How to Keep Secrets and Proprietary Code Out of AI Coding Assistants

Use least privilege and separation: an AI coding assistant should see only the repository files, tools and data it needs, while API keys, passwords, private keys, production credentials and sensitive customer data remain outside its context. Put required tokens in a managed secret store, restrict assistant access to approved repositories and tools, isolate production, and verify the provider’s retention and training terms. For highly sensitive code, use a governed business or enterprise service—or a locally executed model when your assurance requirements demand it.

What an AI coding assistant can actually see

“The assistant” is not limited to the text in the editor. Depending on the product and configuration, context can come from every surface below. Treat each as a potential disclosure path.

As an Amazon Associate I earn from qualifying purchases.

Context surface What may be exposed Control to apply
Open editor tabs and selected text Source code, comments, configuration snippets and copied credentials Close sensitive files, remove secrets from source, and use content-exclusion rules where available.
Workspace and repository folders Unopened files, documentation, test fixtures, generated artifacts and infrastructure code Open only approved projects and keep confidential material in a separate repository or directory the assistant cannot read.
Git history and branches Deleted credentials, old customer data, abandoned prototypes and pull-request discussions Rewrite contaminated history, revoke exposed credentials, and limit repository and branch access.
Terminal and environment variables Cloud tokens, database passwords, signing keys and service credentials inherited by commands Use short-lived, minimum-scope credentials from a managed secret store; do not export production secrets into an assistant-controlled shell.
Tools, extensions and MCP servers Files, tickets, databases, cloud APIs or internal documentation reachable through integrations Allowlist tools, disable unused servers, apply separate service accounts and log every sensitive operation.
Cloud-agent runners Repository contents plus files, variables, network destinations and credentials available to the runner Use ephemeral runners, restricted network egress and GitHub Actions variables or secrets for data the agent must not access.

Map these surfaces before enabling an assistant. If you cannot state which files, commands, network destinations and credentials a session can reach, you do not yet have a meaningful security boundary.

Read the provider’s data terms by plan

Privacy settings are not interchangeable across editions. “Private repository” describes who can access the repository; it does not, by itself, describe how prompts, suggestions or generated snippets are retained or used.

Service choice Training position documented for 2026 Retention or governance detail What to verify before use
Individual Copilot Free, Pro or Pro+ GitHub says individual subscribers may have prompts, suggestions and generated code snippets used to train models, with an opt-out. A March 25, 2026 announcement says interaction data for these plans is used for training from April 24, 2026 unless the user opts out. Do not assume an opt-out changes other retention, abuse-monitoring or legal-processing terms. Whether every developer has opted out, what data remains retained, regional processing, subprocessors and account off-boarding.
Copilot Business or Enterprise The April 24, 2026 training-data update excludes Business and Enterprise users. GitHub’s current product policy lists a default 28-day retention period for prompts and suggestions for non-IDE Business/Enterprise access and two years for user-engagement data. Contractual commitments, administrator controls, residency, audit access, deletion procedures and whether a particular IDE or feature follows different retention rules.
Locally executed or air-gapped model Inference can remain inside infrastructure you control, but telemetry, update channels, plugins and support diagnostics still require review. You own patching, hardware, model files, access logging and data destruction. Outbound network behavior, model and dependency provenance, administrator access, vulnerability response and the process for updating an isolated system.

These figures describe policy defaults, not a guarantee that every feature behaves identically. Confirm the current terms for the exact product, account type, IDE integration and geographic region. The UK government’s AI coding assistant guidance warns that most proprietary assistants offered free or on a personal licence “will record prompts and responses in order to train their provider’s models.” That is why a business contract, an explicit opt-out where available, or local execution should be an information-assurance decision—not an assumption.

Remove secrets before they enter context

The safest secret is one the assistant cannot read, autocomplete, summarize or transmit. Keep credentials out of source files, examples, notebooks, test fixtures, commit history, issue comments, terminal output and environment variables inherited by assistant-controlled processes.

Use a managed secret store

Put deployment tokens and other runtime credentials in a managed store. For GitHub-hosted automation, GitHub specifically instructs users to keep data and tokens that Copilot should not access as GitHub Actions variables or secrets. Inject a credential only into the job that needs it, for the shortest practical lifetime, and never print it in logs.

  • Prefer short-lived, narrowly scoped tokens over permanent keys.
  • Separate development, staging and production credentials and accounts.
  • Grant read-only access unless a write operation is unavoidable.
  • Use distinct identities for an assistant job and for a human administrator.
  • Revoke and rotate a credential immediately if it appears in a prompt, generated patch, log, issue or commit.

Keep production out of development

Do not point an assistant-enabled development environment at production databases, queues, object stores or customer records. The UK government states: “You should never handle sensitive production data or secrets in development environments.” Use synthetic fixtures, masked exports and isolated test services. Block direct production network access from developer machines and agent runners; require a separate, reviewed deployment path.

Clean history, not just the current file

Deleting a key from the working tree does not remove it from Git history, tags, pull requests, build artifacts or caches. Search all branches and historical objects, revoke anything exposed, then rewrite history when appropriate. A repository that once contained a live key should be treated as compromised even if the key is no longer visible.

Constrain repositories, tools and network access

Apply controls at the organization, repository and runner layers so a mistaken prompt cannot override them.

Organization and enterprise policies

  • Enable the enterprise policy that permits the assistant only for approved organizations and repositories.
  • Define which extensions, agents, plugins and MCP servers are allowed; disable arbitrary tool installation.
  • Require administrator approval for new integrations and record their scopes.
  • Use sensitive-content exclusion for repositories, paths and file classes containing regulated or proprietary material.
  • Retain audit logs for prompts, agent actions, pull requests, tool calls and policy changes where the service supports them.

Repository protections

  • Use repository rulesets to require reviews, passing checks, signed commits or protected branches before merge.
  • Use CODEOWNERS so security-sensitive directories require review by the responsible team.
  • Prevent force-pushes and direct writes to release and deployment branches.
  • Separate source repositories from secrets, production configuration and customer exports.
  • Give an agent a task-specific branch and a narrowly scoped token rather than write access to the default branch.

Runner and network controls

Run cloud agents on fresh or ephemeral workers where possible. Deny-by-default network egress, then allow only package registries, source hosts and services required for the task. Do not provide a route from an agent runner to production. If an agent must call an internal API, use a broker that validates the operation and logs the request rather than handing the agent a broad cloud credential.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A secure workflow for using an assistant on proprietary code

  1. Classify the repository. Mark it public, internal, confidential, regulated or highly restricted. Record whether it contains customer data, credentials, cryptographic material, export-controlled code or unreleased intellectual property.
  2. Inventory every context source. List open files, workspace roots, Git history, terminals, environment variables, IDE extensions, MCP servers and cloud-agent runners. Test the inventory with a deliberately harmless marker so you know what the assistant can retrieve.
  3. Choose an approved service and edition. Obtain the current retention, training, residency, subprocessor, deletion and audit terms for the exact plan. For individual plans, configure the available training opt-out before any proprietary session; do not treat that setting as a substitute for access controls.
  4. Remove and rotate secrets. Scan the current tree and history, revoke exposed credentials, and move required values into a managed secret store. Replace real customer records with synthetic or masked fixtures.
  5. Build a minimal project view. Open only the repositories and directories needed for the task. Exclude secret files, deployment manifests containing sensitive values, large data exports and unrelated proprietary projects.
  6. Issue least-privilege identities. Give the assistant read access by default. If it must create a branch or pull request, use a separate identity with an expiration time and no production permissions.
  7. Constrain tools and egress. Allowlist commands and integrations, run on an ephemeral worker, and block production networks. Treat shell execution and external tool calls as privileged actions.
  8. Prompt without sensitive values. Describe a credential as DATABASE_URL or signing_key; do not paste the value. Ask for code that reads a secret at runtime from the approved store.
  9. Inspect every response and patch. Check for hardcoded secrets, unsafe logging, injection flaws, path traversal, permissive permissions, license concerns and unexpected network calls before accepting a suggestion.
  10. Run independent checks. Execute tests, static analysis, dependency vulnerability checks, secret scanning and infrastructure scans in CI. Verify dependency names and versions against trusted sources instead of accepting an assistant’s claim.
  11. Require human approval. A qualified owner reviews the diff, tool activity and test results. Merge only through protected branches and the normal change-management process.
  12. Record the decision. Document the approved model, plan, data classification, exclusions, identities, retention terms and review requirements so the next developer does not have to reconstruct them.

Treat generated code as untrusted input

An assistant can produce plausible code that is insecure, incomplete or incompatible with your threat model. GitHub warns that suggestions influenced by public code can include hardcoded credentials, SQL injection and path-injection patterns. The fact that a patch compiles—or that a model explains it confidently—is not evidence that it is safe.

Security review questions

  • Does input reach a shell, SQL query, template, file path, URL, deserializer or browser without strict validation and parameterization?
  • Does the patch weaken authentication, authorization, certificate validation, CSRF protection, rate limits or encryption settings?
  • Could an error message, debug statement or telemetry event expose a token or customer record?
  • Are file permissions, temporary files and archive extraction safe against traversal and symlink attacks?
  • Does the code introduce a new dependency, pin an unsafe version or download an unverified binary?
  • Are retries, timeouts, pagination, concurrency and failure handling correct for the real service?

Automated and human checks

Use unit and integration tests that cover authorization failures and malformed input, plus static analysis, dependency scanning, secret scanning and infrastructure-as-code checks. Tools such as code scanners and Terraform scanners can support the process, but they do not replace review. The UK guidance recommends sufficient test coverage, vulnerability scanning and checking dependency versions against trusted sources.

Secret scanning helps, but it is not permission to share secrets

GitHub Secret Protection’s Copilot secret scanning uses context to detect generic passwords, not just known provider formats. GitHub reported that early models struggled with unusual file types and structures. Detection therefore belongs in defense in depth: scan commits, pull requests, repositories, logs and generated patches, and alert on both high-confidence tokens and suspicious credential-like values.

A scanner can miss an encoded, split, newly invented or uncommon secret. It can also alert after a prompt or tool call has already transmitted the value. Never place a live credential in a prompt because a scanner might catch it later. If exposure occurs, revoke first, investigate logs and history, remove the value from every copy, and document the incident.

Cloud assistant, governed enterprise service or local model?

Option Strengths Risks and obligations Best fit
Individual cloud plan Fast setup and broad IDE availability. Individual-plan interaction data may be used for training unless the user opts out; personal settings are difficult to govern consistently across a team. Public or low-sensitivity code after confirming account settings.
Business or enterprise cloud contract Organization policies, repository controls, audit capabilities, content exclusion and contractual terms can be administered centrally. The April 24, 2026 training update excludes these users. Administrators still must configure scopes, review feature-specific retention and prevent production access. Current policy defaults include 28-day retention for prompts and suggestions in non-IDE access and two years for engagement data. Confidential code when the provider’s terms, residency and compliance controls have been approved.
Self-hosted or local model Inference can stay inside a controlled network and can support stricter isolation. Your team assumes responsibility for model provenance, patching, hardware, access control, logging, dependency security and possible telemetry from tooling or updates. Quality and context-window trade-offs must be tested on representative, non-sensitive tasks. Organizations that can operate the platform and need to minimize external data transfer.
Air-gapped deployment Strongest boundary against online transmission when correctly designed. Model updates, vulnerability fixes, package transfer and support require a controlled import process; an air gap does not prevent insider misuse or insecure local plugins. Highly restricted intellectual property, regulated workloads or environments with a documented air-gap requirement.

Choose the least exposed option that still delivers acceptable engineering value. A local model is not automatically safer: an unrestricted local agent with access to a developer’s home directory and production credentials can create a larger practical risk than a well-governed cloud service.

Common failure modes and recovery

A key appears in a prompt or generated patch

Stop the session, revoke and replace the credential, remove it from files, history and logs, and check provider and organization audit records. Determine whether the value was retained, copied to a pull request or passed to a tool. Add an exclusion or policy rule before resuming.

The assistant reads files outside the intended project

Terminate the process, remove the extra workspace or extension permission, and inspect recent prompts and tool calls. Recreate the environment with a single approved directory and a clean, least-privilege identity.

A developer assumes “private repository” means “not used for training”

Verify the plan and the current policy. For individual Copilot plans, configure the available opt-out and avoid confidential material unless your organization has approved the risk. For Business or Enterprise, review the contract and feature-specific settings rather than relying on the repository’s visibility.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

An agent can deploy directly to production

Remove the route and credential immediately. Replace it with a reviewed pull request and a separate deployment system that obtains short-lived credentials only after required checks and human approval pass.

Scanning reports no secret, so the team relaxes controls

Keep exclusions, managed secret storage, rotation and review in place. Scanning coverage varies by language, file type and structure, and a missed secret can be just as damaging as a detected one.

Minimum control set for an approval decision

  • A written inventory of files, history, terminals, environment variables, tools, MCP servers and runners the assistant can access.
  • No live secrets or sensitive production data in source, prompts, development environments or agent workspaces.
  • Managed secret storage with minimum scope, short lifetimes, rotation and separate production identities.
  • Approved provider terms covering training, retention, residency, subprocessors, deletion and auditability.
  • Repository rulesets, CODEOWNERS, protected branches and sensitive-content exclusion.
  • Ephemeral runners, deny-by-default network access and no direct production connectivity.
  • Mandatory human review, tests, code and dependency scanning, infrastructure checks and secret scanning.
  • A documented incident process for prompt exposure, credential rotation, history cleanup and audit review.
  • A recorded rationale for using a cloud, enterprise, local or air-gapped model based on the repository’s classification.

If any item is missing, reduce the assistant’s scope or use it only with non-sensitive, synthetic code until the control is in place.
