Most local LLM “permission denied” and indexing failures have the same root cause: the process is running as a different account or inside a different filesystem view than the one you are using in your file browser. Find the runner’s effective user, verify every directory in the configured path, repair only the required ownership or ACLs, and prove access with one small file before rebuilding an index. Model loading and document indexing are separate tests, so diagnose them independently.
What a local LLM permission error actually means
A local model runner can read a file only when its effective account can traverse every parent directory and read the file itself. The account may be your logged-in desktop user, a systemd service account, a container UID/GID, or a dedicated account used by an indexing service. The owner displayed in a file manager is therefore not enough evidence that the application can open the file.

There are two different access patterns to keep apart:
- Model loading: usually requires read access to model weights and the directories that contain them.
- Document ingestion and indexing: requires read access to source files plus write access to an index, database, cache, or collection location.
A model can load successfully while document ingestion fails. Conversely, a document folder can be readable while the model directory is inaccessible. Treat each operation as its own test instead of changing permissions everywhere after the first error.

The path in the error is your best clue
Read the runner’s log before changing permissions. Record the complete error and timestamp, including the exact path and operation. An Ollama issue, for example, reports: Error: mkdir /var/lib/ollama/manifests/registry.ollama.ai/library/qwen3.5: permission denied. That message identifies a failed directory-creation operation, not a failure to read a model file. Repairing read access on an unrelated model folder would not solve it.
LM Studio’s documentation says local model weights are commonly distributed as “.gguf, .safetensors etc.” and must be accessible before loading. Its offline-operation documentation states: “All document processing is done locally, and nothing you upload into LM Studio leaves the application.” Local processing still depends on the operating system allowing the application to read the selected files and write its local index.
For llama.cpp, the server README states: “The child process runs with the same privileges as the server.” If the server runs under a restricted account, a file-tool or document process launched by that server has the same restrictions.

- Name the failing component. Write down whether it is Ollama, LM Studio, a llama.cpp server, a Python indexing service, a systemd unit, or a Docker container. Do not assume the desktop application and a background service use the same account.
- Save the exact log entry. Include the path, operation such as open, mkdir, rename, or database write, and the time. Logs often reveal a different path from the one selected in the user interface.
- Determine the effective identity. For a desktop app, it is normally the logged-in user. For systemd, inspect the unit’s
User=setting. For Docker, identify the UID/GID inside the container, not just the host account. For a Python service, check the account that starts the process. - Record the runtime boundary. Note whether the path is on the host, inside a container, on a network share, or behind a sandbox or service-hardening rule. A path can exist on the host and still be absent inside the runtime.
Useful identity checks
On Linux, run the check as the same account used by the runner. A service administrator can inspect a systemd unit with systemctl cat SERVICE_NAME and review its configured user and environment. For a container, inspect the process identity and mount from inside the container rather than relying on host permissions. On Windows, confirm the account shown in the service configuration or application launch context, then inspect that account’s folder permissions.
Do not start by granting broad access. “Everyone full control” on Windows and mode 777 on Linux can expose model files, documents and index databases while masking the actual configuration mistake.

Verify the configured path, not just the path you can see
Compare the path stored in the runner with the real location on disk. Check spelling, capitalization where relevant, symbolic links, mounted volumes and the location used for index data. A folder being visible in a file browser proves only that your account can see it.
Ollama
Inspect the configured OLLAMA_MODELS location and the environment used by the running server or service. If the service was installed separately from the shell in which you set the variable, it may be using a different value. The log may also show a manifest or cache path that needs write access even when the model directory is readable.
LM Studio
Confirm that the model file and document folder selected in the application still exist at those exact locations and are readable by the logged-in desktop user. A moved folder, disconnected external volume, or parent directory with restricted traversal can produce the same symptom as a missing file.
llama.cpp
Check every file-related option, including --models-dir, --media-path, and any file-tool configuration. The server may be given a host path that does not exist in its execution environment, especially when launched by a service or container.
Containers and mounted paths
For Docker, compare the host bind-mount source with the destination path used by the application inside the container. Verify the destination from inside the container, then check that the container UID/GID can traverse it. A host path such as /home/alex/models is irrelevant if the application is configured to read /models and that mount was not created.

Test traversal and read access on Linux
Linux permissions apply to every directory in the path. A readable file is still inaccessible when the process cannot execute (traverse) one of its parent directories.
- Inspect the complete path: run
namei -l /path/to/file. This displays ownership and mode bits for each component. - Inspect directories: run
ls -ld /path /path/to /path/to/file-parentand thenls -l /path/to/file. Look for a missing execute bit on a parent or a file that is not readable by the effective account. - Test as the service account: run
sudo -u SERVICE_USER test -r /path/to/file. A successful command produces no output and returns status zero. - Test traversal: run the equivalent
test -xcheck for each parent directory as the same account. This isolates a directory-traversal failure from a file-read failure. - Test the index location separately: use a write test in the configured index directory, such as creating and removing a temporary file as the service account. Do this only in the intended index directory, not in a system directory.
Use a small, known file for the first test. A plain-text file avoids complications from unsupported formats, very large files, encrypted volumes and symlink targets. If the service account cannot read that file, rebuilding the full collection will fail for the same reason.
Check permissions on Windows
Open the folder’s Security tab and identify the account that actually runs the application or service. Confirm the account has the required read permission on model and source-document folders, and modify or write permission where the index, cache or database is stored.
For a command-line view, run:
icacls "C:pathtofolder"
Inspect the ACL entries for the effective account and its groups. Apply access to the smallest required directory tree, including parent folders needed for traversal. Avoid replacing inherited permissions on an entire drive when the runner needs only one model or document directory.
If a folder was moved from another computer or restored from backup, its ACL may reference an old account identifier. Reassign access to the current service or desktop account, then retest with one small file before opening the application.

Repair access with the smallest safe change
Linux ownership and ACLs
Correct ownership or add a narrowly scoped ACL for the model and document directories and the parent directories required for traversal. Keep model files read-only when the runner only loads them. Give write access to the separate index, cache or manifest directory when ingestion needs to create files. Do not recursively change ownership of an entire home directory or root filesystem to make one application work.
After changing access, repeat namei -l, the service-account test -r check and the index-directory write test. Permission changes are useful only when the effective account can now perform the exact operation shown in the log.
systemd services
Make the configured model and document directories reachable by the unit’s User= account. Then review hardening directives that can deny access even when ordinary mode bits look correct:
ProtectHomecan hide home-directory paths from a service.ReadOnlyPathscan make a location read-only.ReadWritePathscan limit where the service may write.
Adjust only the required paths, reload the unit configuration when appropriate, restart the service, and read the fresh log entry. If an update or reinstall changed the service user, recheck ownership and ACLs rather than assuming the previous account remains in use.
Docker containers
Fix both sides of the mount. On the host, the directory must be accessible to the UID/GID used by the container. Inside the container, the configured destination must exist and contain the expected files. Verify the mount and permissions from inside the running container, then perform the one-file read and index-write tests as the container identity. A host-side permission change cannot correct a missing mount or an incorrect in-container path.
Best Value
Desktop applications
For a desktop runner, grant the logged-in user access to the selected model and document folders. If the folder is on removable or network storage, confirm it is mounted before launching the application and that the application can reach every parent directory. Keep the index in a stable local location while diagnosing so a disconnected volume does not look like a parser or model problem.
Prove model loading and indexing independently
Use this sequence instead of rebuilding a large collection immediately:
- Load one known-good model. Choose a model file already known to be complete and compatible with the runner. If it fails, stay focused on the model path, model-file read permission and runner logs.
- Create a minimal document test. Place one small plain-text document in the configured source folder. Ensure the effective account can read it.
- Watch ingestion logs. Look for file-open, parsing, embedding and index-write messages. A successful model load does not prove any of these later stages can write to the index.
- Add files incrementally. Introduce additional files in small groups. When a failure returns, inspect the last group for unsupported formats, symlink targets, unreadable parent directories or unusual filenames.
- Check index storage. Confirm the index database or collection directory is writable and not locked by another process. A read-only source folder can be correct; a read-only index folder is not.
- Rebuild only after access is proven. If the index is stale or corrupt, use the application’s index or collection reset/rebuild control after preserving any configuration that you need. Resetting an index will not fix a path or ACL problem, so perform the one-file tests first.
How to interpret the four common outcomes
| Model test | One-file indexing test | Likely focus |
|---|---|---|
| Fails | Not yet meaningful | Model path, model-file read access, effective identity or runtime mount |
| Passes | Fails | Document-folder traversal, parser support, embedding process, index write access or database lock |
| Fails | Passes | Model directory or model-file permissions, model format or runner-specific model configuration |
| Passes | Passes | Investigate the particular file, batch, symlink, format or stale collection introduced later |
Common failure patterns and targeted fixes
“The file exists, but the application says it cannot find it”
Check whether the application is using a different root. This is common when a host path is passed to a container, when a service has a separate environment, or when a symbolic link points outside a permitted directory. Verify the path from the runner’s own environment and inspect each parent directory for traversal permission.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errors“The model loads, but indexing fails immediately”
Test the source document as the indexing account, then test creation of a temporary file in the index directory. If both succeed, inspect the log for unsupported formats, a broken symlink, a parser-specific error or a locked database. Do not change model permissions merely because the failure appears after model startup.
“Indexing works for one file but fails for a folder”
Add files gradually to identify the trigger. Check each new file’s parent directories and symlink targets. Unsupported formats and unreadable nested folders can stop a batch even when the first plain-text file succeeds.
“A directory-creation error appears under a system location”
An error such as the Ollama manifest example indicates that the process needs to create or modify a directory at that exact location. Confirm the service account owns the intended data directory or has a narrowly scoped write ACL. Also verify that the configured model location has not changed between the shell, service unit and application.
“It broke after an update, reinstall or move”
Repeat the identity, path and read tests. Updates can change the service account; reinstalls can recreate directories with root ownership; moving a folder can leave ACLs or symlink targets pointing to the old location. A moved model directory may also be outside a systemd sandbox or no longer included in a container bind mount.

- Document the runner, effective account, model path, document path and index path.
- Keep model and document directories on a local filesystem with stable permissions while diagnosing.
- Separate read-only model storage from writable index and cache storage where practical.
- After a runner update, service reinstall or path move, repeat the identity and one-file tests before starting a full rebuild.
- Retain the relevant log entry when a failure is fixed; it records which path and operation required correction.
The durable repair is not the broadest permission change. It is a verified match between the runner’s effective identity, the path visible inside its runtime, and the exact read or write operation it must perform.
