To calculate and visualize electron density in a transition-metal complex, first converge a geometry and wavefunction with a documented charge, spin multiplicity, electronic-structure method, basis or effective core potential, relativistic treatment, and SCF thresholds. Then use ORCA’s orca_plot (or an equivalent utility) to evaluate a chosen field on a three-dimensional grid and export a Gaussian .cube file. Load that cube in Multiwfn or another volumetric viewer, and report the grid, isovalue, color scale, and clipping settings with every image. For open-shell or electronically ambiguous complexes, compare spin states and treat any bonding or oxidation-state interpretation from one surface as a hypothesis rather than proof.

What an electron-density picture actually represents

A density visualization is a map of a calculated scalar field, not a photograph of the molecule. The electronic-structure calculation supplies values of that field at points in space; a cube file stores the molecular geometry, a regular three-dimensional grid, and one value at each grid point. A viewer converts those values into an isosurface, colored surface, contour slice, or volume rendering.

The phrase “electron density” can refer to several different fields. Choose the field before you calculate the cube, because each answers a different question:

  • Total electron density, usually written ρ(r), shows where the calculated electrons are distributed in space. It is nonnegative and is useful for an overall spatial picture and for displaying molecular boundaries.
  • Spin density, commonly represented as ρα(r) − ρβ(r), is signed. Positive and negative regions indicate the local imbalance between the two spin channels. A diverging color scale is essential; a single unsigned color hides the sign.
  • Difference density is the point-by-point difference between two defined electronic states or a state and a reference. It shows where density is gained and lost, so positive and negative values must be shown with separate colors around zero.
  • Transition density describes the spatial pattern associated with an electronic transition. It is not the same thing as a ground-state total density and should be labeled with the initial and final states used to generate it.
  • Fractional-occupation density (FOD) is a diagnostic surface used in ORCA’s FOD workflow to reveal areas associated with fractional occupations and possible static-multireference character.

An isosurface is defined by an isovalue: the set of points where the field equals a selected value. Changing that value changes the apparent size and shape of a surface even when the underlying wavefunction is identical. Grid spacing, interpolation, clipping, opacity, and color limits can also change the appearance. These settings are part of the result and must be preserved.

Prepare a calculation that can support a density interpretation

1. Fix the molecular state before running anything

Build the complex with a stated geometry, formal charge, and spin multiplicity. If the structure is optimized, retain the final coordinates used for the density calculation. A surface generated from one geometry cannot be compared fairly with a surface generated from another geometry unless that difference is intentional and documented.

For transition-metal systems, do not silently choose a single spin state. If several spin states are chemically plausible, calculate and compare them. The density of a low-spin state and the density of a high-spin state can differ substantially even when the nuclear framework is unchanged.

2. Select and record the electronic-structure model

Record the functional or wavefunction method, basis set, any effective core potential (ECP), relativistic treatment, and SCF convergence thresholds. The density is conditional on these choices. A cube file without this metadata is difficult to interpret and impossible to reproduce reliably.

For a complex containing heavy elements, the relativistic model and ECP are especially important. State which atoms use an ECP and which basis functions describe the remaining electrons. Do not compare surfaces produced with different relativistic or core-electron treatments as though they were the same calculation.

3. Converge the wavefunction and keep the wavefunction file

Complete the SCF and, where relevant, geometry optimization. Retain the converged wavefunction file rather than relying only on an energy or an orbital screenshot. ORCA’s plotting utility reads the saved wavefunction to evaluate fields after the main calculation has finished.

If the SCF is not converged, stop and fix that problem before making a cube. A visually smooth surface does not make an unconverged state physically meaningful. Keep the final output showing the charge, multiplicity, method, basis or ECP, relativistic model, and convergence information with the wavefunction.

End-to-end workflow

  1. Define the state. Prepare coordinates and write down the geometry source, formal charge, and spin multiplicity. Decide which spin states require separate calculations.
  2. Run the electronic-structure calculation. Specify the method, basis/ECP, relativistic treatment, and SCF thresholds. Optimize the geometry if that is part of the study, then perform or retain a calculation at the geometry you intend to visualize.
  3. Verify convergence and archive the wavefunction. Check that the intended state converged and preserve the wavefunction file together with the input and output files.
  4. Evaluate a field on a three-dimensional grid. Use ORCA’s orca_plot or an equivalent utility to select total density, spin density, transition density, difference density, or FOD. Choose the grid extent and spacing deliberately.
  5. Export a cube file. Write the selected field as a Gaussian .cube file. Use unambiguous names that include the molecule, state, field, and calculation level, such as complex_highspin_spindensity.cube.
  6. Inspect and render the grid. Open the cube in Multiwfn or another volumetric viewer. Generate an isosurface, a two-dimensional slice, or both, and set a documented isovalue and color scale.
  7. Save the visualization settings. Record grid dimensions and spacing, isovalue, color limits, clipping, opacity, orientation, and the geometry and method used. Export the image only after those settings are fixed.

How to make an electron-density cube file with ORCA

Start from the retained wavefunction

Run orca_plot against the converged ORCA wavefunction file. The exact interactive labels can vary with the ORCA release, so follow the density and grid choices presented by the installed version rather than copying a menu sequence from an unrelated release. The essential operations are the same: select the field, define the three-dimensional grid, and request Gaussian cube output.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Choose the field that matches the scientific question. Select total density for an overall electron distribution, spin density for an open-shell magnetization pattern, difference density for redistribution relative to a specified reference, transition density for an excitation, or FOD for a static-correlation diagnostic. Make a separate cube for each field; do not overwrite a total-density cube with a signed field.

Set a grid that contains the whole complex

The grid must cover every atom and enough surrounding space to show the selected feature. A grid that is too tight clips diffuse density; a grid that is unnecessarily coarse can erase small lobes or produce blocky surfaces. Keep the spacing and dimensions identical when comparing related states whenever practical. If you change them, treat the new rendering as a separately specified visualization.

For difference and transition densities, the grid must be compatible with the reference and target states. Subtracting fields evaluated on different geometries or incompatible grids can create artifacts that look like chemistry. Establish the reference state and geometry first, then evaluate both fields consistently.

Export and verify the cube

After export, open the cube as a text file or in the viewer and verify that it contains the expected atom count, coordinates, grid dimensions, and field values. Keep the original wavefunction and the plotting input or session information. A cube is a derived data product; it does not replace the calculation that generated it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Visualize the cube in Multiwfn or another volumetric viewer

Import the volumetric data

Load the .cube file into Multiwfn or another viewer that supports volumetric grids. Multiwfn documents cube-field analysis, isosurface visualization, slicing, and export. Confirm that the viewer reads the coordinates and grid orientation correctly before changing the display.

Choose an isosurface and color scheme

For a nonnegative total density, a single surface color or an electrostatic-potential coloring can be useful. For spin, difference, and transition densities, use a signed, diverging color map centered at zero. The positive and negative lobes should have comparable visual weight; setting independent limits for the two signs can exaggerate one side.

There is no universal “correct” isovalue for every field. Use a value that reveals the feature without filling the entire scene with a nearly opaque envelope, and state the value in the caption. When comparing two states, use the same isovalue and color limits unless the purpose is explicitly to show each field at a different scale.

Use slices when a surface hides information

A two-dimensional slice through the metal–ligand plane can show a sign change or a weak bridge that is difficult to see on a three-dimensional surface. Record the slice plane, position, contour levels, and color range. Slices are especially useful for difference density, where positive and negative regions may be spatially interleaved.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Apply clipping and opacity conservatively

Clipping can expose an interior lobe, but it can also remove context. Opacity can make overlapping surfaces readable, but excessive transparency reduces the perceived boundary. Save the clipping plane, opacity, lighting, and camera orientation with the image settings so another reader can reconstruct the view.

Which density should you plot?

Scientific question Preferred field Recommended display Interpretation limit
Where is the calculated electron distribution located? Total electron density Nonnegative isosurface; optional electrostatic-potential coloring Shows distribution, not a direct oxidation-state assignment
Where is unpaired spin concentrated? Signed spin density Positive/negative isosurfaces or a diverging map centered at zero Depends on the chosen electronic state and method
Where does density move between two states? Difference density Paired positive and negative colors, often with a slice Only meaningful relative to a clearly defined reference
What region participates in an excitation? Transition density Signed isosurface or slice labeled with initial and final states Not interchangeable with ground-state density
Is a single-reference description suspect? FOD FOD surface, with the underlying state and settings reported Diagnostic evidence, not a complete multireference calculation

Transition-metal cautions that change the interpretation

Static multireference character

Three-dimensional transition-metal complexes, particularly those involving 3d metals, can have static-multireference character. ORCA’s FOD tutorial identifies transition-metal complexes as cases where conventional single-reference DFT may be inadequate and presents FOD as a diagnostic visualization. A smooth density surface therefore does not establish that the underlying electronic description is adequate.

Use FOD to ask whether the single-reference picture deserves scrutiny, not to label a complex automatically. If the diagnostic raises concern, compare plausible spin states and consider additional evidence from charges, orbital populations, structural data, or spectroscopy. Report the diagnostic and its limitations instead of presenting one attractive surface as definitive proof of a bonding model.

Oxidation state and bonding are not read directly from one surface

An isosurface is a visualization of a calculated field. Oxidation state is a formal bookkeeping assignment, and charge partitioning depends on the chosen analysis scheme. A metal-centered lobe, a ligand-centered lobe, or a bridge in a difference map can support a chemical interpretation, but it does not by itself prove electron transfer, oxidation state, or bond order.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Spin-state comparisons must be controlled

When comparing low-spin and high-spin solutions, keep the geometry, method, basis/ECP, relativistic model, grid, isovalue, and color limits controlled. Otherwise a change in appearance may reflect display settings rather than the electronic state. If the geometries are optimized separately, state that structural relaxation is part of the comparison.

How to interpret difference and transition-density maps

Define the reference explicitly

A difference map is meaningful only after the reference is defined. State whether the reference is an isolated fragment, a different spin state, a ground state, an excited state, or another calculation. Keep the geometry and grid compatible, and explain the sign convention: for example, which color means density gain and which means density loss.

Read sign and magnitude together

Positive and negative regions indicate direction of change, while the selected color range controls visual emphasis. A tiny numerical feature can look dramatic if the color limits are narrow. Report the numerical range or at least the symmetric color limits used for the figure, and avoid comparing maps rendered with unrelated scales.

Do not confuse transition density with population difference

Transition density depicts the spatial coupling associated with a transition; it is not simply “where an electron moved” in a classical trajectory. Use it to discuss the spatial character of the excitation and identify the initial and final states. If the scientific question is net redistribution between two stationary states, use a difference density instead.

Reproducibility checklist for every figure

  • Molecular coordinates and whether they were optimized or held fixed.
  • Formal charge and spin multiplicity; for a transition density, the initial and final states.
  • Functional or wavefunction method.
  • Basis set and ECP assignments.
  • Relativistic treatment.
  • SCF convergence thresholds and confirmation that the calculation converged.
  • Wavefunction file used to generate the field.
  • Density type: total, spin, difference, transition, or FOD.
  • Grid dimensions, physical extent, and spacing.
  • Isovalue or contour levels.
  • Color map, sign convention, and numerical color limits.
  • Clipping planes, opacity, orientation, and any electrostatic-potential coloring.
  • Software and version used for field generation and visualization.

A useful caption can state the field, state, method, isovalue, and sign convention in one sentence, while the accompanying data record preserves the full grid and rendering settings. Keep the cube files and wavefunction files available so the image can be regenerated.

Troubleshooting common failures

The cube is empty, truncated, or missing atoms

  • Confirm that the plotting utility opened the intended wavefunction file rather than an intermediate or unconverged file.
  • Check the grid extent; a tight box can clip diffuse density or place the feature outside the displayed region.
  • Verify that the viewer imported the atom count and coordinates from the cube header.

The surface looks blocky or changes dramatically with zoom

  • Use a finer grid spacing and regenerate the cube.
  • Keep the grid consistent when comparing states.
  • Do not interpret pixelation as a physical feature.

Spin or difference density appears to have only one color

  • Check that the viewer is treating the field as signed.
  • Use a diverging color map centered at zero.
  • Set symmetric positive and negative limits when the comparison requires equal visual treatment.

The two states cannot be compared fairly

  • Regenerate both fields with the same geometry convention, grid, isovalue, and color limits.
  • Confirm that the charge and multiplicity correspond to the intended states.
  • Distinguish a change caused by electronic state from one caused by separately optimized geometries.

The image supports an implausibly strong chemical claim

  • Check whether the complex may have static-multireference character.
  • Compare alternative spin states.
  • Corroborate the proposed assignment with charges, orbital populations, structural data, or spectroscopy.
  • Present the surface as evidence consistent with a model, not as a standalone measurement.

Choosing software by capability rather than popularity

No program is universally best for every transition-metal complex. Suitability depends on the metal, oxidation state, spin state, electronic-structure method, and the question being asked. Compare tools on the following axes:

Capability ORCA with orca_plot Multiwfn VMD or another volumetric viewer
Generate fields from an ORCA wavefunction Documented for density plotting and cube/PLT output Primarily a field-analysis and visualization route; input compatibility depends on the file Viewer role; generation support depends on the imported format and workflow
Total, spin, transition, and difference fields Documented plotting choices include these density types Cube-field analysis and visualization are documented; exact generated field types depend on the input data Not stated for field generation
FOD diagnostic ORCA provides an FOD tutorial and plotting workflow Can visualize volumetric data when supplied a compatible cube Can serve as a volumetric display route when supplied a compatible cube
Grid and isovalue control Available during field evaluation and export; record the selected settings Isosurface and slice controls are documented Viewer controls vary by program and version
Signed color maps and clipping Field generation rather than final presentation Documented visualization and export functions Depends on the viewer’s volumetric-rendering features
Reproducibility and scripting Preserve the input, wavefunction, plotting choices, and cube Preserve analysis/session settings and cube files Preserve visualization state and imported data

The practical division is straightforward: use the quantum-chemistry program to produce a field from a converged wavefunction, then use a volumetric analysis or visualization program to inspect and present that field. Keep the cube as an interchange file, but also archive the generating wavefunction because the cube alone does not contain the full electronic-structure model.

A defensible figure set for a transition-metal complex

For a compact but informative report, prepare a coordinated set rather than a single decorative picture:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Total-density isosurface: establishes the overall spatial distribution and molecular context.
  2. Signed spin-density surface: shows open-shell polarization with clearly labeled positive and negative signs.
  3. Difference- or transition-density map: addresses charge redistribution or an excitation, with its reference and sign convention stated.
  4. FOD surface when appropriate: documents a possible static-correlation warning for a transition-metal system.
  5. Optional slice or electrostatic-potential coloring: adds local detail without replacing the underlying field.

Use the same molecular orientation across related images and identify when a different grid, isovalue, or clipping choice is intentional. The visual series should make it possible to distinguish a real electronic difference from a display change.

Decision framework before publishing a density image

  • What field answers the question? Total density, spin, difference, transition, and FOD are not interchangeable.
  • Is the electronic state credible? Confirm convergence, compare plausible spin states, and consider the FOD diagnostic for 3d complexes.
  • Are comparisons controlled? Match geometry conventions, method, grid, isovalue, color limits, and clipping.
  • Can another researcher reproduce it? Provide the wavefunction provenance and every calculation and rendering setting.
  • Is the conclusion stronger than the evidence? Use surfaces as calculated evidence and corroborate oxidation-state or bonding claims with independent analyses.

Following this workflow produces a cube file that is technically traceable and a visualization that is chemically interpretable. The most important safeguard is not a particular viewer or color scheme; it is preserving the link between the displayed field, the converged electronic state, and the settings that control its appearance.
