Researchers build a cell-by-cell embryo map by combining several measurements rather than relying on one instrument. They collect embryos at precisely timed stages, measure gene activity in individual cells or nuclei, classify cells into molecular states, add direct or inferred spatial coordinates, and record inherited marks when they need to reconstruct ancestry. The resulting atlas can show when a population appears, where it sits and which developmental routes are plausible—but those answers may come from different experiments and should not be treated as interchangeable.
No single method simultaneously observes every cell’s molecular state, exact position and complete family tree. A reliable map therefore labels whether each relationship was observed directly, measured molecularly or inferred by computation.

What a cell-by-cell embryo map actually contains
An embryo atlas is a data structure linking cells to developmental time, molecular identity, anatomy and, in some studies, ancestry. The basic unit may be a whole cell or an isolated nucleus. Each measurement answers a different question:
- State: Which genes are active, and what cell type or transitional state does that pattern suggest?
- Position: In which tissue, layer or anatomical region was the cell observed?
- Time: At what embryonic day or post-conception stage was the sample collected?
- Ancestry: Which earlier marked cell divisions could have produced this cell?
Researchers integrate these layers computationally into an atlas. A cluster is an analysis-defined group of cells with similar measurements, not a universal list of cell types. Its boundaries can change with sequencing depth, quality control, algorithm choice and annotation.

The scale is substantial because development changes rapidly and embryos contain many transient states. The MELA project describes the challenge this way: “A comprehensive cell fate map of mammalian embryogenesis has long been out of reach because of the scale, cellular diversity, and non-deterministic nature of development in utero.” Its statement appears with the project’s 2026 preprint (MELA preprint).
Step 1: choose embryos and stage them precisely
Timing is the foundation of the map. Researchers collect embryos at specified embryonic days (E) in mice or post-conception weeks in humans, then preserve or process each specimen using a protocol matched to the planned assay. Closely spaced collections are important because a cell state can appear, migrate or disappear between two sampling points.
Why sampling intervals matter
The 2024 mouse prenatal atlas sampled from E8 through birth at intervals of two to six hours, producing a time-resolved view rather than a few widely separated snapshots (Nature mouse prenatal atlas). MELA sampled mouse embryos from E7.5 to E10.0 at half-day intervals, a schedule designed to capture early lineage decisions while embryos are changing quickly (MELA atlas).

E8 in a mouse is not the same biological moment as a particular human gestational week. A comparison must state the species, tissue and developmental window before comparing cell populations.
Embryo-to-embryo variation
Researchers use multiple embryos at each stage to distinguish a reproducible developmental pattern from an individual specimen’s variation or a technical artifact. The number of embryos is therefore part of an atlas’s evidence, not a footnote. Sampling many cells from one embryo can provide depth but does not automatically replace biological replication across embryos.

Step 2: measure what individual cells are doing
Single-cell RNA sequencing (scRNA-seq) and single-nucleus RNA sequencing (snRNA-seq) measure transcripts across thousands or millions of cells or nuclei. The output is commonly represented as a cell-by-gene matrix: rows are profiled cells or nuclei, columns are genes, and each value reflects measured RNA abundance after quality-control and normalization steps.
From expression profiles to cell states
Analysts first remove low-quality profiles and technical outliers, then use dimensionality reduction and clustering to group cells with similar expression patterns. Developmental biologists annotate those groups using marker genes, known anatomy and comparisons with earlier or later stages. A cluster can represent a mature population, a progenitor or a short-lived transition; it should not automatically be called a fixed cell type.
The Tool Desk
Outbyte Driver Updater FREEScan for outdated or missing drivers - takes under a minuteDriver Scan →Outbyte PC Repair FREEClear out junk files and repair common Windows errorsFree Scan →One measure of scale comes from the mouse prenatal atlas: 11,441,407 nuclei from 74 mouse embryos spanning E8 to postnatal day 0 (birth) were profiled (Nature mouse prenatal atlas). The count describes that study’s nuclei and sampling design, not a universal benchmark for every atlas.
Cells versus nuclei
Single-nucleus assays can include tissues that are difficult to dissociate intact, while single-cell assays retain whole-cell measurements when the tissue and protocol permit. The choice affects which transcripts are captured and which cell populations survive preparation. Consequently, two atlases with similar cell counts may differ in sensitivity and coverage because one counted nuclei and the other counted whole cells.
Step 3: add physical location
Gene-expression profiles lose anatomical coordinates when tissue is dissociated. Spatial transcriptomics addresses that problem by measuring transcripts in positions or regions of an intact section. Imaging-based methods can add morphology and, in some experiments, directly visualize labeled cells. These approaches preserve physical context that a conventional cell-by-gene matrix cannot provide.

Direct spatial measurements
In a 2025 mouse study, researchers profiled 285 serial sections from six E7.5–E8.0 embryos and used space-informed integration to reconstruct whole embryos across sections (Cell, “Digital reconstruction of full embryos during early mouse organogenesis”). Serial sections provide overlapping anatomical slices that can be aligned into a three-dimensional reconstruction, although sectioning, registration and tissue damage introduce their own uncertainties.

The human embryonic hindlimb atlas assembled anatomically continuous spatial samples and mapped cell profiles across a sagittal hindlimb section. It analysed 125,955 captured cells and identified 67 clusters for that dataset and analysis (Nature human embryonic limb atlas). The 67-cluster count is not a universal number of human limb cell types.
Inferred positions are different from observed positions
When a study has rich single-cell data but limited spatial measurements, computational tools can project cell profiles onto a spatial reference. The mouse prenatal atlas used Tangram-based placement of selected single-cell profiles using a separate spatial reference (Nature mouse prenatal atlas). Such a coordinate is an inference supported by expression similarity and the reference map, not a direct observation of that individual cell’s location.
When reading a figure, check its legend for words such as “mapped,” “projected” or “inferred.” A directly measured spatial spot, an imaged labeled cell and a computationally assigned coordinate should not be presented as equivalent evidence.
Step 4: record ancestry when lineage is the question
Transcriptomic similarity can suggest that two cells share a developmental program, but it does not by itself prove that one descended from the other. Lineage-tracing systems address ancestry by installing heritable marks as cells divide. Descendant cells inherit those marks, which researchers later read alongside gene-expression data.

How lineage records become a tree
Researchers induce or activate a recording system at a defined developmental window, collect embryos later, sequence or image the inherited marks and reconstruct relationships with computational algorithms. The resulting tree is constrained by how often marks are written, whether they are retained, sequencing quality and the ability to distinguish independent events.
MELA reports resolving roughly 75% of cell divisions across more than 1.5 million cells from 16 mouse embryos in its 2026 preprint (MELA preprint). That percentage applies to the reported system and experiment; it is not a universal success rate for lineage tracing.
What lineage data can and cannot establish
A recorded shared mark can support a common ancestor, while the absence of a shared mark may reflect incomplete recording rather than proof of unrelated origins. Lineage resolution also depends on when recording began and how densely divisions were captured. For that reason, lineage trees should be read together with the experiment’s coverage and reconstruction methods.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Step 5: integrate time, state, space and ancestry
Integration turns separate measurements into a developmental atlas. Analysts align stages, correct batch effects, match cell states across experiments and connect molecular clusters to anatomical regions. They may use reference mapping, trajectory algorithms, spatial registration and lineage-aware models.
Quick wins for a faster PC:
Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Repair Windows errors before they cause bigger problemsFix Now →What the integrated atlas can answer
- When a progenitor population first becomes detectable.
- Which gene programs accompany a transition into a differentiated state.
- Where a population is located in a tissue or reconstructed embryo.
- Which developmental paths are consistent with observed expression and recorded ancestry.
- Which features are conserved or divergent between mouse and human samples.
These are different levels of inference. A trajectory calculated from expression profiles is not the same as a directly observed migration path, and a projected location is not the same as a position measured in the original tissue.

How to compare two embryo maps without overstating either one
- Check species and tissue. A mouse whole-embryo atlas and a human limb atlas answer different biological questions.
- Check developmental coverage. Record the first and last stage and the spacing between samples.
- Count biological specimens, not only profiles. Note the number of embryos as well as cells or nuclei.
- Identify the modality. Distinguish scRNA-seq, snRNA-seq, spatial transcriptomics, imaging and lineage recording.
- Separate measured from inferred location. Look for a spatial assay or imaging experiment versus computational projection onto a reference.
- Check ancestry evidence. A lineage tree requires a recording system; expression similarity alone is not lineage proof.
- Read cluster definitions carefully. Cluster counts depend on analysis choices and should not be treated as fixed biological totals.
- Inspect cross-species claims. The human hindlimb study directly compared mouse and human limb profiles and reported substantial homology, but that does not establish equivalence for every organ or stage.
Why mouse and human atlases are used together
Mouse embryos permit controlled staging, genetic recording and dense experimental sampling that are difficult to obtain in human development. Human tissue atlases test whether those mouse-derived programs translate to our species and reveal human-specific timing or anatomy. The human hindlimb study provides a direct limb comparison, while its result should not be generalized automatically to other organs.
Public resources can help readers inspect atlas data and anatomical context. The Janelia Mouse Atlas is one such reference resource (Janelia Mouse Atlas). It should be used with the originating study’s species, stage and measurement definitions.
Limits that matter when interpreting a “complete” map
- Sampling is discrete. Even two-hour intervals are snapshots between continuous developmental events.
- Dissociation changes representation. Fragile cells may be lost, and nuclei-based assays do not capture exactly the same RNA content as whole-cell assays.
- Clusters are model-dependent. Different resolution settings or annotations can split or merge the same population.
- Spatial data have resolution limits. A spot or section may contain multiple cells, and serial-section registration can introduce positional error.
- Computational placement is probabilistic. A projected cell location inherits uncertainty from the reference and the matching algorithm.
- Lineage recording is incomplete. The approximately 75% division-resolution figure belongs to the reported MELA experiment, not to lineage tracing in general.
- Cross-species translation is conditional. Conserved expression programs support homology hypotheses, not blanket identity of developmental processes.
What “every cell” means in practice
“Every cell” is best understood as an ambition to sample and model cellular diversity at high resolution, not a claim that one experiment watched every cell continuously. A modern atlas combines millions of molecular profiles, spatial references and, where possible, inherited lineage marks. The strongest conclusions are those supported by more than one layer—for example, a marker program detected in single-cell data, located in tissue by spatial measurement and connected to descendants by a lineage record.
When a paper presents a cell-by-cell map, ask three questions: What was directly measured? What was inferred? Which embryos, stages and tissues were actually included? Those checks reveal whether a colorful atlas is a molecular catalog, an anatomical reconstruction, a lineage map or an integration of all three.
