Fluorogenic AMC substrates are usually the most convenient choice for kinetic microplate work; p-nitroanilide (pNA) or BAPA substrates provide an absorbance-based alternative when fluorescence equipment is unavailable. No single pH, substrate, wavelength, or inhibitor concentration is universal, so the assay must be matched to the protease and sample matrix.
What the assay actually measures
Cysteine proteases cleave peptide bonds using an active-site cysteine. In a fluorogenic assay, the peptide is linked to 7-amino-4-methylcoumarin (AMC). Cleavage releases AMC and increases fluorescence. In a colorimetric assay, cleavage of a p-nitroanilide derivative releases a colored product that is measured by absorbance.

The useful result is a rate, not merely an endpoint intensity. Record signal over time, subtract the appropriate blank, and calculate the slope during the interval in which product formation is linear. A high endpoint signal can reflect a long reaction time, substrate depletion, quenching, or sample background rather than a high enzyme rate.

These assays report activity under the selected conditions. They do not automatically identify one protease, establish enzyme purity, or prove that every molecule in a complex extract is active. Substrate preference, inhibitor sensitivity, controls, and (when needed) an orthogonal identity test are required for a defensible assignment.

Choose a substrate that fits the protease
Z-Phe-Arg-AMC for cathepsin L-like activity
Z-Phe-Arg-AMC is widely used for cathepsin L-like enzymes and for papain-family activity with a compatible specificity. It gives a fluorescence increase when AMC is released. Because several cysteine proteases can hydrolyze related sequences, describe the result as activity toward Z-Phe-Arg-AMC unless the enzyme identity has been independently established.
Z-Arg-Arg-AMC for cathepsin B-oriented measurements
Z-Arg-Arg-AMC is used in cited cathepsin B methods. It can provide a more appropriate readout when the biological question concerns cathepsin B-like specificity, but it is still a substrate assay rather than an identity test. Confirm that the sequence and assay conditions have been validated for the particular enzyme or extract.
Chromogenic l-BAPA and Z-Arg-Arg-pNA
p-Nitroanilide derivatives such as l-BAPA and Z-Arg-Arg-pNA generate a colored product after cleavage. They are useful when a fluorescence reader is not available. Their performance depends strongly on substrate concentration, reaction stopping, optical path length, extinction coefficient, and the validated absorbance wavelength. Use the instructions for the exact substrate and protease system rather than transferring fluorescence settings or calculations to a pNA assay.
Questions to answer before ordering a substrate
- Is the target a cathepsin, papain-like enzyme, or an unknown activity in a mixture?
- Do you need broad cysteine-protease activity or a sequence preference associated with one cathepsin class?
- Will the sample contain pigments, detergents, reducing compounds, or other components that absorb or fluoresce?
- Is the instrument a fluorescence reader, an absorbance reader, or both?
- Will you report an absolute rate, a rate relative to a control, or only inhibitor-sensitive activity?
Prepare an activation and assay buffer
Published cysteine-protease methods commonly use mildly acidic buffers near pH 5.5–6.0. Examples include citrate-phosphate, acetate, and MES systems. The correct pH is enzyme-specific: a buffer that activates one lysosomal cathepsin can reduce the activity of another enzyme or alter the stability of a crude extract.

Reducing agents help maintain the catalytic cysteine in a reduced state. L-cysteine and dithiothreitol (DTT) are both used. EDTA can chelate metals that otherwise affect the sample or promote unwanted reactions. Sodium chloride and a small amount of nonionic detergent appear in some cathepsin protocols to control ionic strength and limit nonspecific adsorption. Every additive should be checked for compatibility with the substrate, plate, reader, and sample.
| Component choice | Why it may be included | Important qualification |
|---|---|---|
| Citrate-phosphate, acetate, or MES near pH 5.5–6.0 | Provides an acidic environment used by many cathepsin and papain-like assays | Do not treat this pH range as universal; optimize for the enzyme and matrix |
| L-cysteine or DTT | Maintains reducing conditions for the catalytic cysteine | Concentration and stability are method-specific; prepare and handle as the validated protocol requires |
| EDTA | Chelates metal ions that can interfere with activity measurements | Omit or adjust if the enzyme requires a metal cofactor or the protocol excludes chelators |
| NaCl and low detergent, such as Brij | Used in some cathepsin B formulations to control matrix behavior | Detergent can change protein stability, plate wetting, and fluorescence background |
A complete fluorogenic workflow
The following example follows a plant-extract format and is a practical starting point, not a universal recipe. Keep the same final volume, enzyme or extract loading, and solvent content across all wells. Use a plate layout that includes technical replicates and all controls before adding substrate.
- Prepare the buffer. Use 100 mM citrate-phosphate at pH 6.0 with 10 mM L-cysteine. Keep the sample and buffer conditions identical between treated and untreated wells.
- Prepare inhibitor controls. For the cited plant-extract method, parallel reactions contained E-64 at 100 µM. PMSF at 5 mM was also used as an inhibitor control. Treat these as separate control conditions; PMSF is not a substitute for E-64 when assigning cysteine-protease activity.
- Preincubate the sample. Incubate the extract in assay buffer for 10 minutes at 37 °C. This allows the sample to equilibrate before substrate addition and makes inhibitor-treated and untreated wells comparable.
- Start the reaction. Add Z-Phe-Arg-AMC to a final concentration of 20 µM. Mix without introducing bubbles, then incubate for a further 10 minutes at 37 °C in the example format.
- Stop or read according to the method. The plant-extract protocol stopped reactions with an acidic monochloroacetate/acetate buffer. If you need a kinetic rate, collect readings before stopping or use a validated continuous-read format; do not infer a rate from one stopped endpoint.
- Subtract background. Include wells with buffer and substrate but no sample, and wells containing sample without substrate when sample autofluorescence is possible. Subtract the appropriate background from every time point or endpoint.
- Check linearity. Plot blank-subtracted signal against time. Use only the interval with a straight-line response and no obvious lag, curvature, or signal saturation.
- Report the result. State the substrate, concentration, buffer, pH, temperature, reaction time, reader settings, blank treatment, and whether E-64 suppressed the rate.
The 10-minute preincubation and 10-minute reaction are reported conditions for that plant-extract format. If your extract is concentrated, colored, or especially active, shorten the reaction or dilute the sample until the measured interval is linear.

Cathepsin B and cruzipain examples
Cathepsin B-oriented kinetic format
A cited cathepsin B assay used 40 mM citrate-phosphate at pH 5.5, 1 mM EDTA, 100 mM NaCl, 5 mM DTT, and 0.01% Brij. Z-Phe-Arg-AMC was present at 40 µM, and AMC fluorescence was recorded for 30 minutes at 37 °C. The longer continuous read is useful for selecting a linear interval, but the full 30-minute window should not automatically be used for the rate if the trace curves.

When adapting this format, verify that the enzyme amount and reader gain do not drive the signal outside the instrument’s linear range. Keep DTT, detergent, and salt concentrations constant in all comparison wells, including inhibitor controls.
Cruzipain format and active-site titration
For cruzipain, Z-Phe-Arg-AMC hydrolysis was monitored continuously with 380 nm excitation and 460 nm emission. Active enzyme concentration was determined by E-64 titration. This illustrates two separate uses of E-64: it can test whether a measured rate is cysteine-protease-dependent, and it can be used to titrate active sites when the experimental design and calibration support that interpretation.
Set fluorescence wavelengths correctly
AMC settings vary by instrument, optics, filter set, and substrate formulation. One cited protocol used 360 nm excitation and 460 nm emission; another used 380 nm excitation and 460 nm emission. Use the substrate manufacturer’s validated settings and confirm that your reader can produce adequate signal without excessive background.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Clear out junk files and repair common Windows errors3Fix the driver behind crashes, sound loss and screen glitches- Run a substrate-only blank to measure spontaneous signal and plate background.
- Run a sample-without-substrate control when the extract may fluoresce at the AMC wavelengths.
- Use the same gain, integration time, temperature, and reading interval for every comparison well.
- Inspect the raw trace for sudden jumps caused by mixing, bubbles, condensation, or edge effects.
- Check for inner-filter effects or quenching if dilution changes the apparent rate disproportionately.
If you need concentration rather than relative activity, prepare an AMC calibration series in the same buffer and plate type, then convert the blank-subtracted fluorescence slope to product formed per unit time. Without a valid calibration, report fluorescence units per minute or a normalized activity index and identify the normalization basis.

Use a colorimetric pNA or BAPA assay when absorbance is preferable
Colorimetric assays follow the same logic: select a peptide sequence, incubate under enzyme-compatible reducing conditions, monitor product formation, and prove inhibitor-sensitive activity. The main difference is detection. Cleavage releases p-nitroaniline, and the resulting absorbance is measured with a spectrophotometer or plate reader.
- Select the validated substrate. l-BAPA is a chromogenic option for broad papain-like activity in some methods; Z-Arg-Arg-pNA is used for cathepsin B-oriented specificity.
- Use the published buffer system. Retain the stated pH, reducing agent, temperature, substrate concentration, and any required preincubation. Do not copy the citrate-phosphate and DTT concentrations from a fluorescence method unless the colorimetric protocol calls for them.
- Define the read and stop conditions. The exact absorbance wavelength, extinction coefficient, path-length correction, and acidic stopping solution must come from the validated substrate protocol. These parameters determine whether an absorbance change can be converted to product concentration.
- Run kinetic or controlled endpoint measurements. Kinetic readings are preferable when the reader supports them. For a stopped endpoint, first establish a time point that remains proportional to enzyme amount and is below substrate depletion.
- Subtract optical background. Measure substrate-only and sample-only controls. Pigments and turbidity can produce absorbance unrelated to p-nitroaniline release.
- Test E-64 sensitivity. Compare untreated and E-64-treated reactions under otherwise identical conditions. A substantial loss of rate supports assignment to cysteine proteases, while residual signal indicates other proteases, nonenzymatic hydrolysis, or incomplete inhibition.
Colorimetric assays are often less sensitive than fluorescence formats for very small amounts of activity, but they can be easier to audit when absorbance equipment is already available. Their practical dynamic range is determined by the substrate protocol, optical path, sample color, and reader performance—not by the label “colorimetric” alone.
Controls that establish cysteine-protease dependence
| Control | What it detects | How to interpret it |
|---|---|---|
| No-enzyme or no-sample blank | Substrate hydrolysis, reagent drift, and plate background | Subtract its signal from sample reactions |
| Sample without substrate | Autofluorescence, pigment, turbidity, or intrinsic absorbance | Essential for complex extracts; use the matching readout |
| Substrate without sample | Spontaneous substrate breakdown | Shows whether the substrate is stable during the assay window |
| E-64-treated sample | Activity dependent on cysteine-protease active sites | Suppressed activity supports, but does not by itself identify, a specific protease |
| PMSF-treated sample | Contribution from serine-protease activity in a mixed sample | Use as a parallel inhibitor control; interpret with the full inhibitor pattern |
| Known active-enzyme control | Reagent, reader, and temperature performance | Helps distinguish a failed assay from an inactive test sample |
E-64 is the key specificity control in the cited workflows. Compare rates rather than only endpoints, and report the inhibitor concentration, preincubation treatment, and percentage suppression. E-64 sensitivity supports a cysteine-protease assignment, but substrate preference and orthogonal evidence are needed to distinguish cathepsin B, cathepsin L-like enzymes, cruzipain, papain, or another family member.

Relative activity
For screening or formulation comparisons, calculate the blank-subtracted slope for each well and normalize it to a control sample. State whether the value is normalized to protein concentration, extract mass, cell number, or another denominator. Relative activity is appropriate when no product calibration or active-enzyme concentration is available.
Best Value
Product-based activity
For an absolute rate, convert the signal slope with a calibration curve for AMC or p-nitroaniline prepared under matching optical conditions. Include dilution factors and reaction volume in the calculation, and specify whether the final unit is per milligram of protein, per milliliter of extract, or per amount of enzyme. Do not apply an extinction coefficient from a different wavelength, buffer, temperature, or path length.
Linearity and replicate quality
- Use a time interval with a stable slope.
- Confirm that increasing sample amount increases rate proportionally over the selected range.
- Reject or repeat wells with bubbles, precipitation, obvious edge evaporation, or a signal already near detector saturation.
- Report replicate number and dispersion, not only the mean.
- Keep solvent and inhibitor additions matched so that E-64 or PMSF comparisons are not confounded by volume or pH changes.
Fluorogenic versus colorimetric: how to choose
| Criterion | Fluorogenic AMC assay | Colorimetric pNA/BAPA assay |
|---|---|---|
| Signal | Fluorescence increase from released AMC | Absorbance increase from released p-nitroaniline |
| Typical use | Kinetic microplate measurements and low-signal activity | Labs with absorbance equipment or workflows validated for chromogenic substrates |
| Substrate examples | Z-Phe-Arg-AMC; Z-Arg-Arg-AMC | l-BAPA; Z-Arg-Arg-pNA |
| Main interference | Autofluorescence, quenching, inner-filter effects, bubbles | Sample color, turbidity, path-length variation, substrate background |
| Instrument requirement | Fluorometer or fluorescence-capable plate reader | Absorbance spectrophotometer or plate reader |
| Specificity | Determined by peptide sequence plus controls | Determined by peptide sequence plus controls |
| Most important validation | Reader settings, blank subtraction, and linear fluorescence range | Validated wavelength, extinction coefficient, stopping conditions, and optical correction |
Choose the format that gives a linear, reproducible signal in your actual matrix. A theoretically more sensitive substrate is not a better assay if the sample overwhelms the readout or the instrument cannot resolve the blank.
Troubleshoot common failures
No detectable signal
- Confirm that the substrate is intact and was prepared at the intended concentration.
- Check pH, reducing agent, temperature, and preincubation time against the enzyme-specific method.
- Verify fluorescence excitation and emission settings or the colorimetric wavelength.
- Run a known active-enzyme control to separate reagent failure from inactive sample.
- Increase sample within the validated linear range or extend the read time only after confirming substrate stability.
High blank or unstable baseline
- Measure substrate-only and sample-only wells separately.
- Inspect the sample for pigment, turbidity, precipitation, or particulate material.
- Reduce bubbles and condensation, randomize plate positions, and avoid relying on outer wells if evaporation is severe.
- Check whether DTT, cysteine, detergent, or the stopping reagent contributes to optical background.
Rapid signal followed by a plateau
The enzyme may have exhausted substrate, accumulated product, lost activity, or reached detector saturation. Dilute the sample, lower the enzyme amount, shorten the interval, or reduce gain. Recalculate the slope from the initial linear segment rather than the plateau.
Quick wins for a faster PC:
Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Repair Windows errors before they cause bigger problemsFix Now →E-64 does not suppress the signal completely
Residual activity can reflect another protease class, nonenzymatic substrate cleavage, insufficient inhibitor exposure, or an assay condition that prevents effective inhibition. Check inhibitor preparation and timing, include a no-sample blank, and avoid labeling total residual activity as cysteine-protease activity.
Quick Recap
What to report so another laboratory can reproduce the assay
- Protease identity or sample description, preparation, dilution, and loading amount.
- Substrate name, sequence, supplier formulation if relevant, concentration, and solvent.
- Buffer composition, pH, reducing agent, chelator, salt, detergent, temperature, and preincubation.
- Continuous or stopped format, total reaction time, mixing procedure, and stopping reagent.
- Fluorescence excitation/emission or absorbance wavelength, reader model settings, gain, path-length treatment, and read interval.
- Blank types, E-64 and PMSF conditions, replicate number, linear interval, and calculation method.
- Whether the result is relative fluorescence/absorbance rate, calibrated product formation, or active-enzyme concentration from an E-64 titration.
A practical decision path
- For an unknown plant or tissue extract, begin with Z-Phe-Arg-AMC in an acidic citrate-phosphate buffer containing a reducing agent, then establish sample dilution and blank behavior.
- If the biological question is cathepsin B-oriented, evaluate Z-Arg-Arg-AMC or the validated cathepsin B format rather than assuming Z-Phe-Arg-AMC is exclusive.
- If fluorescence is unavailable, use l-BAPA or Z-Arg-Arg-pNA with the exact absorbance and stopping conditions specified for that method.
- For every format, collect a time course, select the linear interval, and include E-64-treated reactions.
- Only claim a particular protease when substrate preference, inhibitor response, and independent identity evidence support that level of specificity.
