How Researchers Prevent Contamination When Sampling Ancient DNA

Researchers prevent ancient-DNA contamination by treating it as a risk throughout the entire workflow—not just during laboratory extraction. They limit contact and exposure during excavation, keep specimens cold and dry, isolate ancient samples from amplified DNA, clean people and equipment, process samples separately, and use blanks, batch comparisons, and environmental monitoring to detect contamination that prevention did not stop. These controls reduce risk; no responsible protocol promises that contamination is impossible.

Why contamination can begin before laboratory work

Ancient DNA can acquire modern DNA at any point between discovery and sequencing. Handlers, tools, packaging, soil contact, earlier conservation treatment, neighboring specimens, laboratory consumables, and amplified DNA from previous experiments are all potential sources. A clean extraction room cannot undo every transfer that happened during excavation or storage.

The practical consequence is a chain-of-custody mindset. Each stage must address the contamination routes it can control, while later controls test whether unwanted DNA may still be present. Morten E. Allentoft’s field guidance captures the attitude required: “A trained ancient DNA researcher will by default assume that any given sample is contaminated with modern DNA and will therefore treat it accordingly.”

Field collection: reduce exposure before the sample leaves the site

Minimize time, handling, and exposure

Field guidance recommends minimizing the interval between discovery and removal. If a specimen has to remain in place while it is recorded, cover it until removal is possible. Every extra minute exposed to dust, sunlight, moisture, or people creates another opportunity for modern material to reach a surface that may later be sampled.

Handling should be limited to the people and actions necessary for documentation and recovery. Gloves, disposable sleeves, and a face mask reduce direct transfer from skin, clothing, hair, and respiratory droplets. They are barriers, not proof that a sample is clean: gloves can themselves become contaminated if they touch unrelated objects or are not changed between tasks.

Use appropriately prepared tools

The field guide recommends sterilizing tools in 10% hypochlorite before use where that procedure is appropriate. Tools must be handled so that a cleaned working surface does not immediately touch an unclean bench, bag, notebook, phone, or another specimen. The exact disinfectant, contact time, rinsing requirement, and compatibility with a tool depend on the material and the project’s written protocol.

Disposable items should be changed whenever they could transfer material between specimens. Reusable tools require a documented cleaning procedure rather than a quick wipe. The aim is to prevent handler-to-sample and sample-to-sample transfer at the moment when the specimen is most exposed.

Package and store the specimen correctly

Place the recovered specimen in a zip-lock plastic bag or another sterile container specified by the project. A bag sold for ordinary household use is not automatically sterile, so packaging must follow the sample protocol and be protected from contact with unclean surfaces during use.

Keep specimens cold and dry, preferably frozen, until molecular work can be performed at a dedicated ancient-DNA facility. Do not wash the specimen, and do not leave it drying in direct sun. Washing can move or remove material that later analyses may need, while heat, light, and uncontrolled drying can alter the sample. The objective is controlled preservation, not cosmetic cleanliness.

Minimize the time from excavation to extraction. Storage conditions should be recorded, including temperature excursions, moisture exposure, packaging changes, and any handling or conservation treatment. These records help researchers distinguish a problem introduced at the site from one introduced later.

How an ancient-DNA laboratory is separated from modern DNA

Physically isolate pre-PCR work

A detailed 2019 Nature Protocols workflow calls for an ancient-DNA clean room dedicated to ancient samples and spatially isolated from facilities containing amplified DNA. This separation matters because amplified DNA exists in very high copy numbers and can spread more easily than the scarce, damaged molecules sought in ancient material. The direction of work should prevent material from post-PCR areas from returning to the pre-PCR clean room.

Access controls, dedicated supplies, and clear movement rules make the physical separation meaningful. Equipment, reagents, clothing, and waste should not move casually between clean and amplification areas. The exact room design varies by facility, but the principle is consistent: keep the most concentrated modern DNA away from the earliest stages of ancient-DNA processing.

Wear protective clothing and clean the room

The cited protocol lists disposable overalls, shoe covers, a face mask, a hair net, and gloves for entry. This clothing limits shedding from skin, hair, footwear, and ordinary garments. Protective clothing must be put on and removed in a controlled order so that the outside of used items does not contaminate clean surfaces.

Surfaces, equipment, and objects brought into the room are chemically cleaned. Cleaning schedules should cover benches, handles, tools, racks, and other frequently touched areas, not just the main worktop. Reusable equipment needs a validated treatment that removes or degrades DNA without damaging the equipment or leaving chemicals that interfere with extraction.

Process one sample at a time

The Nature Protocols workflow recommends processing only one sample at a time and completing bone-powder production for that sample before beginning the next. This limits the number of open specimens and reduces the chance that powder, debris, labels, or tools will be exchanged accidentally. Reusable equipment is thoroughly decontaminated between samples.

Single-sample working also makes an incident easier to investigate. If a blank or later profile suggests transfer, staff can identify which sample was open, which tools were used, and which cleaning step occurred between operations. Batching several open specimens may be faster, but it makes the source and direction of a transfer harder to establish.

Treat the surface according to the specimen and goal

Ancient-DNA protocols may remove the exterior of a bone mechanically before drilling or powdering. The petrous-bone workflow cited in Nature Protocols includes surface cleaning and sandblasting. A broader review of human ancient-DNA contamination control also discusses abrasion or sandblasting as possible physical-removal methods.

These treatments are not universal instructions. The suitable method depends on the material, its preservation, the part of the specimen being sampled, and the research question. Removing too little surface may leave modern DNA; removing too much may destroy valuable morphology or reduce the amount available for independent tests. Chemical treatments likewise require compatibility checks because a method that works for one material or instrument can damage another.

Prevention and detection address different problems

Barriers and cleaning reduce opportunities for contamination. They do not demonstrate that contamination is absent. Detection controls provide evidence about whether a workflow has failed or whether DNA was already present before controlled laboratory processing began.

Workflow stage Main contamination routes Preventive measures Detection or review measures
Excavation and transport Handlers, clothing, tools, packaging, exposure, and earlier treatment Minimal handling and exposure; gloves, sleeves, mask; prepared tools; controlled packaging; cold, dry storage Recovery and storage records; comparison with later laboratory results
Sample preparation Room surfaces, equipment, personnel, and transfer between specimens Dedicated clean room; protective clothing; chemical cleaning; one sample open at a time; equipment decontamination Process blanks, incident records, and review of cleaning logs
Extraction Reagents, equipment, personnel, and cross-sample transfer Clean-room workflow and separated equipment Extraction negatives and comparison of results within the batch
Amplification and later analysis Carryover from amplified DNA and contamination between analytical batches Physical separation from pre-PCR work; controlled movement and cleaning Amplification negatives, between-batch comparisons, profile review, and environmental monitoring

The final row is especially important because amplified DNA can overwhelm the low quantities expected from ancient material. Controls must therefore be placed at the stages where contamination could enter, not added only after sequencing.

Controls that reveal a contaminated workflow

Negative controls at multiple stages

Negative controls contain no intended sample and travel through a defined part of the process. An extraction blank can reveal contamination introduced during extraction; an amplification negative can reveal contamination associated with amplification or setup. A control is informative only when its contents, handling, and position in the batch are recorded and its result is interpreted alongside the associated samples.

Compare samples within and between batches

Unexpectedly similar profiles, repeated sequences, or a pattern confined to one processing batch can indicate transfer. Comparisons within a batch may expose a shared contaminant, while comparisons between batches can show whether a signal follows a room, reagent lot, instrument, or particular work period. Such comparisons are investigative evidence, not automatic proof of the contamination source.

Monitor the clean environment

Periodic environmental monitoring checks whether DNA is accumulating in areas intended for clean work. Sampling plans can include surfaces and frequently handled equipment, with results tracked over time. A monitoring result should trigger a documented response—such as recleaning, checking movement routes, reviewing protective-clothing practice, and assessing affected samples—rather than being treated as a standalone pass-or-fail certificate.

UK Forensic Science Regulator guidance describes negative controls, batch comparisons, cleaning schedules, and environmental monitoring as parts of an effective contamination-control system. That guidance concerns laboratory DNA evidence recovery and analysis, not a regulatory rulebook written specifically for ancient-DNA archaeology. It is useful as a clearly labeled laboratory-control comparison, while ancient-DNA projects must follow their own validated protocols.

What to do when a control suggests contamination

  1. Pause interpretation of the affected batch. Do not treat a sample result as authentic merely because its sequencing output is large or technically clean.
  2. Identify the stage and scope. Check which blank became positive, which specimens shared reagents or equipment, and whether the signal appears in one batch or several.
  3. Review records. Examine room access, protective-clothing changes, tool cleaning, sample order, packaging, storage temperatures, and movement between pre-PCR and post-PCR areas.
  4. Separate affected material. Preserve remaining extracts, powders, and specimens under controlled conditions while the incident is assessed; avoid actions that could spread material to additional samples.
  5. Reclean and reassess before restarting. Clean relevant surfaces and reusable equipment according to the facility protocol, verify the clean environment where required, and repeat only the controls and samples justified by the investigation.
  6. Report uncertainty transparently. If contamination cannot be excluded, qualify the result rather than presenting it as an uncontaminated ancient signal.

Why no single precaution is enough

Field precautions address exposure before the laboratory. Clean-room separation addresses amplified-DNA carryover and uncontrolled movement. One-sample processing addresses cross-sample transfer. Surface treatment addresses DNA on the specimen itself. Blanks and monitoring address failures that prevention did not catch. These measures overlap, but they are not interchangeable.

There is no verified universal percentage showing how much any one precaution reduces contamination in all ancient-DNA projects, and no comparative trial establishes one method as universally superior. The right combination depends on the sample type, preservation, equipment, facility layout, and research aims. A petrous bone, a tooth, and another material may require different surface treatments or drilling plans.

The Forensic Science Regulator states that DNA contamination incidents cannot be eliminated completely because human DNA is widespread in living and working environments and increasingly sensitive analytical methods can detect very small quantities. Ancient-DNA researchers therefore aim for controlled risk, traceable handling, and evidence that allows contamination to be recognized—not an absolute promise of zero modern DNA.

A practical standard for trustworthy sampling

A credible ancient-DNA workflow can answer four questions for every specimen: where it was exposed, who and what touched it, how it was separated from other samples and amplified DNA, and which controls tested the process. If those answers are documented, a contamination signal can be investigated rather than guessed at.

Disposable nitrile gloves, sterile specimen containers, and DNA-degrading cleaning products can support that workflow, but none is sufficient alone. Gloves do not replace clean-room separation; a container does not correct poor storage; and a cleaner does not substitute for blanks or batch comparisons. Reliability comes from the linked system of field discipline, laboratory segregation, sample-specific treatment, and independent detection.
