Connect a knowledge graph to retrieval-augmented generation (RAG) by using the graph as a relationship-aware retrieval layer, not as a replacement for vector search. A production pipeline ingests documents, extracts entities and relationships, stores those objects with provenance, builds vector and full-text indexes, retrieves seed facts with semantic or lexical search, expands only the necessary graph paths, and gives the resulting subgraph and source passages to an LLM.
The practical runtime has three required parts: a graph database driver, a retriever, and an LLM. Indexes must be configured before queries run. Hybrid retrieval—semantic similarity plus exact-term search followed by bounded graph traversal—is a strong default because it handles both paraphrased questions and precise identifiers.

What a graph adds to RAG
Conventional RAG usually embeds document chunks, finds chunks close to a question, and places them in a prompt. That works well when the answer is stated in one passage. It is weaker when the answer depends on relationships spread across documents: which component depends on a service, which policy applies to a product in a particular region, or how several events connect over time.

A knowledge graph represents entities as nodes and relationships as edges. Each node and edge can retain properties such as an identifier, type, confidence, source document, page or section, and extraction timestamp. RAG can then use similarity search to find relevant starting points and graph traversal to follow explicit relationships. The graph contributes structure and traceability; the LLM still needs retrieved evidence and must not be asked to invent missing links.

- Source text and provenance let the answer point back to the evidence used.
GraphRAG is therefore a coordinated retrieval design: search first, expand deliberately, serialize a compact evidence set, and generate an answer with source references.
Reference architecture: six stages
1. Ingest documents and structured data
Collect the documents, database records, tickets, or other sources that should be answerable. Preserve a stable source identifier for every item. Store the original text or a durable pointer to it, along with metadata such as title, author, publication date, section, access scope, and version when those fields exist. Structured records can enter the same graph directly, while unstructured documents proceed through chunking and extraction.
2. Chunk text and extract graph facts
Split long documents into coherent chunks that retain enough context to interpret names and claims. For each chunk, extract entity mentions, normalized entity identities, relationship statements, and claims. Keep the raw mention and the normalized identifier: those fields make later entity-resolution corrections possible.
The Tool Desk
Outbyte Driver Updater FREEScan for outdated or missing drivers - takes under a minuteDriver Scan →Outbyte PC Repair FREEClear out junk files and repair common Windows errorsFree Scan →Extraction should produce evidence-bearing records rather than bare triples. A useful claim record includes subject, predicate, object, the chunk or sentence supporting it, confidence, and the source-document ID. If an LLM performs extraction, validate its output against an allowed vocabulary of node and relationship types before writing to the graph.
3. Write nodes, edges, provenance, and source text
Define the graph model before loading data. Choose stable entity types, relationship types, identifiers, and provenance fields. Link every extracted edge to the source chunk or claim that supports it. Keep source text available for retrieval and quotation; a graph that stores only IDs cannot provide grounded explanations.
Use deterministic keys for entities so repeated mentions merge into one node when they refer to the same real-world object. Keep aliases and unresolved mentions until they can be reviewed. Entity resolution is often a larger quality determinant than the choice of orchestration framework.
4. Create retrieval indexes
Create a vector index over the text fields or entity descriptions used for semantic similarity. Create a full-text/BM25 index over names, identifiers, titles, and other exact-match fields. A hybrid retriever can combine both signals and pass the best seed nodes or chunks to the graph-expansion step. The index configuration is part of the runtime prerequisite; a driver and query code alone are not enough.

5. Resolve a user question
Classify the question’s intent and identify entities, dates, products, locations, or identifiers mentioned in it. Use vector, keyword, or hybrid search to find seed chunks and nodes. Then apply only the relationship patterns needed for that intent. Keep traversal depth and the number of returned nodes bounded so an unexpectedly dense neighborhood does not overwhelm latency or the prompt.
6. Assemble context, generate, and evaluate
Serialize the selected nodes, relationship paths, source excerpts, and provenance into a compact context block. Include source IDs beside each claim so the model can cite the underlying evidence. Instruct the LLM to answer only from that context, distinguish conflicting claims, and say when the retrieved evidence is insufficient.
Evaluate the complete chain, not just the final prose. Track retrieval recall for representative questions, multi-hop path correctness, answer faithfulness to the supplied evidence, latency, token usage, and model or indexing cost. Include questions that require exact identifiers and questions that require several connected facts.
Design the graph for retrieval, not just storage
Choose a stable schema
Start with a small vocabulary that reflects the questions users actually ask. For example, a technical-support graph might contain Product, Component, Incident, Version, and Document nodes, with relationships such as DEPENDS_ON, AFFECTS, FIXED_IN, and DESCRIBED_IN. The exact labels are domain-specific; consistency matters more than breadth.

Define relationship direction and cardinality explicitly. Add provenance properties to both nodes and edges when a fact can be asserted or revised independently.
Keep evidence attached to every assertion
A practical pattern is to represent a claim as an edge with properties such as source_id, chunk_id, quote, confidence, and observed_at. Another pattern uses a separate Claim node connected to subject, predicate, object, and source. Choose one pattern and apply it consistently so retrieval can return the evidence with the relationship path.
Plan for updates and conflicts
Store document version or publication metadata when available. Do not silently overwrite contradictory statements from different sources; retain both claims and expose their provenance. Retrieval can then filter by date, authority, tenant, or access policy before the LLM sees the context.

Build the ingestion and enrichment workflow
Document processing
- Register each source document and assign a stable ID.
- Extract text while preserving headings, tables, lists, and page or section boundaries where possible.
- Chunk the text at semantic boundaries and attach the document ID and metadata to every chunk.
- Extract entities, relationships, and claims using the approved schema.
- Normalize names and resolve aliases against existing entities; retain unresolved mentions for review.
- Write nodes, edges, chunks, and provenance in one repeatable load process.
- Generate embeddings for chunks and entity descriptions, then build the vector and full-text indexes.
Microsoft’s documented GraphRAG workflow follows this general sequence: load documents, chunk them, extract graph structure and claims, embed chunks and entities, detect communities, and generate reports. Community detection and reports are useful when users ask for thematic or corpus-wide summaries rather than a single local fact.

Quality gates before indexing
- Reject entities without a valid type or stable key.
- Reject relationships outside the approved vocabulary.
- Require a source reference for every extracted claim.
- Flag duplicate or conflicting canonical IDs for review.
- Measure extraction and resolution quality on a labeled sample before scaling ingestion.
Choose the retrieval strategy
| Strategy | Best use | Typical flow | Main limitation |
|---|---|---|---|
| Vector | Paraphrases, conceptual similarity, natural-language questions | Embed the question, retrieve similar chunks or entities | May miss exact IDs and does not by itself prove a relationship |
| Full-text/BM25 | Names, serials, error codes, quoted phrases, rare terms | Lexically match indexed fields, then inspect linked graph objects | Can miss semantically equivalent wording |
| Hybrid | Most mixed enterprise questions | Combine semantic and lexical seeds, then expand selected nodes | Requires score fusion and duplicate handling |
| Cypher or graph traversal | Constrained relationships, filters, and multi-hop paths | Start from identified entities and traverse an explicit pattern | Needs a reliable schema and bounded queries |
Use hybrid retrieval as the default unless your workload is clearly dominated by one type of question. For a question containing an incident number, keyword search should seed the graph even if the surrounding wording is unusual. For a conceptual question, vector search can find the initial passages before traversal adds related entities.
Implement query-time graph expansion
Seed the graph
Extract candidate entities and constraints from the question. Search both chunk text and entity fields. Deduplicate seeds that refer to the same canonical ID, and retain the retrieval score and source metadata for ranking.
Traverse only the needed pattern
Translate the intent into a constrained graph pattern. A question about which versions fixed an incident needs a path such as Incident to Component to Version, not the incident’s entire neighborhood. Apply relationship-type, date, tenant, and permission filters in the graph query. Set explicit limits on hop count, paths, and returned properties.
Neo4j’s GraphRAG tooling supports custom Cypher retrieval and related-entity traversal. Text2Cypher can translate a natural-language question into a graph query, but generated queries still require schema-aware validation, authorization checks, and result limits before execution.
Rank and prune the subgraph
Combine seed relevance with path relevance, source authority, recency, and confidence. Remove duplicate nodes and edges, collapse repeated source excerpts, and retain only properties needed to answer the question. A smaller, well-evidenced subgraph generally gives the LLM a clearer context than an unfiltered neighborhood.
Assemble a grounded prompt
Represent each fact in a predictable format that separates entities, relationships, and evidence. For example:

Give the LLM explicit rules: use only the supplied context, cite source IDs for material claims, identify conflicting sources, and state that the evidence is insufficient when no supported path answers the question. Keep the original source excerpt beside the normalized graph fact so a model can verify that extraction did not change the meaning.
Architecture options
| Option | What it provides | When it fits | Trade-offs to assess |
|---|---|---|---|
| Neo4j self-managed or AuraDB with the Neo4j GraphRAG package | Direct graph control, Cypher queries, vector/full-text retrieval, and a Python integration | Teams that need custom graph modeling and relationship queries | Operational responsibility varies by deployment; assess indexing, security, portability, and observability |
| Microsoft GraphRAG workflow | Document-to-graph extraction, embeddings, community detection, and generated reports | Corpus-wide or thematic questions in addition to local lookups | Extraction and report-generation cost, schema control, and update complexity require evaluation |
| AWS reference architecture | Parsing and model steps connected through SageMaker, Bedrock/LangChain, a graph database, graph analytics, and GraphRAG applications | Organizations standardizing orchestration and models on AWS services | Multiple managed components increase integration and operational surface area |
| Azure managed components around a graph layer | Azure AI Foundry and Azure AI Search can supply managed models, orchestration, and vector/full-text or hybrid retrieval | Teams already operating in Azure and wanting managed RAG services | Check regional availability, data boundaries, graph interoperability, and service-specific costs |
Compare these approaches on graph-model control, entity-resolution quality, multi-hop recall, latency, indexing and LLM cost, operational burden, cloud portability, observability, and citation support. A managed service does not remove the need to design the schema, validate extraction, or measure retrieval quality.
Control latency, context size, and cost
- Use lexical and vector search to narrow the seed set before any traversal.
- Restrict relationship types and hop count for each intent.
- Limit the number of paths, nodes, and source excerpts returned.
- Return only properties needed for the answer instead of whole nodes.
- Cache stable embeddings and frequently used entity lookups.
- Log retrieval scores, traversed paths, token counts, and model latency for diagnosis.
Do not assume that adding more graph context improves answers. Dense neighborhoods can introduce irrelevant or contradictory facts, increase prompt cost, and make citations harder to verify.
Security, permissions, and provenance
Apply document and tenant permissions during retrieval, before context assembly. A graph edge can reveal sensitive information even when its source paragraph is filtered, so authorize nodes, relationships, and source excerpts together. Keep source IDs in logs and responses without exposing restricted text. When facts change, retain the version or observation metadata needed to explain why an answer differs from an earlier one.
Evaluation before production
Build a representative question set
Include single-hop lookups, exact identifier searches, paraphrased questions, date and permission filters, contradictory sources, and multi-hop questions that require a specific path. Label the expected entities, relationships, source documents, and acceptable answer.
Measure retrieval and generation separately
- Retrieval recall: whether the required nodes, edges, and source passages entered the context.
- Path correctness: whether the traversed relationships match the question’s constraints.
- Faithfulness: whether every material answer claim is supported by retrieved evidence.
- Citation coverage: whether source IDs identify the evidence for each claim.
- Latency and cost: time and tokens spent in search, traversal, embedding, and generation.
Inspect failures by stage. Missing seeds indicate indexing, entity extraction, or query-understanding problems. Incorrect paths indicate schema or traversal logic problems. Supported evidence with an incorrect answer indicates prompt or model behavior. This separation prevents replacing a good graph with a new framework when the real defect is entity resolution.
Troubleshooting common failures
The graph returns no useful entities
Check that aliases and identifiers were normalized, the relevant fields are covered by full-text indexes, and embeddings were generated for the current data version. Compare the question against both the canonical name and the raw mention stored during extraction.
Best Value
Answers miss a relationship
Verify that the edge was extracted, merged under the correct entity IDs, and linked to a source claim. Then inspect the traversal pattern and its filters. A correct edge that is outside the allowed relationship types or hop limit will not reach the prompt.
The prompt is too large or slow
Reduce seed count, path count, and returned properties. Deduplicate source excerpts and rank paths before serialization. Keep traversal bounded rather than sending an entire connected component to the LLM.
The answer cites unsupported facts
Require source IDs in the output, place excerpts next to normalized claims, and instruct the model to abstain when evidence is absent. Review whether the graph contains an assertion without provenance; remove or quarantine such records.

A practical build checklist
- Write down the user questions and the entities, relationships, and filters each requires.
- Define canonical IDs, aliases, relationship direction, provenance fields, and source links.
- Ingest and chunk documents while preserving source metadata.
- Extract and validate entities, relationships, and claims; review entity resolution.
- Load the graph and source text, then create vector and full-text indexes.
- Implement hybrid seed retrieval and bounded Cypher or traversal expansion.
- Serialize a compact subgraph with excerpts and source IDs.
- Prompt the LLM to stay within the evidence and cite sources.
- Evaluate recall, path correctness, faithfulness, citation coverage, latency, and cost.
- Monitor failures and update extraction, schema, indexes, or traversal rules based on the failing stage.
Bottom line
A knowledge graph makes RAG relationship-aware, but it does not replace retrieval. Build the graph with stable identities and provenance, index it for both semantic and exact-term search, use hybrid retrieval to find seeds, traverse only the paths the question needs, and pass the resulting evidence—not the whole graph—to the LLM. The quality of entity resolution, graph modeling, and evaluation will usually matter more than selecting a fashionable GraphRAG framework.
Frequently Asked Questions
Do I need a knowledge graph if I already have vector search?
No. Vector search remains useful for semantic similarity; the graph is valuable when answers depend on explicit relationships, constraints, or multi-hop paths. Many practical systems combine both.
What are the minimum runtime components?
A graph database driver, a retriever that can run the configured indexes and traversal queries, and an LLM. The graph and its vector or full-text indexes must already be available.
Free tools Windows power users keep installed
One-click scans. No signup required.
Should I use Cypher or an LLM-generated graph query?
Use constrained Cypher templates when intents are known and predictable. Text2Cypher can translate flexible questions, but validate the generated query, enforce permissions and limits, and prevent write operations before execution.
How much graph context should go into the prompt?
Only the nodes, relationship paths, properties, and source excerpts needed for the question. Bound traversal depth and result size, deduplicate evidence, and prune irrelevant neighbors to control latency and token cost.
What should I measure before launch?
Measure retrieval recall, multi-hop path correctness, answer faithfulness, citation coverage, latency, and cost on representative questions that include exact identifiers, paraphrases, filters, contradictions, and multi-hop reasoning.
