How to Fix GST Mismatches Between Marketplace Reports and Your Books (India GST)

Fix a marketplace GST mismatch by first comparing the right figures: for section 52 supplies, the statutory comparison is the marketplace operator’s GSTR-8 against your GSTR-1, matched by state of place of supply and net taxable value. Your bank payout is a separate accounting reconciliation: it is reduced by returns, fees, tax on fees, TCS and other settlement adjustments, so it is not a measure of taxable turnover.

Identify which reconciliation is actually mismatched

Marketplace sellers usually need to perform two related but distinct checks. Keep them separate so that a settlement difference does not become an unnecessary GST return change.

Check What to compare What it answers
GST supply reconciliation For section 52 supplies, operator GSTR-8 details and supplier GSTR-1 details; compare state of place of supply and net taxable value. Do the marketplace’s reported supplies correspond to the seller’s GST reporting?
Books and settlement reconciliation Invoices and credit notes, marketplace sales and returns reports, settlement deductions, payout records, ledger and bank deposits. Do the accounting records explain the cash the marketplace paid?

Rule 78 of the CGST Rules specifies the first comparison: details declared in GSTR-8 are matched with the supplier’s GSTR-1 for “State of place of supply” and “net taxable value.” Read Rule 78 in the CGST Rules. This is not a rule to match the seller’s net bank deposit to sales.

Gather records for the same GSTIN, period and state

Before investigating a difference, make sure the records describe the same seller, reporting period and transaction scope. Download or obtain the marketplace’s detailed supplies and returns data, available GSTR-8-related data, GST Portal data, your filed GSTR-1 and your accounting sales register. Check the supplier GSTIN, operator GSTIN, return period and state of place of supply.

  • Use invoice-level records where available, not only a platform’s summary total.
  • Keep sales and returns or credit notes identifiable as separate records before calculating a net figure.
  • Check the marketplace report’s date definitions. Order, invoice, dispatch, cancellation and return dates may fall in different periods, and a platform’s reporting column may not follow tax-invoice timing.

Do not change a filed value just because two reports have different period labels or cutoffs. First establish what each figure includes and when the underlying supply or return belongs in the relevant reporting period.

Reconcile taxable supplies and returns before cash

Calculate the comparable net taxable value

For the section 52 comparison, net taxable value reflects taxable supplies made through the operator, reduced by returned taxable supplies for the relevant month. It is not the amount transferred to the seller’s bank. CBIC describes the section 52 base and the treatment of returns in its sectoral FAQ; the statutory provision is in section 52 of the CGST Act.

Work from the sales register and source documents: group taxable supplies and related returns or credit notes by the appropriate period and place-of-supply state, then compare that aggregation with the operator and portal data. A return processed later, a cutoff difference, or a credit note recorded in a different period can explain a variance without proving that either party’s filed figure is wrong.

Keep marketplace charges out of outward sales

Commission and other marketplace charges reduce settlement cash, but they do not reduce the seller’s outward taxable supplies merely because the platform deducted them from the payout. Review those charges separately using the marketplace’s tax documents and applicable invoices or credit notes. Record the expense and any related tax treatment according to the supporting documents rather than netting the fee against sales.

Confirm whether the transaction is under section 52 or section 9(5)

Do not treat every marketplace transaction as the same kind of e-commerce supply. GSTR-1 reporting distinguishes supplies on which an operator collects tax under section 52 from notified supplies on which the operator pays tax under section 9(5). The GSTR-1 instructions describe these e-commerce reporting categories and operator GSTIN details; see the GST Portal GSTR-1 user guide.

For a section 52 supply, the seller reports its supply and the operator’s TCS reporting is part of the reconciliation. For a notified section 9(5) service, the operator’s tax responsibility differs. Confirm the legal classification against the transaction facts and current notifications; do not move a value between reporting categories just to make totals agree.

Bridge marketplace settlement statements to your books

Once the taxable supply totals have been reconciled, explain the actual payout as its own accounting exercise. Use the marketplace settlement statement and bank credit, and maintain separate ledger lines for the components shown by that platform.

  1. Start with the platform’s gross order proceeds for the settlement period.
  2. Identify refunds, returns and other adjustments that relate to sales, and match them to the underlying order, invoice or credit note.
  3. Record platform fees and the tax charged on those fees using the platform’s tax documents.
  4. Record TCS deductions separately from fees and from outward taxable sales.
  5. Account for any other stated adjustments or reserves, then compare the resulting settlement amount with the bank deposit.

Settlement categories and report formats vary by platform; this is a general bridge, not a universal journal-entry prescription. Do not infer a platform-specific column meaning without checking its current report guidance and source documents.

Decide which record needs correction

A mismatch is a signal to investigate, not an automatic instruction to pay tax or amend a return. Establish whether the underlying sales or return record, your GSTR-1, the operator’s GSTR-8 data, or a portal-displayed amount is the source of the difference. Preserve report exports, invoices, credit notes, reconciliation calculations and any GST Portal communication with the working papers.

The CGST Rules provide for electronic communication of discrepancies to the supplier and operator and describe rectification of the relevant statement. They also provide for an unresolved discrepancy to be added to the supplier’s output tax liability with interest. Read the rule and the actual portal communication before deciding what action applies to your facts; do not assume the consequence applies identically to every settlement variance. The relevant matching and discrepancy provisions are in Rule 78 of the CGST Rules.

Same-period GSTR-1 omission or mistake

GST Portal guidance describes optional GSTR-1A as available after filing GSTR-1 or after its due date, whichever is later, and before filing GSTR-3B for that period. A correction through GSTR-1A is auto-populated into GSTR-3B. Confirm the current form availability and instructions on the GST Portal GSTR-1 guide before relying on this route.

Other periods or already-filed returns

For a different period, an already-filed return or an operator-side error, use the correction or amendment process that applies to the particular statement and period. Because the right filing action depends on the underlying records, period and portal communication, seek case-specific GST advice where the amount is material, the cause remains unexplained or a formal discrepancy communication has arrived.

Check TCS rate claims against the transaction date and jurisdiction

Do not assume an old marketplace report or FAQ states the rate that applies today. CBIC’s sectoral FAQ page gives 1% for intra-State collection, while the official CBIC search result for Notification 01/2024-Integrated Tax, dated 10 July 2024, says that “one per cent” is replaced by “half per cent” in the relevant inter-State notification. See the CBIC sectoral FAQ and the CBIC notification search result. These references do not establish a single current rate for every transaction: verify the applicable Central and State notifications, tax component, place of supply and effective date before quoting or applying a rate. Section 52 sets a statutory ceiling and taxable base; it is not, by itself, the currently notified rate.

A repeatable monthly close checklist

  • Download marketplace sales, returns and settlement records, plus the GST Portal and accounting records needed for the period.
  • Confirm GSTINs, return period and place-of-supply states.
  • Separate section 52 supplies from section 9(5) supplies where applicable.
  • Match taxable supplies, returns and credit notes to source documents and aggregate like-for-like values.
  • Compare the section 52 operator and supplier figures using state of place of supply and net taxable value.
  • Reconcile fees, fee tax, TCS, other adjustments and payouts to the ledger and bank independently.
  • Investigate variances, retain evidence and correct only the record shown to be wrong using the applicable current procedure.
