They use purified in-vitro mixtures to isolate cause and effect, and cell experiments to learn where condensates form and how living systems regulate them. Coacervate protocells extend this approach to membrane-free compartments that concentrate RNA and other polymers. These experiments show what a particular formulation does under stated conditions; they do not, by themselves, demonstrate that early life used the same compartments.
What an RNA droplet experiment is actually testing
An RNA-containing condensate is a dense phase that forms when RNA and interacting partners separate from a more dilute surrounding solution. The separation can be driven by RNA binding to proteins, peptides or other polymers, and by electrostatic and multivalent interactions. Researchers are interested in two related questions: what molecular features make a condensate form, and what changes after molecules are concentrated inside it.

RNA is not merely cargo. Its sequence, secondary structure, length, concentration and charge pattern can alter whether phase separation occurs and can change the viscosity, partitioning and internal organization of the dense phase. That is why experiments often compare RNAs that differ by only one variable while keeping the buffer and partner molecules constant.

- Reconstituted systems: purified RNA, proteins, peptides or synthetic polymers are mixed under controlled conditions. Investigators can vary one component at a time and directly compare the dense and dilute phases.
- Cellular systems: microscopy and molecular assays reveal where condensates form in living cells, when they appear, which components are recruited and how cells regulate them.
Neither setting answers every question. Reconstitution gives mechanistic control but omits much of cellular complexity. Cells provide native regulation and competing interactions, but it is harder to identify which molecular change caused an observed condensate behavior.

Step 1: Reconstitute a compartment with defined chemistry
Select the interacting components
A typical mixture contains an RNA or RNA family plus a binding protein, peptide or oppositely charged polymer. Researchers can also use polymers chosen for their charge density and interaction strength. Associative phase separation produces a polymer-rich phase and a surrounding polymer-poor phase; in microscopy the rich phase often appears as droplets.
Control the solution conditions
pH changes the charge state of RNA, peptides and polymers. Ionic strength screens electrostatic interactions and can suppress, promote or reshape phase separation. Water content, polymer concentration and temperature influence viscosity and the rate at which molecules move. Experiments therefore report buffer composition, salt, pH, temperature and concentrations rather than treating “an RNA droplet” as a single universal material.
One quantitative example comes from a 2020 ACS Central Science perspective: in the cited in-vitro system, LAF-1 phase-separated above approximately 0.8 μM. That concentration is an example condition for that protein and formulation, not a general threshold for condensates. The same perspective described aqueous two-phase examples containing 5–10 weight percent polyethylene glycol (PEG) of 8 kDa and 5–10 weight percent dextran of 10 or 500 kDa. Those compositions illustrate how researchers mimic compartmentalization; they are not a universal protocell recipe.
Vary one RNA feature at a time
To identify causation, investigators may compare:
- different sequences or folded structures;
- short and long chains;
- different RNA concentrations;
- altered charge patterns or chemical modifications; and
- the same RNA with different protein, peptide or polymer partners.
For each condition they can record whether a dense phase forms, the concentration needed, droplet size and number, and the composition of each phase. This design links a molecular feature to a measurable change instead of inferring mechanism from appearance alone.
Step 2: Determine what is inside and where it goes
Imaging shows location, but composition requires component-focused measurements. Researchers label RNA, proteins or polymers with fluorescent tags, use microscopy to map their distribution, and compare signal in the dense phase with signal in the surrounding solution. Partitioning measurements ask whether a molecule is enriched, excluded or distributed roughly evenly.
In vitro systems make this comparison especially direct: the dense and dilute phases can be sampled separately, or their fluorescence and concentration can be measured in the same field. In cells, the questions expand to spatial and temporal regulation: which organelle or cellular region contains the condensate, how quickly it appears after a stimulus, and which factors enter or leave as conditions change.

Component identity matters because a round structure may contain several subcompartments rather than one uniform liquid. Internal RNA-rich and protein-rich regions can have different exchange rates and reaction environments. A composition map is therefore a prerequisite for interpreting any later activity measurement.

Step 3: Test whether a round body behaves like a liquid
Shape alone is insufficient. Droplets are often drawn as simple liquids, but condensates can display liquid-like, gel-like, glass-like or solid-like behavior, and their properties can vary across the same structure or over time.
Exchange with the surrounding solution
Fluorescence recovery after photobleaching (FRAP) is commonly used to test molecular mobility. A region is bleached and the return of fluorescence is followed. Rapid recovery is consistent with exchange on that measurement timescale; slow or incomplete recovery indicates restricted mobility. Recovery is not a single “liquid test”: the result depends on the labeled component, bleach size, imaging interval and analysis model.
Fusion and shape relaxation
When two condensates touch, researchers watch whether they fuse and how quickly the merged body rounds up. Fusion and relaxation support fluid-like behavior, while arrested fusion or persistent irregular shapes suggest stronger networks or solidification. Again, the observation applies to the tested timescale and condition.
Internal structure and ageing
High-resolution imaging can reveal subdomains, shells or gradients inside a droplet. Repeated measurements can show whether a condensate ages, stiffens or changes composition. The 2024 review “Technologies for studying phase-separated biomolecular condensates” emphasizes combining imaging with molecular characterization and screening rather than relying on one visual criterion.
Step 4: Ask whether the compartment changes a reaction
A compartment is biologically interesting only if concentration and partitioning alter a process being measured. Researchers compare reaction rates or yields inside a condensate with matched dilute-phase controls, while checking that the compartment does not simply damage the catalyst or reporter.

A defined hammerhead-ribozyme test
In a 2018 Nature Communications study, investigators built membrane-free coacervate microdroplets from carboxymethyl dextran sodium salt (CM-Dex) and poly-L-lysine. They followed a minimal hammerhead ribozyme with a real-time fluorescence-resonance-energy-transfer (FRET) assay. FRET provided a time-dependent signal for cleavage, allowing activity to be monitored while the coacervate remained present.
The authors reported that RNA catalysis was viable in these coacervate microdroplets. They also observed selective retention of longer RNA molecules, while lower-molecular-weight oligonucleotides could transfer. Those findings show that this CM-Dex/poly-L-lysine formulation can both concentrate a catalytic RNA and discriminate among RNA sizes. They do not establish that every RNA catalyst works in every coacervate, or that selective retention is universal.
Controls that make a functional claim credible
- Measure the same RNA reaction without coacervate material.
- Verify that fluorescence changes report cleavage rather than dye partitioning, quenching or droplet growth.
- Measure RNA concentration in both phases before assigning an activity change to catalysis.
- Repeat with altered RNA length or sequence to separate size retention from catalytic specificity.
- Report the time window, temperature, salt and pH, because viscosity and ion availability can change both transport and reaction rate.
What coacervate protocells are—and what they are not
Coacervates are membrane-free dense phases formed by associative interactions, often between oppositely charged polymers. A coacervate protocell is an experimental compartment built from such a phase to test concentration, partitioning, exchange and chemistry. It has no lipid bilayer separating an inside from an outside, yet it can create a chemically distinct microenvironment.

The appeal is experimental access. Molecules can enter, leave or redistribute without crossing a membrane, and researchers can tune polymer charge, chain length, salt and pH. This makes coacervates useful for asking whether a reaction becomes feasible when reactants are concentrated, whether a catalyst is retained, and whether small substrates or products exchange with the surroundings.
The limitation is equally important: a laboratory coacervate is a model, not a fossilized record of the first cells. The 2020 ACS Central Science perspective presents prebiotic roles for RNA-containing membraneless compartments as hypotheses and discusses both possible benefits and constraints. A successful reaction in a modern, purified mixture demonstrates compatibility under those conditions; it does not show that the same chemistry occurred on the early Earth.

| Question | Coacervate | Vesicle | Hybrid or other model |
|---|---|---|---|
| Boundary | Membrane-free dense phase | Membrane encloses an aqueous lumen | Combines a membrane with a condensate or uses another scaffold |
| Partitioning and exchange | Set by polymer interactions, charge and diffusion through the phase | Set by membrane permeability, transporters and lumen chemistry | Can test interactions between membrane and condensate boundaries |
| Reaction support | Useful for concentration and RNA-catalysis tests | Useful when membrane separation or gradients matter | Chosen when both effects are central |
| Growth, replication and division | Must be demonstrated for the particular chemistry; growth or division is not automatic | Can be tested through membrane growth, budding or division mechanisms | May separate replicators while retaining a condensate interior |
| Interpretive target | Partitioning, exchange and membrane-free chemistry | Compartment boundaries and protocell inheritance | Interactions between mechanisms |
Reviews on coacervate protocells identify growth, replication and division as active research dimensions. A coacervate that concentrates a ribozyme is therefore not necessarily a self-maintaining or evolving protocell. Claims about heredity require evidence that information-bearing molecules are copied, retained and passed to new compartments under the tested conditions.

Cellular experiments ask whether condensate principles operate in native environments. Researchers track condensate formation in space and time, perturb RNA or protein components, and measure changes in localization, material state or cellular function. These studies can reveal regulation by expression level, post-translational modification, ATP-dependent remodeling or neighboring organelles.
Interpretation is harder because cells contain many competing binders, membranes, active enzymes and energy-consuming processes. A condensate that looks similar to an in-vitro droplet may exchange components at a different rate or contain additional substructures. The strongest conclusions connect cellular observations to reconstitution experiments that test the proposed mechanism with defined ingredients.
Common mistakes when interpreting RNA-droplet evidence
“It is round, so it is liquid.”
Roundness reflects surface tension or geometry at one moment. Gel-like, glass-like and solid-like condensates can also be rounded, and a liquid outer region can surround a more structured interior. Exchange, fusion, recovery and rheology measurements are needed to characterize material behavior.
“Phase separation proves a protocell existed.”
Phase separation proves that the tested molecules separated under the tested conditions. It does not identify a historical pathway, environmental setting or selective advantage on the early Earth. Origins-of-life claims must remain explicitly hypothetical unless independent evidence addresses those questions.
“One coacervate result applies to all RNA.”
RNA sequence, fold, length and concentration affect partitioning and catalysis. The hammerhead result in CM-Dex/poly-L-lysine droplets is a defined example, not a universal property of RNA or coacervates.
Best Value
“Concentration alone explains faster chemistry.”
Condensates can also exclude substrates, immobilize catalysts, alter ion activity, change folding or hinder product release. A reaction-rate increase must be separated from these transport and material effects with phase-specific concentration measurements and controls.
A practical workflow for evaluating a new study
- Identify the formulation: list every RNA, protein, peptide and polymer, plus pH, salt, temperature and concentration.
- Confirm phase separation: determine how the dense and dilute phases were detected and whether a concentration threshold was measured.
- Check composition: ask which components partition, at what enrichment and with what uncertainty.
- Assess material state: look for exchange, FRAP recovery, fusion, relaxation, internal structure and time dependence.
- Inspect the functional assay: verify that the signal tracks the claimed reaction and includes a non-compartment control.
- Limit the conclusion: state exactly which molecules and conditions were tested before extending the result to cells or prebiotic chemistry.
What these experiments can establish
Taken together, reconstitution, imaging, partitioning measurements and functional assays can establish a causal chain: a defined RNA feature changes phase behavior; the resulting dense phase selectively enriches or excludes molecules; its material properties determine exchange; and those conditions alter a measured reaction. That chain is valuable even when it says nothing about historical origins.
The same methods also expose boundaries. They can show that a compartment is membrane-free, that longer RNA is retained in one formulation, or that a hammerhead ribozyme remains active during a FRET assay. They cannot by themselves show that the compartment grew, divided, replicated information or represented the first life. Those claims require separate experiments designed around growth, inheritance, evolutionary selection and environmental plausibility.
Historical context without historical overreach
The idea that cellular ground substance might resemble coacervates has a long history. In the 2020 perspective, Bungenberg de Jong and Kruyt are quoted as writing: “On closer inspection of the ground mass of the protoplasm, it strikes one that this has some properties in common with the coacervates, so that there is a possibility that this ground mass may be considered as a coacervate or as a system of coacervates.” The statement is a historical analogy, not experimental proof of an origin-of-life sequence.
Modern researchers can test pieces of that analogy with controlled chemistry. The scientifically defensible conclusion remains conditional: a particular RNA and coacervate formulation behaves in a particular way, and that behavior may inform hypotheses about compartmentalized chemistry. Moving from that result to a claim about how life began requires additional evidence that these experiments do not supply.
