, give it one clear subject and link it from the project or topic that prompted it. If the uncertainty persists, your top-level folders may be mixing different classification rules; simplify them rather than adding another nested level.

“I have too many tags”

Export or list your tags, group spelling variants and delete tags that merely repeat a folder name. Keep tags for filters you actually use. Merge synonyms into one canonical form and record the change in your conventions note.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“A link broke after I moved a file”

Open the link’s Markdown destination and compare it with the file’s new relative path, including capitalization and the .md extension. Repair the link, then search for the old path across the vault. Applications that automatically update links can reduce this work, but verify the result after bulk moves.

“The new application shows wikilinks as text”

That is an interoperability limitation, not evidence that the note content is lost. Convert entries such as [[decision-log]] to ordinary links with an explicit relative destination, and check ambiguous duplicate filenames manually.

“My index note is becoming another giant document”

Keep navigation and content separate. Move explanations into focused notes, leave a one-line description and link in the index, and create a second-level index only when the subject genuinely has multiple areas.

Decision framework: which tool should you add?

  • Choose a folder when the classification is broad, stable and useful for ordinary browsing.
  • Choose a link when you are expressing a relationship between two particular notes.
  • Choose a tag when the same property must be filtered across several folders.
  • Choose an index note when a project or subject has enough connected notes that a landing page saves repeated searching.
  • Choose none of them yet when the note is still an unprocessed capture; clarify it during Inbox review.

No authoritative statistic establishes that one taxonomy is universally superior. The structure above is a maintainable starting convention: adjust names, review frequency and tag categories to the way you actually retrieve information. The test is practical—can you find a note by browsing, following a relationship or applying a meaningful filter, and can another Markdown tool still read the file?
