Scientists study deep-sea clam symbiosis by combining field collection, tissue imaging, molecular sequencing and biochemical tracers. A remotely operated vehicle or similar system brings clams from hydrothermal vents or cold seeps to the laboratory, where researchers examine gills for bacterial partners, sequence DNA and RNA from host and symbiont, and measure stable carbon isotopes in clam tissues. Each method answers a different question: microscopy shows where bacteria are, genomes show what partners could do, transcriptomes show which genes are active, and isotopes test whether host carbon is consistent with chemosynthetic nutrition.
No single test proves the entire relationship. The strongest conclusions come when physical location, genetic capacity, gene activity and host chemistry point to the same exchange of gases, metabolites and nutrients.

Why deep-sea clam symbiosis requires several methods
Many vesicomyid clams live where sunlight does not drive photosynthesis. At hydrothermal vents and cold seeps, bacteria use chemical energy from compounds such as sulfide or methane. The clam supplies a habitat and access to chemicals; bacterial partners fix inorganic carbon into organic compounds that can support the host. Because the animals live hundreds or thousands of metres below the surface, researchers cannot observe feeding and bacterial exchange directly in a natural setting.

1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsThe phrase “symbiosis” also covers several distinct biological arrangements. Bacteria may live inside specialized gill cells called bacteriocytes, attach to tissue surfaces, or occur as epibionts. A method that demonstrates bacteria inside a clam cell should not automatically be applied to every species. Species, seep chemistry, tissue sampled and symbiont location all affect the interpretation.

Step 1: collect clams and preserve the right tissues
Locate a vent or cold seep
Field work begins with a precise site and depth. Researchers use a remotely operated vehicle, human-occupied submersible or other deep-sea sampling system to locate clams, document their habitat and recover intact animals. The collection record matters because vent fluids and seep sediments differ in temperature, pressure and chemical composition, and those conditions shape the available symbionts.
In the genome study of the vesicomyid clam Archivesica marissinica, specimens came from the Haima cold seep in the South China Sea at a reported depth of 1,361 metres. A Hong Kong Baptist University release describes the same collection as approximately 1,360 metres, a rounding difference rather than a separate site (peer-reviewed genome study; institutional release).
Separate tissues for separate questions
After recovery, scientists photograph and dissect the clam, recording shell, foot, digestive organs and gills. The gills are the main target for many chemosymbiosis studies because they contain the cells that house or contact bacterial partners. The foot can provide a comparison tissue and, in some studies, a source of host DNA less enriched for symbiont cells.
Recommended Free Tools
The A. marissinica genome project extracted DNA from foot and gill. Researchers may divide additional pieces of the same animal for fixed sections, electron microscopy, fluorescence probes, RNA extraction and isotope analysis. Preserving a tissue for one test can make it unsuitable for another: chemical fixation helps microscopy but damages nucleic acids, while RNA must be stabilized quickly to capture the animal’s condition at collection.

Step 2: use microscopy to find the bacteria
Histology shows tissue organization
Researchers embed fixed tissue, cut thin sections and stain them for light microscopy. Histology reveals gill filaments, bacteriocytes, blood vessels and other structures. It can show whether bacteria are concentrated in a particular cell layer, but an ordinary stain may not identify the organisms or distinguish them from cellular debris.
Electron microscopy resolves fine structure
Transmission or scanning electron microscopy provides much higher resolution. Transmission electron microscopy can show bacterial cells within host cells, their membranes and surrounding organelles; scanning instruments reveal three-dimensional surface details. A Mediterranean cold-seep clam study paired transmission electron microscopy with stable carbon-isotope measurements when evaluating proposed chemoautotrophic nutrition (study report). Electron images are powerful structural evidence, but they do not by themselves identify a bacterium’s species or prove that carbon is transferred to the host.
Fluorescence in situ hybridisation identifies targeted bacteria in place
Fluorescence in situ hybridisation, or FISH, uses fluorescently labelled DNA probes that bind a chosen bacterial sequence in a preserved tissue section. Under a fluorescence microscope, the signal indicates where the target sequence occurs. A bacterial probe can therefore distinguish symbiont cells from host nuclei and show whether they occupy bacteriocytes or another tissue compartment.
FISH has been reported in deep-sea bivalve research, but its exact probe set and performance depend on the species and symbiont. A positive signal means the targeted sequence is present at that location; it does not measure metabolic rate or nutrient flow. Probe design, tissue preservation and controls are essential.

Step 3: sequence DNA to learn what each partner can do
Build a host and symbiont genome
DNA sequencing reads the genetic material recovered from the clam and its associated bacteria. Short-read platforms provide many accurate fragments, while long-read platforms help span repetitive regions and assemble larger chromosomes. The A. marissinica project used Illumina, PacBio and Oxford Nanopore Technologies sequencing, followed by genome assembly and annotation (genome study methods).
Assembly produces predicted genes and metabolic pathways. In a host genome, researchers can look for transporters, immune functions and pathways that may support bacteriocytes or exchange compounds with symbionts. In a bacterial genome, they can look for carbon-fixation machinery, pathways for using sulfide, methane or other reduced chemicals, and systems for exporting metabolites.
Interpret horizontal gene transfer cautiously
The A. marissinica study reported a 1.52-gigabase clam genome and 28 genes inferred to have bacterial origins (reported genome size and gene-transfer analysis). These are results for that species and study, not a general count for deep-sea clams. Inferring horizontal transfer requires comparisons with bacterial and animal genomes, checks for contamination and analysis of gene position and evolutionary history. A bacterial-like sequence in a clam assembly is evidence to investigate, not automatic proof that a transfer event occurred or that the gene is currently useful to the host.
Step 4: sequence RNA to measure activity in tissues
DNA describes potential; RNA provides a snapshot of which genes are being transcribed in the sampled tissue and condition. Researchers extract messenger RNA, convert it to complementary DNA and sequence the resulting transcripts. They can then compare gill, foot and other organs, or compare animals from different sites or treatments.

In the A. marissinica work, RNA was sequenced from multiple tissues for expression analysis. A separate vesicomyid-clam transcriptome study also compared transcripts from different organs (transcriptome study). If a host transporter and a symbiont metabolic gene are both highly expressed in gill tissue, that pattern supports a working exchange system. It still does not prove that the encoded proteins transfer a particular molecule; localization, biochemical assays or isotope tracing provide additional support.
Single-cell and single-nucleus approaches
When a gill contains host cells, symbionts, blood cells and connective tissue together, an average tissue RNA profile can hide important differences. Single-cell or single-nucleus RNA sequencing separates expression profiles by cell. An eLife study of the related deep-sea mussel Gigantidas platifrons states: “Here, we constructed a comprehensive cell atlas of the gill in the mussel Gigantidas platifrons from the South China Sea methane seeps (1100 m depth) using single-nucleus RNA-sequencing (snRNA-seq) and whole-mount in situ hybridisation” (eLife article). This is a mussel methods example, not a result from a clam, and it should not be presented as though clams were analyzed in that experiment.

Carbon occurs naturally as isotopes, mainly carbon-12 and the heavier carbon-13. Photosynthetic, chemosynthetic and consumed-carbon pathways leave different isotope patterns. By measuring the carbon-isotope ratio of clam tissues, researchers can test whether host biomass is consistent with carbon ultimately fixed by a chemoautotrophic symbiont.

The authors judged the pattern consistent with chemoautotrophically sourced host nutrition (study report). Isotopes are nutritional-source evidence, not a direct movie of molecules moving from a bacterium into a clam cell. Other food sources and environmental carbon must be considered, and isotope results are strongest when they agree with microscopy, genomes and expression data.

A detailed example: the Archivesica marissinica genome study
The peer-reviewed study “Host–Endosymbiont Genome Integration in a Deep-Sea Chemosymbiotic Clam” examined both partners rather than treating the clam as an isolated animal. Its workflow included collection at Haima, DNA extraction from foot and gill, short- and long-read sequencing, genome assembly, annotation and RNA sequencing from multiple tissues (full article). The authors frame vesicomyid clams as dominant animals in many global deep-sea chemosynthesis-based ecosystems; that wording describes the group’s ecological importance, not every clam community.

|---|---|
| 1.52 Gb | Size of the A. marissinica clam genome reported in the 2021 study |
| 28 genes | Genes inferred to have bacterial origins in that clam genome study |
| 1,361 m | Reported collection depth at the Haima cold seep in the South China Sea |
| Approximately 1,360 m | Rounded collection depth in the Hong Kong Baptist University release |
The authors also discussed expanded host gene families that may facilitate gas delivery, metabolite exchange with symbionts and regulation of bacteriocytes. “May facilitate” is important: genome comparisons and expression patterns support these interpretations, but they do not replace direct biochemical measurements of transport or exchange.
What each method can and cannot establish
Location is not function
Microscopy or FISH can show that bacteria are in a gill or bacteriocyte. They cannot alone show whether those bacteria fix carbon, oxidize sulfide or provide usable nutrients.
Quick wins for a faster PC:
Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →Genetic capacity is not activity
A genome may contain a pathway that is inactive under the sampled conditions. RNA data indicate transcription, but transcripts do not guarantee protein production or completed metabolism.
Activity is not transfer
Even active bacterial genes do not by themselves demonstrate that carbon or another metabolite reaches host tissue. Isotope measurements, targeted metabolite assays, transport studies or carefully designed experiments are needed to strengthen that claim.
A related bivalve is not the same species
Mussel studies can demonstrate useful methods, including cell atlases and whole-mount hybridisation, but their findings must remain attached to mussels. Clam and mussel symbioses may differ in bacterial identity, tissue organization and metabolism.
Practical challenges in deep-sea symbiosis research
- Pressure and recovery: Bringing an animal to the surface changes pressure, temperature and gas exposure. Rapid fixation or stabilization helps preserve the state that existed at depth.
- Mixed DNA: DNA extractions can contain host and bacterial material. Assembly, binning, contamination checks and comparative genomics are needed to separate partners.
- Small sample numbers: Deep-sea expeditions are expensive and sites are patchy, so researchers must report host species, location, depth and replicate numbers clearly.
- Probe specificity: FISH probes must match the intended bacterial sequence and include suitable controls; a signal is only as reliable as the probe design and tissue preservation.
- RNA degradation: RNA changes quickly after collection. Stabilization, cold handling and consistent processing are essential when comparing tissues.
- Environmental chemistry: Isotope patterns depend on local carbon sources and geochemistry. A nutritional interpretation should account for the seep or vent environment rather than rely on a universal isotope value.
How to evaluate a new clam-symbiosis claim
- Identify the exact clam species, collection site, depth and tissue analyzed.
- Ask whether bacteria were physically localized with microscopy or a sequence-specific method.
- Check whether DNA data came from the host, the symbiont or a mixed sample, and how assemblies were separated.
- Look for RNA or other evidence that the proposed pathways are active in the relevant tissue.
- Distinguish isotope evidence for a carbon source from direct evidence of metabolite transfer.
- Keep findings from mussels or other bivalves labeled as related examples rather than clam results.
The most convincing explanation is therefore a convergent one: images place the bacteria in the right cells, genomes reveal plausible capabilities, RNA shows those capabilities are active, and tissue chemistry is compatible with the proposed nutritional partnership. The methods are complementary, and their limits are part of the result.
