How Scientists Study Deep-Sea Fish Without Harming Them

Scientists study deep-sea fish with a layered approach that minimizes capture: they map the seafloor, send remotely operated or autonomous vehicles to selected sites, record animals with cameras, analyze environmental DNA (eDNA) in water, and use sonar to survey larger areas. These techniques can reveal where fish live, how they use habitat, and which species are present without collecting every animal.

“Without harming” is not an absolute promise. Camera observation and water sampling can avoid direct contact, while sonar is a remote survey method, but telemetry requires attaching a tag and may involve surgery. Researchers therefore match each method to a specific question, limit handling, and interpret results with the method’s blind spots and possible disturbance in mind.

What “without harming” means in deep-sea research

The deep sea combines extreme pressure, cold, darkness and remoteness. Bringing animals to the surface can injure them, and even a vehicle or sampling operation can alter what an animal does. For that reason, a responsible study distinguishes among three levels of impact:

  • No direct interaction: A camera records fish in place, or a water sample is collected for eDNA without touching a living animal.
  • Remote, minimally invasive observation: Sonar sends and receives acoustic signals from a distance. It can cover broad areas quickly, but the equipment and sound still require careful operation.
  • Managed contact: A telemetry study handles an individual to attach a tag. External tags may use clips, straps or glue; some tags are inserted surgically. The procedure is designed to be minimally intrusive, but it is not contact-free.

The aim is not to claim that every observation is disturbance-free. It is to obtain the needed evidence while reducing capture, handling time, vehicle exposure and unnecessary sampling. Scientists also compare independent methods so that a surprising result is not treated as a complete census.

Why mapping comes before close observation

Deep-sea expeditions commonly begin with a broad map. Mapping identifies seafloor features and helps a team choose promising locations rather than sending a vehicle through an entire region at random. NOAA describes a sequence in which mapping is followed by targeted exploration with remotely operated vehicles (ROVs) or autonomous underwater vehicles (AUVs).

This staging conserves ship time and reduces the number of vehicle passes over sensitive habitat. It also gives later observations a geographic context: a fish sighting can be related to a slope, canyon, ridge or other terrain shown on the map. Carefully collected biological, geological and water samples can then establish a baseline for an area that may have little previous observation.

ROVs and AUVs serve different operational roles

An ROV remains connected to a support ship, allowing operators to steer it, change its position precisely and watch its video feed in real time. An AUV follows a programmed route without a continuous physical connection. Either platform can carry cameras and scientific sensors; an ROV can also carry water-sampling equipment. The choice depends on whether the mission needs live decisions, long programmed transects, or both.

Remote cameras: seeing fish in their habitat

High-definition cameras on an ROV or AUV record fish, other animals and the surrounding geology without requiring scientists to capture each specimen. Video can be livestreamed or recorded for later annotation. Researchers can mark species observations, behavior, habitat features and the timing of events while preserving a visual record that other specialists can review.

What imagery can answer

  • Which visible animals occur at a particular location and depth.
  • How fish are positioned relative to seafloor structures.
  • Whether a fish appears to feed, rest, school or react to the vehicle.
  • What physical and biological features characterize the observed habitat.

Because the fish remains in its environment, the method avoids routine capture and transport. The same footage can document geological, physical and biological processes, making it useful for habitat descriptions as well as animal observations.

Why a video record is not a complete census

A camera only records the field of view. Darkness, terrain, suspended particles, distance and the animal’s position can hide fish. A brief appearance may not permit a confident identification beyond a family or genus, and two observers may disagree about a difficult image. Vehicle lights and movement can also change what is visible or influence animal behavior. Scientists therefore describe imagery as an observation of the sampled path, not proof that no other fish were present.

Environmental DNA: detecting traces in the water

Environmental DNA is genetic material that organisms shed into their surroundings. NOAA Ocean Exploration describes material such as mucus, feces and tissue particles entering the water and carrying DNA that can be sampled. A team can collect water with a Niskin bottle on a CTD rosette or with equipment mounted on an ROV.

In the laboratory, researchers barcode or metabarcoding-label genetic sequences and compare them with reference databases. Depending on the sequence quality and the available references, an identification may reach a family, genus or species. The result is evidence that genetic material associated with a taxon was present in the sampled water; it is not a photograph of an individual.

“eDNA does not require interacting with living organisms, making it a non-invasive sampling technology.” — NOAA Ocean Exploration, “Environmental DNA (eDNA),” published July 23, 2020 and updated March 6, 2024.

Why eDNA can find what a camera misses

DNA can remain detectable even when a fish is hidden by terrain, outside the camera frame or avoiding vehicle lights. A water sample also covers a volume that is not limited to a single image. This makes eDNA valuable for screening an area before deciding where closer visual work is worthwhile.

What eDNA cannot establish by itself

  • It does not show an animal’s behavior, body condition, age or exact location at the instant of collection.
  • Water movement can transport DNA away from its source, so a detection may represent material carried from elsewhere.
  • Weak or incomplete reference databases can limit identification to a broader taxonomic group.
  • Sampling depth, volume, contamination control and laboratory processing affect what is detected.

NOAA’s 2021 technology demonstration presented eDNA as a tool tested for future deep-sea exploration. It is an active and promising method, but not a universal replacement for imagery, acoustics or carefully justified physical sampling.

Sonar and acoustics: surveying fish over larger areas

Sonar emits acoustic signals and measures returning echoes. Unlike a camera, it can survey a large area rapidly and continue working where visibility is poor. NOAA Ocean Service says sonar technologies provide “a rapid survey of a large area in a non-destructive and minimally invasive manner.” Three-dimensional sonar maps can show where fish gather and how those locations relate to seafloor terrain.

Acoustic data are particularly useful for distribution and habitat association: a researcher can compare fish-like returns across a canyon, slope or open-water layer. The method supplies a broad spatial pattern that helps target ROV or AUV video transects and water sampling.

The identity problem

An acoustic return does not automatically identify a species. Echo strength and shape can vary with animal orientation, size, depth and the physical environment. Sonar may indicate that fish are present and concentrated without revealing which species produced every return. Researchers therefore combine acoustics with imagery, eDNA and, where justified, tagged-animal data. Monterey Bay Aquarium Research Institute describes acoustic work as one part of a wider toolkit that includes underwater cameras, eDNA, animal tagging and behavioral modeling.

Telemetry: individual movement with managed contact

Telemetry tags answer a question that cameras, eDNA and broad sonar cannot answer alone: where does a particular animal go over time? A tag can report locations and, depending on its design, information about the animal or its environment. Receivers or other detection systems then record the tag’s signal, subject to their range and deployment.

How tags are attached

NOAA notes that tags may be attached externally with clips, straps or glue, or inserted surgically. External attachment can reduce the invasiveness of a procedure, while an internal tag may be appropriate for a specific study design. In both cases, the animal must be approached, handled and released.

Researchers work to make devices minimally intrusive and avoid harming animals, but that statement describes design goals and welfare practice rather than a guarantee that a tag has no effect. Tag size, attachment method, drag, healing and the duration of deployment all matter. A telemetry project therefore requires a clear scientific reason for handling an animal and a plan for detecting, retrieving or accounting for tags when the study ends.

What telemetry adds—and what it cannot add

Telemetry can reveal individual routes, residence times and movement between habitats. It cannot provide an unbiased picture of every fish in a region: only tagged animals generate the movement record, and signals may be missed when a tag is outside receiver range or blocked by terrain. The tag itself can also be a potential source of disturbance, which is why telemetry should not be described as a non-contact method.

Method Best suited to Contact with fish Main limitation
ROV/AUV cameras Visible species, habitat, behavior and permanent visual documentation Usually no direct contact during observation Visibility, identification uncertainty and vehicle effects can limit observations
eDNA water sampling Detecting species or groups from shed genetic traces Does not require interaction with living fish Results depend on sampling, DNA transport, laboratory controls and reference databases; behavior is not observed
Sonar and acoustics Broad-scale distribution and association with terrain Typically a remote survey Acoustic signals may not provide species-level identity on their own
Telemetry tags Movement of an individual and, for some tags, animal or environmental measurements Yes; attachment may include surgery Tagging is not contact-free, and receiver coverage limits detections

A low-impact study workflow

  1. Define the question. Decide whether the study needs a species list, habitat observations, broad distribution, individual movement or a combination.
  2. Map the candidate area. Use seafloor and water-column information to select representative sites and avoid unnecessary vehicle passes.
  3. Survey acoustically. Use sonar to locate concentrations and compare them with terrain, creating targets for closer examination.
  4. Collect water for eDNA. Take samples at documented depths and locations with a CTD/Niskin system or an ROV tool, while using contamination controls and recording the sampling context.
  5. Inspect selected sites with cameras. Run ROV or AUV transects that document fish and habitat in place. Record enough context to distinguish an observed absence from a visibility limitation.
  6. Add telemetry only when movement data justify contact. Select a tag and attachment method designed for the animal and study duration, minimize handling and monitor detections for possible welfare or equipment problems.
  7. Cross-check and qualify the result. Compare visual identifications, DNA detections, acoustic patterns and tag records. Report what each method actually sampled, including uncertainty and missing coverage.

Where interpretation can go wrong

Assuming non-detection means absence

A camera may miss a fish outside its view, eDNA may be below detection limits, sonar may not separate species, and a tag may be outside receiver range. “Not detected” should therefore be tied to the method and sampled area, not converted into “not present.”

Treating a DNA hit as a precise location

Because currents can move shed DNA, a positive water sample identifies a genetic signal in that sample, not necessarily the exact spot where an animal was swimming. Depth, current and sampling time belong in the interpretation.

Confusing a broad acoustic pattern with a species count

Sonar is powerful for distribution, but an echo does not automatically supply species identity, abundance or individual behavior. Visual or genetic evidence is needed to refine that interpretation.

Calling tagging harmless

Tagging is designed to minimize harm, yet it involves handling and sometimes surgery. A transparent report states the attachment method, the reason contact was necessary and the limits of the detection system instead of using “harmless” as an absolute.

How researchers reduce disturbance in practice

  • Plan before deployment: Mapping and acoustic reconnaissance reduce random searching and repeated passes.
  • Use the least-contact method that answers the question: Start with observation, water sampling or sonar when individual tracking is not required.
  • Control vehicle behavior: Approach slowly, avoid unnecessary hovering and record when lights or proximity may have influenced what was seen.
  • Protect sample integrity: Document depth and location, prevent contamination and preserve the chain of handling for eDNA samples.
  • Justify every tag: Use telemetry only when individual movement or associated measurements cannot be obtained remotely, and select a minimally intrusive attachment and monitoring plan.
  • Keep the uncertainty visible: Publish the surveyed area, detection limits, identification confidence and gaps rather than presenting a partial observation as a complete census.

Why combining methods produces better science

Each technique samples a different layer of reality. Cameras show what is visible at a particular place and time. eDNA records genetic traces in water. Sonar reveals patterns across a much wider area. Telemetry follows selected individuals through time. Agreement among methods increases confidence; disagreement points to a specific issue to investigate, such as DNA transport, an unrecognized species in a reference database, vehicle avoidance or incomplete receiver coverage.

This combination also reduces the pressure to catch animals simply to learn whether they are present. A team can map first, screen water, survey acoustically and inspect selected locations visually, reserving physical handling for the narrow questions that genuinely require an individual tag. The result is not impact-free research, but it is a practical way to learn about deep-sea fish while limiting capture and making every unavoidable interaction scientifically defensible.
