Proteomics can show which proteins change in abundance after cells are treated with a molecular glue or PROTAC, helping researchers find candidate effects beyond the intended target. But a changed protein is not automatically a directly bound protein or a direct degrader substrate: researchers need follow-up evidence to connect the observation to the compound’s degradation mechanism.
What proteomics can reveal about degrader selectivity
Targeted protein degradation is designed to reduce the amount of a chosen protein by bringing it into contact with cellular degradation machinery. A degrader’s effects, however, are not necessarily limited to the protein its designers intended to remove. It may promote degradation of other proteins, and treatment may also lead to downstream changes in protein abundance.

Proteomics gives researchers a broad view of those protein-level consequences. In mass-spectrometry-based profiling, researchers compare treated cells with matched control samples and measure proteins across the system. The resulting profile can show whether the intended target decreased, whether other proteins changed, and which changes merit further investigation.
This is valuable because a selectivity assessment based only on the intended binding partner can miss effects elsewhere in the cell. A broad profile can flag unexpected candidates, but it is a map of observed changes—not, by itself, a complete explanation of why each change occurred.

How molecular glues and PROTACs promote degradation
Both molecular glues and PROTACs promote degradation by inducing or stabilizing an interaction between a protein of interest and cellular degradation machinery, commonly an E3 ubiquitin ligase. That interaction can lead to ubiquitination of the protein and its subsequent degradation by the proteasome.
PROTACs use two linked binding components
A PROTAC is bifunctional: one ligand binds the protein of interest, another recruits an E3 ligase, and a linker connects the two. The molecule therefore has distinct components for engaging the target and recruiting the degradation machinery.
Molecular glues promote a new interaction
A molecular glue is generally monovalent. Rather than using two linked ligands, it promotes or stabilizes a new interaction between an E3 ligase and a target protein. The two approaches differ in molecular architecture, even though both can bring a protein into proximity with degradation machinery.

How do proteomics identify off-target effects of PROTACs?
A typical abundance-profiling comparison starts with treated samples and matched controls. Researchers use mass-spectrometry-based proteomics to assess protein abundance across the samples, then examine proteins whose levels decreased or otherwise changed after treatment. The intended target is one important part of the profile; unexpected changes can become candidate off-target effects or candidate neosubstrates for follow-up.
- Define the comparison. Select a cell system and compare compound-treated samples with matched controls. The interpretation applies to the conditions tested; results can depend on the cell model, dose, exposure time, assay sensitivity, and analysis design.
- Measure protein-level outcomes. Use mass-spectrometry-based profiling to evaluate the abundance of proteins in the treated and control samples. This broad measurement can assess degradation of the intended target while also surveying other proteins.
- Identify changed proteins. Examine proteins whose abundance decreased or otherwise changed after treatment. A change is an observation under those conditions, not yet proof that the compound bound the protein or caused its direct degradation.
- Prioritize candidates for follow-up. Consider which changes are consistent with the proposed degradation mechanism, and investigate them using evidence that addresses the compound’s engagement, induced interaction, or dependence on the relevant degradation machinery.
The profile’s value is its breadth: researchers can discover effects they did not choose in advance to measure. Its limitation is interpretive. A candidate signal may reflect direct degradation, an indirect pathway change, altered protein synthesis, a stress response, or another secondary effect. The abundance measurement does not distinguish those explanations on its own.
What different proteomics approaches can tell researchers
“Proteomics” can refer to approaches that answer different questions. Global abundance profiling, chemical proteomics, activity-based protein profiling, and interaction-focused approaches can complement one another, but their findings should not be treated as interchangeable.

| Approach | Primary question | What it contributes | Interpretive limit |
|---|---|---|---|
| Mass-spectrometry-based abundance profiling | Which protein levels change after treatment? | A broad protein-level view that can assess intended-target degradation and reveal candidate off-target effects or unexpected neosubstrates. | A changed abundance does not establish direct binding or direct degradation. |
| Chemical proteomics, including activity-based protein profiling | Which compound interactions or protein activity states can be detected? | Complementary information about reactive small-molecule interactions, compound engagement, or functional protein states. | Engagement or activity evidence addresses a different question from a global measurement of protein abundance. |
| Interaction-focused approaches | Which protein interactions or proximity changes may be involved? | Evidence that can help investigate induced proximity between a target and degradation machinery. | An interaction observation alone does not establish the full chain of events leading to degradation. |
No single profiling platform is established as best for every degrader. The useful choice depends on the question: whether researchers need to survey protein-level changes, investigate compound engagement or activity, or examine induced interactions. Cell model, treatment dose and time, assay sensitivity, controls, and orthogonal mechanism tests all shape how informative a result is.

How can researchers tell what else a molecular glue degrades?
Quantitative proteomics can help identify proteins beyond the intended target whose abundance changes after treatment with a molecular glue. One example is (S)-ACE-OH: quantitative proteomics identified NUP98 and other nuclear pore proteins as neosubstrates associated with TRIM21. The finding illustrates how broad profiling can uncover a set of candidate proteins associated with a glue’s cellular effects, rather than restricting attention to one expected target.
The proteomic observations were paired with CRISPR screening that implicated TRIM21. That additional evidence helped connect the compound phenotype to the ligase and the observed neosubstrates. The example is useful not because every molecular glue will affect the same proteins, but because it shows the difference between finding abundance changes and building a mechanism for them.
The reported proteins are findings in that particular example, not a universal list of molecular-glue off-targets. Degrader effects depend on the compound and experimental context, so researchers need to profile and validate each case rather than extrapolate a candidate list from another glue.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minuteWhen is a changed protein a direct degrader substrate?
Researchers should separate three levels of claim. Keeping them distinct prevents an abundance result from being presented as a proven molecular mechanism.

- Observed change: a protein’s abundance changed under the tested treatment conditions. This is what an abundance profile directly establishes.
- Candidate degrader effect: the change is consistent with degradation when considered alongside the profile and controls. It is a reason to investigate the protein, not a conclusion that direct degradation has been demonstrated.
- Mechanistically supported substrate: additional evidence connects the change to the compound’s degradation mechanism, such as evidence implicating the relevant ligase or supporting the proposed induced interaction.
Protein abundance can change for several reasons. A compound may directly promote degradation, but treatment may instead alter a pathway, affect protein synthesis, trigger a stress response, or produce another secondary effect. A researcher therefore needs evidence tied to the proposed mechanism before describing a changed protein as a direct substrate.
Orthogonal evidence is valuable because different methods address different parts of the explanation. Abundance profiling asks what changed; chemical proteomics may inform compound engagement or protein activity; interaction-focused methods may help investigate proximity; and a genetic screen can implicate cellular machinery. Together, such evidence can support a stronger mechanistic interpretation than any one abundance measurement alone.

Keep the experimental context attached to the result
A profile describes a response in a particular cell model under particular treatment conditions. Dose, exposure time, assay sensitivity, and analysis design can affect which changes are detectable and how the results should be read. A finding in one system should not be described as a universal property of the compound without evidence across other relevant contexts.

Read unexpected changes as candidates, not verdicts
A broad survey is designed to expose proteins researchers may not have anticipated. That makes it a discovery tool, but also means an unexpected change needs interpretation. Its direction and magnitude do not alone reveal whether the protein was directly engaged, recruited to an E3 ligase, degraded, or affected indirectly.

Match each claim to the evidence that supports it
Use abundance profiling to say that protein levels changed. Use candidate language when the pattern is consistent with a degrader effect but the mechanism remains unresolved. Reserve a direct-substrate claim for cases with additional evidence that ties the protein’s change to the compound’s degradation mechanism. This wording keeps the conclusion useful without overstating what a proteomic profile can establish.
What proteomics can—and cannot—establish
Mass-spectrometry-based proteomics can provide a broad view of how a cell’s protein abundances respond to a molecular glue or PROTAC, including changes beyond the intended target. Chemical proteomics and activity-based methods can contribute related but distinct information about interactions or protein activity, while interaction-focused approaches can help examine induced proximity.
The central distinction is between a protein that changed and a protein shown to be directly degraded by the compound. Proteomics can identify the candidates that make that question visible; mechanistic follow-up is what supports the stronger conclusion.
