How to Choose an X-Ray Microscope for Materials Research

Choose the microscope by the information you must measure, not by the highest headline resolution. Start with the specimen and scientific output—such as a 2D projection, 3D morphology, elemental map, chemical-state image, magnetic-domain map, or time series. Then verify that the instrument’s energy range, contrast mode, measured resolution, field of view, throughput, sample environment, and access model can deliver that output on a specimen like yours. A published specification is only a starting point; feasibility depends on the exact geometry, holder, exposure, and analysis workflow.

1. Define the result your experiment must produce

“X-ray microscope” describes a family of instruments rather than one standardized capability. Two systems can both use X-rays while answering very different questions. Write the required output in one sentence before comparing models or facilities.

2D projection

A projection records integrated attenuation or another contrast signal along the beam path. It is useful when the specimen is thin enough that depth information is not essential, or when the experiment needs rapid imaging of changes over time. Projection imaging can be the most practical route for screening many specimens.

3D internal morphology

Tomography acquires projections at multiple angles and reconstructs a volume. It can reveal pores, cracks, inclusions, particles, fibers, interfaces, and other internal structures that overlap in a single projection. Ask how many projections are normally required, how long a scan takes, and whether reconstruction and segmentation are included in the facility workflow.

Elemental or chemical-state maps

Fluorescence can provide element-sensitive maps. X-ray absorption near-edge structure (XANES) imaging can distinguish chemical state or local bonding when the energy is scanned around an absorption edge. These modes usually require more energy points and longer acquisition than a single absorption image, so spectral points and per-point exposure must be included in the throughput estimate.

Magnetic-domain information

X-ray magnetic circular dichroism (XMCD) and related element-specific methods can image magnetic domains or magnetic changes in selected elements. Confirm that the instrument has the required polarization, field geometry, sample orientation, and detector arrangement; a general absorption microscope should not be assumed to provide magnetic contrast.

Time-dependent or operating-condition measurements

If the material must be observed while heating, loading, cycling electrochemically, changing atmosphere, or applying a magnetic field, define the time resolution and environmental state points at the outset. A system that produces excellent static images may not have enough flux, stage stability, or cell space for an in situ sequence.

2. Match photon energy to the material and specimen

Energy determines penetration, absorption contrast, access to elemental absorption edges, and the compatibility of windows and detectors. Begin with composition, thickness, density, expected attenuation, and the edges relevant to the chemistry you want to measure.

Use the published energy figures as examples, not universal targets

Instrument or platform Published energy information What it means for selection
CXRO XM-1 500–1300 eV operating range (Center for X-Ray Optics, specification accessed 2026) Soft-X-ray operation can target absorption edges in that band, but penetration and window constraints must be checked for the actual specimen.
ZEISS Xradia 800 Synchrotron 5–11 keV operating range (ZEISS product information accessed 2026) A harder-energy range may suit thicker or denser specimens and experiments requiring higher-energy edges; exact beamline configuration still matters.
ZEISS Xradia 810 Ultra example at Martin Luther University Halle-Wittenberg Fixed 5.4 keV operation (facility information accessed 2026) A fixed-energy system can be effective when 5.4 keV provides the needed contrast, but it cannot be treated as tunable for another edge or attenuation regime.

These figures are named specifications, not a cross-platform ranking. A tunable beamline is valuable only if the selected energies improve the measurement you need. Conversely, a fixed-energy laboratory instrument may be preferable for routine work when its energy gives adequate transmission and contrast.

Check absorption and transmission before scheduling

  • Estimate whether the beam can pass through the full path length at the proposed energy. Include windows, adhesives, encapsulants, liquid layers, and any cell walls.
  • Identify absorption edges for the elements or oxidation states of interest and determine whether the instrument can reach them.
  • Ask whether changing energy changes the objective, zone plate, detector, filters, or calibration procedure.
  • For tomography, evaluate attenuation through the longest path in the rotated specimen, not just the thickness in its initial orientation.
  • Confirm whether the available energy is fixed, selectable from discrete settings, or continuously tunable.

3. Evaluate resolution together with field of view and throughput

A resolution number without its measurement method, field of view, and acquisition conditions is incomplete. CXRO reports XM-1 at 25 nm typical spatial resolution and 10 nm best resolution, with a 15 micrometre single field of view. ZEISS states less than 30 nm resolution for its Xradia Synchrotron family and describes explicit trade-offs among resolution, field of view, and throughput. Its Xradia Ultra in situ solutions are described as reaching down to 50 nm resolution with a 16 nm voxel size. Those values use different instruments, modes, and definitions; they should not be interpreted as a head-to-head performance test.

Specification to request Why it matters Question to ask
Measured spatial resolution Shows the smallest separable feature under defined conditions. How was it measured, with which test object, energy, detector, reconstruction, and specimen geometry?
Voxel size Describes sampling interval, not necessarily true resolving power. What is the achieved resolution relative to the stated voxel size?
Usable field of view Determines whether the feature population fits in one scan. What field remains at the requested resolution and contrast mode?
Tile or mosaic capability Allows a small high-resolution field to cover a larger region. Can adjacent fields be registered reliably, and what is the overhead?
Acquisition throughput Sets how many specimens, projections, spectra, or time points are practical. What are exposure time, projection count, scan duration, and reconstruction time?

Do not confuse voxel size with resolution

A 16 nm voxel does not prove that 16 nm features are resolved. Optical performance, signal-to-noise ratio, mechanical stability, dose, reconstruction artifacts, and contrast all affect the smallest reliable feature. Request a representative dataset or a test-chart result acquired in the same mode you plan to use.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Plan for a feature population, not a single showcase object

If the specimen contains particles or defects spread over hundreds of micrometres, a 15 micrometre field may capture only a small sample of the population. Ask whether the facility supports automated tiling, how overlap is handled, and how the combined data are corrected. For tomography, also verify that the full rotating specimen remains inside the field and that the tilt range does not clip the region of interest.

4. Select the contrast mode that answers the scientific question

Absorption contrast

Absorption is often the simplest mode for materials that have sufficient attenuation differences. It can be effective for dense inclusions, pores, cracks, and thickness variations. Low-absorbing or compositionally similar phases may require phase contrast or a spectroscopic method instead.

Zernike phase contrast

Phase contrast can improve visibility for weakly absorbing specimens by converting phase shifts into intensity differences. ZEISS describes Zernike phase contrast for low-absorbing samples in its X-ray microscopy systems. Confirm the exact phase optic, energy range, holder clearance, and whether the mode is available in tomography or only in projection imaging.

Fluorescence

Fluorescence detects characteristic X-rays emitted by elements after excitation. It can map elemental distributions that are difficult to separate by absorption alone. Ask about detection solid angle, background, minimum detectable concentration for a specimen like yours, and whether fluorescence can be combined with a 3D scan.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

XANES and spectro-microscopy

XANES imaging varies the incident energy around an absorption edge to distinguish chemical state. It is powerful for oxidation, coordination, and phase questions but adds spectral points, alignment demands, and dose. Define the number of energies, dwell time, calibration standard, and analysis method before estimating the experiment duration.

XMCD and magnetic contrast

XMCD provides element-specific magnetic contrast when the beam polarization and magnetic-field geometry are appropriate. CXRO describes magnetic-domain imaging and scanning spectro-microscopy capabilities. Confirm polarization control, field strength and direction, sample rotation limits, and whether the desired signal is available in 2D, tomography, or both.

5. Verify specimen geometry and environmental compatibility

Environmental claims apply to particular stages and configurations, not automatically to every instrument in a product family. Send a dimensioned drawing of the specimen, holder, and cell to the facility before committing.

Requirement Details to confirm
Dimensions and mounting Maximum diameter, height, mass, center-of-rotation tolerance, substrate, adhesive, and clearance around the objective.
Atmosphere Vacuum, helium, air, controlled gas, humidity, oxygen exclusion, and allowable outgassing.
Liquid or electrochemistry Cell materials, window thickness, leak testing, electrical feedthroughs, flow rate, and bubble management.
Temperature Heating or cooling range, ramp rate, thermal drift, and whether the stated range applies under X-ray exposure.
Load or pressure Force, displacement, pressure, alignment, cell wall attenuation, and motion during rotation.
Magnetic field Field strength, direction, uniformity, polarization compatibility, and space for the specimen.
Dose and damage Expected dose per projection or spectrum, chemical changes, heating, radiolysis, and allowable repeat scans.

CXRO lists helium atmosphere and wet/dry conditions for XM-1 and describes magnetic-field capabilities. ZEISS describes optional cryogenic and in situ environments across its product families, including heating, loading, and electrochemical options. These descriptions establish possible configurations, not a guarantee that your sample, holder, energy, and contrast mode will fit simultaneously.

6. Decide between a laboratory system and synchrotron access

There is no universal winner. The right route depends on how often you measure, whether you need tunable energy or specialized contrast, how much staff support you require, and whether your sample can be transported.

Decision factor Laboratory X-ray microscope Synchrotron endstation
Access Potentially available on a local schedule, subject to instrument ownership and booking. Usually proposal- or allocation-based, with scheduled beamtime and facility rules.
Energy May be fixed or limited to selected settings; the 5.4 keV Xradia 810 Ultra facility example is fixed-energy. Can offer tunable energy and specialized absorption-edge measurements; the Xradia 800 Synchrotron example lists 5–11 keV.
Flux and speed Often suited to repeatable local studies and method development. High flux can support difficult specimens, spectroscopy, fast sequences, or demanding tomography, but beamtime is scarce.
Environmental hardware Depends on installed stages and local engineering. May provide advanced cryo, load, heating, electrochemical, or magnetic environments, subject to the specific beamline.
Support Convenient for iterative preparation and repeated scans if trained staff are available. Beamline scientists can help with setup, but experiment planning and sample readiness must fit the allocated slot.
Data workflow Local storage, reconstruction, segmentation, and analysis can be arranged around your schedule. Large datasets and rapid acquisition may require a prepared pipeline, local compute, and a plan for data transfer.

Compare the complete workflow rather than assuming that “synchrotron” or “laboratory” automatically means better. A local system can be the practical choice for many iterations, while a synchrotron may be necessary for tunable chemical contrast, magnetic measurements, high-speed acquisition, or a specimen that is too attenuating for the laboratory setup.

7. Use this procurement and facility-evaluation procedure

  1. Write the measurement specification. State the required output, dimensions of the region of interest, smallest feature, number of specimens, time points, and environmental states.
  2. Characterize the specimen. Record composition, density if known, thickness along every beam path, substrate, liquid or gas content, radiation sensitivity, and allowable dose.
  3. Identify relevant energies. List absorption edges and a practical energy window. Mark whether fixed energy is acceptable or tunability is essential.
  4. Select candidate contrast modes. Decide whether absorption, phase, fluorescence, XANES, XMCD, scanning transmission, or a combination is required.
  5. Request an instrument-specific feasibility review. Send drawings, photographs, composition, and the intended protocol. Ask the facility to confirm holder, stage, detector, objective, energy, and environmental compatibility together.
  6. Request measured performance on a comparable specimen. Ask for resolution, field of view, signal-to-noise, dose, scan time, and reconstruction details in the intended mode.
  7. Calculate throughput. Multiply exposure and overhead by projections, spectral points, tiles, specimens, and repeat conditions. Add setup, alignment, reconstruction, segmentation, and data-transfer time.
  8. Plan analysis before acquisition. Confirm software and expertise for flat-field correction, alignment, phase retrieval if applicable, reconstruction, denoising, registration, segmentation, and quantitative measurement.
  9. Run a pilot. Use a representative specimen or sacrificial test piece to verify contrast, dose tolerance, mechanical stability, and the analysis pipeline before committing to a large campaign.
  10. Document acceptance criteria. Define minimum resolved feature, usable field, maximum scan time, allowable dose, and environmental stability in writing so a nominal specification cannot be mistaken for an achieved result.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Support on Ko-Fi

8. Validate resolution with an appropriate test object

A physical resolution chart can reveal whether the claimed performance is attainable in the selected geometry. NTT-AT describes X-ray microscopy charts made with tantalum absorber patterns on silicon carbide or silicon nitride membranes for resolution evaluation at synchrotron facilities. Treat a chart as a measurement tool, not a universal certificate: pattern pitch, absorber thickness, membrane material, energy, detector, and reconstruction all affect the result.

  • Confirm that the chart’s absorber and membrane withstand the planned energy and dose.
  • Check that the chart fits the holder and can be positioned at the same working distance as the specimen.
  • Ask which line-pair or feature criterion defines “resolved.”
  • Compare chart performance with a representative sample, because sample scattering and low contrast can reduce practical resolution.
  • Record raw data, processing settings, and reconstruction parameters so results are reproducible.

Do not assume marketplace availability or compatibility with every microscope. Confirm the exact chart geometry and instrument requirements with the facility or supplier.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

9. Avoid common selection failures

Choosing the smallest headline number

Symptom: The instrument advertises nanometre resolution, but the feature of interest is outside the field or invisible in the available contrast. Fix: Require measured resolution, field, contrast, and signal-to-noise for a comparable specimen.

Ignoring energy because the microscope is already available

Symptom: The sample is too attenuating, or the desired absorption edge is inaccessible. Fix: Perform an attenuation and edge check before preparing holders or shipping samples.

Confusing voxel size with quantitative resolution

Symptom: Segmentation produces unstable particle sizes or blurred boundaries despite fine sampling. Fix: Use a resolution chart and a representative sample, then report the achieved resolution separately from voxel size.

Underestimating tomography throughput

Symptom: One tomogram fits the schedule, but a statistically useful population does not. Fix: Include projection count, angular repeats, tiles, reconstruction, and failed-scan margin in the plan.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Assuming an in situ label guarantees compatibility

Symptom: The cell fits mechanically but blocks the beam, objective, detector, rotation, or required field. Fix: Submit a complete cell drawing and operating envelope for approval on the exact stage.

Leaving analysis until after acquisition

Symptom: Data are collected without the calibration, metadata, or compute capacity needed for quantitative results. Fix: test the reconstruction and segmentation pipeline on pilot data and reserve storage before the experiment.

10. A compact decision rule

  • Choose a soft-X-ray or scanning transmission approach when the relevant chemistry lies in the accessible low-energy range and the specimen is thin enough for useful transmission.
  • Choose a harder-energy system when thickness, density, or cell walls demand greater penetration, provided the desired contrast remains adequate.
  • Choose tomography when internal three-dimensional geometry matters more than the fastest 2D time series.
  • Choose fluorescence or XANES when elemental distribution or chemical state cannot be inferred reliably from absorption.
  • Choose XMCD or another magnetic mode only after confirming polarization, field, orientation, and element-specific sensitivity on the actual instrument.
  • Choose laboratory access for repeatable local iteration when its energy, resolution, and environment meet the requirement; choose synchrotron access when tunability, flux, speed, or specialized contrast is decisive.

What to put in the final request for quotation or beamtime proposal

Include the scientific question, specimen composition and dimensions, desired output, minimum feature size, field of view, energy or absorption edges, contrast mode, number of projections and spectra, dose limit, environmental conditions, sample count, time points, data volume, and analysis deliverables. Ask the provider to state the exact configuration, measured performance method, assumptions, exclusions, and expected scan time. This turns a generic instrument description into a testable experiment plan.

Bottom line

The best X-ray microscope is the one that produces the required information from your specimen at a workable dose, field of view, speed, and environmental condition. Use published figures—such as CXRO XM-1’s 500–1300 eV range, 25 nm typical resolution, 10 nm best resolution, and 15 micrometre field; the 5–11 keV range described for the Xradia 800 Synchrotron; and the fixed 5.4 keV facility example—as starting points only. Final selection should rest on an instrument-specific feasibility review, representative data, and a complete acquisition-to-analysis workflow.
