How to Choose Accounting Software for GST Compliance at a Startup

By Freedom251 Team · · 11 min read

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Choose accounting software only after identifying the startup’s country, tax registration status and filing route. “GST compliance” is not one global checklist: India’s GST and e-invoice systems, Singapore’s GST and InvoiceNow requirements, and the United Kingdom’s VAT rules use different records, tax documents and government connections. Select software that can keep the required books, calculate the taxes your transactions create, produce compliant invoices, preserve an audit trail and either submit returns through an approved route or give your accountant a reliable filing export.

For an Indian startup, treat the Goods and Services Tax Network (GSTN) accounting-and-billing list as a source of products to investigate, not as a quality ranking. Then test the product with real transactions and confirm e-invoice applicability and Invoice Reference Number (IRN) handling before migration. For Singapore, check the IMDA InvoiceNow-Ready Solutions list and the retention obligations described by IRAS. For any jurisdiction, verify current rules with the relevant tax authority or a qualified adviser; software cannot guarantee that a business is compliant.

1. Fix the jurisdiction before comparing products

The first question is not which brand has the most features. It is where the legal entity is registered, where it makes taxable supplies and which tax authority receives its records or returns. A startup can operate across borders, so identify the jurisdiction for each registration and do not assume that one “GST” setting covers every country.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Jurisdiction example Terms and obligations to map What the software decision must accommodate
India GST registration, tax invoices, GST returns and, where applicable, e-invoicing through an Invoice Registration Portal (IRP) Indian GST tax treatment, required invoice fields, return preparation or export, and an authorised IRP connection when e-invoicing applies
Singapore GST charging and accounting, tax invoices, timely filing, records retained for at least five years, and evolving InvoiceNow implementation requirements Singapore GST settings, record retention, and an IMDA InvoiceNow-Ready solution where the startup’s registration category requires it
United Kingdom VAT terminology, digital records and electronic VAT-return submission requirements VAT-compatible records and filing workflow; this is an example of a different system, not GST advice

Confirm whether the entity is already registered, must register, is below a registration threshold or expects a registration change. Registration status can alter the invoices you issue, the tax you charge, the periods you file and the date from which records must be retained. Ask the tax authority or your adviser about the current rule for your activity and location rather than copying a setting from another country.

  • [Deep Bass with Clear Vocals] High-performance drivers produce punchy bass while keeping vocals clean and detailed for everyday listening.

2. Define what “compliance” means for your workflow

Accounting software can support compliance without being the filing authority. Separate the functions you need into four layers:

  • Books: chart of accounts, sales and purchase entries, expenses, bank reconciliation, journal controls and period close.
  • Tax calculation: rates, exemptions, reverse-charge or other special treatments relevant to your supplies, tax-inclusive or tax-exclusive pricing and adjustments.
  • Documents and evidence: tax invoices, credit notes, debit notes, bills, receipts, attachments, approval history and an unalterable audit trail.
  • Submission and exchange: return preparation, accountant export, electronic filing, e-invoice or network connections, and the ability to retain confirmation numbers and responses.

Write down whether the startup expects the product to prepare returns, file them directly, or only export reconciled data for an accountant. Those are materially different requirements. GSTN’s separate descriptions of accounting-and-billing products and e-invoice integration illustrate why a bookkeeping package and a tax-system connection must be checked independently.

3. Map the startup’s real transactions

Before a demonstration, make a one-page workflow inventory. Include the following facts and expected growth:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Sales channels: website, marketplace, point of sale, subscriptions, invoices issued by staff or an external system.
  • Monthly sales invoices, credit notes, purchase bills and expense claims, with a high-volume estimate for the next 12–24 months.
  • Products or services, inventory locations, bundles, discounts, deposits and refunds.
  • Domestic, interstate, export or import transactions and the tax treatments each creates.
  • Bank accounts, payment gateways, cards, cash handling and the frequency of reconciliation.
  • Payroll, fixed assets, loans, recurring invoices and multi-currency requirements, if applicable.
  • Tax periods, filing deadlines, approval owners, accountant access and the people allowed to edit or post entries.
  • Whether staff work offline, need remote access, or require integrations with a commerce, payroll, inventory or customer system.

Classify each item as mandatory for compliance, necessary for operations or merely convenient. A visually impressive dashboard cannot compensate for missing invoice fields, weak exports or an unavailable tax-authority connection.

4. Build a jurisdiction-specific shortlist

India: use the GSTN list as a starting point

GSTN’s published accounting-and-billing page identifies these products and delivery models:

Product named by GSTN Delivery described on the list How to interpret the listing
uBooks Cloud A product to investigate; the listing is not an independent performance or security ranking.
Cygnet FACE On-premises Investigate local deployment, maintenance, backups and update responsibilities.
FocusLyte Cloud Confirm current GST features, integrations, limits and support directly.
CaptainBiz Cloud Confirm the startup’s transaction types and required filing or e-invoice path.
Saral Accounts On-premises Check installation, multi-user access, backup and accountant collaboration needs.
Zoho Books Cloud Verify the applicable Indian edition, GST workflows and current integration terms.

The GSTN page states that the listed accounting and billing software is made available free to taxpayers with annual turnover below INR 1.5 crore. That is the stated scope of that offer, not a general GST-registration or e-invoicing threshold and not a promise that every startup qualifies forever. Check the live list, eligibility conditions, edition and offer terms before relying on it. The list also does not establish feature parity, uptime, support quality, data-protection controls or suitability for your transaction mix.

Singapore: verify InvoiceNow readiness

IRAS describes GST-registered responsibilities that include charging and accounting for GST, filing on time, keeping proper records, displaying prices inclusive of GST and issuing tax invoices. Its current InvoiceNow requirement guidance directs businesses to the IMDA list of accredited InvoiceNow-Ready Solutions. It also states that GST records must be retained for at least five years.

Do not apply one onboarding date to every Singapore business. Rollout details can differ by registration category and can change, so check the current IRAS and IMDA guidance for the startup’s status. A product that calculates GST but cannot meet the required InvoiceNow exchange or preserve the evidence of submission may not fit the workflow.

United Kingdom: a VAT comparison, not GST advice

HMRC guidance uses VAT terminology and says VAT-registered businesses keep digital records and submit VAT returns using software. It advises checking that the selected software meets the relevant filing and accounting-period needs. This example demonstrates why a global “GST-compliant” label is too broad: the same startup may need a separate VAT workflow for its UK registration.

5. Decide how India e-invoicing will work

First determine whether the startup is covered by the current Indian e-invoice rules for its taxpayer type and transactions. Confirm applicability from current GST notifications and implementation guidance; the available material does not establish an enduring threshold or date that should be repeated as a universal rule.

When e-invoicing applies, the IRP issues an Invoice Reference Number (IRN) and shares registered invoice data with the supplier, the GST portal and the e-way bill system. Your accounting workflow therefore needs a dependable route to the IRP, storage of the IRN and response details, and a way to prevent an invoice from being treated as complete when registration failed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Connection approach When it may fit Checks before adoption
Integration already included in the accounting product A startup wants fewer systems and moderate volume. Confirm the authorised IRP route, response handling, retries, cancellation or amendment process, user permissions and whether the integration is included in the chosen edition.
Portal-based workflow Lower volume or a business that prefers manual control and has no need for real-time automation. Test data import, duplicate prevention, status reconciliation, downloaded evidence and the process when an invoice is rejected.
Direct API integration Taxpayers with internal IT teams, large transaction volumes and real-time e-invoice generation. Plan authentication, monitoring, error queues, version changes, security, disaster recovery and ownership of the integration.

IRP API guidance describes direct API integration as best suited to taxpayers with internal IT teams, large volumes and real-time needs. That does not mean every startup needs direct API access. A smaller business should compare an included connector with a portal workflow and choose the route its staff can operate and reconcile every filing period.

6. Compare products on the work that can fail

Use the same test questions for every shortlisted product. Record the answer, the edition in which it is available and any usage limit.

Decision area Questions to ask Evidence to request
Tax and invoices Can it represent every supply, tax rate, exemption, adjustment and required invoice field? A sample invoice, credit note, tax report and configuration screen using your data.
Returns Does it calculate the return, file it, or export data for an adviser? A period-end report and an export that your accountant can open and reconcile.
E-invoice or network Is the required IRP or InvoiceNow route available for this jurisdiction and edition? Integration documentation, confirmation-number storage and a failed-submission example.
Records and audit Can you preserve source documents, changes, approvals and tax-period locks for the required period? Retention settings, audit-log sample, export format and deletion policy.
Operations Does it handle users, sales channels, inventory, bank feeds, currencies and accountant collaboration? A role matrix, integration list and a representative reconciliation.
Deployment Is cloud or on-premises delivery suitable for connectivity, backups, updates and access control? Backup ownership, recovery process, update policy and offline behavior.
Migration and exit Can you import opening balances and export transactions, attachments and tax evidence? A sample export in a documented, usable format and the fees or limits for obtaining it.
Cost and support What is the total recurring and one-time cost at the startup’s expected volume? Current quote, user or transaction limits, implementation charges, support hours and escalation path.

No cross-vendor test or comparative ranking is established by the official material cited here. Treat product claims as items to verify, not as proof that one listed product is universally best.

7. Run a transaction-based trial before migration

A generic demo can hide the exact failure that creates a late return or invalid invoice. Use a controlled trial with representative, anonymised data and have the startup’s accountant review the output.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Configure the legal entity. Enter the correct country, registration number, tax period, places of supply, currencies and user roles. Confirm that the software’s edition supports the jurisdiction rather than merely offering a generic tax field.
  2. Enter ordinary sales. Create domestic, interstate or cross-border examples relevant to the business. Check tax calculation, inclusive pricing, invoice numbering, required fields, customer tax details and the posting to the ledger.
  3. Enter exceptions. Test a credit note, refund, discount, advance, cancelled invoice, exempt or zero-rated item and a purchase bill. Verify that the tax reports reverse or adjust the right amounts.
  4. Reconcile money. Import a bank or payment-gateway feed, match receipts, record fees and investigate an unmatched item. Ensure the tax report does not depend on an unreconciled balance.
  5. Exercise the filing route. Produce the return or export, submit a permitted test or demonstration e-invoice where available, and record the response, IRN or network confirmation. Deliberately review a rejected transaction and the retry process.
  6. Close and retrieve. Lock the period, export the ledger and supporting evidence, search the audit trail and restore or retrieve a document as another user. Ask the accountant to reconcile totals independently.

Do not move live records until the trial explains every difference between the software’s reports and the accountant’s expected figures. Keep the old system read-only during a transition so that historical invoices and filings remain available.

8. Calculate total cost, not just the subscription

Current product prices are not established in the available official material, so request a dated quote for the exact edition and expected usage. Include costs that are easy to miss:

  • Additional users, entities, branches, invoices, contacts, storage or API calls.
  • Implementation, chart-of-accounts design, opening-balance import and historical-document migration.
  • Bank, commerce, payroll, inventory, payment-gateway, IRP or InvoiceNow connectors.
  • Accountant or adviser seats, premium support, training and custom reports.
  • On-premises hardware, backups, maintenance and upgrades, or cloud recovery and export charges.
  • Switching costs if the startup later needs a different jurisdiction, higher volume or a more advanced filing connection.

A product that is free under a particular offer can still create integration, migration or support costs. Compare the cost of operating the workflow correctly, not just the first invoice from the vendor.

9. Put controls around people and data

Tax errors often come from process gaps rather than arithmetic. Configure controls at implementation:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Separate invoice creation, approval, payment and period-closing permissions where staffing allows.
  • Use sequential invoice numbering and investigate gaps instead of deleting documents.
  • Require tax-code review for new products, customers and suppliers.
  • Reconcile bank, gateway, sales and tax reports on a defined schedule.
  • Lock filed periods and retain evidence of returns, payments, e-invoice responses and amendments.
  • Give the accountant access to reports and exports without granting unnecessary administrative rights.
  • Document who monitors rejected e-invoices, failed integrations, expiring credentials and filing deadlines.
  • Test exports and backups before the first filing, not after a dispute or data loss.

10. Common selection mistakes and their fixes

Mistake Why it causes trouble Fix
Choosing a product because it says “GST-ready” The label may not cover your country, invoice fields, return format or e-invoice route. Map every requirement to a demonstrated screen, report or integration response.
Using the GSTN list as a ranking An official listing identifies products but does not test quality or fit. Use the list to build an India shortlist, then run the same transaction trial for each option.
Assuming the INR 1.5 crore figure is a tax threshold The figure describes the stated scope of a GSTN software offer, not a general registration or e-invoice rule. Check current registration and e-invoice rules separately.
Buying direct API integration too early A small team may inherit security, monitoring and failure-recovery work it cannot operate. Compare an existing connector or portal workflow with the volume and real-time need.
Ignoring exports and migration Changing systems can strand historical invoices, attachments or tax evidence. Obtain a sample export and test opening balances before signing a long commitment.
Applying Singapore or UK rules to India Tax names, records, networks and filing systems differ by jurisdiction. Maintain a separate compliance checklist for each registration and tax authority.
Letting the software replace professional review Configuration and transaction facts determine the legal result. Have an accountant or qualified adviser review the setup and first period.

11. A practical decision rule for a startup

Choose the least complex product that passes all mandatory tests for the startup’s jurisdiction and transaction mix. A lower-cost option is acceptable only when it can produce the required records, preserve evidence, connect to the required tax network or provide a dependable filing export, and be operated by the people responsible for month-end and tax deadlines.

For an Indian startup, begin with the current GSTN shortlist, separate accounting functions from e-invoice capability, and confirm whether an IRP connection is required. For a Singapore startup, verify the current InvoiceNow category and five-year record-retention requirement. For a UK registration, evaluate VAT digital-record and filing needs separately. In every case, make the final choice only after a representative trial, accountant review, documented export test and a complete cost calculation.

12. Implementation checklist

  1. Record each entity, country, tax registration, taxable activity and filing period.
  2. Obtain current requirements from the applicable tax authority and adviser.
  3. List sales, purchases, expenses, inventory, bank, payroll, users and integrations.
  4. Mark each requirement as mandatory, operational or optional.
  5. Shortlist products available for the jurisdiction and deployment model.
  6. Confirm tax fields, reports, filing exports, e-invoice or network connections and retention controls.
  7. Request current pricing, usage limits, support terms and migration details in writing.
  8. Run ordinary and exception transactions with anonymised startup data.
  9. Have the accountant reconcile reports and approve the configuration.
  10. Import opening balances, preserve historical records, lock the old system and monitor the first filing cycle closely.
