A reliable dependency audit combines a complete inventory, a reproducible lockfile, a signed software bill of materials (SBOM), ecosystem-native checks, a second software-composition-analysis (SCA) scan, and human triage. The goal is not merely to print a list of CVEs: it is to determine which vulnerable code can reach production, fix or isolate it, and keep the result current as new advisories appear.
What a dependency security audit actually covers
Modern applications ship far more than the libraries named in a manifest. A production service may include direct packages, transitive packages pulled in by those packages, runtime frameworks, development and build tools, compiler plugins, CI actions, container base images, operating-system libraries and generated artifacts. A useful audit accounts for every component that is built, packaged, deployed or executed.

OWASP’s Developer Guide recommends recording production dependencies with software composition analysis (SCA). An SBOM should identify each component’s package name, exact version, location of use, license, source or repository, and support or maintenance status. Those details let a team answer both sides of an incident quickly: which applications contain a CVE, and which CVEs affect a particular application.
The scale is easy to underestimate. An OWASP Foundation and Cyber Security Agency of Singapore advisory dated 24 February 2025 reported an average of 68.81 dependencies per project and 5.12 critical vulnerabilities in an application. Those figures are the advisory’s named averages, not a prediction for every codebase, but they illustrate why manually checking only top-level packages fails.

“SBOMs and real-time monitoring of vulnerabilities provide developers a sustainable and automated approach to address risks posed by Open-Source Software (OSS) and third-party software components, in turn enhancing the cybersecurity posture of the software supply chain.”
Step 1: Build a complete, reproducible inventory
Include direct and transitive components
Start with every manifest and lockfile in every repository and deployable artifact. Record direct dependencies declared by developers and the complete transitive graph resolved by the package manager. Include production and development groups when development tools run in a build or can write the shipped artifact. A vulnerable test runner, bundler plugin or code generator can still compromise a release pipeline.
- Application manifests and lockfiles for each language.
- Runtime libraries and command-line tools copied into release images.
- Build systems, compilers, package-manager plugins and source generators.
- CI/CD actions, reusable workflows and third-party build services.
- Container base images, operating-system packages and native shared libraries.
- Generated JavaScript bundles, vendored source, archives and other artifacts that actually ship.
OWASP supply-chain guidance specifically calls for inventorying and monitoring build-tool versions and plugins. Keep separate records for development-only components, but do not silently omit them from the security review: they may have repository write access, process secrets or influence release output.
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Clear out junk files and repair common Windows errorsFree Scan →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Commit and review the lockfile
Commit the lockfile appropriate to your ecosystem, such as package-lock.json for npm, and review manifest and lockfile changes together. A lockfile is an evidence record of what was resolved, including transitive versions and integrity data. It improves reproducibility and allows an auditor to reproduce the graph, but it is not a safety certificate. A compromised or vulnerable package can be pinned perfectly.
When responding to an incident, pin the application to a previously verified version or to the exact fixed release you have tested. Avoid unconstrained ranges that can pull a new, unreviewed release during a build. Restrict who can regenerate lockfiles, require code review for changes and make the build fail when a lockfile is out of sync with its manifest.
Capture provenance and ownership
For each component, retain the package identifier, resolved version, repository or registry, license, maintainer or support status, and the application, image or job in which it is used. Assign an internal owner to each production service. Without ownership, a scanner finding can sit untriaged even when its affected component is known.

Step 2: Generate and retain an SBOM
Generate a CycloneDX or another accepted SBOM format during the build, then store it with the immutable artifact. OWASP and the Cloud Security Alliance describe an SBOM as a structured record that provides visibility and accelerates CVE impact analysis. Include direct and transitive packages, versions, hashes where available, licenses, source locations and dependency relationships.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesSign and publish the SBOM when your distribution model requires downstream users to verify it. Keep the exact SBOM associated with each release rather than overwriting a single “current” file. When a new advisory is published, you can query historical releases and identify exposed customers or rollback targets without rebuilding old code.
An SBOM is useful only when it matches reality. Generate it from the resolved build environment, not just from a hand-edited manifest. Rebuild after dependency, base-image or build-tool changes, compare the new component graph with the previous one, and reject an artifact if required metadata is missing.
Step 3: Run complementary audits
No single scanner sees every package type or advisory. Run the package manager’s native audit for ecosystem-specific resolution, then add an SCA scanner that can analyze transitive components and correlate multiple advisory feeds. Use a separate container or filesystem scan for operating-system and image packages.
| Approach | What it is good at | Important boundary |
|---|---|---|
| Ecosystem-native audit | Uses the registry and resolver rules for one package ecosystem; quickly identifies known issues in its dependency tree. | Coverage and advisory detail vary by ecosystem; it may not inspect containers, vendored code or another language in the same repository. |
| OWASP Dependency-Check | Maps dependency evidence to CPE identifiers and associated CVEs; supports Java, .NET and mixed projects. Its sources include the NPM Audit API, OSS Index, RetireJS, Bundler Audit and NIST NVD feeds. | CPE matching can produce false positives or misses when package evidence is incomplete; review the evidence for each match. |
| pip-audit | Reports publicly known vulnerabilities and available fix versions in Python dependency trees. | It analyzes dependency metadata, not application source code, and does not guarantee detection of malicious packages or every transitive native/shared-library issue. |
| Trivy | Scans base operating systems, container images, filesystems, repositories and many language targets. | Results depend on the image, lockfile and advisory data presented to it; scan the actual release artifact. |
| Grype | Performs SBOM-driven vulnerability scanning across broad package types. | An incomplete or stale SBOM produces an incomplete result. |
| OWASP Dependency-Track | Ingests SBOMs for portfolio monitoring, continual checking and alerting; its advisory guidance describes EPSS support for prioritization. | It is a monitoring and triage system, not a replacement for generating an accurate SBOM or validating fixes. |
JavaScript and Node.js
Run the audit against the resolved tree with npm audit. The command asks the configured registry for known vulnerabilities. Treat an automatically proposed fix as a change request, not as an approval: inspect the dependency and lockfile diff, identify any major-version jump, run unit and integration tests, and check the generated artifact before merging.
Use the same registry configuration and lockfile in CI that developers use locally. If a package is present only through an optional dependency or a platform-specific branch, confirm whether that branch is included in your production build before accepting or dismissing the finding.

Python
Run pip-audit against the environment or requirements set used to build the release. Review its reported fixed versions and verify that the resolver will select them without downgrading another security fix. Because pip-audit is not a static analyzer and does not defend against malicious packages, pair it with source review, repository and maintainer checks, and a scan of the final container for native libraries.
Java, .NET and mixed repositories
Use a resolver-aware native audit for each language and add OWASP Dependency-Check for a cross-ecosystem view. Examine the evidence behind each CPE match, especially for shaded, repackaged or vendored libraries. A mixed repository should produce one inventory and SBOM per deployable artifact, plus a portfolio-level view that prevents a finding in one service from being confused with a finding in another.
Containers and operating-system packages
Scan the exact image digest promoted to production, not only the Dockerfile or a developer image. Trivy can cover base OS, container, filesystem, repository and many language targets; Grype can consume the SBOM. Record the image digest, base-image version and operating-system package database used for the scan. Rebuild when the base image receives a security update even if application lockfiles are unchanged.
Step 4: Compare advisory sources and validate findings
Advisory databases differ in publication time, package naming and severity calculations. Correlate native audit results with your SCA scanner and authoritative feeds such as NIST’s National Vulnerability Database (NVD), the Open Source Vulnerabilities (OSV) ecosystem and CISA’s Known Exploited Vulnerabilities (KEV) catalog. Preserve the advisory identifiers, affected-version range, fixed version and the evidence that linked the installed package to the advisory.
Investigate discrepancies instead of mechanically unioning every result. A scanner may identify a vulnerable package that is not reachable in your platform build, match a similarly named package, or miss a vendored copy. Conversely, an advisory can be newer than a scanner’s database. Record the feed and scan date so a later reviewer can explain why a result was or was not present.
Step 5: Prioritize by exploitability and exposure
Begin with CISA KEV: a CVE listed there is known to have been exploited and deserves urgent attention. Use the Exploit Prediction Scoring System (EPSS) as an exploit-likelihood signal, then combine it with severity, reachability, internet exposure, required privileges, asset criticality and whether a tested fix exists.

| Signal | Question to answer | How it changes priority |
|---|---|---|
| KEV status | Is this CVE in CISA’s Known Exploited Vulnerabilities catalog? | Known exploitation normally moves the issue to the emergency or fastest remediation lane. |
| EPSS | Does the model indicate a high probability of exploitation? | Raises urgency when combined with exposure and a reachable vulnerable path; it is not proof of exploitation. |
| Technical severity | What impact and attack conditions does the advisory describe? | High impact with low attack complexity generally outranks a difficult local-only issue. |
| Reachability | Can the application invoke the vulnerable function or code path? | An unreachable path may permit a documented, time-limited exception; prove reachability rather than assuming it. |
| Exposure and privilege | Is the asset internet-facing, and what access does an attacker need? | Public, unauthenticated services receive priority over isolated development tools. |
| Asset criticality | What data, operations or customers depend on the component? | A moderate vulnerability in a payment or identity service can outrank a severe issue in a disposable test job. |
| Fix availability | Is a maintained, compatible fixed release available? | A ready fix supports rapid remediation; no-fix cases need compensating controls and an owner. |
Do not turn a scanner score into an automatic emergency rule. A high score can be irrelevant to an unreachable code path, while a lower score can be dangerous on an exposed, business-critical service. For every accepted risk or delayed fix, record the owner, due date, affected versions, compensating controls, reachability evidence and approval.
Step 6: Remediate without creating a larger outage
Remove what you do not need
Delete unused direct packages and eliminate features that pull in unnecessary transitive components. Removing a dependency reduces future patch work and attack surface, but verify that it is not used by a build script, plugin, generated file or deployment step. Rebuild and rescan after removal.
Upgrade or replace the vulnerable component
Prefer the vendor’s or maintainer’s non-vulnerable release. Read its changelog for API, behavior and configuration changes. Update the manifest and lockfile together, inspect every transitive change, review license impact, run tests and deploy through the normal staged process. A replacement may be safer than a forced upgrade when the current major version is incompatible or unmaintained.
Use a maintained backport only when necessary
If an upgrade is impractical, use a security backport with clear provenance, a documented patch set and an exit plan. OWASP’s guidance describes Debian and Red Hat backporting as examples: the package version may retain an older upstream number while receiving a security fix. Verify the distributor’s advisory and package changelog, record the patched build identifier in the SBOM, and set a date to migrate to a supported upstream release.
Avoid blind force upgrades
Force or override flags can create incompatible major-version jumps, duplicate packages or a lockfile that no longer reflects the tested build. Stage the change in a branch, run the complete test suite, exercise authentication and data-migration paths, and review the final dependency graph. If no safe fix exists, isolate the component, restrict network access, disable the affected feature where feasible and monitor for exploitation while an owner pursues a permanent solution.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Step 7: Verify the fix and update the record
- Rebuild from a clean environment using the committed manifest and lockfile.
- Run the ecosystem-native audit and the SCA scan against the new graph and final artifact.
- Confirm that the vulnerable version is absent, including duplicate or nested copies.
- Run unit, integration, security-regression and deployment tests; exercise the previously affected code path.
- Regenerate the SBOM and attach it to the release. Check the component version, hash, source and dependency relationship.
- Document residual findings, compensating controls, test evidence, reviewer approval and the next review date.
A green scan proves only that no matching known vulnerability was found in the scanned graph and advisory feeds at that time. It does not prove that a package is benign, that application source code is secure or that an unmodeled native/shared-library dependency is safe.
Best Value
Step 8: Automate scanning while keeping human review
Automate SBOM generation, vulnerability scanning, policy checks and alert routing in GitHub Actions, GitLab CI/CD or the equivalent system. Fail a build for defined conditions such as a KEV-listed vulnerability in a reachable production component, while routing lower-confidence matches to a review queue. Store scan results and SBOMs as release evidence rather than retaining only the latest log.
GitHub Dependabot can monitor manifests, open update pull requests and issue malware alerts for Composer, Go, Maven, npm, NuGet, pip, RubyGems and Rust. It is useful for update flow, but GitHub cautions that it cannot catch every issue, newly reported malware may take time to enter its advisory database, and archived repositories are not scanned. Keep an independent SCA and artifact-scanning path.
Feed SBOMs to Dependency-Track or a comparable service for continual portfolio monitoring. Schedule recurring rescans because a new advisory can affect an unchanged lockfile. Monitor NVD, OSV and CISA KEV, and route alerts to the service owner with severity, reachability, exposure and a due date. Rotate credentials and review CI action permissions as part of the same supply-chain process.

Choosing an audit setup
A small project can begin with its package manager’s audit command, a reproducible lockfile, an SBOM generated in CI and a container scan. A larger portfolio needs centralized SBOM ingestion, policy enforcement, ownership mapping, alert deduplication and historical reporting. Commercial options such as Snyk Open Source and JFrog Xray are listed by OWASP as vulnerable-dependency analysis choices for teams that need broader language coverage, policy controls or a managed workflow. Evaluate them against the same technical criteria rather than assuming a paid scanner removes the need for review.
| Evaluation axis | Questions for procurement or design |
|---|---|
| Ecosystem coverage | Does it understand every language, package manager, container and build tool you ship? |
| Graph resolution | Can it resolve direct and transitive dependencies from lockfiles and inspect vendored or generated components? |
| Advisory breadth | Which registry, OSV, NVD, vendor and malware feeds are used, and how quickly are updates published? |
| SBOM handling | Can it import, export, sign, store and compare CycloneDX or another required format? |
| CI/CD integration | Can policies run before merge and again against the immutable release artifact? |
| Exploitability prioritization | Does it incorporate KEV, EPSS, reachability and asset exposure rather than severity alone? |
| Remediation workflow | Can it propose updates while showing major-version, license and transitive-change effects? |
| False-positive handling | Can reviewers inspect match evidence, suppress a finding with an expiry and preserve the decision history? |
| License and provenance | Does it show license obligations, source repository, maintainer status and package integrity? |
| Hosting and cost | Do your data-residency, self-hosting, scale and budget requirements fit the service model? |
Common failure modes and their fixes
- Scanning only direct dependencies: resolve the complete lockfile graph and inspect the shipped image.
- Ignoring build tools and CI actions: inventory plugins, actions and generators that can alter release output or access secrets.
- Assuming a clean result means safe software: pair known-vulnerability scans with code review, provenance checks, malware awareness and native-library scanning.
- Applying an automatic fix without review: inspect the diff, major-version changes, tests, licenses and runtime behavior.
- Leaving a temporary exception open: assign an owner and expiry, document controls and rescan after every relevant release.
- Keeping only a current SBOM: retain an SBOM per immutable artifact so historical exposure can be reconstructed.
- Trusting one advisory feed: correlate ecosystem data with SCA results, NVD, OSV and KEV, noting feed dates and evidence.
- Scanning a developer image instead of production: scan the digest actually promoted and record its base-image and package database versions.
A practical operating cadence
Run the native audit and SCA checks on every dependency change and pull request. Generate and attach an SBOM on every release. Scan the final container or filesystem artifact before promotion. Rescan all retained SBOMs on a recurring schedule and whenever a high-impact advisory appears. Review ownership, exceptions, licenses and unmaintained components at least quarterly, or more often for internet-facing critical services.
This process turns a one-time vulnerability report into a living control: inventory what exists, prove what was built, prioritize what can be exploited, fix it safely, and continue watching after the lockfile stops changing.
