Do not delete or silently renumber an issued invoice when you find a duplicate number. First determine whether one invoice was issued twice for a single sale, two genuine transactions share a number, or someone reprinted a copy of a lost or damaged invoice. Those situations can have different accounting and tax consequences. Preserve the original records, document the correction, and use the procedure required in your jurisdiction and invoicing system.
The examples below are jurisdiction-specific: IRS guidance concerns U.S. electronic records, HMRC guidance concerns UK VAT, and the VERI*FACTU example applies in Spain. They are not interchangeable rules. If a return has been filed or a VAT, GST, sales-tax, or e-invoicing report may be affected, check the relevant local guidance or consult a qualified adviser.
First identify what is duplicated
A repeated number is a warning to investigate, not proof that a sale or tax was recorded twice. Compare the documents and their underlying transactions before changing anything.
- One supply, invoice issued twice: Determine whether the second document is a duplicate issuance or only a copy. Check which version was sent, entered into the ledger, paid, or used to claim tax.
- Two real supplies, same number: The transactions may both be valid even though the numbering is not. Establish which customer, date, goods or services, amount, and tax belong to each transaction before correcting records.
- Reprinted copy: If a customer received another copy of an invoice that was lost or damaged, establish whether it is clearly a copy of the original rather than a second invoice or sale. Preserve the original reference and record why the copy was supplied.
For both documents, compare the customer, invoice date, amount, tax, description of the supply, payment status, ledger posting, and any associated purchase order or delivery evidence. Also check whether a recipient has used either document to recover input tax.

Preserve the evidence before making a correction
Pause deletion, renumbering, and edits to issued records. Preserve the original invoice files and relevant system history or backup before changing settings or records. Keep a dated record of the discovery and correction that identifies the author, reason, affected documents, supporting source records, and accounting and tax effects.
For U.S. electronic records, the IRS says machine-readable records should contain enough transaction-level detail to identify both the transactions and their underlying source documents. Its Automated records guidance also describes reconciliation to books and returns and documentation of processes and controls that preserve records’ authenticity and integrity. This is U.S. recordkeeping guidance, not a universal invoice-correction rule.

Do not treat a newly generated or modified company file as a substitute for the original accounting records. The IRS states in its electronic accounting software records FAQ that “The new or modified company file is not a copy of the books and records of original entry.”
Choose the correction route for the actual case
There is no single remedy for every duplicate number. The right treatment depends on whether the document was issued or is still a draft, whether the supply happened once or twice, whether a tax return has been filed, and whether local rules or an e-invoice system prescribe a specific correction record.

- Draft only: Correct the draft and check the numbering sequence. Preserve enough system history to explain the correction under your recordkeeping policy.
- Issued document, same supply: Use the permitted cancellation, correction, credit-note, or replacement process for your jurisdiction and system. Link the action to the original and retain the original reference and evidence of customer communication.
- Two separate supplies: Do not cancel a genuine transaction merely to make the numbers appear tidy. Follow the local process for correcting the numbering error while preserving both transactions and their supporting records.
- Copy of an original: Make clear in the records that it is a copy of the original rather than a new sale or a second tax document, using the method accepted by local rules and the invoicing system.
For example, Spain’s Tax Agency says that under its VERI*FACTU invoicing-record system, an issued erroneous invoice record is retained and a cancellation record is generated and linked; a correct invoice record may then follow. See the VERI*FACTU FAQ. This is a Spain-specific system example, not a general instruction to cancel every invoice with a repeated number.
Check tax documents and filed returns separately
A numbering collision does not by itself establish that tax was charged twice or that a credit note is required. In the UK, HMRC’s VAT Traders’ Records Manual notes that duplicate VAT invoices can create a risk that the recipient deducts input tax twice, while stating that there is no specific law relating to duplicate VAT invoices. Read VATREC8010 in its UK VAT context and establish whether the recipient received or used a second invoice.

Do not issue a UK VAT credit note automatically just because two documents share a number. HMRC sets conditions for credit notes in its VAT credit note guidance; whether a credit note is appropriate depends on what actually happened to the supply and the VAT charge.
Then assess the ledger and tax return as distinct tasks. In the UK, HMRC’s VAT error-correction guidance distinguishes corrections made before a return is submitted from errors on an already-submitted return, which have their own correction route and thresholds. These UK procedures should not be applied to U.S. or other countries’ returns.

Use a traceable correction workflow
- Freeze the affected records: Stop deletion, renumbering, or edits to issued documents. Export or preserve the original invoice files and the relevant accounting-system history or backup.
- Establish the facts: Match each document to its customer, supply, date, amount, tax, payment, posting, and source evidence. Determine which document was sent and whether it was used for a tax claim.
- Log the incident: Record when the error occurred and was found, the affected period and invoice references, the source records, amount and tax impact, and the reason for the proposed correction.
- Apply the local mechanism: Use the correction, cancellation, credit-note, or replacement process accepted by the applicable tax rules and invoicing system. Link it to the original, retain the original number in the event history, and keep evidence of customer communication.
- Reconcile the consequences: Check receivables or payables, revenue or expense, tax accounts, and any return already filed. Follow the jurisdiction’s correction process if a submitted return is affected.
- Resolve the cause and verify: After preserving evidence, review numbering-series settings, imports, concurrent invoice generation, and editing permissions. Test the corrected process with a sample transaction and retain the review evidence.
This is a practical control workflow, not a statutory checklist that applies everywhere. Confirm local requirements before processing an issued invoice, especially where a filed return or e-invoice reporting system is involved.
Prevent the collision from recurring
Once the incident is documented and corrected, review how the duplicate arose. Common areas to examine include numbering-series configuration, data imports that may repeat existing numbers, simultaneous invoice creation, and user permissions that allow issued records to be changed. Restrict unnecessary editing rights and retain a reviewable change history so later reviewers can see what changed, when, by whom, and why. These are control recommendations grounded in the IRS emphasis on reliable processing and protection against unauthorized record changes; the exact controls depend on the accounting system and applicable rules.
