How scientists use ancient DNA and teeth to identify extinct human relatives

Scientists identify extinct human relatives by combining genetic molecules with anatomy and archaeological context. When authentic ancient DNA survives, sequence comparisons can place a fossil directly among known populations. When DNA is too degraded, proteins preserved in tooth enamel can still retain lineage-specific amino-acid variants. The strongest conclusions come from treating DNA, tooth proteins and morphology as complementary evidence—not as interchangeable tests.

What evidence can identify an extinct human relative?

A fossil’s classification is an inference about relationships. Researchers ask whether its genetic or molecular signals fit Neanderthals, Denisovans, modern humans or another branch, while checking whether the anatomy and archaeological setting are compatible. No single test works for every specimen.

Ancient DNA: direct sequence comparisons

Ancient DNA can reveal a fossil’s evolutionary position by providing nucleotide sequences that are compared with genomes from living people and other ancient individuals. The first Denisovan identification came from DNA in a finger bone from Denisova Cave. The sequence showed a previously unrecognized archaic population, a distinct population history and a close relationship to Neanderthals.

DNA can also provide information across a genome, potentially covering ancestry, population relationships and biological sex when the relevant chromosomes are preserved. That breadth is why a successful ancient-genome recovery is especially powerful. It is not guaranteed, however: DNA molecules break down over time and are vulnerable to heat, moisture, chemistry and contamination. A fossil can therefore be important even when repeated extraction attempts yield no usable DNA.

Tooth proteins: a molecular record after DNA is gone

Teeth contain several mineralized tissues. Enamel is exceptionally hard and can protect proteins embedded during tooth formation. Those proteins are not a genome; they are chains of amino acids. Their sequence differences can nevertheless be compared with reference proteins from known hominin groups.

Researchers use mass-spectrometry measurements to identify peptide fragments, infer amino-acid sequences and assemble a proteomic profile. They then test whether the observed variants are more consistent with one lineage than another, often with phylogenetic analysis. A protein variant shared by Denisovans but absent from Neanderthals and modern humans can act as a diagnostic signal, although the strength of the conclusion depends on coverage, authentication and the available reference data.

Anatomy and archaeology remain essential

Mandible shape, tooth dimensions, wear, cranial features and other anatomy can suggest an affinity. Sediment, associated tools and the fossil’s geological position can add an independent age and context. Morphology alone may not resolve a placement when several hominin groups share traits, which is why molecular evidence is valuable. Conversely, a molecular assignment should be checked against the specimen’s anatomy and archaeological setting rather than treated as an isolated label.

How the identification process works

  1. Document the specimen. Researchers record the fossil’s provenience, stratigraphic information, condition and anatomical features. Sampling plans aim to remove as little material as possible while preserving future evidence.
  2. Screen for preservation. Laboratories assess whether DNA or protein signals are likely to survive. Teeth may be prioritized when enamel is intact, especially if previous DNA work failed.
  3. Extract and authenticate molecules. DNA workflows look for short, damaged fragments and contamination patterns characteristic of ancient material. Proteomic workflows chemically release peptides from dental tissue and use mass spectrometry to identify them. The exact laboratory protocols vary by study; the available case reports establish the results, not a universal success recipe.
  4. Compare with reference sequences. DNA reads are aligned with genomes from modern humans, Neanderthals, Denisovans and other relevant groups. Protein-derived amino-acid sequences are aligned with homologous proteins in those references. Researchers distinguish variants that are informative for a particular branch from positions that are shared broadly across mammals or hominins.
  5. Build and test relationships. Phylogenetic methods evaluate where the specimen fits among reference groups. Support is stronger when multiple independent proteins or genomic regions point to the same branch and when contamination or missing data cannot explain the result.
  6. Integrate the result. Molecular placement is compared with morphology, dating and archaeology. A result can identify a lineage while leaving the fossil’s exact age or evolutionary significance unresolved.

Penghu 1: when teeth answered a question DNA could not

Penghu 1 is a mandible recovered from the Penghu Channel off Taiwan. Its anatomical placement had remained uncertain, and earlier attempts to extract DNA were unsuccessful. A protein study reported by the European Research Council on 10 April 2025 supplied molecular evidence from the teeth instead.

What the researchers measured

  • They analyzed 4,241 amino-acid residues from 51 proteins.
  • The sample contained two protein variants reported as specific to Denisovans.
  • Phylogenetic analysis grouped Penghu 1 with Denisovans, apart from Neanderthals and modern humans.
  • An AMELY variant, encoded on the Y chromosome, supported identifying the individual as male.

This is a protein-based phylogenetic placement, not a complete Denisovan genome sequence. It demonstrates that enamel proteomics can fill a gap when DNA extraction fails; it does not show that proteins are universally superior to DNA or provide the same range of information as genome-wide sequencing.

The specimen’s age is not a single settled number

The European Research Council account gives two possible age ranges for Penghu 1: 10,000–70,000 years or 130,000–190,000 years. Those alternatives reflect unresolved dating and must be reported together. The Denisovan assignment and the chronological uncertainty are separate conclusions: molecular evidence can be strong even when the fossil’s precise age remains debated.

What tooth-protein studies add to the hominin record

Homo antecessor at Atapuerca

A 2020 Nature study analyzed dental-enamel proteomes from Homo antecessor remains at Atapuerca in Spain. The reported protein evidence supported H. antecessor as a close sister lineage to later Middle and Late Pleistocene hominins, including modern humans, Neanderthals and Denisovans. The finding illustrates how enamel proteins can address relationships among fossils that are old enough for DNA to be difficult to recover.

Homo erectus from Dmanisi and China

The same research program examined Homo erectus material from Dmanisi, Georgia, demonstrating that enamel proteins can be compared across widely separated fossil assemblages. A 2026 Nature article record describes enamel proteins from six H. erectus specimens in China, extending the use of proteomics to another set of early human fossils. These studies show the method’s potential; they do not establish that protein sequences deliver the breadth or resolution of a well-preserved genome.

DNA, proteins and anatomy compared

Evidence type What must survive Information recovered How lineage differences are tested Independent checks needed
Ancient DNA Authentic DNA fragments with sufficient preservation and manageable contamination Nucleotide sequences, potentially across large parts of a genome; sex-chromosome information when present Genome alignment, diagnostic variants and population or phylogenetic analyses Damage authentication, contamination controls, morphology, dating and archaeology
Enamel proteins Proteins and peptides protected in mineralized dental tissue Amino-acid residues from a restricted set of proteins; some lineage-informative variants Protein alignment and phylogenetic comparison with reference hominins Peptide quality, contamination checks, number of informative sites, morphology and dating
Tooth and skeletal morphology Diagnostic anatomical structures preserved well enough to measure Shape, proportions, wear and developmental traits Comparative anatomical analyses and statistical shape methods Molecular results, stratigraphy, associated archaeology and regional fossil comparisons

The comparison is not a ranking. DNA and proteins answer overlapping but different questions, and anatomy can either reinforce or complicate a molecular placement. A study should be judged by the evidence actually recovered from its specimen.

Why enamel can preserve evidence after DNA degradation

Enamel is mostly mineral, with a small organic component laid down while a tooth forms. Its dense structure can shield proteins from environmental damage better than many soft tissues and porous bones. That protection is valuable for fossils from warm or chemically challenging settings where DNA survival is poor.

Protein preservation still has limits. Heat, groundwater, burial chemistry and time can destroy or alter peptides. Proteins also evolve more slowly at many positions than DNA, so fewer amino-acid differences may be available to separate closely related groups. The method therefore depends on finding enough high-quality, informative residues and on having appropriate reference sequences.

How scientists avoid overclaiming

Separate identification from dating

A molecular match can place a fossil with a lineage without fixing when the individual lived. Penghu 1’s two reported age ranges show why age claims must retain their qualification.

Distinguish a proteome from a genome

Reporting thousands of amino-acid residues from dozens of proteins does not mean that scientists recovered a genome. A proteome samples a limited set of gene products and cannot provide every genomic variant, regulatory sequence or population statistic available from broad DNA sequencing.

Test whether variants are genuinely diagnostic

Amino-acid differences are informative only in the context of reference variation. Researchers check whether a variant is shared by a target lineage, absent from close relatives in the comparison set and supported by multiple observations. Sparse coverage or uncertain peptide assignments weakens a placement.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Keep morphology in the analysis

If a mandible’s shape is ambiguous, molecular evidence can resolve a question that anatomy alone cannot. If molecular and anatomical signals conflict, the conflict is a subject for further testing—not a reason to discard one line of evidence automatically.

What a reader should take from the method

  • DNA is the most information-rich option when authentic sequence survives, as shown by the original Denisova Cave work.
  • Failed DNA extraction does not end an investigation; Penghu 1 demonstrates that dental proteins can still provide lineage evidence.
  • Enamel proteins preserve amino-acid variation that can be compared with known hominin groups, including Denisovans.
  • Tooth shape and other anatomy are useful but may not settle classification by themselves.
  • Protein evidence supports lineage placement but is not equivalent to a complete genome.
  • Even a convincing molecular identification can coexist with unresolved dating or broader evolutionary questions.
