Revoke or rotate the exposed credential first. Treat every leaked API key, token, password, certificate, or connection string as compromised, even if you delete it immediately. Then remove the value from the working tree, decide whether Git history must be rewritten, verify that the replacement works, and add controls that block another secret before it is pushed.
Deleting a line or replacing it with a new commit does not invalidate the old credential. Git retains earlier commits, and copies may exist in forks, pull requests, clones, caches, logs, or deployment systems. The sequence below separates credential containment from history cleanup so you can reduce risk without creating unnecessary repository disruption.

What to do in the first hour
- Identify the credential and its owner. Record the repository, file, line, commit, provider, account or service, permissions, and whether the alert reports multiple occurrences. If no alert exists, inspect recent commits, repository visibility, audit or service logs, deployment configuration, and the credential’s privilege.
- Revoke or rotate it at the provider. Disable the old key or token before attempting a history rewrite. Create a replacement with only the permissions the application needs, update every dependent application and CI/CD job, and watch for failed deployments or unauthorized use.
- Remove the value from the working tree. Replace the literal with a runtime environment variable or a repository/provider secret reference. Add the relevant configuration filename or pattern to
.gitignore, but remember that this does not erase existing commits. - Preserve evidence. Save the alert, commit ID, timestamps, affected systems, revocation time, and people responsible for the credential. Do not paste the secret into tickets, chat, issue comments, or an incident document.
- Choose a history strategy. If revocation makes the value unusable and no policy or legal requirement demands textual erasure, you may be able to avoid rewriting history. If residual copies must be removed, plan a coordinated rewrite.
- Verify and monitor. Confirm that the replacement works, the old credential fails, jobs no longer print the value, and scans find no remaining copies.
GitHub’s guidance is explicit: “You should consider any leaked secret to be immediately compromised and it is essential that you undertake proper remediation steps, such as revoking the secret.”

Why deleting the secret from a file is not enough
A Git commit is an immutable snapshot identified by a hash. Removing a key in a later commit leaves the earlier snapshot available to anyone who can fetch the repository or a reference that contains it. A pull request, tag, branch, fork, local clone, build artifact, or log may preserve the original text even after the current default branch looks clean.

GitHub also warns that simply removing a secret from the codebase, pushing a new commit, or deleting and recreating the repository does not prevent exploitation. An attacker who copied the value before cleanup can continue using it until the issuing provider invalidates it. History rewriting changes what Git serves from selected references; it does not retroactively undo a credential that was already observed.
Identify and triage the exposure
Use the alert details when available
A secret-scanning alert can identify the secret type, provider, repository, file, line, owner, and whether the same pattern appears more than once. Capture those details without reproducing the secret in a new location. Determine whether the alert refers to a real credential, a test value, or a false positive, but treat an unverified value as live until the provider confirms otherwise.
Prioritize by privilege and reach
Handle production database credentials, cloud-administrator keys, deployment credentials, organization tokens, signing keys, and credentials shared across many services before low-privilege development keys. A public repository increases the likelihood of automated discovery, but a private repository is not a safe basis for delaying revocation: collaborators, integrations, forks, backups, and compromised accounts may still have access.
Free tools Windows power users keep installed
One-click scans. No signup required.
- Check the provider’s usage, authentication, and audit logs for activity after the first possible exposure.
- List applications, runners, scheduled jobs, containers, and infrastructure that consume the credential.
- Determine whether the value grants read access, write access, deployment authority, billing access, or access to personal data.
- Record repository visibility, affected branches and tags, open pull requests, forks, and known clones.
Revoke or rotate the credential
Invalidate the old value before cleanup
Use the issuing provider’s revoke, disable, or delete control. If the provider supports rotation, create the replacement first, update consumers, test them, and then disable the old value; if immediate compromise is likely, disable first and accept a short service interruption. Never wait for a force-push or support request to finish before revoking.

Issue a safer replacement
- Grant the smallest set of API scopes, repositories, environments, or network actions required.
- Use an expiration date or short lifetime where the provider supports it.
- Give separate credentials to development, staging, and production instead of reusing one value.
- Update application configuration and CI/CD secret references, not source files.
- Monitor authentication failures and unusual requests after the change; a failed deployment may indicate a consumer that was missed.
For certificates, signing keys, database passwords, and encryption keys, follow the provider’s specific rollover process. Some systems require overlapping old and new values for a controlled transition; others require immediate invalidation. The provider’s audit record is the authority for whether the old credential is actually unusable.
Remove the value from the working tree safely
- Replace the literal with an environment variable or a reference to a managed secret. The source should contain a name such as
PAYMENTS_API_KEY, not the value itself. - Store local development values in an untracked file whose name is covered by
.gitignore. Commit a safe example file containing explanatory names but no working credentials. - Inspect the staged diff with
git diff --cachedbefore every commit. Search for common forms such asapi_key,token,password, private-key headers, and connection-string prefixes. - Remove generated configuration, debug output, and build artifacts that contain the value. If an artifact was published externally, handle that copy separately.
- Commit the safe configuration change only after the old credential has been revoked or rotated.
.gitignore prevents selected untracked files from being added in the future; it does not remove a file or value already committed. Do not “hide” a secret with Base64, string splitting, comments, or another reversible transformation.
Decide whether Git history must be rewritten
History rewriting is a separate decision from credential remediation. It changes commit IDs and can affect signatures, pull requests, tags, forks, clones, and collaborators’ work. GitHub notes that rewriting is time-intensive and may be unnecessary when revocation makes the credential unusable.
| Situation | Likely action | Reason |
|---|---|---|
| The provider has revoked the credential, and no rule requires textual removal. | Keep history and document the incident. | Revocation removes the credential’s value; rewriting would add disruption without improving its validity. |
| A policy, contract, privacy obligation, legal request, or customer commitment requires the text to disappear. | Plan a coordinated rewrite. | Historical copies may violate the requirement even after the credential is dead. |
| The value remains usable, appears in many refs, or is likely to be copied by future clones. | Revoke immediately, then assess a rewrite. | Containment cannot wait, while removing residual references may reduce further exposure. |
| The value is in a pull request, fork, cache, or an orphaned large-file object. | Clean all reachable refs and contact GitHub Support if eligible. | A branch rewrite alone may leave collaboration-surface or cached copies. |
Do not rewrite history merely to make a security dashboard green if the credential is already invalid and there is no erasure requirement. Conversely, do not skip a rewrite when a documented obligation requires removal. Write down the decision, owner, affected references, and rationale.

Rewrite history with git-filter-repo
Use a fresh clone and schedule a maintenance window. Ensure you have permission to force-push the repository and that every contributor understands the consequences. The following documented workflow is for a file that appears throughout history:
git clone https://github.com/OWNER/REPOSITORY
cd REPOSITORY
git-filter-repo --sensitive-data-removal --invert-paths --path PATH-TO-FILE
If the secret is known text in non-binary files, create a replacement specification outside the repository and run:
git-filter-repo --sensitive-data-removal --replace-text ../passwords.txt
Account for renamed paths and multiple values
Include every historical path when a file was renamed. Add a separate --path option for each path that contained the secret. For text replacement, list every exposed value and its replacement instruction in the password file. Avoid printing the original value while testing commands or sharing terminal output.
Inspect before publishing the rewrite
- Review the rewritten tree and representative old commits to confirm the file or value is gone.
- Inspect
.git/filter-repo/changed-refsto see which references changed. - Count affected pull requests and identify branches, tags, release refs, and other collaboration surfaces that need coordination.
- Run a fresh search across all local refs and branches. A clean default branch is not sufficient.
- Ask repository owners and automation maintainers to pause pushes during the cutover.
Only after review should an authorized administrator publish the rewritten refs:

git push --force --mirror origin
A force-push does not clean a contributor’s existing clone. Anyone who later pushes from an old clone can reintroduce the tainted history. Collaborators should discard old clones or follow a documented cleanup procedure; do not merge unrelated new work from an unclean clone into the rewritten repository.
Coordinate forks, pull requests, and cached data
- Ask owners of forks to remove or rewrite tainted references, or delete forks that are no longer needed.
- Close, recreate, or otherwise coordinate pull requests whose commits were rewritten, because their commit IDs may no longer exist.
- Review tags, release objects, deployment mirrors, package artifacts, and Git LFS references.
- After all other references are cleaned, contact GitHub Support about qualifying pull-request references, cached views, or orphaned LFS objects that still expose the secret. Support action is not a substitute for revocation or for cleaning refs you control.
Verify the fix and document the incident
Technical verification
- Authenticate with the replacement credential in every application, runner, and deployment environment.
- Confirm the revoked credential fails at its provider and review the provider’s audit trail for post-revocation use.
- Scan every branch, tag, relevant pull request, issue, discussion, wiki, gist, and workflow-log surface available to your repository.
- Search deployment logs and application output to ensure the value is not printed, echoed, or included in error reports.
- Check that the rewritten repository has no unexpected changed refs and that required signatures or release processes have been re-established.
Incident record
Record the first known exposure, discovery time, credential owner, repository and refs, provider and privilege, revocation and replacement times, observed use, rewrite decision, force-push time, support request, and prevention changes. Keep the record free of the secret itself. This timeline lets security, engineering, legal, and service owners agree on what remains possible and what has been closed.
Prevent the next leak before it is pushed
Enable secret scanning
In a repository’s Settings → Code security and analysis area, enable Secret scanning when it is available for the repository’s visibility and plan. Organization and enterprise administrators can apply the control more broadly. Secret scanning examines Git history and supported issue, pull-request, discussion, wiki, gist, and workflow-log surfaces; coverage and custom-pattern support depend on the enabled configuration.
Use alerts to assign an owner, confirm whether a finding is real, and connect supported provider integrations to revocation workflows. Detection finds a credential; it does not invalidate it. Keep the incident procedure in place even when automatic revocation is available.
Best Value
Enable push protection
Push protection is designed to block recognized hardcoded credentials before they enter a repository. Enable it at the repository, organization, enterprise, or supported user scope offered by your GitHub plan. Developers may receive a block with a remediation path; an override should require a documented reason and should not be treated as a routine way around the control.
Push protection is preventive, while historical scanning is detective. Use both: a pre-push block cannot find a credential that entered through an old branch, imported repository, issue, log, or fork.
Store runtime values outside source code
Put CI/CD values in GitHub Actions Secrets and Variables or the secret manager operated by the credential provider. Restrict which environments and workflows can read each value, mask sensitive output in workflow logs, and remove or rotate values that are no longer needed. Set the default GITHUB_TOKEN permission to read-only where possible, then grant narrowly scoped write permissions only to jobs that require them.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsMake review and permissions enforceable
- Use branch-protection rules or rulesets to require review and successful checks before merging.
- Require security-sensitive configuration changes to be reviewed by an owner who understands the deployment and credential scope.
- Use least-privilege personal access tokens, deploy keys, and service credentials, with expiration and environment separation.
- Prevent workflows from printing environment variables or dumping complete process environments during troubleshooting.
- Run periodic secret-risk assessments and review audit logs for unusual access, new tokens, and stale integrations.
- Maintain an incident playbook that names credential owners, provider contacts, repository administrators, and the person authorized to force-push.
How the controls differ
| Control | When it detects | Typical coverage | What it changes | Main limitation |
|---|---|---|---|---|
| Secret scanning | After a value exists in a scanned surface, including historical content | Git history plus supported issues, pull requests, discussions, wikis, gists, and workflow logs | Creates alerts and may connect to provider revocation | It can report a credential without invalidating it; eligibility and custom patterns vary. |
| Push protection | Before a detected secret is accepted by a protected push | Supported repository, organization, enterprise, or user scope | Blocks the push or presents an approved override path | It cannot remove secrets already present elsewhere or catch every unknown pattern. |
| Branch protection or rulesets | Before changes are merged or selected refs are updated | Reviews, status checks, and selected branch or tag operations | Raises the approval and automation bar | It does not identify or revoke a credential by itself. |
| Provider rotation and revocation | When the credential owner acts at the issuing service | The specific key, token, password, certificate, or signing credential | Invalidates the old value and issues a replacement | It does not erase copies from Git history, logs, forks, or caches. |
Compare controls by detection timing, coverage, provider integrations, repository and plan eligibility, custom-pattern support, operational disruption, and whether they invalidate a credential or merely find it. No scanner replaces revocation and rotation.
What GitHub’s reported numbers mean
GitHub reported that in 2024, Secret Protection detected 39 million secret leaks and prevented 4.4 million secrets from leaking on GitHub. Those are GitHub’s reported detection and prevention counts, not an estimate of all secret leaks worldwide. They illustrate why automated controls matter, but they do not change the response to an individual incident: revoke first, then clean and prevent recurrence.
