How to Encrypt Sensitive Files on a NAS Without Volume Encryption

You can protect selected NAS files without encrypting the entire volume by placing them in a client-side encrypted vault. A practical approach is to create a Cryptomator vault inside a restricted NAS share, unlock it only from a trusted computer, and edit files through its mounted virtual drive. The NAS stores ciphertext; encryption and decryption happen on the client.

What this setup protects

Whole-volume encryption protects storage at the volume level. That is useful when every file on a disk or volume needs the same at-rest protection, but it is broader than many households and small teams need. If only tax records, identity documents, legal files, credentials, or confidential project folders require protection, a file- or folder-level vault limits the encrypted area and avoids changing the rest of the NAS.

NIST defines file encryption as encrypting individual files on a storage medium and allowing access only after proper authentication. A client-side vault applies that idea before data reaches the NAS. The NAS receives encrypted files rather than the original documents, so an administrator or NAS service that can read the share does not automatically receive plaintext.

Cryptomator describes itself as “a client-side encryption tool for cloud storage services.” Its security documentation says it encrypts file contents, file and folder names, and obfuscates the directory structure. Its architecture documentation explains that, with every access to files inside the virtual drive, Cryptomator encrypts and decrypts them on the fly. Those properties also fit a network share: the share holds the vault’s encrypted representation while the trusted client presents a usable drive after unlocking.

Recommended architecture

The arrangement has four parts:

  • Restricted NAS share: a dedicated location available only to the accounts that need the protected data.
  • Encrypted vault: the vault directory stored on that share; its contents are ciphertext.
  • Trusted client: a computer running the vault application and handling encryption and decryption.
  • Separate recovery and backup locations: a protected place for recovery material and an independent copy of the encrypted vault.

When the vault is locked, the NAS sees encrypted files and folders. When you unlock it, the client mounts a virtual drive and exposes plaintext to applications on that computer. The NAS does not perform the decryption, and the vault password must be entered on the client.

Step-by-step: create and use a vault on a NAS

1. Create a dedicated share

  1. Create a new NAS share used only for the encrypted vault. A name that does not reveal the subject of the files is preferable, although naming alone is not a security control.
  2. Grant access to only the NAS users who need to store or back up the vault. Remove broad group access and avoid guest or anonymous access.
  3. Confirm that the share is reachable from each intended client and that ordinary users cannot browse it unless they have been explicitly granted permission.

The share permission is a second gate, not a replacement for the vault password. Anyone who can copy the share can copy ciphertext; anyone who can unlock the vault still needs the password and a functioning client.

2. Install the client application

Install Cryptomator on every trusted computer that will open the files. Keep the operating system and the application current. Do not unlock the vault on an unmanaged or possibly infected computer: a client is the trust boundary because it sees both the password and plaintext while the vault is open.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

3. Create the vault

  1. In Cryptomator, choose the option to create a new vault.
  2. For the storage location, select the dedicated NAS share. If creating directly on the share is inconvenient, create the vault locally first, validate that opening and editing work, then copy the complete encrypted vault directory to the share.
  3. Use a long, unique password that is not reused for the NAS account, email, or any other service.
  4. Save any recovery material offered by the application in a separate protected location. Do not store the only copy inside the vault itself.

If you create locally and then copy, copy the entire vault directory, including its configuration and encrypted content. Do not rename or selectively move internal files unless the application’s documentation specifically permits it.

4. Unlock and mount the virtual drive

  1. Open the vault from the client and point Cryptomator to the vault directory on the NAS share.
  2. Enter the vault password and unlock it.
  3. Open the mounted virtual drive supplied by Cryptomator.
  4. Copy sensitive files into that virtual drive, not directly into the underlying NAS directory.

Applications should open and save files through the mounted drive. The underlying share is not a second usable copy of the documents; it is the encrypted storage representation.

5. Work normally, with endpoint precautions

Edit documents, photos, or project files from the mounted drive. Keep the NAS connection stable while applications have files open. Save work before disconnecting, sleeping a laptop, or switching networks. Avoid opening the same working file simultaneously from several clients unless your application and workflow provide reliable file locking; a vault does not create collaboration or conflict-resolution features.

Other programs may create temporary files, autosave data, thumbnails, print spools, crash dumps, or backup copies outside the vault. Check the applications used for sensitive work and configure their temporary or backup locations where practical. Full-disk protection, account separation, and endpoint malware defenses remain important because the client has plaintext access while the vault is unlocked.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

6. Lock the vault before leaving

  1. Close every application that has opened a file in the mounted drive.
  2. Wait for saves and network writes to finish.
  3. Unmount or lock the virtual drive in Cryptomator.
  4. Disconnect the NAS share when it is no longer needed, especially on a mobile or shared computer.

Locking removes the normal plaintext view, but it cannot erase copies that an application already made elsewhere. Review those locations separately if the files are highly sensitive.

7. Back up the encrypted vault

Back up the vault directory as encrypted data. A backup system does not need to understand the files inside it; it needs a consistent copy of the vault files and enough history to recover from accidental deletion or corruption.

  1. Choose a backup destination with access controls independent of the primary NAS share.
  2. Copy or back up the complete vault directory, not selected internal files.
  3. Keep multiple versions when the backup system supports versioning, so an accidental overwrite or ransomware event does not become the only available state.
  4. Store the vault password and recovery material separately from the backup data.
  5. Test recovery on a separate trusted client: restore a copy, unlock it, open representative files, and verify that the procedure works before you rely on the backup.

What the NAS and an observer can still see

Encryption hides important content, but it does not make the share invisible. Cryptomator’s documentation identifies metadata that remains unencrypted:

An observer can also learn that a vault exists and can see encrypted-file patterns, activity times, and changes in the amount of stored data. Encrypted names and the obfuscated directory structure are intended to hide the original names and layout, but they do not hide every characteristic of the workload.

These disclosures can matter. File sizes may suggest whether a large video, scanned document set, or database is present; timestamps can reveal when work occurred; and a growing file count can reveal project activity. If the fact that a vault exists is itself sensitive, protect the NAS account, share visibility, network access, and endpoint as well as the file contents.

The client is the trust boundary

Client-side encryption changes who can see plaintext, not whether plaintext exists. While the vault is unlocked, applications on the client can read the mounted files. Cryptomator warns that it cannot protect files on a computer infected with malware that reads passwords or plaintext from an unlocked vault.

Use a client you control and keep it updated. Use a separate operating-system account when practical, enable the platform’s screen lock, and avoid unlocking the vault on public or shared computers. Treat password managers, clipboard history, indexing services, cloud-sync folders, and automated backup utilities as possible plaintext exposure points. The precise behavior depends on the operating system and application, so inspect settings for the programs handling the most sensitive files.

Choosing among file-level options

Cryptomator is not the only way to keep selected NAS data encrypted. The right choice depends on how often you edit the files, whether several clients need access, and how much metadata you are willing to expose.

Option Storage model Best fit Important trade-offs
Cryptomator vault Many encrypted files and folders presented through a mounted virtual drive Frequently used sets of documents and folders Partly visible metadata; trusted client required; backup must preserve the complete vault directory
VeraCrypt file-hosted container One encrypted container mounted as a volume Workflows that accept a single container Resizing, concurrent access, and backup handling need more planning; moving or synchronizing the container can involve large updates
7-Zip encrypted archive Encrypted archive containing a bundle of files Occasional transfer, hand-off, or cold copy Less convenient for continuously edited files because the archive must be reopened and updated

Compare these choices on six questions:

  • File-by-file or one container: file-based storage usually makes incremental changes and selective copying easier; a single container behaves more like one large volume.
  • Name protection: determine whether filenames and directory names are encrypted, not just file contents.
  • Metadata leakage: check what timestamps, sizes, counts, and activity patterns remain visible.
  • Multiple clients: confirm that every client can use the format and that you can avoid simultaneous conflicting writes.
  • Backup and synchronization: understand whether a small edit changes a few files or requires handling a large container.
  • Plaintext copies: plan for temporary files, autosaves, previews, and application backups outside the encrypted location.

When a container is preferable

A VeraCrypt file-hosted container can be appropriate when you want one mounted encrypted volume and can keep access disciplined. It may suit a compact, self-contained dataset used by one client at a time. The container’s size and mount behavior require planning: resizing is a deliberate operation, and copying or backing up a changed container can be less granular than copying changed files in a vault.

Do not place a live container on a share and assume that several clients can safely mount and write it at once. Establish a single-writer policy unless the software and your storage environment explicitly support the intended concurrency.

When an archive is preferable

An encrypted 7-Zip archive is useful for an occasional bundle: a set of records sent to a professional, a removable cold copy, or a one-time transfer. It is a poor fit for a working folder with frequent edits because files must be added, extracted, or replaced through archive operations. That process also creates more opportunities for temporary plaintext copies.

NAS security controls that remain necessary

File-level encryption does not fix an over-permissioned or poorly maintained NAS. Synology’s security guidance, updated 27 May 2026, lists user and group permissions, account protection, Security Advisor, and HTTPS as complementary controls. Apply the same principles regardless of NAS brand:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Use least-privilege permissions on the vault share and remove unused accounts.
  • Use strong, unique NAS credentials and enable available account-protection or multi-factor features.
  • Keep the NAS operating system, packages, and security components updated.
  • Use HTTPS for administration and web applications whenever the NAS offers it.
  • Limit administrative access to trusted networks or a protected remote-access path.
  • Review logs and alerts for unexpected sign-ins, share access, or configuration changes.
  • Keep backups separate enough that a compromised NAS account cannot erase every copy.

Volume encryption, where your NAS supports it, remains a broader at-rest measure: it can protect all data in a volume if the storage media are removed or the volume is not unlocked. It does not provide the same separation as a client-side vault when the storage administrator or NAS service should not see plaintext. You can use both controls when their threat models justify the extra operational complexity.

Troubleshooting common failures

The vault will not open from the share

  • Confirm that the client can read and write the NAS share using the intended account.
  • Check that the complete vault directory was copied and that no internal files were omitted.
  • Verify that the network connection is stable and that the share is not intermittently disconnecting.
  • Try a restored copy on a separate trusted client to distinguish a client problem from damaged vault data.

Files appear locked or saves fail

  • Close duplicate applications and check for a second client still using the same file.
  • Wait for pending network writes before locking or disconnecting.
  • Check free space and quota on both the NAS share and the client.
  • Reopen the file from the mounted drive rather than from the underlying encrypted directory.

A backup restores but the vault is unusable

  • Restore the entire vault directory, preserving its internal structure.
  • Use the correct vault password and recovery material; the NAS account password is not a substitute.
  • Test an earlier backup version if the newest copy was taken during an interrupted write.
  • Document the client application version and recovery steps for the people responsible for restoration.

Plaintext appears outside the vault

Look for application autosave folders, temporary directories, thumbnails, print queues, crash reports, download folders, and endpoint backup destinations. Delete or secure those copies according to your retention requirements, then adjust application settings where possible. Locking the vault cannot retroactively encrypt a copy that another program already created.

A practical decision checklist

Use a Cryptomator vault on a restricted NAS share when all of these statements are true:

  • You need to protect selected files rather than every item on the volume.
  • You want to edit many files through a normal mounted-drive workflow.
  • You can keep the client computers trusted and updated.
  • You accept that timestamps, sizes, counts, and vault activity may remain visible.
  • You can back up the encrypted vault and test recovery.

Choose a container when a single mounted volume is acceptable and you can plan its size, access pattern, and backup behavior. Choose an encrypted archive when the data is a bundle that will be transferred or retained without frequent edits.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Operational rules worth documenting

  1. Only named users receive access to the NAS share.
  2. The vault password is unique and stored in an approved password-management or recovery process.
  3. Users open sensitive files only through the mounted virtual drive.
  4. Users close applications and lock the vault before disconnecting or leaving the device.
  5. Backups include the complete encrypted vault directory and are stored separately.
  6. A recovery test is performed on a different trusted client before an incident occurs.
  7. NAS updates, HTTPS administration, account protection, and permission reviews are part of routine maintenance.

Bottom line

For selected sensitive files, a client-side vault in a restricted NAS share is the most direct alternative to volume encryption. Cryptomator keeps ciphertext on the NAS, encrypts names and contents, and provides a mounted drive for normal work. It does not hide every metadata detail, protect a compromised client, or prevent applications from creating plaintext copies. Pair the vault with least-privilege NAS permissions, secure administration, reliable backups, and a tested recovery procedure.
