How to Connect WooCommerce to Accounting Software: QuickBooks, Xero and Custom Syncs

The reliable way to connect WooCommerce to accounting software is to install a connector that both systems support, meet its version and security prerequisites, authorize the accounts, map taxes and payment accounts, choose which order statuses post, and test a small date range before turning on automatic synchronization. QuickBooks Online, Xero and MyWorks cover most store setups; a custom webhook and REST API integration is appropriate when the standard connectors cannot represent your workflow.

A connector only moves data. Your chart of accounts, tax rates, payment clearing accounts and inventory rules determine whether the resulting books are correct. Treat the connection as an accounting configuration project, not just a plugin installation.

Decide what the connection must accomplish

Start by writing down the transactions your bookkeeper expects to see. A typical WooCommerce connection may send customers, products, orders, shipping, discounts, fees, taxes, payments and inventory quantities. Not every connector handles each object in the same way, and the same order can be represented as an invoice or a sales receipt.

Choose the accounting platform and connector

Intuit provides a WooCommerce Connector for QuickBooks Online. WooCommerce documents an Xero extension. MyWorks provides a configurable synchronization option for QuickBooks Online or QuickBooks Desktop. If none of those can model your data, WooCommerce webhooks and the REST API can form the basis of a custom integration.

Choose the system of record before enabling sync

Decide which application owns each type of data. For example, WooCommerce might be the authority for product descriptions and web orders while the accounting system owns tax codes and financial accounts. Inventory needs an explicit owner as well. A two-way quantity sync can overwrite a deliberate adjustment if both systems are allowed to change stock. Write down whether products, customers, payments, taxes and inventory move one way or both ways before activating automatic sync.

Check prerequisites before authorization

Authentication failures often come from an unsupported version or a missing server feature rather than from an incorrect password. Check the connector’s requirements on the exact site that will run the store.

QuickBooks Online connector requirements

Intuit’s documented OneSaas connection requires WooCommerce 3.5 or newer, WordPress 4.4 or newer and pretty permalinks. Confirm that WordPress is using a post-name or another non-plain permalink structure, then save the permalink settings before attempting authorization.

Xero extension requirements

The current Xero extension documentation lists SSL, cURL and cURL SSL, WooCommerce 10.8 or newer, WordPress 6.9 or newer and PHP 7.4 or newer. These version numbers are minimums for the documented extension; verify them on the production site, not only on a staging copy. An HTTPS certificate and working outbound cURL requests are prerequisites for the OAuth exchange.

General checks for any connector

  • Create an administrator account or other role with permission to install and configure the WooCommerce extension.
  • Back up the WordPress database and the accounting data before the first import.
  • Confirm the store timezone and the accounting organization’s timezone. A date boundary can place an order in a different reporting period.
  • List existing products, customers, tax rates and accounts so that the connector can be mapped to them instead of creating near-duplicates.
  • Ask the bookkeeper which accounts should receive sales, shipping, discounts, payment fees, tax and clearing transactions.

Connect WooCommerce to QuickBooks Online

1. Install and open the Intuit connector

Install the WooCommerce Connector supplied for QuickBooks Online and open its Connections flow. Have the WooCommerce site address and QuickBooks company credentials ready. The connector uses the store connection and the QuickBooks authorization together; completing only one side does not create a usable sync.

2. Authorize both systems

  1. In the connector’s Connections area, start a new QuickBooks connection.
  2. Sign in to the correct QuickBooks Online company and approve the requested access.
  3. Enter or confirm the WooCommerce credentials and site URL requested by the connector.
  4. Return to the connector and confirm that both the WooCommerce store and the intended QuickBooks company show as connected.

Use the production company only after confirming that you are not connected to a test company. If authorization returns to the wrong company, disconnect that authorization and repeat the process while signed in to the intended organization.

3. Set the start date, timezone and posting statuses

Choose a synchronization start date rather than importing the entire order history by default. Set the timezone used to interpret that date. Then select which WooCommerce order statuses are eligible to post. A practical policy is to post only statuses that represent a completed sale or an accounting-relevant refund, but the exact statuses should follow your fulfillment and refund process.

QuickBooks workflows can post an order as an invoice or as a sales receipt. An invoice represents an amount due; a sales receipt represents a completed payment. Choose one intentionally with the bookkeeper, because changing this behavior later can create a mixed historical ledger.

4. Map products, customers and taxes

Match WooCommerce products to QuickBooks items and decide whether new products should be created automatically. Map customer fields consistently so that a guest checkout does not create a new customer record for every order unless that is your policy.

Match each WooCommerce tax rate to the corresponding QuickBooks tax code. Do not rely on a name-only match when two rates have similar labels. Include zero-rated, exempt and reduced-rate cases if the store uses them. A tax total that looks correct on an order can still post to the wrong liability account if the tax code is wrong.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

5. Map payments, shipping and fees

Assign each payment method to the appropriate QuickBooks account or clearing account. Card and wallet processors often hold funds and subtract fees before depositing a net amount, so the account receiving an order payment may not be the bank account that receives the payout. Map shipping charges, discounts and connector-supported fees explicitly instead of forcing them into a generic sales account.

6. Configure inventory and run a limited test

Choose whether WooCommerce or QuickBooks is the inventory master. If the connector supports inventory synchronization, enable only the direction that matches that decision. Import a small historical range, then create a test order and, if relevant, a refund. Compare the WooCommerce order, the QuickBooks transaction, tax detail, item quantity and payment account with the bookkeeper before increasing the date range or enabling automatic posting.

Connect WooCommerce to Xero

1. Prepare the server and store

Verify SSL, cURL and cURL SSL first. The documented extension requires WooCommerce 10.8 or newer, WordPress 6.9 or newer and PHP 7.4 or newer. Upgrade only after checking theme and extension compatibility, and take a backup before changing production versions.

2. Create and authorize the OAuth application

Xero authorization uses an OAuth 2.0 app. The setup requires a client ID, a client secret and a redirect URI. The redirect URI entered in the Xero app must exactly match the URI configured in the WooCommerce extension, including the scheme and path.

  1. Create or select the OAuth 2.0 app in the Xero developer area.
  2. Copy its client ID and client secret into the WooCommerce Xero settings.
  3. Register the redirect URI shown by the extension in the Xero app.
  4. Start authorization from WooCommerce, sign in to Xero and approve access.
  5. Select the Xero organization that should receive the store data.

Keep the secret private and limit access to the production organization. If the organization list is empty, recheck the Xero login and app permissions before changing store settings.

3. Set the synchronization window and order policy

Choose a start date and timezone, then decide which WooCommerce statuses create Xero invoices. Test the status policy against paid, pending, cancelled and refunded orders so that a status transition does not create an unintended second invoice.

4. Match accounts and tax rates

Xero requires account codes and matching tax rates. Assign sales, shipping, discount, fee, payment and tax lines to the account codes approved by the bookkeeper. Match the WooCommerce tax rate to the corresponding Xero rate, including zero-rated or exempt treatments where applicable. Review rounding on both sides; a one-cent difference can prevent a transaction from balancing even when the displayed order total appears identical.

5. Review items, discounts, fees and payments

The documented extension can send invoices plus items, shipping, discounts, fees and taxes. Decide whether existing Xero items are matched by SKU or another agreed identifier and what should happen when a product has no match. Map payment methods to clearing accounts, then reconcile the eventual processor payout rather than assuming the invoice total equals the bank deposit.

6. Test before automatic synchronization

Send a short historical range and one new order to Xero. Check the invoice lines, account codes, tax rate, payment status and inventory result. Have the bookkeeper approve the result before enabling broad automatic synchronization. Marketplace apps can assist with reconciliation and payouts, but choose one only after confirming that it supports the store’s payment and refund flow.

Use MyWorks for QuickBooks Online or Desktop

MyWorks is an option when a merchant needs QuickBooks Online or QuickBooks Desktop and wants granular control over what moves automatically. Its documented approach exposes automatic-sync switches and mappings for customers, products, payments and taxes.

Configure the connection

  1. Install the MyWorks sync component for WooCommerce and select QuickBooks Online or QuickBooks Desktop.
  2. Authorize or connect the chosen QuickBooks company using the credentials requested by the setup.
  3. Set the initial synchronization date and decide whether existing records are imported, matched or left untouched.
  4. Turn on only the object-level automatic switches that have an approved mapping.

Map records deliberately

Map WooCommerce products to QuickBooks items, customers to customer records, payment methods to accounts and tax rates to QuickBooks tax treatments. Review the mapping for variations and guest customers, not only the parent product. Keep inventory direction consistent with the inventory-master decision made before installation.

Stage the first synchronization

Run a small batch, inspect created and updated records, and read the connector’s error report. Resolve mapping errors before enabling the remaining automatic switches. Because MyWorks can connect to Desktop as well as Online, confirm that the connected QuickBooks edition is the one the bookkeeper will actually maintain.

Build a custom WooCommerce-to-accounting integration

A custom build is justified when a standard connector cannot express a required workflow, account mapping or data model. It requires more maintenance than a supported extension and should have an owner for API credentials, failures and version changes.

Use webhooks for event notifications

WooCommerce webhooks can notify an endpoint about order, product, coupon or customer events. WooCommerce’s developer documentation notes: “Webhooks also make it easier for third-party apps to integrate with WooCommerce.” Configure the endpoint to accept the event, authenticate the sender as supported by your design, and record enough information to identify the store object and event.

Use the REST API for data retrieval and updates

The WooCommerce REST API provides programmatic access for an integration service. A webhook can trigger a fetch of the complete order or product record through the API, after which the service can create or update the accounting transaction. If an older implementation depends on WooCommerce’s legacy API, it may require the Legacy REST API plugin; treat that as a compatibility requirement rather than assuming the legacy interface is available by default.

Design the synchronization rules before coding

  • Define which WooCommerce statuses create, update or cancel an accounting transaction.
  • Store the WooCommerce order or product identifier with the accounting record so updates can be matched.
  • Specify account codes, tax rates, payment clearing accounts, shipping, discounts and fees in configuration rather than hard-coding them in every handler.
  • Decide whether inventory updates flow from WooCommerce to accounting, from accounting to WooCommerce or in both directions.
  • Provide an error report and a way to retry a failed event without creating a duplicate record.

Map the data that causes most accounting errors

Orders and status changes

An order should enter accounting once under a clearly defined status policy. Pending orders may represent an authorization or an unpaid invoice, while completed orders generally represent a sale. Cancellations and refunds need their own treatment. Do not let every status transition create a new sales transaction.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Taxes

Tax mapping is the highest-risk part of many integrations. Match every WooCommerce rate to the accounting system’s tax code or rate, and include tax-inclusive and tax-exclusive pricing rules where the store uses them. Check the tax amount at line level and at order level, then inspect the liability account used in the accounting system.

Payments and processor payouts

An order total and a bank deposit can differ because a processor may batch several orders and subtract fees. Use a clearing account for payment flows when appropriate, post processor fees to their own expense account, and reconcile the net payout to the related orders. A connector can correctly import an order while the bank reconciliation remains wrong if payout mapping is omitted.

Shipping, discounts and fees

Shipping income, discounts and marketplace or gateway fees should have explicit destinations. Confirm whether a fee is represented as a positive charge, a negative deduction or a separate expense line. Review one order containing each of these elements before importing a larger range.

Products and inventory

Use a stable identifier such as the store’s SKU when the connector supports it, and inspect product variations separately. Select one inventory master. If both systems can change quantity, define which update wins and test a sale, a restock and a manual adjustment.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Test, reconcile and then go live

  1. Back up both systems. Save a WordPress/database backup and follow the accounting platform’s backup or export process.
  2. Choose a narrow date range. Start with a few representative historical orders rather than the full store history.
  3. Include edge cases. Test a paid order, a pending order, a discount, shipping, tax, a refund and a failed or cancelled order when those cases occur in the store.
  4. Compare totals. Check line amounts, tax, shipping, discounts, fees, grand total, customer, payment account and inventory quantity.
  5. Reconcile a payout. Match processor settlement data to the clearing account and fee treatment.
  6. Review error reports. Fix missing products, invalid account codes, tax mismatches and authorization errors before widening the range.
  7. Enable automatic sync gradually. Turn on one object or status group at a time, monitor the first cycle and retain a documented rollback plan.

There is no universal success-rate or implementation-time statistic for WooCommerce accounting integrations. The time and accuracy depend on the store’s tax structure, payment methods, historical data and mapping decisions.

Troubleshoot common connection failures

Authorization returns an error

For QuickBooks, verify the company selected in the Connections flow and confirm the WooCommerce version, WordPress version and permalink structure. For Xero, verify SSL, cURL, the client ID and secret, the exact redirect URI and organization selection. Reauthorize after correcting one setting at a time.

Orders are missing

Check the synchronization start date, timezone and eligible order statuses. An order outside the date window or in an excluded status will not post. Also check whether an earlier failed import is listed in the connector’s error report.

Tax totals do not match

Compare the WooCommerce rate with the accounting tax code or rate, then inspect whether prices are tax-inclusive and how rounding is applied. Correct the mapping and retest with a new small batch rather than editing many transactions blindly.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inventory differs between systems

Confirm which system is the inventory master and whether an automatic switch is enabled in both directions. Review product and variation identifiers, then test one sale and one stock adjustment after correcting the mapping.

Bank deposits do not equal order totals

Look for processor batching and deducted fees. Reconcile through the payment clearing account, map fees separately and compare the settlement date with the order date; they are not necessarily the same accounting event.

Duplicate customers or transactions appear

Stop automatic synchronization, identify the matching key used by the connector, and inspect whether the same historical range was imported twice. Correct the mapping or start date, then have the bookkeeper decide how duplicate accounting records should be reversed or merged.

Which WooCommerce accounting connection should you choose?

  • Choose Intuit’s connector when the store uses QuickBooks Online and needs the official sales, customer, product and inventory workflow with a choice between invoices and sales receipts.
  • Choose the Xero extension when Xero is the accounting platform and the team can provide OAuth 2.0 credentials, account codes and matching tax rates.
  • Choose MyWorks when QuickBooks Online or Desktop is required and the business needs detailed mappings and per-object automatic-sync controls.
  • Build custom webhooks and REST API integration only when the supported connectors cannot represent the required events or accounting rules and the business can maintain an integration service.

Whichever route you take, complete the same controls: verify prerequisites, authorize the correct organizations, set date and status rules, map every tax and payment path, choose an inventory master, test representative orders and reconcile payouts with the bookkeeper before broad automatic posting.
