Test the protein over a concentration series and under the pH, salt, temperature, ligand and substrate conditions that matter for its function. Estimate whether monomer and dimer (or larger species) are in equilibrium, then confirm the result with a method that makes a different kind of measurement. A crystal interface is a useful structural hypothesis, but it does not by itself show that the same dimer dominates in solution.
In practice, call an enzyme a stable dimer only after you specify the conditions and timescale: concentration, buffer, temperature, ligand state and observation window. A protein can be almost entirely dimeric at one concentration and partly monomeric at another, while a flexible higher-order assembly can look intact in one assay and dissociate in another.

What “stable dimer” should mean
“Stable” is not an intrinsic label that follows a protein everywhere. Homodimerization is an association equilibrium. For a simple monomer–dimer system, two monomers associate to form a dimer, and the observed fraction of each species depends on the total protein concentration and the dissociation constant, Kd. Lower Kd means tighter association under the measured conditions, but the same protein can have a different apparent affinity after a change in pH, ionic strength, temperature, ligand concentration or substrate state.
This is why a single measurement at a single loading concentration is weak evidence. A concentrated sample can make a reversible interaction appear constitutive; a dilute sample can hide a weak dimer. A separation step, fluorescent label, cross-linking reagent or immobilization surface can also shift the equilibrium or trap a species that would otherwise exchange.

Before running an experiment, define which of these claims you are trying to support:
- Constitutive or obligate dimer: dimer is the predominant species across the relevant concentration and solution conditions, with no evidence that ordinary dilution causes substantial dissociation.
- Condition-dependent monomer–dimer equilibrium: monomer and dimer coexist, and their proportions change predictably with concentration or chemical conditions.
- Higher-order or flexible assembly: dimers, oligomers or larger clusters exchange on the measurement timescale, or their contacts are heterogeneous rather than a single well-defined interface.
Report the concentration range, buffer composition, pH, temperature, ligand or substrate concentration and measurement timescale with every conclusion. Without those qualifiers, “stable dimer” is too broad to be reproducible.
How do I know if a protein is a stable dimer?
Use a staged workflow that starts with the solution state, tests concentration dependence, and then checks whether structural and functional evidence agree.
1. Define the biological question and expected species
Calculate or measure the monomeric subunit mass, including tags or processing that are present in the sample. Decide whether the relevant alternatives are monomer versus dimer, dimer versus tetramer, or a mixture of several oligomers. A model with the wrong stoichiometries can fit data convincingly while giving a misleading affinity.
Choose conditions that represent the intended use of the enzyme. If the physiological state contains a cofactor, inhibitor, substrate or product, include it in at least part of the experiment. Record pH, salt, reducing agent, temperature and additives, because each can alter electrostatic contacts, hydrophobic packing or conformational dynamics.
2. Design a concentration series around the transition
Prepare several concentrations spanning the expected association range rather than one “standard” sample. Include a low concentration at which a weak dimer could dissociate and a high concentration at which the dimer or higher assembly should be favored. Keep the buffer and temperature constant while changing concentration, and allow enough time for equilibration before measurement.

If the expected affinity is unknown, use a broad logarithmic series and refine it after an initial run. The useful range is the one in which the measured dimer fraction changes, not a set of concentrations that all produce the same apparent species. Check that dilution itself does not cause irreversible aggregation or loss of activity.
3. Measure molecular mass and distribution in solution
Analytical ultracentrifugation (AUC), size-exclusion chromatography with multi-angle light scattering (SEC-MALS), and related light-scattering measurements can test whether the species has the mass expected for a monomer, dimer or larger assembly. Sedimentation-velocity AUC is useful for observing distributions and exchange behavior in solution. Sedimentation-equilibrium AUC can globally fit profiles collected at multiple loading concentrations and rotor speeds to estimate stoichiometry and interaction parameters.
SEC by itself reports an elution position, not a direct molar mass. Molecular shape, compactness and column interactions affect elution, so an elongated monomer can elute near a compact dimer. SEC-MALS adds an optical mass measurement and can estimate the abundance of bound and unbound species, but the column dilutes and separates the sample. If monomer and dimer exchange while moving through the column, an affinity inferred from the chromatogram depends on assumptions about equilibration and transport.
4. Add an orthogonal measurement
Use a second method that has a different perturbation and timescale. Chemical cross-linking can capture subunits that are close during the selected reaction window. FRET can report interaction dynamics when fluorophores are placed in a suitable design. Static or dynamic light scattering, native mass spectrometry and carefully controlled gel filtration can provide additional evidence. Agreement between methods is more persuasive than a highly precise result from one assay.
5. Compare the solution result with the structure
Inspect the proposed interface for chemical complementarity, shape, buried surface and residue conservation, but treat it as a hypothesis. Crystal packing can create contacts that are not populated in solution. A plausible interface supports a biological interpretation only when the measured solution stoichiometry and concentration dependence are consistent with it.

6. Test whether assembly and catalysis are linked
Measure enzyme activity on aliquots whose assembly state has been characterized. If dilution, pH or ligand changes alter both oligomerization and activity, determine which change is causal. Some multimeric enzymes lose activity when subunits dissociate, but that relationship is not universal. A catalytic defect can instead reflect active-site disruption, unfolding, cofactor loss or an assay component that changes the equilibrium.

Which methods distinguish a persistent dimer from a flexible assembly?
No method answers every part of the question. Select techniques by the property you need—mass, stoichiometry, affinity, exchange kinetics or proximity—and by how much the assay perturbs the sample.
| Method | What it measures best | Advantages | Main caveat for oligomer equilibria |
|---|---|---|---|
| Sedimentation-velocity AUC | Solution sedimentation distribution and apparent species behavior | No column or immobilization; can reveal multiple populations and concentration dependence | Interpretation requires hydrodynamic modeling; rapidly exchanging species may appear as a combined signal |
| Sedimentation-equilibrium AUC | Solution molar mass, stoichiometry and interaction parameters | Global fitting across concentrations and rotor speeds can estimate affinity and assembly models | Experiments are time-consuming and require an appropriate model and well-equilibrated samples |
| SEC-MALS | Mass and abundance of species as they elute | Combines separation with light-scattering mass information; useful for mixtures | Column dilution and finite residence time can shift a reversible equilibrium; affinity values may be approximate |
| SEC without MALS | Hydrodynamic elution behavior | Accessible way to check heterogeneity or gross aggregation | Shape and column interactions confound molar-mass assignment; an elution volume is not a dimer proof |
| Light scattering | Weight-averaged molecular mass and aggregation changes | Can monitor concentration or condition effects without a separation step | Large particles disproportionately affect the signal; dust and trace aggregates require strict controls |
| Chemical cross-linking | Proximity of reactive groups during the reaction window | Can trap weak or transient contacts for downstream analysis | Reaction chemistry, reagent concentration and timing can create or preserve contacts that are not an equilibrium measurement |
| FRET | Relative proximity and interaction dynamics in a suitable labeling design | Can report kinetics and conformational changes in real time | Labels may alter association; fluorophore geometry and orientation affect the signal |
| Native mass spectrometry | Gas-phase mass and composition of transferred complexes | Can resolve stoichiometries and ligand-bound states | Desolvation and ionization conditions can favor or disrupt assemblies; solution occupancy must be checked independently |
The strongest combination usually pairs a solution mass or sedimentation method with an orthogonal proximity or functional assay. The result should remain interpretable if one technique has perturbed the equilibrium.
How concentration and conditions change the answer
Concentration
For a reversible homodimer, the dimer fraction rises as total protein concentration increases. The relationship is nonlinear, so a small dilution near the transition can produce a large change in the monomer-to-dimer ratio. Plot the observed species or apparent mass against concentration and fit an explicit monomer–dimer (or alternative oligomer) model rather than labeling the highest-concentration trace “the native state.”

1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsUse matched handling times and mixing procedures. If one concentration sits for hours while another is measured immediately, differences may reflect slow conformational rearrangement or aggregation instead of equilibrium thermodynamics. Include replicate preparations when possible to distinguish reversible concentration effects from sample-to-sample variability.
pH, salt and temperature
Interface salt bridges and hydrogen bonds are pH-sensitive, while electrostatic screening changes with ionic strength. Temperature can alter both association enthalpy and conformational flexibility. Compare conditions one variable at a time when the goal is mechanistic interpretation. If the practical question is whether the enzyme works in a particular formulation, test the complete formulation even if the individual contributions cannot be separated.
Ligands, substrates and cofactors
A ligand can stabilize a dimer, favor a monomer, or bind at an interface and promote a higher-order assembly. Run apo and ligand-bound samples at the same protein concentrations, and verify that free ligand concentration remains effectively constant across the series. If substrate is consumed during the assay, the chemical state may drift while the assembly measurement is being collected.

Time and exchange rate
Two species can be thermodynamically compatible with a stable dimer label yet exchange too slowly to equilibrate during a particular experiment. Conversely, a rapidly exchanging system can appear as one averaged species. Always state whether the method observes equilibrium, a kinetic snapshot, or contacts trapped during a reaction window.
Reading AUC and SEC-MALS results without overclaiming
Sedimentation-equilibrium AUC
At equilibrium, the radial concentration profile contains information about molecular mass and association. Collect profiles at more than one loading concentration and rotor speed, then fit them globally to competing stoichiometric models. A model that explains all datasets with shared interaction parameters is stronger than separate fits that allow each run its own affinity.
Inspect residuals and parameter uncertainty, and test whether a monomer–dimer model is actually distinguishable from monomer–trimer or a nonassociating species with a different partial specific volume. A numerical fit is not evidence for a dimer if the data do not span the concentration range where the models diverge.
Sedimentation-velocity AUC
Velocity experiments can reveal one dominant boundary, multiple boundaries or concentration-dependent sedimentation behavior. A broad or shifting distribution may indicate rapidly exchanging species, conformational heterogeneity or weak self-association. Do not convert a sedimentation coefficient directly into a subunit count without accounting for shape, friction and solvent properties.
SEC-MALS
Use the light-scattering mass across the peak, not just the retention volume. A single symmetric peak with a mass near twice the monomer supports a dimer under those elution conditions, while a mass gradient can indicate exchange, aggregation or coelution. Confirm that the detector response is calibrated and that concentration remains high enough for reliable scattering but low enough to avoid nonideal behavior.

How to evaluate a crystal interface
A crystal structure gives atomic coordinates and can show whether two subunits make a geometrically coherent contact. Examine whether the interface buries a plausible area, has complementary charge and shape, avoids severe clashes and includes residues that are conserved or functionally connected. These features support specificity and stability, but they do not measure occupancy in solution.
Ask whether the contact is repeated through the crystal lattice or forms a finite biological assembly. Interfaces created only by lattice packing may be extensive and chemically plausible. Conversely, a biologically important contact can be partially disordered, split across crystal forms or altered by a tag, ligand or crystallization additive.
Use targeted mutations as a test, not as a shortcut. If replacing interface residues changes solution oligomerization and produces the predicted functional effect, the structural interpretation gains support. A mutation that removes activity without changing oligomerization may identify an active-site or allosteric role instead.

Measure activity under the same buffer, temperature, ligand and concentration conditions used for assembly analysis. If a low-concentration sample is less active, run controls that distinguish dissociation from nonspecific dilution effects: verify total protein recovery, check for unfolding or aggregation, and restore the concentration to test reversibility.
When activity tracks the dimer fraction, the association may be required for catalytic geometry, cofactor binding or structural stability. That correlation still does not prove causation. A ligand could independently activate the enzyme and stabilize the dimer, or a destabilizing condition could impair both catalysis and assembly through a third mechanism.
For enzymes used in formulations or industrial processes, test the time course as well as the endpoint. A preparation can begin dimeric and lose activity as subunits dissociate, or remain dimeric while slowly unfolding. Stabilization strategies should therefore be judged by retained activity and measured assembly, not by a single chromatogram.
Common mistakes and how to correct them
- Calling a crystal contact an obligate dimer. Correct it by measuring the protein in solution and considering crystal packing alternatives.
- Using one concentration. Add a concentration series that spans the predicted association transition.
- Equating SEC elution with molecular mass. Use SEC-MALS or another mass-sensitive method and account for molecular shape.
- Reporting a cross-link as an equilibrium fraction. State the reagent, reaction time and chemistry; confirm with a quantitative solution method.
- Ignoring dilution during chromatography. Compare starting concentrations and assess whether exchange can occur during the column run.
- Fitting a preferred model without alternatives. Test plausible stoichiometries and report uncertainty, residuals and parameter identifiability.
- Changing several variables at once. Separate pH, salt, temperature and ligand effects when seeking mechanism, then test the complete use condition.
- Assuming activity loss proves dissociation. Measure mass, aggregation, folding and cofactor state alongside activity.
- Overlooking timescale. State whether the method observes equilibrium, slow exchange or a chemically trapped snapshot.
A practical decision framework
Use the following interpretation sequence after collecting the data:
Free tools Windows power users keep installed
One-click scans. No signup required.
- Is the measured mass consistent with the proposed stoichiometry? If not, reassess tags, cofactors, solvent density, shape and possible higher-order species.
- Does the species distribution change with concentration? A reproducible shift supports an equilibrium; no shift within the tested range supports persistence only within that range.
- Does changing pH, salt or ligand alter the distribution? If yes, report the dimer as condition-dependent rather than universally stable.
- Do independent methods agree? Reconcile disagreements by examining dilution, labeling, cross-linking chemistry, exchange rate and sample history.
- Does the crystal interface explain the solution species? If it does not, consider packing contacts, alternate interfaces or a flexible assembly.
- Does function follow assembly? Correlation is informative, but test reversibility and alternative causes before assigning a mechanistic requirement.
A defensible final statement names the species, conditions, concentration range, method and timescale. For example: “Under the stated buffer and temperature, the enzyme is predominantly dimeric across the measured range, with no detectable concentration-dependent dissociation by the chosen solution methods.” That is more useful—and more reproducible—than simply writing “the enzyme is a stable dimer.”
