Field trials show how candidates perform under the target growing conditions; genomic data can fill gaps when lines have not been tested in every environment or when testing capacity is limited. Because genotype-by-environment interaction can change rankings and prediction quality, every comparison should state the target environments, traits, trial structure, training population and validation scenario behind the numbers.
Start with the decision, not the dataset
Variety evaluation is a decision about a specific product in a specific production context. Before calculating means or genomic scores, write down:
As an Amazon Associate I earn from qualifying purchases.
- Crop and market: Identify the species, market class and intended use, such as grain, forage, processing or seed production.
- Target population of environments: Define the region, soil and climate range, planting window, irrigation regime and management system in which the variety must perform.
- Traits that determine success: Include yield and quality traits as well as maturity, disease resistance, lodging, stress tolerance or other traits required by the product profile.
- Selection stage: A choice among untested early-generation lines has a different evidence requirement from a release recommendation supported by several years of trials.
- Decision rules: Set any minimum performance, stability or registration requirements that apply in your crop and jurisdiction. The evidence summarized here does not establish universal trait weights or release thresholds.
This definition prevents a high global average, or a high genomic score for one trait, from being mistaken for proof that a line fits the intended production system.
What field trials establish
Field phenotypes across environments remain the foundation of variety evaluation. Traditional breeding evaluates entries in several environments; genomic selection adds marker-derived predictions to that process rather than replacing observation. A trial result is meaningful only with its environment and design attached.

Check the environmental coverage
For every candidate, record the locations, years, planting dates, management treatments and any stress conditions. Ask whether those conditions represent the target population of environments or only a convenient subset. A line tested in one favorable site may look superior to a broadly adapted line that has been exposed to drought, disease pressure or marginal soils.
Inspect balance and connectivity
Determine which entries were observed in which environments. A balanced trial measures all entries everywhere; a sparse trial measures only subsets. Sparse designs can expand the number of environments or increase selection intensity, but their usefulness depends on information connecting the subsets. Overlap among lines, genetic correlations between environments and genomic relationships help connect observations.
Separate environmental effects from variety effects
Large differences among sites or seasons do not by themselves indicate genetic superiority. Analysis should account for environmental effects and uncertainty, and should show whether variety rankings change across environments. Historical data can increase information, but differences in time and place, management changes and genotype-by-environment interaction can make old observations less comparable to the deployment target.

Genotype-by-environment interaction (G×E) occurs when varieties respond differently to environments. One candidate can lead in a high-input irrigated site while another leads under heat or water stress. In that situation, a single overall mean hides the decision that matters: which line is best, or acceptably stable, across the environments where it will be grown.
Look for rank changes and response patterns
Plot or tabulate candidate performance by environment and season, not only as one grand mean. A useful comparison identifies:
- environments where each candidate is first, average or below the trial mean;
- the size and direction of rank changes;
- whether a candidate has a repeatable advantage under a defined stress or management regime; and
- whether an apparent advantage is supported by enough environments to distinguish it from trial noise.
The same interaction affects genomic prediction. A model trained mostly in one environment may predict poorly in another when genetic responses are weakly correlated. Conversely, related lines and correlated environments can make prediction useful even with incomplete observations.
Interpret interaction studies in context
A USDA Agricultural Research Service analysis of historical CIMMYT semi-arid wheat yield trials asked whether genomic prediction and trial subsetting could reduce the impact of G×E. In that particular dataset, its summary reported no accuracy difference between models that accounted for interaction and global models that did not require environment subsetting. That result does not show that interaction is irrelevant in other crops, populations or deployment environments; it shows why the population, environments and validation design must accompany an accuracy claim.

How genomic prediction contributes
Genomic prediction uses marker data and a training population that has both genotypic and phenotypic records. A statistical model learns associations between marker patterns and observed performance, then estimates genomic values for candidates with marker data but incomplete or absent phenotypes. CIMMYT describes using a multi-location training population to predict genomic estimated breeding values for unphenotyped maize lines in a breeding pipeline.
What a genomic value means
A genomic estimated breeding value is conditional, not a field guarantee. Its reliability depends on the relevance of the training population, genetic relationships among training and candidate lines, the trait’s genetic architecture, environments represented in training, marker quality and the model used. A candidate outside the training population’s relationship or environmental range may receive a precise-looking score with little practical support.
Use genomic scores to target missing evidence
Genomic prediction is most useful when it answers a defined operational question: Which unphenotyped lines should enter the next trial? Which entries can be omitted from a location because their performance is predictable from connected trials? Which candidates deserve intensive testing under a rare stress? The score should guide allocation of field resources and selection, while field data remain the check on whether predictions transfer to the target conditions.
Match validation to the deployment scenario
“Genomic prediction accuracy” is not one universal quantity. Validation must mimic the way predictions will be used. A 2018 chickpea study explicitly distinguished three scenarios:
| Validation scheme | What is withheld | Operational question |
|---|---|---|
| CV1 | Entire new lines | Can the model rank lines that have not contributed phenotypes to training? |
| CV2 | Observations in incomplete or sparse field trials | Can missing line-by-environment records be predicted when the line has some observations? |
| CV0 | An environment not represented in training | Can the model predict performance in a new location or season? |
These scenarios test different risks. A strong CV2 result does not establish that a model will work for entirely new lines (CV1), and either may overstate performance in an unrepresented environment (CV0). When reading an accuracy estimate, identify the withheld units, the training data left in each fold, the environments and seasons involved, and whether the split resembles the next breeding decision.
What sparse testing requires
In sparse multi-environment testing, some lines may be observed in every environment (overlap) while others are tested in only one environment (non-overlap). The overlap carries information between locations and seasons; without adequate connections, the model has little basis for transferring performance.
Evidence from CIMMYT wheat analyses
A CIMMYT spring-wheat dataset combines phenotypic, genotypic and coefficient-of-parentage information to study sparse genomic testing. Its catalog description notes that sparse testing can expand environments or selection intensity in multi-environment trials. A separate CIMMYT summary reports that substantial line overlap was important for optimal prediction accuracy in the studied setting, with genetic correlations between environments and genomic relationships also driving accuracy.

That analysis identified genomic best linear unbiased prediction (GBLUP) as the best predictor of true breeding value among the methods examined and proposed it as an early-stage selection metric. The finding is study-specific: it does not establish GBLUP as the best model for every crop, trait or trial network.

Design the connections deliberately
- Reserve a connected set of lines for multiple environments rather than assigning every line to only one site.
- Measure whether environments are genetically correlated for the trait of interest; weak correlation limits direct transfer.
- Track pedigree or coefficient-of-parentage information alongside markers when it helps describe relationships.
- Record the missing-data pattern itself. Randomly missing observations create a different problem from lines deliberately assigned to one environment.
A practical evaluation workflow
- Specify the target. Write the crop, target region or population of environments, intended product and traits. State whether the decision concerns new lines, incomplete trials or an untested environment.
- Assemble the field-trial matrix. Create a line-by-location-by-season record showing observations, management and stress conditions. Flag missing cells, repeated checks and entries shared among environments.
- Audit data quality. Check plot errors, outliers, missingness, measurement units, harvest dates and whether protocols changed across years. Document how uncertainty and environmental effects will be handled.
- Estimate environment-specific and combined performance. Examine each candidate within relevant environments before calculating an across-environment summary. Quantify rank changes and identify candidates whose advantage depends on one site.
- Define the genomic training population. Confirm that training lines overlap genetically with candidates and that training environments, seasons and trait measurements resemble deployment. Record marker platform, filtering and any pedigree data used.
- Choose a validation split that mirrors use. Use a CV1-like split for new lines, CV2-like split for incomplete trials or CV0-like split for new environments. Keep the split independent of the test observations and report the number of lines and environments in each partition.
- Fit and compare models. State whether the model includes marker main effects, environment effects, G×E terms or other relationship information. Do not select a model solely because it produced the largest accuracy in a mismatched validation scenario.
- Quantify uncertainty and decision risk. Report prediction intervals or another uncertainty measure where available, and identify candidates whose ranking changes under plausible uncertainty. A small score difference is not a decisive advantage if its uncertainty overlaps.
- Allocate confirmatory trials. Field-test top candidates in the environments where prediction is weakest or the decision is most consequential. Include checks and connected lines so the next training update remains informative.
- Make the selection and document it. Preserve the trait weights or thresholds, environmental definition, field evidence, genomic model, validation design and reasons for accepting or rejecting each candidate.
Compare candidate varieties on decision-relevant axes
A comparison table should make evidence strength visible instead of collapsing everything into one score.
| Axis | Questions to answer | Interpretation |
|---|---|---|
| Target-trait performance | Does the candidate meet the traits required for the intended product? | Use the traits and thresholds defined for the crop and market; no universal weighting rule applies. |
| Environmental response | How does it perform by location, season and management system? | Rank changes indicate G×E and may favor regional or stress-specific choices over one global winner. |
| Field evidence strength | How many relevant environments and seasons were observed, and how balanced was testing? | More relevant, connected observations generally support a more defensible decision than a single favorable trial. |
| Genomic relevance | Are candidates related to the training population and are target environments represented? | Predictions are more credible when training and deployment contexts are connected. |
| Validation match | Was the test CV1, CV2, CV0 or another split matching the planned use? | Accuracy from one scenario should not be substituted for evidence in another. |
| Uncertainty | How stable are rankings under sampling, environmental and prediction uncertainty? | Use uncertainty to identify ties and prioritize confirmatory testing. |
What the chickpea study illustrates
The 2018 chickpea analysis provides a concrete example of how to read a genomic-evaluation paper without turning its design into a universal recipe. It examined 320 breeding lines, eight traits, three seasons and two locations. The lines were phenotyped and genotyped with DArTseq (1.6 K single-nucleotide polymorphisms) and genotyping-by-sequencing (GBS; 89 K single-nucleotide polymorphisms). The authors evaluated 13 models, including main effects and different forms of marker and genotype-by-environment interaction terms.
Those counts describe the evidence base for that study, not a recommended sample size, marker density or model menu for every program. Its value for practice is the explicit separation of CV1, CV2 and CV0: the same dataset can answer different deployment questions depending on what is withheld. When transferring the lesson to another crop, first check whether the new population, traits, environments, marker data and missingness resemble the chickpea design.

Link relatedness to observations
Genomic relationships allow information from observed relatives to contribute to unobserved candidates. Pedigree or coefficient-of-parentage data can add a complementary description of relatedness. Inspect whether candidate-to-training relationships are strong enough for the intended extrapolation; do not assume that a dense marker panel automatically solves weak connectivity.
Keep training and test information separate
When validating, prevent phenotypes from the test unit from entering training through preprocessing, environment summaries or repeated measurements. Clearly state whether related lines remain in training, because that choice changes the difficulty and interpretation of the estimate.

Common failure modes and fixes
Choosing by the grand mean alone
Problem: A candidate leads after all environments are averaged, but loses under the conditions that dominate production.
Fix: Define the target environment set first, inspect rank changes and use a stability or adaptation criterion appropriate to the decision.
Calling any genomic score “accuracy”
Problem: A reported correlation is interpreted as proof that new lines or new locations will be predicted equally well.
Fix: Name the validation scheme, withheld unit, crop, traits, environments, seasons, marker data, models and training relationships before comparing the result.
Ignoring sparse-trial connectivity
Problem: Lines are assigned to isolated environments with little overlap, leaving the model unable to transfer information reliably.
Fix: Maintain substantial overlap, measure genetic correlations between environments and monitor the missing-data pattern during design.
Recommended Free Tools
Transferring a study-specific model choice
Problem: GBLUP or an interaction model is treated as universally superior because it performed best in one analysis.
Best Value
Fix: Compare plausible models under a validation design that resembles deployment and retain the model whose performance and uncertainty support the actual decision.
Using historical data without checking comparability
Problem: Older trials are pooled despite changes in climate, management, checks or measurement protocols.
Fix: Document time and place, model environmental structure and test whether historical observations improve prediction for the current target population.
Resources for analysis and trial data
CIMMYT lists META-R for multi-environment trial analysis and GEA-R for genotype-by-environment interaction analysis. Its data portal also points to trial resources, including International Maize Trials Network data and IWIN field books. Check each official page for current access terms, data completeness and suitability for your crop and region. These resources support analysis; they do not establish a universal design or release standard.
How to report a defensible evaluation
A reader should be able to reconstruct what was compared and why. Include:
- crop, candidate set, target region and intended use;
- locations, seasons, management, stress conditions and trait definitions;
- which lines were tested in which environments, including overlap and missingness;
- field-analysis method, environmental effects and treatment of uncertainty;
- marker platform, filtering, pedigree information and training-population relationships;
- genomic model terms, including any G×E specification;
- validation scheme and the exact units withheld;
- accuracy or ranking metrics with their uncertainty and study context; and
- the confirmatory field tests planned for candidates selected primarily by prediction.
No universal trial size, accuracy cutoff, trait-weighting formula or model choice is established by the studies summarized here. Wheat and chickpea results are examples, not automatic recommendations for another crop, region or breeding stage. Local variety-registration and release rules must come from the relevant crop and jurisdiction authorities.
Making the final selection
Select the candidate whose evidence best matches the target decision, not necessarily the one with the highest isolated field mean or genomic score. Require relevant multi-environment observations where possible, use genomic prediction to prioritize or fill structured gaps, and verify that validation reproduces the way the prediction will be deployed. Treat G×E, trial connectivity and uncertainty as central parts of the comparison. The result is a documented choice that can be tested, updated with new seasons and defended when conditions differ from the historical data.
