How to Organize GST Invoices and Records for an Audit or Investigation in India

For an Indian GST audit or investigation, organize records so an officer can move from a return or ledger figure to the underlying invoice, tax calculation, payment evidence, and delivery trail without altering the original data. Keep a separate, indexed archive for each financial year and GST registration or place of business; preserve outward and inward supplies, stock, input tax credit, output tax, amendments, transport documents, returns, reconciliations, and payment records; and retain the relevant set for at least 72 months from the due date of the annual return. Records connected with a specified appeal, revision, proceeding, or Chapter XIX investigation may need to be kept longer—until one year after final disposal or the ordinary period ends, whichever is later.

This guide is focused on India’s Central Goods and Services Tax (CGST) Act and Rules. State and Union Territory provisions, later amendments, and the wording of a particular notice can change what you must produce. For a live dispute or investigation, have an Indian GST professional review the retention and response plan.

What a GST-ready record system must prove

Section 35 of the CGST Act and the accounts-and-records rules require a registered person to maintain records that explain taxable activity and the tax reported. The objective is not a particular binder, software package, or naming convention. It is a complete, reliable trail linking commercial events to accounting entries, returns, and tax payments.

The record set should allow a reviewer to answer, for any material amount:

Use the official wording and current amendments applicable to your registration when deciding what must be retained. The principal references are the CGST Act section 35 and CBIC’s Accounts and Records Rules under GST.

Which invoices and supporting records to keep

Outward-supply records

Maintain a sequential, searchable record of invoices issued for taxable and zero-rated supplies, along with bills of supply where applicable. Keep the invoice data and the issued document together with evidence that explains the transaction, such as the customer order, contract, dispatch or delivery proof, receipt confirmation, and payment record when relevant.

Keep every amendment with the document it changes. Credit notes and debit notes should be indexed to the original invoice and the return period in which the adjustment was reported. If an invoice was cancelled or replaced, preserve the original status and the reason rather than deleting the earlier record.

Inward supplies and input tax credit

Retain supplier invoices, import documents, self-invoices or payment vouchers required for reverse-charge transactions, debit and credit notes, goods-receipt or service-acceptance evidence, and payment records that support the accounting and input-tax-credit position. Reconcile the inward register to the credit claimed in returns and record how exceptions were resolved.

Stock, production, and movement records

Where relevant to the business, keep records of stock received, supplied, lost, destroyed, written off, or otherwise disposed of, as well as production, packing, wastage, and stock transfers. Link movement entries to delivery challans, e-way bills, invoices, and warehouse or transport evidence. A stock balance should be explainable from opening quantity, receipts, issues, adjustments, and closing quantity.

Tax, payment, and adjustment records

Preserve output-tax and input-tax ledgers, electronic-liability and credit-ledger extracts, challans and payment confirmations, refund applications and supporting schedules, interest or late-fee calculations, and reconciliations between books and GST returns. Keep filed returns and amendments in the same index as the records used to prepare them.

Transport and other transaction evidence

Keep e-way bills, delivery challans, transport receipts, shipping or export documents, vouchers, and other evidence applicable to the transaction. Not every document applies to every supply; the test is whether the document is part of the evidence needed to establish the transaction and its tax treatment.

Where records should be maintained

The rules require records to be maintained by activity and at the principal place of business and the relevant registered places of business. Organize records so that a location’s sales, purchases, stock, and tax entries can be identified without mixing them with another registration or branch.

A practical structure is:

  • One archive for each financial year.
  • Within it, a separate branch for each GSTIN or registered place of business, where that separation is relevant.
  • Within each GSTIN or location, an index by return or tax period, business activity, and transaction class.
  • A cross-reference from each return line, reconciliation, or ledger account to the underlying source documents.

This is an organizational method, not an officially prescribed folder taxonomy. You may use paper files, a document-management system, accounting software, or a combination, provided the resulting records are complete, legible, secure, and retrievable.

How long to keep GST invoices and records

Section 36 of the CGST Act sets the ordinary retention period at 72 months from the due date for furnishing the annual return for the year to which the accounts and records relate. The clock is tied to the annual-return due date, not simply to the invoice date or the end of the financial year.

The Act states: “Every registered person required to keep and maintain books of account or other records in accordance with the provisions of sub-section (1) of section 35 shall retain them until the expiry of seventy-two months from the due date of furnishing of annual return for the year pertaining to such accounts and records:” (CGST Act section 36, Parliament of India).

Situation Minimum retention rule How to apply it
Ordinary accounts and records 72 months from the due date of the annual return for the relevant year Calculate the date from the applicable annual-return due date and retain through the resulting period.
Records pertaining to a specified appeal, revision, proceeding, or Chapter XIX investigation One year after final disposal or the ordinary 72-month period, whichever is later Identify the records covered by the matter, record the final-disposal date, and compare both dates before authorizing disposal.

An investigation does not automatically create an indefinite hold on every document in the business. Apply the extension to records pertaining to the specified matter, while continuing to preserve any other records that remain within the ordinary retention period. If a notice, order, appeal, or investigation gives a more specific direction, follow it and obtain professional advice before destroying or overwriting records.

A step-by-step archive system

1. Freeze the source record set

Before reorganizing, make a read-only or otherwise protected copy of the current accounting export, invoice repository, return files, and relevant email or document folders. Do not “clean up” by deleting duplicates, cancelled invoices, rejected documents, or old versions until you have established which copies are the authoritative records and checked the retention clock.

2. Create the year and registration index

Start with the financial year and GSTIN or registered place of business. Add a master index with the return period, transaction class, document range, storage location, and responsible person. Use stable identifiers such as invoice number, supplier or customer GSTIN, document date, tax period, and ledger reference.

  • What You Get: Anker USB-C Hub (7-in-1), welcome guide, 18-month warranty, and our friendly customer service.

3. Sort by activity and transaction class

Within each period, use consistent categories:

  • Outward tax invoices and bills of supply.
  • Outward credit notes, debit notes, amendments, and cancellations.
  • Inward invoices, import records, reverse-charge documents, and input-tax-credit support.
  • Stock, production, warehouse, and movement records.
  • Delivery challans, e-way bills, transport evidence, and delivery acknowledgements.
  • Payment, receipt, voucher, refund, and adjustment records.
  • Returns, ledgers, reconciliations, workings, and filed acknowledgements.

Keep related documents together or provide a visible cross-reference. A note in an index that points to a different folder is useful only if the destination is stable and accessible.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

4. Tie returns and ledgers to source documents

For each filed return, retain the final submitted form or electronic acknowledgement, the calculation or reconciliation used to prepare it, and the ledger extracts supporting the reported values. The index should let a reviewer start with a turnover or input-tax-credit amount and drill down to a sample of invoices, notes, payment evidence, and movement documents.

5. Record exceptions instead of hiding them

Maintain an exception log for missing supplier documents, duplicate invoice numbers, cancelled documents, mismatches, credit reversals, stock variances, and late corrections. State the issue, amount, period, action taken, supporting evidence, and approval. An explained exception is easier to defend than an unexplained gap or a silently overwritten entry.

6. Apply retention and legal holds

Add the ordinary disposal date to the master index for every financial year. Maintain a notice-and-proceeding register showing the notice number, subject, affected periods, documents placed on hold, and final-disposal date. Suspend destruction or deletion for records covered by a hold, and recalculate the date under section 36 before release.

Electronic records: controls that make them usable in an audit

Electronic records are permitted, but a spreadsheet or database is not useful if its history can be silently changed or its files cannot be opened. The accounts-and-records rules address electronic records, edits, deletions, preservation, and production. Your system should support the following controls:

Free tools Windows power users keep installed

  • Audit trail: preserve edit and delete logs for electronic registers and documents, including the user, date, time, and nature of the change where the system provides those fields.
  • Inter-linkages: retain the relationships between invoice, ledger, return, payment, stock, and transport records. An export that loses the links may be incomplete even if every individual file is present.
  • Readable exports: periodically test that invoices, registers, ledgers, and logs can be exported and opened in a commonly readable format. Keep the export alongside the system-generated file when practical.
  • Backups: maintain more than one backup location, protect backups from unauthorized alteration, and test restoration. A backup that has never been restored is an assumption, not a recovery plan.
  • Access control: use individual accounts and role-based permissions. Restrict deletion and configuration changes, and retain evidence of administrative actions.
  • Record layout and code meanings: document field names, tax codes, product or service codes, branch codes, and status values. Keep a data dictionary that explains how the system represents the records.
  • Count and completeness checks: be able to state how many records an export contains and reconcile totals to the relevant register or return.
  • Authentication: retain the information needed to demonstrate that an electronic record is the record generated or maintained in the ordinary system, and be ready to provide it in hard copy or readable electronic form when required.

Do not assume that software automatically guarantees compliance. Confirm that the particular system preserves audit history, supports export, maintains links, protects backups, and allows retrieval for the full retention period.

Paper and digital filing compared

The law does not make paper inherently safer or digital inherently compliant. Choose the method that can preserve the complete source-document set and answer a request quickly.

Retrieval Arrange by year, GSTIN, period, and transaction class with an index. Use searchable metadata and stable links from return or ledger entries to documents.
Traceability Annotate the file or index with ledger and return references without altering the original document. Preserve invoice-to-ledger-to-return relationships and export the mapping.
Corrections Keep the original and attach the correction or note; never remove the earlier page. Retain edit/delete logs, version history, and the reason for the change.
Backup and recovery Protect against fire, water, theft, and deterioration; consider a secure duplicate location. Maintain protected, tested backups and a documented restoration process.
Production on demand Provide legible copies in a logical sequence and identify originals where relevant. Produce authenticated, readable exports, record counts, layouts, code explanations, and logs.

Scanning paper invoices can improve retrieval, but a scan should not be treated as permission to discard originals unless the applicable legal and evidentiary requirements have been checked. Keep the source and the scan linked in the index.

What a GST audit may examine

Rule 101 describes an audit officer’s verification of documents underlying the books and the returns and statements furnished under the Act and Rules. The rule identifies, among other matters:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Correctness of reported turnover.
  • Exemptions and deductions.
  • Tax rates applied.
  • Input tax credit availed and utilised.
  • Refunds claimed.
  • Other relevant issues for verification.

Use these subjects as a retrieval checklist, not as a prediction that every item will be challenged in your case. The rules refer to an audit notice in FORM GST ADT-01. A notice may specify a period, documents, or issue that requires a narrower or broader response. The official rule text is available through the GST Information Portal’s CGST Rules, Audit, Rule 101.

How to respond when a notice or investigation arrives

Read the scope before collecting files

Identify the issuing authority, legal provision, tax periods, GSTINs, transaction types, response deadline, format, and any named documents. Create a notice index and map each request to the archive location and responsible owner.

Preserve first, analyze second

Place the potentially relevant electronic and paper records on hold. Preserve system logs, exports, email attachments, working papers, and the versions that existed when the notice arrived. Do not backdate explanations or overwrite a disputed entry.

Build a production schedule

Prepare a list showing the request, document or data file supplied, period, record count, and any limitation or explanation. If a requested record does not exist, say so accurately and provide the closest available evidence rather than silently substituting a different document.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Check consistency before submission

Reconcile totals in the production set to the filed returns and ledgers. Confirm that invoice numbering, tax rates, GSTINs, dates, note references, and payment amounts agree across the documents. Have a qualified adviser review legal explanations, privilege issues, and the final response.

Common organization failures and fixes

Keeping only issued invoices

Failure: The archive contains sales invoices but not credit notes, delivery records, payment evidence, or return workings. Fix: Index the full transaction trail, including amendments and documents that explain cancellations or adjustments.

Mixing registrations or branches

Failure: A single folder combines records from different GSTINs or locations. Fix: Separate the archive at the registration or place-of-business level and retain a consolidated index only as a navigation aid.

Deleting cancelled or corrected entries

Failure: The current report shows only the final value, with no history. Fix: Retain the original status, correction, reason, approval, and system audit trail.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Relying on an inaccessible backup

Failure: A backup exists but cannot be restored or read after a system change. Fix: Perform scheduled restoration tests and retain readable exports with the metadata needed to interpret them.

Destroying records when the ordinary date arrives

Failure: Documents connected with an unresolved appeal, proceeding, or investigation are discarded at the 72-month date. Fix: Check the notice-and-proceeding register and apply the “one year after final disposal or the ordinary period, whichever is later” rule.

Assuming a product or folder proves compliance

Failure: The business treats a particular scanner, binder, or software label as legal compliance. Fix: Test the actual controls: completeness, traceability, edit history, backup, readable export, authentication, and retention.

Periodic maintenance checklist

At least once each reporting cycle and whenever systems or registrations change, verify:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Every invoice and note sequence is accounted for, including cancellations.
  • Outward and inward registers reconcile to filed returns and ledgers.
  • Input-tax-credit support and reversal workings are linked to the claimed amounts.
  • Stock and movement records explain material differences.
  • E-way bills, delivery challans, and payment evidence are retrievable where applicable.
  • Electronic audit trails and deletion logs are enabled and retained.
  • Backups restore successfully and exports remain readable.
  • The data dictionary and record-layout description match the current system.
  • Annual-return due dates and ordinary disposal dates are recorded.
  • Notices, appeals, revisions, proceedings, and investigations have active holds where required.

Because GST rules and administrative directions can change, confirm the current text and any case-specific instruction before relying on a retention date or responding to a live matter. The official starting points are the section 36 retention provision, section 35 accounts provision, the CBIC accounts-and-records rules, and Rule 101 on audit.

The Bottom Line

Organize GST records around traceability: every return and ledger amount should lead to an intact source-document trail, and every electronic record should remain recoverable, readable, and auditable. Retain ordinary records for 72 months from the relevant annual-return due date, then apply the section 36 extension to records tied to a specified proceeding or investigation. Confirm current amendments and obtain professional advice for a live notice or dispute.
