The highest-risk combination is private data, untrusted content that can influence the model, and permission to act externally. Reduce that combination with least-privilege identities, short-lived credentials, OS-level isolation, restricted network egress, governed instructions and MCP servers, independent approval for consequential actions, and conventional code review.
This guide gives developers, engineering managers, and security teams a practical threat model and an implementation checklist. Product behavior differs by vendor and configuration, so verify each control in the product and deployment you actually use.

Why AI coding agents need a different security model
A coding agent can read a repository, interpret an issue, edit files, execute shell commands, install packages, run tests, call APIs, use MCP (Model Context Protocol) servers, create commits, and sometimes push or deploy. That makes it closer to an automation service account than to an autocomplete feature.
Quick wins for a faster PC:
Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →Every item the agent reads can become an instruction. A pull-request description, README, dependency changelog, stack trace, generated log, web page, or MCP tool response may contain text designed to redirect the agent. The model may not distinguish a malicious instruction from an authoritative one. A compromised tool server can also alter tool descriptions, impersonate a different tool, or put sensitive values into tool arguments.

OWASP describes trust boundaries between the developer, the agent, repository content, the model provider, MCP servers, and CI/CD systems. The central risk pattern is the combination of access to private data, exposure to untrusted content, and ability to act or communicate externally. The practical design principle is least agency: give the agent only the autonomy, tools, data, and time required for its current task.
Build a threat model before granting access
Write down the answers for each agent, repository, and workflow. If an answer is unknown, treat that capability as enabled until you verify otherwise.
| Dimension | Questions to answer | Warning signs |
|---|---|---|
| Task | What exact change is requested, and what is explicitly out of scope? | Broad goals such as “clean up the project” with no file or command limits. |
| Context | Can the agent read issues, comments, pull requests, logs, web pages, generated files, or dependency notes? | User-controlled text is mixed with trusted instructions without labeling or review. |
| Identity | Which human, bot, application, or cloud identity appears in commits, API calls, and logs? | The agent reuses a developer’s personal token or shared administrator account. |
| Data | Which source trees, environment variables, credential stores, repositories, and organization records are readable? | Home-directory mounts, broad workspace access, or readable .env and SSH-key files. |
| Tools | Which shell commands, file operations, APIs, package managers, and MCP servers can it invoke? | Unrestricted shell, arbitrary HTTP requests, or an unreviewed tool registry. |
| Credentials | What scopes and lifetimes do credentials have? Can they reach production or administrative systems? | Long-lived cloud keys, production tokens, or credentials valid across unrelated repositories. |
| Execution boundary | What contains a compromised process, and does that boundary cover shell, file tools, and MCP calls? | A “sandbox” protects shell commands but leaves host files or external tools reachable. |
| Network | Is outbound traffic disabled, logged, or restricted to an allowlist? | Unrestricted curl, DNS, package downloads, or unknown destinations. |
| Authority | Can the agent commit, push, merge, deploy, delete data, change permissions, send messages, or spend money? | Automatic merge or deployment with no independent decision. |
| Review and records | Who approves irreversible actions, and where are logs and diffs stored? | The agent can alter or delete the only copy of its own audit trail. |
Recognize the main attack paths
Prompt injection through repository and operational content
An attacker can place instructions in an issue, pull request, test fixture, README, generated log, dependency changelog, or fetched page. For example, a malicious issue might tell the agent to search for credentials and upload them to a “diagnostic” endpoint. The text is untrusted even when it appears inside a repository that your team owns; a contributor, dependency, or generated artifact may have introduced it.
Do not solve this by asking the model to decide which text is safe. Mark external content as data, keep high-impact actions behind a separate approval, and limit what the agent can read and do if that content is malicious.

MCP server and tool-supply-chain compromise
MCP servers extend an agent’s reach. A malicious or compromised server can poison descriptions, impersonate a familiar tool, exfiltrate secrets through arguments, or change its behavior after a user has approved it. Treat server startup commands, packages, versions, requested permissions, and updates as software-supply-chain changes.
Maintain an approved server registry, pin exact versions, review every update, prefer authenticated least-scope access, and run local servers in an isolated environment. Administrators should be able to disable a server centrally. Never infer safety merely from a tool’s name or from a previous approval.
Credential and source-code exfiltration
An agent that can read private code and reach the network can disclose both deliberately and accidentally. Secrets may be in environment variables, configuration files, Git credentials, cloud metadata, SSH keys, build logs, or command output. A tool argument, error report, or generated patch can carry those values to an external service.

Confused-deputy actions in CI/CD
An agent can become a deputy for the person who launched it. If its token can trigger workflows, merge code, alter CI configuration, or change permissions, untrusted repository content may cause actions that the user never intended. A seemingly harmless test change can therefore become a deployment or data-access path.
Require an independent human decision for pushes, merges, deployments, permission changes, deletions, messages, payments, and new network destinations. Keep the agent from approving or merging its own pull request.
Unsafe or fabricated code changes
Agent output can contain insecure authorization logic, outdated or malicious dependencies, weakened tests, exposed secrets, or fabricated test results. Security-sensitive areas require normal engineering controls: peer review, reproducible tests, static analysis, dependency review, and secret scanning. A successful test command is not evidence that the intended tests ran or that the result was honestly reported.

Apply controls in order of impact
1. Create a separate, revocable identity
- Create a bot or application identity for the agent. Ensure commits, API calls, approvals, and logs identify both the initiating human and the agent.
- Issue short-lived, task-scoped credentials. Set repository, resource, and operation scopes explicitly; make read-only access the default.
- Keep production and administrative credentials out of the workspace. Do not pass personal access tokens, SSH keys, cloud configuration, or secret-manager master credentials through environment variables.
- Store the permission policy in version control and require security review for changes. Start from deny and add only the reads, commands, and destinations the task needs.
For a test-only task, an illustrative policy might allow reads under a source subtree and specific test or diff commands while denying .env files, SSH keys, unrestricted curl, and git push. Configuration keys differ among products; use the current vendor syntax rather than copying an example blindly.

2. Isolate the execution environment
- Prefer the product’s documented OS-level sandbox when you understand exactly what it covers.
- For higher-risk work, run the agent in a development container, disposable virtual machine, or isolated cloud workspace that can be destroyed after the task.
- Mount only the repository subtree required for the task. Do not mount the developer’s home directory, credential folders, production configuration, or unrelated repositories.
- Verify that the boundary covers shell commands, file tools, package installation, browser or web tools, and MCP servers. Some sandboxes restrict one interface while leaving another connected to the host.
- Destroy or reset the workspace after suspicious behavior, and recreate it from a known-good image instead of attempting to “clean” a potentially compromised environment.
OWASP’s guidance is direct: “Permission prompts are not a security boundary against a manipulated agent; isolation is.” Prompts can reduce accidental actions, but a manipulated agent may approve, reinterpret, or repeatedly request them.
3. Restrict outbound network access
- Disable egress by default when the task does not need the network.
- If network access is required, allowlist exact destinations and methods, such as an internal package mirror or a source-control API.
- Log destination, method, initiating identity, session, and result. Alert on new domains, direct IP connections, bulk uploads, and attempts to reach metadata or administrative endpoints.
- Review package-manager and browser traffic separately; a shell allowlist does not automatically constrain an MCP server or file tool.
OpenAI’s GPT-5.3-Codex system card, published February 5, 2026, says its cloud execution uses an isolated container with network access disabled by default; local sandboxing also restricts workspace files and network access by default, with implementation varying by operating system and interface. The same documentation warns that enabling network access can add prompt-injection, credential-leakage, and code-license risks. Those statements describe that documented deployment, not every coding agent.
4. Govern instructions and persistent steering files
Protect files such as AGENTS.md, .cursorrules, CLAUDE.md, and vendor-specific instruction files with code ownership and mandatory review. Scan them for hidden Unicode, unexpected links, encoded commands, and changes that expand permissions or alter CI behavior. Keep user-controlled issue text and generated logs visibly separate from trusted policy.
Review the complete instruction set presented to the agent at session start. A repository-level instruction must not silently override an organization policy, and a tool description must not grant itself authority. Do not rely on the model as the sole prompt-injection detector.
Best Value
5. Put independent approval at irreversible points
Use approval gates for:
- pushing branches or tags;
- merging pull requests;
- deploying or releasing;
- deleting files, records, branches, or environments;
- changing permissions, CI configuration, or security controls;
- sending messages or external requests;
- spending money or creating billable resources; and
- contacting a network destination not already allowlisted.
Show the exact command, arguments, target, and proposed diff in the approval interface. Reduce approval fatigue by safely allowlisting low-risk, read-only operations while keeping the environment isolated. A person other than the agent or its initiating automation should make the final decision for high-impact actions.
6. Validate changes independently
- Review the complete diff, not only the files the agent says it changed. Look for out-of-scope edits, deleted or weakened tests, credential exposure, insecure defaults, and unexpected instruction-file or CI changes.
- Run tests, static analysis, linters, dependency checks, and secret scanning in a separate trusted job.
- Inspect authentication, authorization, cryptography, dependency declarations, deserialization, and CI configuration with security-focused review.
- Reproduce important test results from clean inputs. Treat a claim such as “all tests passed” as unverified until your pipeline records the command and result.
- Record the human reviewer who accepted the change and the exact commit or artifact that was reviewed.
For its cloud agent, GitHub documents CodeQL analysis, checks of new dependencies against the GitHub Advisory Database for malware advisories and High- or Critical-CVSS vulnerabilities, secret scanning, and session logs. These are product-specific supplements, not substitutes for independent review and not evidence that another vendor provides the same checks.

- initiating human, agent identity, repository, workspace, and session;
- prompts and instruction-file versions, subject to your privacy policy;
- tool calls, command lines, arguments, file reads and writes, and resulting diffs;
- network destinations, methods, responses, and blocked requests;
- credential issuance, use, revocation, and expiration; and
- approvals, denials, merges, deployments, and policy changes.
Do not retain secret values in logs. Alert on access to credential files, bulk reads, unexpected destinations, unapproved MCP servers, changes to persistent instructions, CI or permission modifications, and repeated denied requests. OpenAI describes its own Codex deployment as using managed configuration, network policies, enterprise-linked credentials, and telemetry for prompts, approvals, tool results, MCP usage, and network decisions; that is an example of an auditable deployment model, not a universal product guarantee.
A practical rollout procedure
- Inventory capabilities. For each agent, list models, repositories, tools, MCP servers, shell access, file mounts, network routes, credentials, and actions it can perform.
- Classify the task. Mark whether it handles public or private code, untrusted contributor content, regulated data, production systems, or irreversible operations.
- Choose the smallest workspace. Create a disposable branch or environment with only required files and no home-directory or production mounts.
- Issue scoped credentials. Use a separate identity, read-only permissions where possible, expiration, and explicit repository or resource limits.
- Set the network policy. Disable egress unless needed; otherwise allowlist destinations and enable central logging.
- Approve tools and instructions. Pin MCP versions, review startup commands and permissions, protect persistent instruction files, and label external content as untrusted.
- Define approval gates. Require a human for push, merge, deploy, delete, permission, message, payment, and new-destination actions.
- Run a bounded task. State files, commands, tests, and completion criteria. Reject requests to broaden scope without a new review.
- Validate outside the session. Re-run tests and security checks, inspect the full diff, and verify dependencies and secrets independently.
- Close the session. Revoke temporary credentials, archive tamper-resistant logs, and destroy the workspace if its integrity is uncertain.
How to compare coding-agent products or deployments
“Secure” is not a useful product label by itself. Compare the controls in the exact edition, interface, and administrative configuration you will operate.
| Comparison axis | Questions to ask vendors or your platform team |
|---|---|
| Permissions and identity | Is there a separate identity? Can permissions be scoped per task, expired, and revoked? Are credentials short-lived? |
| Execution isolation | Is the sandbox OS-enforced? Which host files, processes, network paths, file tools, and MCP servers does it cover? |
| Network | Is egress disabled or allowlisted by default? Are requests logged with destination and initiating identity? |
| Untrusted context and MCP | Are tool definitions visible, version-pinned, and centrally restrictable? Are repository instructions governed? |
| Human approval | Which actions require review? Can the agent push, merge, deploy, or approve its own work? |
| Validation and audit | What code, dependency, and secret checks run? Are attributable diffs and session logs available to security teams? |
GitHub’s documented cloud-agent workflow illustrates why configuration matters: its agent works on a limited branch, cannot directly run git push, requires human review before merge, and by default does not trigger Actions workflows until a user reviews the code and approves the run. GitHub also documents restrictions on who can trigger the agent and on untrusted user events in automations. Confirm the current behavior for your organization rather than assuming every interface has these guardrails.
Quick Recap
What to do when an agent behaves suspiciously
- Stop execution and network access. Cancel the session and isolate the workspace before investigating.
- Revoke credentials. Disable tokens, API keys, sessions, and MCP credentials used by the agent; rotate any secret that may have been readable.
- Preserve evidence. Export central logs, tool calls, network records, prompts, instruction-file versions, and the complete diff. Do not rely on files inside the agent workspace.
- Check scope. Identify repositories, accounts, destinations, commands, and data touched during the session. Search for unauthorized commits, workflow changes, messages, or downloads.
- Rebuild cleanly. Restore from a known-good image or checkout, remove compromised MCP servers or instruction changes, and pin verified versions.
- Review and remediate. Apply least-privilege changes, add detections for the observed behavior, and require a new independent review before resuming automation.
Key decisions for managers and security teams
- Approve capabilities per task risk, not per employee seniority or model brand.
- Make isolation, identity, egress, logging, and approval requirements part of the platform baseline.
- Measure whether controls are operating: credential lifetime, blocked requests, review completion, unexpected tool use, and time to revoke access.
- Keep a human accountable for shipped code and production changes even when the agent generated most of the patch.
- Reassess defaults whenever the vendor changes its model, sandbox, network behavior, MCP support, or automation triggers.
