Data-independent acquisition (DIA), including workflows such as SWATH or dia-PASEF, can measure loss of the intended target while surveying unexpected protein-abundance changes. Add chemoproteomics when you need to know which proteins the compound binds, and add ubiquitinomics when you need to connect ubiquitination to degradation. No instrument or acquisition mode is best for every project; the right design follows the safety hypothesis, cell model, sample amount, throughput and available platform.
What a degrader toxicity profile must establish
Protein abundance is the safety readout
A degrader can cause harm through the intended target, an unintended target, a downstream pathway, or a combination of these effects. A binding panel or transcriptome can show that a molecule interacts with, or changes expression of, something. Neither measurement tells you reliably which proteins actually disappeared or accumulated after treatment. Quantitative proteomics measures that protein-level outcome directly.

The central comparison is between treated and matched control samples. The intended target should decrease at an exposure that is relevant to the biological model. Other reproducible abundance changes are candidates for off-target degradation or downstream cellular responses. They are not automatically proof of direct off-target degradation: binding, rescue, ternary-complex and time-course experiments are needed to establish causality.
Three questions that are often confused
| Question | Measurement that addresses it | What it cannot establish alone |
|---|---|---|
| Which proteins change in amount? | Global quantitative proteomics such as DIA or label-free LC-MS/MS | Direct compound binding or the exact causal route |
| Which proteins or interactions are engaged by the compound? | Chemoproteomics and target-engagement assays | That engagement caused a decrease in protein abundance |
| Which proteins or sites are ubiquitinated? | Ubiquitinomics paired with total-protein measurements | That every ubiquitination event is degradative |
Keeping these questions separate prevents a common interpretation error: calling a protein an off-target simply because its abundance changed, or calling a binding hit toxic without showing a cellular protein-level consequence.

Choose the primary acquisition method
Global DIA-MS: the default when breadth and scale matter
DIA fragments all ions within sequential mass windows and uses computational analysis to quantify many peptides consistently across samples. It is a strong backbone for degrader toxicity profiling because the same run can track the intended target and broad, unanticipated changes. Recent degrader-toxicity work used SWATH and dia-PASEF-style workflows to connect proteome changes with toxicity mechanisms and safer analogue design.
DIA requires a suitable mass spectrometer, an appropriate spectral library or library-free workflow, and disciplined data processing. Window schemes, collision energy, precursor interference handling, normalization, missing-value rules and statistical thresholds can alter apparent selectivity. Treat the acquisition and analysis settings as part of the experiment, not as interchangeable defaults.
Label-free LC-MS/MS: flexible when the laboratory needs expansion
Label-free LC-MS/MS quantifies peptides without chemical or isotopic tags. It can profile intracellular and extracellular proteins and is practical when sample numbers, sample types or future additions are likely to change. A safety-focused Scientific Reports platform assembled a selected off-target proteome (SOTP) of 2,813 proteins, estimated that the combined transcriptome of four selected cell lines covered about 80% of that set, and reported more than 10,000 quantifiable proteins in its profiling work.
Those figures describe that platform and its models, not a guarantee for every label-free experiment. Cell-line expression, peptide detectability, fractionation, instrument performance and sample preparation determine what is observable. Label-free runs also need careful alignment of batches and missingness assessment before a small fold change is treated as a safety signal.
Multiplexed labeling and TMT: useful for controlled batch designs
Isobaric tags such as TMT can place several conditions in one MS batch, which helps when many dose or time points must be compared under a common instrument state. The trade-offs are reagent cost, labeling and normalization steps, ratio compression from co-isolated peptides, and a requirement for a workflow validated on the laboratory’s instrument. A high-throughput drug-target-discovery workflow combined single-temperature thermal proteome profiling with DIA and optional TMT; that example supports the combination as a design option, not as a universal degrader-toxicity standard.
How to decide among DIA, label-free and TMT
| Priority | Usually favored | Reason and caution |
|---|---|---|
| Many samples, repeated runs and scalable coverage | DIA | Consistent precursor extraction across runs; processing and quality-control choices must be fixed in advance. |
| Flexible sample types or a laboratory building its platform | Label-free LC-MS/MS | No labeling chemistry; coverage depends strongly on model and peptide detectability. |
| Many conditions that must share one analytical batch | TMT or another validated multiplexed workflow | Reduces run-to-run variation but introduces labeling work and ratio-compression risks. |
| Very limited sample amount | Whichever validated workflow has the best sensitivity on the available instrument | Do not select by acronym; pilot the actual matrix and input amount. |
There is no study-independent winner between these approaches. Compare breadth, sensitivity, reproducibility, throughput, missingness, sample requirements and the platform already supported by your proteomics facility.

Add assays that answer binding and mechanism questions
Chemoproteomics and target engagement
Chemoproteomic methods can reveal ligand-protein interactions, engagement and specificity. They are especially valuable when a degrader contains a warhead or ligand that may bind proteins beyond the intended target, or when the study needs to distinguish cellular engagement from a biochemical binding result.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Use the result as the upstream part of a causal chain. A protein that binds the compound but does not change in abundance may be a non-degraded binder, a transient interaction or a context-dependent hit. Conversely, a protein whose abundance changes without a detected binding event may reflect downstream stress, altered synthesis or a limitation of the engagement assay.
Ubiquitinomics
Ubiquitinomics enriches and quantifies ubiquitinated peptides or sites. When paired with total-protein abundance, it can show whether increased ubiquitination accompanies loss of a protein, and can separate degradation-associated events from non-degradative signaling. Time-resolved in-vivo ubiquitinome profiling by DIA-MS provides methodological support for this paired approach.
Ubiquitinomics is a mechanistic complement, not a replacement for the global proteome. A ubiquitinated peptide can rise without measurable protein loss, and a protein can decline when the relevant modified peptide is below detection. Interpret site-level changes alongside total abundance, treatment timing and proteasome or pathway perturbation controls.
Thermal proteome profiling with DIA
Thermal proteome profiling (TPP) tests drug-associated shifts in protein thermal stability. A single-temperature TPP format combined with DIA, with optional TMT labeling, has been described as a high-throughput drug-target-discovery workflow. It can help nominate targets or engagement changes, but the evidence does not make it a universal validation method for degrader toxicity. Confirm nominated proteins with abundance and direct-engagement experiments.
Design the study around the safety hypothesis
1. Define the decision the experiment must support
Write the decision before choosing acquisition parameters. Examples include: whether an analogue removes unintended degradation while retaining target loss; whether a liver-relevant liability is direct or downstream; or whether a dose produces broad proteome disruption beyond the desired pathway. The decision determines the necessary controls, time points and complementary assays.

2. Select a biologically appropriate model
Use cells that express the target, relevant E3 ligase machinery and proteins associated with the suspected safety liability. A liver-toxicity screen and a disease-relevant efficacy model answer different questions. HepG2 was selected as an established liver-toxicity model in a 2026 study, but that choice is an example rather than a universal recommendation.
Expression differs substantially between cell lines. The 2021 safety platform therefore used multiple lines and considered both intracellular and extracellular proteins. If the concern involves secretion, membrane proteins or a tissue-specific pathway, include a model in which those proteins are actually expressed; a technically excellent assay cannot measure an absent biology.
3. Build dose and time dimensions
Degradation and toxicity are concentration- and time-dependent. Include vehicle controls, a concentration range spanning intended activity and tolerated exposure, and early and late time points. Early points help distinguish primary target loss from secondary stress responses; later points reveal accumulated pathway effects. Choose concentrations using free or effective exposure where possible, and justify the range for the degrader and model instead of copying a published recipe.

4. Plan biological replication and controls
- Use independent biological replicates for every key condition; technical injections do not substitute for independent treatments.
- Include vehicle, untreated or time-matched controls as appropriate for the model.
- Include an inactive analogue, binding-deficient control or comparator degrader when available.
- Use a proteasome, neddylation or E3-pathway perturbation only when it answers a defined mechanistic question and is compatible with the model.
- Randomize extraction and injection order, and distribute conditions across batches.
Power calculations should use pilot variance and the smallest abundance change that would alter the development decision. A large protein list with weak replication is less useful than a smaller, reproducible set.
5. Prepare samples to preserve the comparison
Harvest all conditions with the same lysis, protease-inhibitor, reduction, alkylation and digestion procedures. Control protein input and peptide cleanup. For secreted or extracellular measurements, normalize the collected medium to cell number or viable biomass and monitor carryover from lysis. Document peptide yield, digestion efficiency and instrument quality before interpreting biology.

6. Lock the analysis plan
Predefine peptide and protein-level quality filters, normalization, decoy and false-discovery controls, missing-value handling, batch correction, replicate thresholds and the criteria for calling a candidate. Review distributions and principal-component structure before testing individual proteins. A 2026 AACR abstract focused on DIA bioinformatics parameters in targeted protein degradation; because it is an abstract rather than settled consensus, use it as a reminder to validate processing choices, not as a universal parameter set.

Separate direct degradation from downstream biology
Start with the intended target’s dose-response and time course. A direct degradation event generally shows target loss at an exposure and time compatible with the mechanism. Other proteins can then be classified as candidates for direct off-target degradation, pathway consequences, stress responses or technical artifacts. Confirm directness with engagement data, rescue or competition experiments, and perturbations of the relevant degradation machinery.
The distinction matters because unexpected degradation is most directly reflected by protein abundance. As Xin Liu and colleagues wrote in Scientific Reports (2021): “Unexpected degradation is most directly reflected by the changes in protein abundance and would not be detected by current off-target assays that evaluate in vitro binding or activity.” That statement supports measuring abundance; it does not make every abundance change a direct off-target event.
Use orthogonal evidence for a liability claim
- Abundance: Does the protein change reproducibly across biological replicates?
- Engagement: Does the compound interact with that protein in cells or lysate?
- Ubiquitination: Is a relevant site or peptide modified before protein loss?
- Dependency: Does blocking the suspected E3, proteasome or pathway prevent the change?
- Phenotype: Does the change track with viability, function or a tissue-relevant endpoint?
Only the combined pattern supports a strong mechanistic narrative. A cell-based signal is a discovery and prioritization result, not proof of human clinical risk.
Account for what the assay cannot see
Global proteomics can miss low-abundance proteins, poorly ionizing peptides, membrane or highly modified species, and effects that occur only in another cell state. The 2021 platform’s cell-line-dependent coverage illustrates why a negative result means “not detected under these conditions,” not “cannot occur.” Follow a negative result with a model, enrichment or targeted assay suited to the missing biology.

A practical method-selection workflow
- State the safety hypothesis. Identify the tissue, target, suspected liability and development decision.
- Map the causal chain. Decide whether you need abundance only, or abundance plus engagement and ubiquitination.
- Choose the model panel. Confirm target and E3 expression, relevant safety proteins and extracellular biology.
- Run a pilot. Test input amount, digestion, replicate variance, dose range and time points on the available MS platform.
- Select acquisition. Favor DIA for broad scalable profiling, label-free for flexible expansion, or validated multiplexing when batch control dominates.
- Add orthogonal assays. Use chemoproteomics for binding and ubiquitinomics for degradation-linked modification questions.
- Predefine QC and statistics. Lock quality filters, false-discovery controls, missingness rules and candidate thresholds.
- Confirm candidates. Re-test dose and time dependence and use mechanistic perturbations before labeling a protein a direct off-target.
- Translate cautiously. Prioritize liabilities for chemistry or further toxicology; do not convert an in-vitro proteomic change directly into a clinical-incidence claim.
Common failure modes and fixes
Using transcriptomics or binding panels as the only screen
Why it fails: RNA or in-vitro binding does not establish protein loss in cells. Fix: Make global protein abundance the primary readout and use the other assays to explain it.
Best Value
Calling every changed protein an off-target degradation event
Why it fails: Stress, altered synthesis, cell-cycle shifts and toxicity can change abundance indirectly. Fix: Require reproducibility, temporal logic and orthogonal engagement or pathway evidence.
Copying a published dose or model
Why it fails: Potency, uptake, E3 expression and safety biology vary by degrader and cell line. Fix: Justify dose and time from the compound’s exposure-response and the model’s biology.
Ignoring extracellular proteins
Why it fails: A liability may involve secretion, shedding or a surface protein that a cell lysate alone underrepresents. Fix: Add conditioned-medium analysis with cell-number normalization when the hypothesis requires it.
Recommended Free Tools
Treating platform throughput as a universal promise
Why it fails: Published performance depends on instrument, gradient, sample preparation and analysis. A 2026 Nature Communications diaPASEF workflow reported approximately 60 samples per day and about 6,000 proteins per sample; those are workflow-specific figures, not guarantees for every laboratory. Fix: Benchmark throughput and depth on your own matrix before committing to a large screen.
Overlooking missingness and batch effects
Why it fails: Apparent selectivity can be created by inconsistent detection or processing. Fix: Randomize batches, inspect missingness by condition, include pooled quality-control samples where appropriate, and report the analysis settings.
How to match the method to common project scenarios
| Project scenario | Recommended backbone | Useful additions | Key interpretation rule |
|---|---|---|---|
| Early broad screen for unexpected liabilities | Global DIA or validated label-free LC-MS/MS | Viability, target-engagement follow-up for candidates | Rank reproducible abundance changes; do not call them direct off-targets yet. |
| Compare a parent degrader with a safer analogue | DIA or multiplexed quantitative proteomics across matched doses and times | Chemoproteomics and pathway or rescue controls | Look for retained intended-target loss with reduced unintended changes. |
| Investigate a suspected ubiquitin-mediated liability | Global abundance profiling | Ubiquitinomics at early time points | Interpret modified peptides together with subsequent protein loss. |
| Identify an unknown binding partner | Chemoproteomics or TPP with DIA | Global abundance and direct binding confirmation | Thermal or binding shifts nominate engagement; they do not prove toxicity. |
| Liver-focused risk assessment | Quantitative proteomics in a liver-relevant model, potentially including HepG2 | Secreted-protein measurements and functional liver endpoints | HepG2 is an example model, not a universal substitute for primary or organ-specific systems. |
What a defensible report should contain
- Cell identity, passage or culture conditions, target and E3 expression evidence, and rationale for model choice.
- Compound identity, treatment concentrations, exposure duration, vehicle and comparator controls.
- Biological replicate count, randomization or batch layout, sample input and digestion protocol.
- Instrument and acquisition mode, DIA window or labeling design, gradient and library strategy where relevant.
- Protein and peptide false-discovery controls, normalization, missing-value treatment and statistical model.
- Coverage, replicate correlation, quality-control outcomes and a clear distinction between detected, not detected and not measured.
- Follow-up evidence supporting direct degradation, engagement, ubiquitination or downstream response.
- A statement that cell-based findings prioritize risk and mechanism; they do not establish human clinical risk without additional evidence.
The 2026 Nature Chemical Biology study described its proteome-guided framework as a way to map and mitigate therapeutic degrader toxicity and reported safer-analogue design. It is best used as recent evidence that integrated proteomics can guide chemistry and mechanism, not as regulatory guidance or a universal operating procedure.
