How to Choose GST Accounting Software for Returns, Input Tax Credit, and Refunds

The right GST accounting software is the one that matches your actual filing workload and gives your team control over exceptions. Compare products against your GSTIN count, registration types, invoice volume, filing frequency, GSTR-2B reconciliation process, IMS decisions, e-invoice obligations, refund categories, integrations, audit requirements, and support model—not against a generic feature checklist.

Use the GST Portal’s online facilities and Returns Offline Tool as your baseline. Paid software is optional: third-party applications can connect through GST Suvidha Providers (GSPs), but a product must prove that it prepares, validates, exports, or files the specific work you need. This guide shows how to test those claims before you commit.

What GST accounting software must handle

GST software sits between your accounting records and the government portal. Its value depends on how reliably it converts sales and purchase data into reviewable returns, highlights exceptions, preserves decisions, and lets an authorised person complete the portal filing. It should not be treated as an automatic legal decision-maker.

Outward supplies and returns

Normal and casual registered taxpayers making outward supplies furnish GSTR-1. The statement can contain invoice-level supplies, exports, amendments, credit and debit notes, HSN or SAC summaries, and other prescribed details. Filing frequency depends on the taxpayer’s circumstances, so a product should support the frequency and return pattern your registrations actually use.

GSTR-3B is a separate summary return. Ask whether the product only prepares figures, validates them, creates an upload file, or supports filing through an authorised connection. Review and filing on the GST Portal still require the appropriate authorisation, such as DSC or EVC where applicable.

Input tax credit

GSTR-2B is a static, auto-drafted statement used as an input when reporting ITC in GSTR-3B. It is not a return that you file, and its presence does not settle every eligibility question. Your software should compare it with purchase records, expose differences, and preserve the human decision behind each adjustment.

Refund applications

Refund work follows a different path from routine returns. The GST Portal identifies RFD-01 as the taxpayer’s refund application and provides electronic processing and communications. A general return module may not prepare the schedules, evidence, and follow-up needed for your refund category, so test this workflow independently.

Map your business before comparing products

Write down the operating facts that determine scope. A small company with one GSTIN and low monthly volume has a different requirement from a group with registrations in several states, multiple entities, export supplies, and a central finance team.

  • Registrations: list every GSTIN, legal entity, state, and registration type, including normal or casual registrations where relevant.
  • Filing pattern: record which returns and statements each GSTIN files and whether the workflow is monthly, quarterly, or otherwise determined by its circumstances.
  • Transaction volume: count sales invoices, purchase invoices, credit and debit notes, exports, amendments, and documents generated in peak periods.
  • Data sources: identify accounting ledgers, enterprise resource planning systems, point-of-sale systems, spreadsheets, e-commerce channels, and bank or logistics integrations.
  • People and permissions: note who prepares data, who reviews exceptions, who approves adjustments, and who is authorised to file.
  • ITC process: document how you receive GSTR-2B, match invoices, handle missing or amended documents, record reversals, and treat reverse-charge transactions.
  • Refund exposure: list the refund grounds you may use, such as export-related claims, and the supporting schedules and documents your team must assemble.
  • Retention needs: specify the audit trail, period lock, document retention, export, backup, and migration requirements imposed by your finance policy or advisers.

This inventory prevents a common buying mistake: paying for broad automation while still using spreadsheets for the one exception-heavy process that matters most.

How to evaluate GSTR-1 and GSTR-3B support

GSTR-1 data coverage

Ask the vendor to show a complete cycle using your own sample data. The demonstration should include standard invoices, exports, credit and debit notes, amendments, and HSN or SAC summaries. Check whether the system keeps the original document, the edited version, the reason for the change, and the period in which the amendment is reported.

Confirm the available output. The GST Portal supports online preparation, the Returns Offline Tool, and third-party ASP applications through GSPs. Software may therefore provide one or more of these functions:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • direct entry or review screens;
  • a validated file for the portal’s offline utility;
  • an authorised connection that transmits data through a GSP; or
  • reports that your team uploads manually.

These are not equivalent. A product that exports a file is not necessarily a filing service, and a filing connection may still require a person to review warnings and authorise submission.

GSTR-3B preparation and filing

Request a field-level mapping from your ledger to the GSTR-3B figures. The product should show how taxable value, tax liability, ITC, reversals, and other adjustments are derived, rather than presenting an unexplained total. Ask for a period comparison so a reviewer can identify an unexpected movement before filing.

Clarify the handoff to the portal. Does the application generate a draft, upload data, or complete the return after DSC or EVC authorisation? What happens when the portal rejects a record? The answer should include the exact error message, the affected transaction, the correction location, and whether the corrected data can be resubmitted without duplicating the original.

Frequency and period controls

Test a change of filing period, a late amendment, and a prior-period correction. The software should prevent users from editing a locked period without an approval trail and should identify whether a correction changes a previously prepared return. Avoid products that silently overwrite an earlier version.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How do I reconcile GSTR-2B with my books?

Use a repeatable exception workflow rather than accepting a single matching percentage as proof of compliance. GST Portal guidance states: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” The software should make that reconciliation inspectable.

Import and match

  1. Import the relevant GSTR-2B statement for each GSTIN and period, or verify the supported portal download and file format.
  2. Match supplier records using GSTIN, document number, document date, taxable value, and tax amounts. Confirm how the system treats changes in punctuation, leading zeros, date formats, and supplier amendments.
  3. Separate exact matches, probable matches, unmatched purchase records, documents present in GSTR-2B but absent from your books, and duplicates.
  4. Open an exception and see the source documents, accounting entry, prior-period history, and reviewer notes in one place.

Handle the decisions that affect ITC

Official guidance warns taxpayers to check for duplicate credit, reversals, and reverse-charge tax. Ask the vendor to demonstrate each case. A duplicate should be blocked or clearly flagged; a reversal should retain the reason and amount; and reverse-charge items should follow the treatment your tax team has approved.

Do not accept a promise that the software determines legal eligibility automatically. GST Portal guidance notes that some ineligibility scenarios may not be captured in GSTR-2B and require taxpayer self-assessment. The application should therefore support a reviewer’s decision, evidence, and approval—not replace them.

Keep an auditable history

For every matched or excluded document, require a timestamp, user identity, status, reason, and source-period reference. Check whether a later supplier amendment reopens the item or creates a new exception. Ensure that the final ITC figure can be traced back to the underlying records and the reviewer’s adjustments.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Evaluate the IMS workflow separately

The GST Portal’s Invoice Management System (IMS) gives recipient users an action layer for certain supplier-filed records. A recipient can accept, reject, or keep an eligible record pending. Those actions help determine the correct ITC treatment, but the portal facility does not by itself prove that a particular accounting product supports IMS.

  • [Dont Hesite to Order] 24 hours customer services and professional technology team are standing by

Questions to ask in a demonstration

  • Can the system import the current IMS records and their action status for each GSTIN and period?
  • Can a user accept, reject, or leave a record pending without losing the related purchase entry?
  • Are amendments and newly received supplier records linked to the original document?
  • Does the application show which records remain pending and who owns the follow-up?
  • Can the reviewer export a period-end report of decisions, reasons, and changes?
  • What happens when an action is changed after a draft GSTR-3B calculation?

Ask the vendor to demonstrate a pending record that later becomes an amendment. This reveals whether the product treats IMS as a living workflow or merely imports a one-time file. Confirm current support directly because portal guidance describes the facility, not the capabilities of an unnamed vendor.

Check e-invoice and related integrations where applicable

Where e-invoicing applies to your entity, verify the complete IRP workflow before buying. IRP guidance describes generation of an Invoice Reference Number (IRN) and transfer of e-invoice details to GSTR-1. A product should reconcile those events with your accounting records instead of treating an invoice as complete when it was only created locally.

Integration questions

  • Can the system connect to an authorised Invoice Registration Portal (IRP) using the required credentials and controls?
  • Does it support single entry and bulk processing at your peak volume?
  • Can it generate, retrieve, and store the IRN and signed e-invoice information?
  • How are cancellations, rejected submissions, duplicate requests, and timeouts handled?
  • Can users reconcile IRNs with invoices and with the data later populated into GSTR-1?
  • Is e-way-bill generation integrated where your process requires it, or is a separate handoff needed?
  • Can a failed batch be corrected and retried without creating duplicate invoices?

IRP selection guidance recommends checking integration with return filing and e-way-bill generation, bulk capability, and reliable error handling. Treat that as selection advice, not proof that any particular product provides those functions. Verify current applicability for your entity and turnover situation with your tax adviser and the current portal rules.

Test refund support for the exact RFD-01 case

Start with the refund category, not the product brochure. RFD-01 is the taxpayer’s refund application on the GST Portal. The portal supports electronic processing and communications; saved or filed applications can be viewed, and an ARN receipt can be downloaded. Your software must still assemble the calculations and evidence that make your claim reviewable.

Refund capabilities to verify

  • selection of the specific refund category used by your business;
  • calculation schedules and the source transactions behind each amount;
  • linking export invoices, shipping or other supporting records where relevant;
  • document checklists and attachment-size or format handling;
  • draft review, approval, and handoff to the GST Portal;
  • capture of ARN, deficiency communications, replies, and subsequent status changes; and
  • reuse of verified data from sales, e-invoice, and return modules without rekeying.

Ask the vendor to complete a sample RFD-01 from imported records and show every file produced for the application. A “refund report” that only totals invoices is not the same as a workflow that prepares schedules, tracks communications, and preserves the filing record. Do not assume that a general GST return feature includes refund claim preparation.

Compare a shortlist on the workflows that matter

Evaluation axis Buyer question Evidence to request
Business fit Does it support every GSTIN, registration type, entity, and filing frequency? Configuration screen and a sample period for each registration pattern
Return preparation Can it prepare, validate, and export or transmit GSTR-1 and GSTR-3B data? Field mapping, validation log, portal handoff, and recovery from a rejected record
ITC matching Can it reconcile GSTR-2B with books and surface exceptions for human review? Match rules, duplicate detection, reversal and reverse-charge examples, audit history
IMS workflow Can users track accept, reject, and pending decisions and later changes? Live action-status demonstration and period-to-period report
E-invoice integration Does it support the applicable IRP workflow, volume, and error recovery? IRN lifecycle, bulk test, cancellation, retry, and GSTR-1 reconciliation
Refund support Does it support the exact refund category and documents you use? Completed RFD-01 example, schedules, attachments, ARN, and status tracking
Control and continuity Are permissions, audit trail, backups, export, and migration acceptable? Role matrix, activity log, backup policy, full-data export, and exit terms
Cost What is the total cost for the required scope? Written quote covering subscription, GSTIN or user limits, implementation, add-ons, support, and migration

The available official materials do not establish current vendor pricing, implementation fees, or comparative performance. Treat every product claim as a claim until it is demonstrated with your data and recorded in the purchase decision.

Use a controlled proof-of-fit instead of a sales demo

  1. Prepare a representative data pack. Include ordinary invoices, exports, amendments, credit notes, duplicates, missing supplier documents, reverse-charge examples, and at least one refund scenario if applicable. Remove confidential data or use a secure test environment.
  2. Define pass criteria. For each workflow, specify the required output, review screen, error message, audit record, and portal handoff. “Works” is not a pass criterion.
  3. Run one complete period. Import sales and purchases, reconcile GSTR-2B, process IMS actions, prepare GSTR-1 and GSTR-3B, and test e-invoice or refund paths that apply to you.
  4. Deliberately create failures. Submit a duplicate, an invalid field, a changed supplier document, and a failed batch. Record how quickly the team identifies, corrects, and resubmits each item.
  5. Test permissions. Confirm that preparers cannot approve their own adjustments if segregation is required, and that former users can be removed without deleting their history.
  6. Export before signing. Download transactions, reconciliations, decisions, attachments, and audit logs in usable formats. Ask how you would migrate if the service ended.
  7. Document the result. Keep screenshots, test files, unresolved limitations, support responses, and the agreed scope with the contract.

Plan for controls, support, and continuity

Permissions and audit trail

Use separate roles for data entry, reconciliation, approval, and filing where your control policy requires it. The log should identify the user, time, record, old value, new value, and reason. Check whether the log can be exported for an audit without giving an administrator permission to edit it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Backups and data export

Ask how often backups run, how long they are retained, and how restoration is tested. Require an export that includes raw transactions, GSTIN and period identifiers, attachments, reconciliation outcomes, IMS decisions, IRNs, refund records, and audit history. A spreadsheet export that omits decisions is not a complete exit copy.

Support and escalation

Clarify support hours during filing deadlines, channels for portal errors, response targets, and escalation to a tax or technical specialist. Ask whether support staff can see your error context without receiving unnecessary financial data. Confirm how portal changes are communicated and tested before a filing deadline.

Understand total cost without relying on a headline price

Current prices vary by provider and scope, and no reliable comparative price is established here. Request a written total-cost schedule covering:

  • subscription period and number of users;
  • number of GSTINs, entities, invoices, or documents included;
  • GSTR-2B, IMS, e-invoice, e-way-bill, and refund modules;
  • API, GSP, storage, or bulk-processing charges;
  • implementation, data cleansing, training, and migration;
  • priority support, filing-season assistance, and custom integrations; and
  • renewal increases, cancellation terms, data retrieval, and export fees.

Compare the cost of the workflow you will actually run, not the lowest entry tier. A cheaper plan that excludes reconciliation or refund work can leave the most expensive manual process untouched.

Common failure modes and how to avoid them

Buying a “filing” product that only exports files

Ask for a live portal handoff and an example of the authorisation step. If the product only creates a file, document who uploads, validates, and files it.

Assuming GSTR-2B equals eligible ITC

Require exception queues and a reviewer approval step. Keep self-assessment for circumstances not represented in the statement.

Ignoring IMS until after purchase

Make accept, reject, pending, amendments, and period follow-up explicit acceptance criteria. Obtain a written statement of the current supported scope.

Testing only clean data

Include duplicate invoices, supplier amendments, rejected e-invoices, and missing documents in the proof-of-fit. Error recovery is often more important than the initial import.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Assuming refunds are included

Run the exact RFD-01 category your business uses, including schedules, attachments, ARN capture, and deficiency communication. If the demonstration stops at a sales report, treat refund preparation as out of scope.

Overlooking the exit plan

Before signing, export a complete test set and inspect it outside the application. Confirm that another accountant could reconstruct the filing history from the exported records.

Decision guide for different operating profiles

One GSTIN, low volume, straightforward domestic sales

Prioritise accurate GSTR-1 and GSTR-3B preparation, a simple GSTR-2B match, clear portal export, and dependable support. The GST Portal’s online tools or Returns Offline Tool may be sufficient if your team can perform review and filing manually.

Several GSTINs or entities

Prioritise entity separation, consolidated oversight, role-based access, period locks, and a reliable cross-GSTIN exception report. Verify that a user cannot accidentally post one entity’s purchase or return data to another.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

High invoice volume or frequent e-invoicing

Prioritise authorised IRP integration, bulk processing, queue monitoring, retry logic, cancellation handling, and reconciliation of IRNs to GSTR-1. Conduct a peak-volume test rather than relying on a normal-day demonstration.

Exporters or businesses that regularly claim refunds

Make RFD-01 workflow coverage a release criterion. The product should reuse verified invoice and return data, produce the required schedules, retain attachments, and track ARN and portal communications.

Teams with heavy ITC review

Prioritise GSTR-2B matching, IMS status handling, exception ownership, reversal and reverse-charge treatment, and a complete decision history. A polished invoicing screen is less important than a reconciliation process your reviewer can defend.

Bottom line

Choose the GST accounting system that demonstrates your complete workflow: source data to GSTR-1, GSTR-2B and IMS review to defensible ITC, authorised GSTR-3B filing, applicable IRP integration, and the exact RFD-01 refund process you use. Validate every step with representative and deliberately faulty data, price the full scope, and preserve a usable export and audit trail before committing.
