How to Fix Windows Apps That Won’t Launch or Display Correctly in Linux

When a Windows application will not start, crashes without a message, shows a black window, or is too small to read on Linux, the reliable fix is to identify the execution route first, capture the exact symptom, and then change one per-application setting at a time. Wine, Bottles, Steam Proton, and CrossOver use different prefixes, runners, sandboxes, and diagnostic controls; a setting that helps one route may do nothing—or cause damage—in another.

Use this order: identify the route and app version, check application-specific compatibility information, collect a log, test file visibility and prefix ownership, then adjust runner, Windows-version, graphics, virtual-desktop, or DPI settings. Keep a way to undo every change.

First identify how the Windows program is being run

Before changing Linux-wide settings, write down whether the application is launched directly with Wine, from a Bottles bottle, through Steam and Proton, or with CrossOver. These are separate environments. Their prefixes are not interchangeable, and instructions for one should not be assumed to apply to another.

What’s actually slowing this PC down?

For a specific program, begin with its exact name, edition, and version in the WineHQ Application Database (AppDB). Reports for an older release may not describe the current installer, and a 32-bit build can behave differently from a 64-bit build. Wine describes itself as “a compatibility layer capable of running Windows applications on several POSIX-compliant operating systems, such as Linux, macOS, & BSD,” not as a virtual machine. That distinction explains why compatibility is application-specific.

Record the failure before changing anything

Changing several settings at once makes a successful or unsuccessful result impossible to interpret. Create a short incident record first:

  • Application name, edition, and exact Windows version or build.
  • Linux distribution, release, desktop session, and whether the session is X11 or Wayland when known.
  • Execution route and runner or compatibility-tool version.
  • Install location and whether the files are on an internal Linux filesystem, removable storage, a network share, or an NTFS partition.
  • Exact symptom: no window, immediate exit, black window, missing text, tiny controls, graphical corruption, or a visible error.
  • Whether a process remains running after the window disappears.
  • The last change made and the result of reverting it.

Take a screenshot of display problems and preserve any existing prefix or bottle before deleting it. A prefix can contain application data, settings, and license files even when the installer itself is still available.

Use a controlled diagnostic sequence

  1. Confirm the route and version. Do not apply Proton launch options to a direct Wine command or copy a Bottles runner setting into a Steam prefix.
  2. Check compatibility for the exact application. Search AppDB or the application’s documented support channel for the same release, installer type, and architecture.
  3. Reproduce once without modifications. Note whether the failure is deterministic and whether a process remains active.
  4. Collect a route-appropriate log. Use Bottles’ debug panel, Proton’s launch option, or the relevant Wine/CrossOver logging control before making a change.
  5. Test file access and ownership. A sandbox that cannot see companion files and an NTFS library with unsuitable ownership produce different symptoms but both can look like a broken application.
  6. Change one setting. Restart the application, record the result, and revert if the symptom becomes worse.
  7. Escalate with the record. Include the app and runner versions, reproduction steps, log, and display or sandbox settings.

Wine: start with application-specific compatibility

Direct Wine installations often fail because a program expects a Windows component, registry behavior, or graphics feature that is not present in the selected prefix. The first useful action is not a system-wide reinstall; it is checking the exact program in AppDB and identifying the tested Wine version, required dependencies, and known workarounds. WineHQ’s help page also points to documentation, frequently asked questions, community support, the bug tracker, and paid CodeWeavers support.

Keep each experiment isolated

Create a separate prefix for a troublesome application rather than changing the prefix used by unrelated programs. A clean prefix tells you whether the failure comes from an old DLL override or registry setting. If a clean prefix works, reintroduce required components one at a time and keep a written list of what was added.

Check the working directory and companion files

Many Windows programs are not self-contained executables. They may require DLLs, configuration files, language packs, or data folders relative to the executable. Launching only a copied .exe can therefore produce an immediate exit or an empty window. Set the working directory to the application’s installation folder and preserve the complete directory tree.

Use overrides and environment variables sparingly

DLL overrides and environment variables can fix a documented incompatibility, but a global override can break other programs in the same prefix. Apply an override only to the affected prefix, record its original state, and remove it if the log or visual result does not improve. Do not infer that a “native” DLL is automatically better than Wine’s built-in implementation.

Bottles: tune the bottle, not the whole desktop

Bottles exposes the settings that are most useful for a controlled test. Its documentation covers Wine and Proton runners at docs.usebottles.com/components/runners, while the bottle preferences guide describes per-bottle configuration.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Test a different runner version

Open the affected bottle, go to its preferences, and select a different installed runner or compatibility component. Change only the runner first, launch the program, and compare the result. If the application works with one runner and not another, record both versions; this is more useful than saying simply that “Wine is broken.” Bottles can use Wine and Proton runners, but Proton’s design and documentation are primarily game-oriented.

Try the application’s expected Windows version

In the bottle’s Windows or compatibility settings, select the Windows version named by the application’s documentation or AppDB report. Older software may expect an older Windows behavior, while newer software can fail when presented with an obsolete version. Test one value at a time and restore the previous value if the installer or program becomes less stable.

Inspect dependencies, DLL overrides, and environment variables

Use the bottle’s dependency and configuration controls for components that the application explicitly requires. Keep overrides local to this bottle. Bottles also permits environment variables; add one only when a documented workaround calls for it, and preserve the previous value so it can be removed.

Use the debug panel and virtual desktop

The Bottles debug panel can expose Wine fixme messages and can display a DXVK/MangoHud overlay. A fixme line is not automatically the cause of a crash; correlate the log with the moment the failure occurs. Bottles also provides a virtual desktop with a custom resolution and graphics settings. A virtual desktop can contain a misbehaving application’s window and can reveal whether the problem is related to the host compositor or monitor layout.

Fix a Bottles Flatpak black screen or silent crash

If a Bottles Flatpak application opens to a black screen or exits without an error, first consider file visibility. Bottles documents a specific failure mode: the executable was started from outside the Flatpak sandbox, so the process cannot access files it needs. This is a targeted Flatpak issue, not a general solution for every Wine crash.

Move the complete application folder into the bottle

  1. Open the affected bottle in Bottles.
  2. Choose Browse C: to open the bottle’s virtual Windows drive.
  3. Copy the application’s full extracted or installed folder into that C: drive area. Include companion DLLs, data folders, configuration files, and subdirectories; copying only the executable is insufficient when the program expects nearby files.
  4. Use the bottle’s Programs section to add the executable from its new location inside the bottle.
  5. Launch it from that Programs entry and test again.

If the program now starts, the original failure was consistent with the documented sandbox access problem. Keep the files inside the bottle or grant only the narrow file access that your distribution and Flatpak configuration support; do not weaken sandboxing broadly just to test one executable.

Proton: logs, prefixes, and the “prefix not owned by you” error

Proton is normally selected per Steam game, so diagnose it from that game’s properties rather than from a general Wine prefix. Valve’s FAQ documents the launch option PROTON_LOG=1 %command%. Enter it in the game’s Steam launch-options field, reproduce the failure, and then locate the generated Proton log according to the current Steam and Proton instructions for your account.

Interpret the ownership symptom before deleting anything

Valve’s FAQ identifies a Steam library on an NTFS partition that is not owned by the user as a likely cause of the message “prefix not owned by you.” Check where the library is mounted and which user owns the mount and files. Correct the filesystem mount and ownership configuration first; rebuilding a prefix will not repair a library that is mounted with unsuitable permissions.

The cited FAQ was last edited on January 17, 2020. Paths, Steam behavior, and recommended mount options can change, so verify the current Steam instructions for your distribution before applying a command copied from an older guide.

Protect per-game compatibility data

Proton prefixes are per game according to the FAQ. Deleting a game’s compatibility data can remove application state, custom settings, and sometimes locally stored saves. Back up relevant data and treat deletion as a last resort. If you must regenerate a prefix, note the game’s launch options and selected Proton tool first so you can reproduce the test.

Use graphics launch advice as a targeted test

Proton’s documentation includes graphics-related launcher advice. Apply one option at a time, capture the log, and remove options that do not address a clearly identified symptom. A launch option that helps one GPU, driver, or game version is not a universal Linux graphics fix.

Make Windows text and controls usable without guessing a universal DPI

Display problems are often separate from launch failures. An application can run correctly while its menus are tiny, blurry, clipped, or rendered on the wrong monitor. High-DPI behavior is application-specific, so test scaling per bottle, prefix, or application.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Test the application at its default DPI first

Use the default Wine DPI as a baseline. If text is too small, raise the per-application DPI or use the route’s high-resolution control, then restart the application completely. Compare screenshots of the same window at each setting so you can see whether controls remain aligned.

Understand the 96-DPI compatibility caveat

CrossOver’s Linux guide describes a high-resolution mode that matches Wine’s DPI to the display DPI. It also warns that some applications render incorrectly when DPI differs from the Windows default of 96 DPI. If buttons overlap, text is clipped, or dialogs become unusable after enabling high-resolution mode, return to the default and try the application’s own scaling options instead. Do not prescribe one DPI number for every monitor or program.

Use a virtual desktop for layout problems

In Bottles, set a virtual desktop with a fixed resolution when a program opens off-screen, resizes unpredictably, or conflicts with a multi-monitor layout. This does not repair a missing font or a faulty renderer, but it can separate window-management problems from application rendering problems. Revert the virtual desktop after testing if the application behaves normally without it.

Compare the available routes before switching

Decision point Direct Wine Bottles Proton CrossOver
Application focus Broad Windows software Broad software with per-bottle management Primarily Steam games Broad software with commercial support
Isolation Depends on how you create and select prefixes Explicit bottle isolation Per-game prefixes Per-application bottles
Runner selection Manual Wine package or binary choice Runner selection in the bottle interface Compatibility tool selected in Steam Managed through the product’s bottle controls
Logs and overlays Command-line logging and application-specific tools Debug panel, Wine messages, DXVK/MangoHud overlay PROTON_LOG=1 %command% and Steam/Proton logs Built-in logging documented in the user guide
Sandbox considerations None unless the package format adds one Important for Flatpak file visibility Steam-library permissions and filesystem ownership matter Managed by the application’s installation environment
DPI and window controls Wine configuration or desktop tools Virtual desktop and graphics settings per bottle Usually game- and launcher-specific High-resolution mode with application-specific caveats
Support model Free community documentation and reports Free community documentation Steam and Proton community documentation Commercial product and optional paid support

Switching routes can be useful when the current route lacks a required control, but it creates a new prefix or bottle and therefore a new installation test. Do not conclude that the application is incompatible until you have checked the route-specific prerequisites and logs.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Common symptoms and the safest next test

Nothing appears and the process exits

  • Confirm that the executable’s working directory contains its companion files.
  • Check the route’s log for a missing DLL, permission error, or unsupported graphics initialization.
  • Test a clean, isolated prefix or bottle with the documented dependencies.
  • If using Bottles Flatpak, perform the Browse C: procedure before changing graphics settings.

A black window appears

  • For Bottles Flatpak, treat sandbox file visibility as the first test.
  • For a game, collect a Proton log and test one documented graphics option.
  • For general Wine software, compare the default renderer with the application’s documented graphics requirement.
  • Use a virtual desktop to determine whether the black window is a compositor or multi-monitor issue.

The program is running but text or controls are unreadable

  • Record the current display scale and Wine DPI.
  • Test default DPI against a per-application high-resolution setting.
  • Revert if non-96 DPI causes clipping or misaligned controls.
  • Try a fixed virtual-desktop resolution when the window is being resized or positioned incorrectly.

Steam says the prefix is not owned by you

  • Inspect the Steam library’s filesystem and mount ownership, especially when it is on NTFS.
  • Correct the user ownership or mount configuration using current distribution documentation.
  • Back up game and application state before deleting compatibility data.

When to stop experimenting and ask for help

Escalate when the same failure survives a clean, route-appropriate test and one-setting-at-a-time changes. A useful support report contains:

  • Exact application and version, including 32-bit or 64-bit installer details when known.
  • Linux distribution and release, desktop session, GPU, and driver version when graphics are involved.
  • Route, runner or Proton version, bottle or prefix location, and relevant launch options.
  • Short reproduction steps that another person can follow.
  • The complete error text or a focused log excerpt with timestamps, plus the result of each change.
  • Whether files are on NTFS, a removable drive, a network location, or inside a Flatpak-accessible bottle directory.
  • Display scale, DPI, virtual-desktop resolution, and monitor arrangement for rendering problems.

WineHQ’s support page links to its documentation, FAQ, community channels, AppDB, bug tracker, and paid CodeWeavers support. Provide the evidence above rather than a vague statement that “the app does not work”; compatibility reports become actionable when they identify the exact build and route.

What not to do

  • Do not delete every prefix or reinstall Linux before checking the application-specific report and filesystem permissions.
  • Do not copy a Proton prefix into a Bottles bottle or assume a direct Wine command uses the same environment.
  • Do not copy only an executable when the application has companion files.
  • Do not apply global DLL overrides or environment variables without a documented reason and a rollback plan.
  • Do not treat every fixme log line as a fatal error.
  • Do not force high-DPI mode on every application; some programs require the 96-DPI default to lay out correctly.
  • Do not quote a universal percentage for Windows software compatibility. No named, dated compatibility-rate statistic is established by the official guidance cited here.

A practical stopping rule

After you have verified the exact app version, tested the correct route, captured a log, checked file visibility or ownership, and tried isolated runner and display settings, you should have enough evidence to decide whether to continue, change routes, or seek support. If a documented application-specific workaround is unavailable and the log shows an unsupported component rather than a configuration error, a different Windows installation or native Linux alternative may be more efficient than endlessly changing unrelated settings.
