How Scientists Find and Verify Unusual Genetic Codes

Scientists do not declare a new genetic code from one surprising sequence pattern. They first use genome comparisons to propose that a codon may have a different meaning, then check whether the organism’s tRNAs and translation factors could support that meaning, whether the pattern fits conserved genes and evolution, and finally whether proteins actually contain the predicted amino acid. Mass spectrometry or targeted labeling provides the strongest direct evidence.

This distinction matters because a genome can suggest a reassignment without proving that ribosomes use it. Genetic-code assignments are also specific to an organism and sometimes to a genome compartment: a mitochondrion, chloroplast or other organelle may use a different table from the nuclear genome.

What an unusual genetic code is

The standard genetic code maps each three-letter RNA codon to one of 20 amino acids or to a translation stop. It is exceptionally conserved, but natural variants occur in some organisms and organelles. Researchers also engineer altered codes in the laboratory. These situations must be kept separate from context-dependent recoding, in which a codon changes meaning only in a particular transcript or cellular condition.

A codon reassignment means that the translation system consistently interprets a codon differently from the standard table. For example, a stop codon might specify glutamine, or a codon normally associated with one amino acid might specify another. A database label, an unusual tRNA gene or a computational alignment is evidence about a possible reassignment, not an observation of translation by itself.

The evidence ladder: from suspicion to proof

Researchers usually describe findings at different confidence levels. Keeping these levels distinct prevents a prediction from being presented as an experimentally established code.

Evidence level What has been shown What it cannot establish alone
Computational prediction A sequence method finds a codon associated with a different amino-acid position in conserved proteins. That ribosomes use the reassignment in living cells.
Comparative and mechanistic support Codon patterns, phylogeny and decoding machinery agree with the proposed meaning. The amino acid actually incorporated into a translated protein.
Direct translation evidence Peptide measurements or targeted labeling detect the predicted amino acid at the unusual codon in the relevant organism or system. That the same code applies in every tissue, transcript or related species.

A report should state the organism, genome compartment, codon, proposed amino acid, evidence type and remaining uncertainty. NCBI’s genetic-code reference, updated September 23, 2024, notes that some table assignments are tentative when they rely on sequence homology or phylogenetic relationships.

How the discovery workflow works

1. Confirm the organism and the sequence compartment

The first check is taxonomic and genomic. Scientists verify which organism the sequence belongs to and whether it is nuclear, mitochondrial, chloroplast or another replicon. NCBI checks taxonomy and assigns a genetic code to each coding sequence so that GenBank translations are appropriate. Applying a nuclear table to an organelle can create apparent mistranslations that are merely annotation errors.

2. Screen conserved coding regions

Conserved genes are useful because researchers can compare a codon with the amino-acid position occupied by homologous proteins. The Codetta method, described in an eLife study published in 2021, starts with DNA or RNA and translates it in all six reading frames using the standard code. It aligns candidate translations to profile hidden Markov models representing conserved protein families, then links each aligned codon to the amino-acid position in the model.

Across those alignments, Codetta statistically estimates the most likely meaning of each codon. It can leave a codon uninferred when the evidence is weak or ambiguous. The result is a candidate list, not an automatic declaration that every unusual alignment represents a new genetic code.

3. Test whether the decoding machinery could support the proposal

A reassignment must be compatible with the molecular hardware of translation. Investigators examine:

  • tRNA genes and their anticodons, which determine codon pairing;
  • aminoacyl-tRNA synthetases, which attach amino acids to tRNAs;
  • release factors that normally recognize stop codons; and
  • other translation components that could influence competition between a tRNA and a termination factor.

An unusual tRNA is a mechanistic clue, but its gene sequence alone does not prove which amino acid the tRNA carries or which codon it decodes inside cells. Identity elements, charging experiments and protein measurements are needed to resolve those questions.

4. Check genomic and evolutionary consistency

Scientists then ask whether the proposed meaning makes biological and evolutionary sense. In related proteins, does the unusual codon appear where the proposed amino acid is conserved? Is its frequency and distribution plausible rather than random? Do closely related organisms show the same pattern? Does a phylogenetic tree support one coherent history?

Manual inspection of conserved single-copy genes and comparisons across a phylogeny can expose annotation mistakes or chance compositional effects. A candidate that appears in many independent conserved proteins and follows a plausible evolutionary pattern is more credible than one found in a single poorly annotated gene.

5. Look for the amino acid in translated protein

The decisive step is to observe translation at the protein level. Liquid-chromatography tandem mass spectrometry (LC-MS/MS) can identify peptides whose measured fragment masses and sequences require the proposed amino acid at the unusual codon. Targeted metabolic or isotope labeling can provide an independent signal when a distinctive amino acid is incorporated into newly made proteins.

What computational screens actually detect

Codetta’s large survey examined more than 250,000 bacterial and archaeal genome sequences and reported five new reassignment observations involving the arginine codons AGG, CGA and CGG. Those were computationally identified candidates; the statistic is not a count of five laboratory-confirmed codes.

The method is powerful because conserved protein models provide many independent codon-to-amino-acid comparisons. It is also deliberately cautious: an alignment can be left unresolved when the statistical evidence is insufficient. Researchers use the output to prioritize organisms and codons for mechanistic and proteomic testing.

Codetta has defined limits. Its documentation says it does not predict termination codons and cannot detect sense-to-stop reassignments. Therefore, a result reporting no inferred reassignment does not exclude every form of unusual translation.

How false positives arise

Noncoding sequence and pseudogenes

Profile models can align by chance to noncoding DNA or to recent pseudogenes. Such sequences may resemble a conserved protein over part of their length while never producing a functional product. Checking gene models, expression and intact open reading frames reduces this risk.

RNA editing

Some organisms edit RNA after transcription. If the expressed messenger RNA differs from the supplied genomic sequence, a genomic codon can appear to have an impossible meaning even though the ribosome is reading an edited transcript. Transcript evidence is required when editing is known or suspected.

Extreme sequence composition

Model mismatch can be especially misleading in genomes with unusual amino-acid or nucleotide composition. Codetta’s screen found that high-GC genomes could make arginine codons look like lysine codons at conserved positions. Examination of tRNA identity elements showed that many of those apparent reassignments were false.

Annotation and alignment errors

Incorrect start sites, frameshifts, contamination or a poor profile alignment can place a codon at the wrong protein position. Independent gene prediction, inspection of neighboring genes and comparison with several homologs help distinguish a real reassignment from an annotation artifact.

Examples of unusual decoding

System Proposed or observed change Evidence reported Interpretation
Two crAss-like human microbiome phages TAG (normally a stop) translated as glutamine; genetic code 15 LC-MS/MS metaproteomics detected supporting peptides, including late-expressed structural proteins Direct protein-level support for the reassignment in those phages
Geodermatophilus and Blastococcus UAG programmed selenocysteine insertion Metabolic labeling or mass spectrometry confirmed selenoprotein synthesis Experimentally supported alternative selenocysteine decoding
Aeromonas salmonicida UGU programmed selenocysteine insertion Metabolic labeling or mass spectrometry Experimentally supported alternative selenocysteine decoding
Bacterial and archaeal candidates from the Codetta survey AGG, CGA or CGG associated with alternative amino-acid meanings Comparative computational analysis of more than 250,000 genomes Candidate reassignments requiring laboratory confirmation

Why the phage and selenocysteine cases are persuasive

The crAss-like phage study did not stop at a database translation. It used LC-MS/MS metaproteomics on proteins produced during infection and found peptide evidence consistent with TAG-to-glutamine decoding. Because the peptides came from the predicted phages and included structural proteins expressed late in infection, the result connected the code change to actual protein production in the relevant biological cycle.

Selenocysteine provides a different test because this amino acid already uses specialized translation signals in many organisms. Researchers searched microbial genomes and metagenomic data for unusual selenocysteine tRNAs, then tested whether the predicted codons directed selenoprotein synthesis. Experimental support for UAG in Geodermatophilus and Blastococcus, and for UGU in Aeromonas salmonicida, came from metabolic labeling and/or mass spectrometry. The combination of a plausible tRNA system and detected protein incorporation is substantially stronger than a tRNA prediction alone.

How to compare two claimed genetic-code changes

When two studies use different methods, compare the evidence rather than treating their labels as equivalent. Check these axes:

  • Evidence strength: computational prediction, indirect mechanistic support or direct peptide-level detection;
  • Biological scope: the exact organism and genome compartment tested;
  • Codon and amino acid: which codon is reassigned and what meaning is proposed;
  • Independent machinery: whether tRNAs, synthetases and release factors agree;
  • Reproducibility: whether separate experiments or samples support the same decoding.

A database table may summarize a tentative assignment, while a proteomics experiment can demonstrate incorporation in one strain or infection stage. Neither result automatically establishes the code for every relative or every transcript.

How scientists report a result responsibly

A clear report names the taxon, genome compartment, codon, proposed amino acid and method. It labels the conclusion as predicted, indirectly supported or experimentally verified. The report also states whether the observation is a natural code variant, context-dependent recoding or an engineered system.

Downstream analyses must use the correct organism- and compartment-specific genetic-code table. Translating a sequence with the wrong table can create false premature stops, missing amino acids or apparently broken genes. Researchers should preserve the table version and the date of the assignment; NCBI’s September 23, 2024 update is an example of why database references need a time stamp.

What a negative result means

Failure to infer a reassignment means that the available sequence evidence did not support one under that method and model. It does not prove that every unusual translation mechanism is absent. Codetta’s inability to predict termination-codon changes is one explicit limitation, and RNA editing or highly divergent translation machinery can also evade a standard screen.

The strongest conclusion comes from converging evidence: a reproducible sequence pattern, compatible decoding machinery, a coherent evolutionary history and direct detection of the predicted amino acid in protein.
