How to Distinguish On-Target Toxicity from Off-Target Effects in Degrader Studies

A toxicity signal is on-target only when the evidence connects degrader exposure to engagement of the intended protein, productive ubiquitination and depletion, and a phenotype that depends on losing that protein. Binding alone is not enough. The strongest attribution combines time- and exposure-matched measurements, orthogonal controls or genetic tests, and protein profiling that separates direct degradation from downstream changes.

What “on-target” and “off-target” mean for degraders

PROTACs and molecular glues are proximity-inducing drugs. A typical mechanism is not a single binding event but a sequence: the compound must reach the relevant cell or tissue, engage the target, form a productive ternary interaction with a recruited E3 ubiquitin ligase, promote ubiquitination, and cause target-protein degradation. A toxic phenotype can be attributed to the intended target only when the observed exposure produces that chain and the phenotype follows from target loss.

“Off-target” covers several different possibilities and should not be used as a catch-all. A degrader may directly remove an unintended protein, alter a pathway without degrading a protein, perturb the proteasome, act through binary binding to the target or ligase, or produce toxicity because of prolonged intended-target depletion. A model may also exaggerate or conceal a liability because the target, ligase, substrate, tissue exposure, or species biology differs from the situation of interest.

Charlotte Crowe and Alessio Ciulli summarize the central principle in their 2026 Chemical Reviews methods article: “Monitoring each mechanistic step of a degraders’ mode of action is important to confirm its bona fide cellular activity and guide rational design and optimization.” The practical implication is to match the strength of the causal claim to the step that was actually measured.

Follow the causal chain in the same cells and tissues

Causal step Evidence to collect What it establishes What it does not establish by itself
Relevant exposure or cellular availability Concentration and duration in the cells or tissue where toxicity is measured The compound was present under the conditions being interpreted That the intended target was engaged or degraded
Target engagement An intracellular engagement measurement in the relevant model The degrader interacts with the intended protein in cells Productive ternary-complex formation or degradation
Productive E3 recruitment Evidence that the recruited ligase and target form a functional interaction The proximity event can support ubiquitination That target loss caused the phenotype
Target depletion Target-protein abundance measured over time and across the exposure range The target is removed under the conditions that produce the signal That no other protein is being degraded or that depletion is sufficient for toxicity
Functional change A target-linked functional readout before or alongside toxicity measurements Target loss changes the expected biology That the change is the proximate cause of cell or tissue injury
Toxicity phenotype Viability, injury, organ-specific, or other relevant endpoint with timing recorded The adverse outcome occurs in the tested context Whether the outcome is on-target without perturbation, rescue, and selectivity evidence

Measure these links in the same relevant context whenever possible. A biochemical binding result obtained at one concentration does not substitute for intracellular engagement, and degradation demonstrated in one cell line does not prove degradation in the tissue or species in which toxicity appears. The timing matters as well: target engagement and depletion should precede, or at least coincide plausibly with, the functional change and injury endpoint.

Design experiments that test causality, not just correlation

Match exposure and duration to the toxic signal

Map the concentration and duration that produce toxicity, then measure intracellular availability, target engagement, and target abundance across that same range. Include early and late time points. A phenotype that appears only after prolonged target depletion may represent intended pharmacology rather than an unrelated off-target event; conversely, toxicity at concentrations far above those needed for degradation may indicate low-affinity degradation, binary pharmacology, or another exposure-related mechanism.

Record whether the relevant number is a transient concentration, a repeated exposure, or a sustained level in a tissue. Exposure should be interpreted alongside the cellular degradation and toxicity windows, not as a standalone plasma or assay value. If tissue exposure is unknown, the attribution should remain qualified.

Use a matched inactive or non-degrading control

A matched analog that retains relevant physicochemical features but cannot productively degrade the target can reveal whether simple exposure or binding is sufficient to produce the phenotype. The control must be characterized in the same model, because an “inactive” analog can acquire different permeability, stability, or off-target activity. Loss of toxicity with the non-degrading analog supports a degradation-dependent mechanism, but does not by itself prove that the intended target, rather than an unintended substrate, was responsible.

Block the target, ligase, or proteasome pathway carefully

Competition with a target-binding or ligase-binding ligand can test whether the phenotype depends on the relevant interaction. Disrupting the recruited E3 ligase or the proteasome pathway provides another mechanistic perturbation. Interpret these experiments as hypothesis tests, not universal controls: each perturbation can alter cell physiology, protein turnover, stress responses, or viability on its own. Demonstrate the perturbation’s effect on the intended degradation step and include the perturbation alone as a control.

Use orthogonal genetic and rescue experiments

Independent genetic target loss can test whether removing the target reproduces the phenotype without the degrader’s chemical structure. Conversely, restoring the target, expressing a degradation-resistant target variant, or otherwise rescuing target function can test necessity. A convincing rescue should be demonstrated at the protein and functional levels and should be compared with an appropriate expression control. Interpretation depends on the system: overexpression can create nonphysiologic signaling, and a resistant variant may alter folding, localization, or activity.

Genetic evidence is strongest when it agrees with the exposure-response and time course. If genetic target loss does not reproduce toxicity, possible explanations include incomplete loss, compensatory adaptation, a degrader-specific off-target effect, or a requirement for acute rather than chronic depletion. If rescue fails, verify that the variant is present, functional, and actually resistant to degradation before concluding that the phenotype is off-target.

Use protein profiling to separate direct degradation from downstream biology

Quantitative and global proteomics can show which proteins decline after treatment and which pathways change. This makes it possible to distinguish a plausible direct degradation event from a secondary response, but abundance changes alone do not identify the cause of toxicity. Cell injury can alter protein synthesis and turnover, and a treatment can change cell composition so that an apparent protein decrease reflects fewer cells of a particular type rather than degradation inside surviving cells.

Interpret a candidate direct substrate

  1. Look for a treatment-linked abundance decrease. The decline should occur at exposures and time points relevant to toxicity, not only at an extreme concentration or late stage of cell death.
  2. Check temporal ordering. Direct substrate loss should generally precede the downstream pathway change or injury endpoint being attributed to it.
  3. Confirm with a targeted measurement. Follow up important proteomics signals using a focused protein assay and an independent sample set.
  4. Test dependence on the recruited machinery. Competition, E3 disruption, or proteasome perturbation should alter the candidate’s loss in a way consistent with the proposed mechanism, while controls reveal effects caused by the perturbation itself.
  5. Ask whether the candidate is biologically plausible. Expression in the relevant cells or tissue, known function, and the direction and timing of its loss should fit the phenotype.

Global profiling also identifies pathway modulation without direct degradation. For example, stress, inflammatory signaling, altered translation, or cell-cycle changes may appear as coordinated abundance shifts. These are mechanistic clues, not proof that one changed protein caused toxicity. Use focused functional assays and perturbations to test the pathway explanation.

Compare the main competing explanations

Explanation Pattern that supports it Tests that discriminate it
Intended-target degradation Target engagement and depletion occur at toxic exposures; phenotype tracks depletion and is reproduced or rescued by orthogonal target perturbation Time course, exposure-response, degradation-resistant target, independent genetic loss, and pathway-linked functional readouts
Unintended direct degradation One or more other proteins decline at relevant exposures, with a plausible connection to the phenotype Global and targeted proteomics, machinery dependence, and selective genetic or pharmacologic tests for the candidate protein
Downstream pathway modulation Pathway changes occur without a matching direct-substrate loss or track general cellular stress Focused pathway assays, orthogonal pathway perturbation, and controls for cell injury and composition
High-exposure or binary pharmacology Toxicity appears only above the degradation window or when lower-affinity binding becomes plausible Compare binding and degradation windows, use a non-degrading analog, and test concentration-dependent effects on the target and ligase
Proteasome or protein-homeostasis disruption Broad stress and turnover changes accompany toxicity, particularly at high exposure Proteasome-pathway controls, global profiling, and measurements that distinguish generalized injury from target-linked function
Prolonged intended-target depletion Delayed toxicity follows sustained target loss despite modest acute effects Vary recovery time, restore the target where feasible, and compare acute versus chronic genetic depletion
Model-specific biology Signal depends on species, tissue, substrate expression, or a model feature not present in the intended population Cross-model expression and exposure analysis, relevant species comparisons, and tissue-specific functional studies

These are evidence axes rather than numerical cutoffs. No single percentage of degradation, concentration ratio, or proteomics score universally assigns causality.

Account for degrader-specific pharmacology

Lower-affinity degradation at high exposure

At elevated concentrations, a degrader may engage proteins or ligase interactions that are negligible at intended exposures. A toxic signal that begins only after this concentration range deserves a direct-degradation and binary-binding investigation. Compare the exposure producing target degradation with the exposure producing toxicity, and examine whether additional proteins decline only at the higher level.

Binary target or ligase interactions

PROTACs and molecular glues can have pharmacology attributable to binding either partner without productive ternary-complex formation. Such interactions may alter protein function, localization, or signaling even when target abundance does not fall. A non-degrading analog, competition with the relevant ligand, and direct functional measurements help separate binary effects from productive degradation.

Proteasome perturbation

Very high or sustained degrader activity can stress the ubiquitin-proteasome system. Broad changes in protein abundance, stress responses, and viability are compatible with this mechanism but are not diagnostic. Demonstrate that the intended target is depleted at the toxic exposure and determine whether the breadth and timing of the response exceed what the target-linked mechanism predicts.

Special consideration for CRBN-recruiting degraders

Compounds that recruit cereblon (CRBN) can degrade unintended CRBN neosubstrates. This is distinct from degradation of the intended target and can create liabilities in several organ systems, including developmental toxicity. The absence of a signal in one adult cell model does not exclude a neosubstrate risk in a developing tissue or another species.

Build a neosubstrate assessment

  • Profile protein abundance after treatment in relevant human and test-species models where feasible.
  • Identify proteins that decline independently of the intended target and confirm important candidates with targeted measurements.
  • Compare neosubstrate expression, CRBN biology, and tissue exposure in the model used for safety testing and in the human tissue of concern.
  • Consider developmental models when the intended clinical use or exposure makes developmental safety relevant.
  • Do not assign a specific organ or developmental liability without compound-specific evidence linking the neosubstrate or pathway to that outcome.

Species selection is therefore part of mechanism attribution, not merely a regulatory formality. A test species may lack a human neosubstrate, express it at a different level, or expose the relevant tissue differently.

Check whether the model can answer the question

Before interpreting a toxicity result, document expression and activity of the intended target, recruited E3 ligase, and relevant substrates. Include tissue distribution and exposure, species differences, and the model’s ability to display the proposed functional consequence. A negative result in a model lacking the target or ligase is not evidence that the mechanism is safe; it may simply be noninformative.

ADME properties affect every link in the chain. Differences in permeability, stability, metabolism, protein binding, and tissue penetration can make a compound appear selective in one system and broadly active in another. Match the model used for mechanistic assays to the model used for toxicity whenever possible, and explain when that is not possible.

A practical attribution workflow

  1. Define the claim. State whether you are testing intended-target degradation, an unintended degraded protein, a binary interaction, pathway modulation, or generalized proteostasis disruption.
  2. Characterize the toxic window. Record concentration, duration, exposure conditions, tissue or cell type, and the first measurable injury endpoint.
  3. Measure the intended chain. In the same context, assess availability or exposure, intracellular target engagement, target depletion, and a target-linked functional readout.
  4. Align the time course. Establish whether engagement and depletion precede the functional change and toxicity, and whether recovery follows compound removal or target restoration.
  5. Add mechanistic controls. Use a matched non-degrading analog, target- or ligase-binding competition, and carefully controlled E3 or proteasome perturbation as appropriate for the molecule.
  6. Perform an orthogonal perturbation. Compare independent genetic target loss with chemical treatment, or test rescue with a functional, degradation-resistant target when feasible.
  7. Profile the proteome. Use quantitative or global profiling to find candidate direct degradations and downstream pathway changes at relevant exposures and time points.
  8. Validate priority signals. Confirm putative unintended substrates with targeted protein measurements and test whether their loss depends on the proposed machinery.
  9. Evaluate model translation. Compare target, ligase, and substrate expression; species biology; tissue exposure; and ADME properties across the models used.
  10. Rank explanations explicitly. For each mechanism, record supporting observations, contradictory observations, unresolved alternatives, and the experiment that would most reduce uncertainty.

How to report a defensible conclusion

Use calibrated language. “Consistent with on-target toxicity” is appropriate when target engagement, depletion, timing, and an orthogonal perturbation align but a complete rescue or selectivity profile is not available. “Supports an unintended direct-degradation mechanism” requires a relevant protein-abundance loss plus targeted and mechanistic confirmation. “Off-target” should not be declared solely because the intended target is degraded: a downstream consequence of intended depletion remains on-target even if the altered pathway is several steps removed from the target.

Report the exposure and duration that generated each observation, the model and species, the assay context, and the controls’ own biological effects. State which links in the causal chain were measured and which remain inferred. If a proteomics experiment was performed after substantial cell death or a model lacks the relevant substrate, identify that limitation rather than treating a negative result as proof of selectivity.

The most reliable attribution is convergent: the intended target is engaged and depleted where toxicity occurs; the phenotype follows the expected timing and exposure; an independent perturbation reproduces it or a valid rescue attenuates it; competing direct degradations are profiled and tested; and tissue, species, and substrate biology make the mechanism plausible. When those lines disagree, retain multiple hypotheses and design the next experiment to distinguish them rather than forcing a binary label.
