Prevent GST refund problems by reconciling each GSTIN and tax period before filing, then treating the portal message according to the data it compares. A GSTR-1/GSTR-3B amount validation error in a refund application is not the same process as a liability intimation in DRC-01B or an input-tax-credit intimation in DRC-01C. The first may require deleting and re-uploading a corrected refund statement; the latter notices require a Part B response and can block a subsequent GSTR-1 or IFF filing if left unanswered.
The control is practical: match outward invoices and adjustments to GSTR-1 and the liability reported in GSTR-3B (or GSTR-3BQ), match supplier-filed purchase data in GSTR-2B to booked purchases and ITC claimed, and check export and shipping-bill fields before submitting a refund claim. Rules, thresholds, portal labels and due dates can change, so verify the period-specific instructions displayed on the GST Portal before acting.

What a GST return mismatch is—and what it is not
A mismatch is a difference between records that should describe the same transactions. In practice, the comparison may involve your sales register and GSTR-1, GSTR-1 and GSTR-3B, GSTR-2B and your purchase ledger, or the amounts in a refund statement and the corresponding return. Differences can arise from timing, credit or debit notes, advances, amendments, exports, supplier filing errors, tax-rate or place-of-supply coding, or simple data-entry mistakes.
Not every difference automatically delays a refund. The GST Portal documentation identifies specific consequences for specific processes:

- Depreciation,accounting for joint venture
- Accounting for consignment, hire purchase and instalment
- A refund-application validation message can reject or stop submission of that statement until the amount is corrected.
- DRC-01B concerns an outward-liability difference and requires a response in Part B. An unanswered intimation blocks filing GSTR-1 or IFF for the subsequent tax period, according to the portal manual.
- DRC-01C concerns a difference between ITC available in GSTR-2B and ITC claimed in GSTR-3B or GSTR-3BQ. Its Part B response is likewise required, and the portal states that failure to respond blocks subsequent GSTR-1 or IFF filing.
Those stated filing consequences should not be converted into a blanket claim that every mismatch holds every refund. First identify the form, period and exact portal message.
Know which records are being compared
| Issue | Data compared | Forms or statement | Portal action | Stated consequence |
|---|---|---|---|---|
| Outward-liability mismatch | Liability declared in outward-supply reporting versus liability paid or reported in the return | GSTR-1 or IFF versus GSTR-3B or GSTR-3BQ | DRC-01B; reconcile the cited period and submit Part B | Part B is mandatory; an unanswered intimation blocks subsequent GSTR-1/IFF filing |
| ITC mismatch | ITC available from supplier-filed data versus ITC claimed | GSTR-2B versus GSTR-3B or GSTR-3BQ | DRC-01C; explain in Part B or use the portal’s DRC-03 payment route where applicable | Failure to respond blocks subsequent GSTR-1/IFF filing |
| Refund amount validation | Net IGST or cess in the refund statement versus the amount in GSTR-3B | Refund statement and GSTR-1/GSTR-3B data | Delete and upload a revised statement for the specific error | Submission is affected by the validation message; this is not a DRC-01B or DRC-01C notice |
The portal manual describes the two notice triggers this way: “If there is a difference between the liability declared in GSTR-1/IFF and the amount paid through GSTR-3B/3BQ that exceeds a pre-defined limit, you will receive an intimation in Form DRC-01B.” It separately states: “If there is a difference between the ITC available as per GSTR-2B and ITC claimed in GSTR-3B/3BQ that exceeds a pre-defined limit, you will receive an intimation in Form DRC-01C.” The reviewed material does not state the numerical limits, so do not guess them.
A reconciliation routine that catches problems before filing
1. Freeze the scope at GSTIN and tax period
Start with one GSTIN and one return period. Do not compare a consolidated company ledger with a single state registration’s return. Mark whether the period is monthly or quarterly, identify the return version involved, and record amendments or documents that belong to an earlier period. Keep a separate reconciliation for each registration even when the accounting system is centralised.

2. Build the source ledger before opening the portal
Export the sales register, purchase register, credit and debit note register, advance register, export register and amendment log for the period. Retain invoice number, invoice date, recipient GSTIN, taxable value, tax rate, tax amount, place of supply, document type and whether the transaction is an export. Record cancelled documents and reversals rather than silently deleting them; an unexplained omission is harder to resolve than a documented adjustment.

3. Match outward supplies to GSTR-1
GSTR-1 is the outward-supplies statement. Reconcile the underlying documents to every relevant category reported there, including invoices, credit notes, debit notes, advances, exports and amendments. Compare document counts as well as taxable values and tax amounts. A total that agrees while one invoice is duplicated and another is missing can still create a recipient, liability or refund problem.
Validate each recipient GSTIN against its status on the invoice date. The portal warns that an inactive GSTIN on that date causes a validation error and prevents the invoice details from being accepted. Correct the master data and the document record before attempting another upload.
4. Match the same period’s liability to GSTR-3B
Aggregate the outward-supply register into the liability categories used in GSTR-3B, then compare taxable value and tax by tax type and relevant supply category. Investigate timing differences instead of forcing totals to agree. For example, an amendment, credit note or advance may be reported in a different section or period; document the reason and the period in which it is actually reported.

5. Use GSTR-1A when a same-period correction is still available
If an error or omission is found in GSTR-1 after filing but before filing GSTR-3B for that period, check whether the optional GSTR-1A facility is available for the period. The portal FAQ says corrections made through GSTR-1A are auto-populated in GSTR-3B, while added or amended supplies flow to the recipient’s GSTR-2B in the next tax period. Confirm the portal’s current cut-off and status before relying on this route; it is not a substitute for correcting an already-filed liability return after its relevant window has closed.
6. Apply a separate export-refund checklist
The GST Portal describes two export refund routes:
- Export without payment of IGST and claim a refund of eligible ITC.
- Pay IGST on the export and claim a refund of the IGST paid.
For the route used, reconcile the period-level IGST or ITC amount to the return and refund statement. Check shipping-bill number and date, export invoice number, taxable value, port or other required identifiers and the linkage between the shipping bill and the invoice. If shipping-bill data was unavailable when GSTR-1 was filed, the portal FAQ says it can be provided through an amendment in a later GSTR-1. That later amendment should be tracked in the refund file so the reviewer can see why the original period did not contain the data.
7. Reconcile purchases and ITC through GSTR-2B
GSTR-2B reflects supplier-filed data from GSTR-1, GSTR-1A and IFF and includes the portal’s available and not-available ITC classifications. Compare each entry with the purchase register, invoice received, accounting treatment and the ITC actually claimed in GSTR-3B. Keep a list of:

Ask the supplier to correct its filing when the source document is wrong or missing. Where your own claim does not match the portal data, preserve the reason, period and supporting document rather than editing the ledger merely to make a total agree. Use the applicable Part B explanation or the portal’s DRC-03 payment flow when the DRC-01C process calls for it.

8. Treat e-invoice auto-population as a control, not a guarantee
E-invoice data is transmitted to the GST system for auto-population in GSTR-1 and GSTR-2A/2B. Use that feed to compare tax amount, invoice identity and place of supply shortly after generation. The official e-invoice material identifies tax-amount and place-of-supply differences as useful discrepancy checks, but automation does not remove the need to review the source invoice, amendments or recipient details.
9. Sign off and preserve an audit trail
Before filing, have the preparer and reviewer record the period, GSTIN, source reports, reconciled totals, unresolved items, correction made and person responsible. Save the filed return acknowledgement, portal-generated statements, amendment references and any supplier correspondence. A short explanation attached to an exception is more useful than a later reconstruction from memory.
How to respond to a DRC-01B liability mismatch
Recognise the trigger
DRC-01B relates to outward liability: the portal compares GSTR-1 or IFF with GSTR-3B or GSTR-3BQ. It is not an ITC notice and it is not the refund-statement validation described later. The portal only describes the trigger as exceeding a pre-defined limit; the reviewed manual does not publish the numerical threshold.

- Sign in to the GST Portal for the affected GSTIN.
- Go to Services > Returns > Return Compliance > Liability Mismatch (DRC-01B).
- Open the intimation and note the tax period, figures, filing status and response deadline shown for that case.
- Reconcile the cited GSTR-1/IFF and GSTR-3B/3BQ data against the invoice, note, advance, export and amendment registers.
- Identify whether the difference is a genuine under-reporting, an over-reporting, a timing or amendment issue, a duplicate, or a data-entry error.
- Submit the required explanation and supporting details in Part B, using the reason that matches the records. Retain the acknowledgement and a copy of the response.
The portal says the Part B response is mandatory. An unanswered DRC-01B blocks filing GSTR-1 or IFF for the subsequent tax period, so do not treat the notice as a message that can be ignored while a refund is processed.

How to respond to a DRC-01C ITC mismatch
Recognise the different data set
DRC-01C compares ITC available as per GSTR-2B with ITC claimed in GSTR-3B or GSTR-3BQ. A sales-register reconciliation will not resolve it. Start with the GSTR-2B entries for the cited period and tie them to purchase invoices, supplier filings and your booked and claimed amounts.
Use the ITC mismatch work area
- Sign in for the relevant GSTIN and period.
- Go to Services > Returns > Return Compliance > ITC Mismatch (DRC-01C).
- Review the portal’s available and not-available ITC figures and the return amount cited in the intimation.
- Match exceptions invoice by invoice, checking supplier GSTIN, document number and date, tax amount, credit notes, place of supply and any reversal or amendment.
- Correct the underlying supplier or accounting record where appropriate. Do not manufacture a matching entry by changing a source document that is accurate.
- Provide the reason and explanation in Part B. Where the portal process requires payment for an ineligible or excess claim, use the DRC-03 flow available in that case and retain its acknowledgement.
The portal states that failure to respond blocks subsequent GSTR-1/IFF filing. The notice’s filing consequence is distinct from a refund application’s amount validation, even though unresolved return issues can complicate period-level reconciliation.
Fixing the documented refund-application amount error
The GST Portal’s known-issues guidance describes a specific error in which the net IGST or cess in the refund statement exceeds the amount in GSTR-3B. It attributes the message to a difference between GSTR-1 and GSTR-3B and instructs the user to delete the statement and upload a revised one.

- Read the exact error text and confirm that it is the net IGST/cess-versus-GSTR-3B validation described above.
- Recalculate the claim for the same GSTIN and period, separating eligible export transactions, amendments, credit notes and reversals.
- Compare the amount in the refund statement with the filed GSTR-3B and trace every difference to a source document or return field.
- Delete the rejected or invalid statement as instructed by the portal.
- Upload a revised statement whose period-level amount is supported by the filed return and the underlying export records.
- Save the new upload reference and check whether the validation message clears before proceeding with the application.
The guide states an allowable difference of ₹0.50 for that particular error. This is a narrow tolerance tied to that documented validation message, not a universal GST refund rule or a general allowance for mismatches. Verify the current portal message and instructions for the actual claim before relying on the figure.
Why an export refund can remain unresolved after the return totals look right
Amount agreement alone does not prove that the portal can validate an export claim. Check the route—export without payment of IGST with an ITC refund, or export with IGST payment and an IGST refund—because the relevant amount and evidence differ. Then verify that export invoices in the outward-supply data correspond to the shipping-bill information and that amendments are linked to the correct original documents.
Where shipping-bill data arrived after the original GSTR-1 filing, use the later amendment facility described in the portal FAQ and keep the amendment reference with the refund working papers. If the portal shows an amount error, resolve that exact validation first; do not assume that answering DRC-01B or DRC-01C will correct a malformed refund statement.
Common failure modes and the corrective action
| Symptom | Likely source | Corrective action |
|---|---|---|
| GSTR-1 total is higher than GSTR-3B liability | Unreported credit note, amendment timing, duplicate invoice or omitted GSTR-3B entry | Reconcile invoice and adjustment registers for the cited period, document the timing difference and respond through DRC-01B if intimated |
| GSTR-1 invoice will not be accepted | Recipient GSTIN was inactive on the invoice date or another field fails validation | Check the GSTIN status on that date, correct the source data and upload the valid document |
| ITC claimed exceeds GSTR-2B available data | Supplier has not filed, filed in another period, reported a wrong number or issued a credit note | Match GSTR-2B to the purchase register, obtain supplier correction where needed and explain or otherwise resolve the DRC-01C case |
| Refund statement says net IGST/cess exceeds GSTR-3B | Refund statement and filed return contain different period-level amounts | Delete and re-upload the revised statement for that specific validation; apply the ₹0.50 figure only if the current portal message is the same documented error |
| Shipping bill is missing from the original outward-supply filing | Data was unavailable when GSTR-1 was filed | Provide it through a later GSTR-1 amendment as allowed by the portal FAQ and retain the linkage |
A filing-day checklist for preparers and reviewers
- Correct GSTIN and tax period selected.
- Sales register agrees with GSTR-1 documents, taxable values and tax amounts.
- GSTR-3B liability agrees with the same-period outward-supply reconciliation, with timing explanations recorded.
- Credit notes, debit notes, advances, exports and amendments are included in the appropriate period.
- Recipient GSTINs were checked against status on the invoice date.
- Export route, IGST or ITC amount, shipping-bill number and date are supported.
- Purchase register agrees with GSTR-2B classifications and the ITC actually claimed.
- E-invoice tax and place-of-supply discrepancies were investigated.
- Any available GSTR-1A correction was considered before GSTR-3B filing.
- Open DRC-01B or DRC-01C intimations have a Part B response, acknowledgement and owner.
- Portal due dates were checked for the relevant period. The FAQ describes the ordinary GSTR-1 due date as the 11th of the following month for monthly filers or the 13th after the quarter for quarterly filers, subject to government extensions; confirm the current date displayed for your period.
What to do when the numbers still do not reconcile
Stop and classify the difference instead of repeatedly uploading files. Determine whether it is an outward-liability issue, an ITC issue, an export-data issue or the specific refund validation error. Preserve the original filed values, identify the first document where the figures diverge, and make only the correction supported by that document. If the portal’s current instructions differ from the process described here, follow the current period-specific instructions and obtain professional tax advice for a disputed liability, eligibility question or payment decision.
