Patterned X-ray imaging can recover a three-dimensional chemical or structural map without measuring every voxel separately. Instead of focusing a beam on one point at a time, the instrument projects a translated probe, coded aperture, random mask or other known pattern. Each exposure mixes signal from many locations. A reconstruction algorithm uses the measured signal, the exact pattern and a physical model of diffraction, transmission or fluorescence to infer the volume that produced it.
This is a form of computational multiplexing, not a way to obtain information from nothing. Fewer exposures are possible because one measurement carries information about many locations and because overlap, sparsity, angular consistency and learned priors constrain the unknown object. The trade-off is greater sensitivity to calibration errors, photon noise, model assumptions and reconstruction artifacts.

What patterned X-ray imaging measures
In a conventional raster scan, a focused probe visits positions one by one. The detector records a signal associated with each position, and a three-dimensional scan repeats that process over depth or rotation angle. Patterned methods replace the one-position-at-a-time measurement with a known illumination code.

The code may be a translated coherent probe, a coded absorbing aperture, a random mask or a projected structured pattern. Let the unknown object be represented by a three-dimensional distribution of density, composition or complex transmission. For pattern p, the detector records a measurement that can be written conceptually as yp = F(O, Pp) + noise, where O is the object, Pp is the known pattern and F is the forward model for propagation, diffraction, transmission or fluorescence. Reconstruction adjusts O until simulated measurements agree with the recorded data.

Because each patterned exposure illuminates or selects many sample locations, the number of exposures can be smaller than the number of voxels in the final volume. The inverse problem remains solvable only when the measurements contain enough independent coding and the object obeys useful constraints.
Multiplexing in one exposure
A structured pattern spreads information from multiple locations across detector pixels or across the measured intensity. A single exposure therefore acts like several coupled observations rather than one isolated point sample. Changing the pattern changes the mixing, producing a set of independent equations for the same unknown volume.
Why the detector signal is not automatically a chemical map
Patterning controls how information is mixed; it does not by itself determine what physical property is measured. X-ray fluorescence (XRF) or energy-resolved signals can identify elements and estimate their distributions. Ptychography primarily retrieves complex transmission, phase and electron-density-related structure. Structural contrast from ptychography is not automatically an elemental identification.

The instrument first calibrates the illumination pattern, sample position, detector geometry, X-ray energy and timing. The reconstruction then applies a forward model that predicts the detector data for a trial volume. An optimizer or iterative solver changes the volume to reduce disagreement between predicted and measured data while enforcing physical constraints.
Overlap and phase retrieval in ptychography
Ptychography records diffraction patterns from many overlapping probe positions. The overlap means adjacent measurements share part of the same object, supplying redundancy that helps recover the phase missing from an intensity-only diffraction measurement. A review of ptychographic X-ray computed tomography explains that overlapping probes make the phase problem tractable and that multislice ptychography can recover depth information. Angular views can then combine the recovered complex projections into a volume, potentially reducing the number of angles required for tomography.

Ptychographic X-ray computed tomography therefore has two scan dimensions: translated probe positions and sample or beam rotation for angular diversity. A joint reconstruction can fit all positions and angles to one volume rather than reconstructing every projection independently and combining the results afterward.
Fluorescence inversion with structured illumination
In nanoscale chemical imaging with structured X-ray illumination (NxSCI), a full-field transmission X-ray microscope projects changing patterns while an XRF detector records an integrated signal. The measured fluorescence from each pattern is a weighted sum of contributions from many locations. The known pattern-to-signal relationship provides the coding needed to estimate where each fluorescent element is located.
NxSCI uses a generative reconstruction model to estimate the chemical map. The method was demonstrated on a battery containing mixed cathode materials and was designed to avoid nanoscale focusing and raster scanning. Its chemical specificity comes from the fluorescence energies; the structured illumination supplies multiplexing and the reconstruction supplies the spatial inversion.
Coded-aperture dark-field imaging
Coded-aperture dark-field X-ray microscopy moves an absorbing pattern so that it casts a known silhouette through a crystalline grain. Detector pixels measure linear combinations of diffracting elements selected by the aperture. Inversion of those measurements recovers the grain’s three-dimensional structure.
The published method describes depth resolution along the diffraction axis without sample rotation or rastering. That is a different route to 3D information from ptycho-tomography: the aperture motion and diffraction geometry encode depth directly, while ptycho-tomography generally obtains depth by combining multiple angular views.

Why fewer measurements can be enough
Several constraints work together. No single one guarantees a correct reconstruction, and aggressive undersampling can create plausible-looking but wrong features.
- Multiplexing: each patterned exposure combines information from many spatial locations.
- Redundancy and overlap: overlapping ptychographic probes constrain phase retrieval because neighboring measurements share object regions.
- Sparsity or compressibility: a composition that occupies only a small fraction of the volume, or is nearly piecewise uniform, can be represented with fewer effective degrees of freedom than its voxel count.
- Joint 3D inversion: fitting all patterns and angles directly to one volume avoids independently reconstructing every projection, which can reduce redundant intermediate data.
- Learned regularization: a deep network or generative model can supply a prior that stabilizes a severely undersampled inversion, especially when the object resembles the examples or distributions used to establish that prior.
These constraints explain why a volume can contain more voxels than the number of exposures. They do not violate information limits: the result depends on pattern diversity, signal-to-noise ratio, model accuracy and how well the assumed prior matches the specimen.

How a patterned experiment is designed
- Define the target contrast. Decide whether the objective is elemental composition, phase, electron density, strain, crystallinity or another property. Select XRF, transmission, coherent diffraction or dark-field detection accordingly.
- Choose the pattern and geometry. Specify a translated probe, coded aperture, random mask or projected pattern. The pattern must be known accurately at the sample, not merely at the source or mask.
- Plan diversity. Vary pattern position, orientation, energy, probe position or angle enough to avoid nearly duplicate measurements. Ptychography requires sufficient probe overlap; tomography requires angular diversity unless the geometry encodes depth directly.
- Calibrate the forward model. Measure detector response, beam intensity, aperture transmission, pattern registration, sample-to-detector distance, stage motion and energy calibration. Include background and dark counts in the model.
- Acquire multiplexed data. Record the detector image or integrated fluorescence for every pattern and, where applicable, every angle. Monitor drift and radiation damage during acquisition rather than assuming the sample remains unchanged.
- Estimate the volume. Use a physics-based iterative solver, compressed-sensing objective, generative model or a hybrid. Fit all relevant measurements jointly when the computation and memory budget permit.
- Validate against held-out information. Reconstruct with a subset of patterns, vary the regularization strength and compare independent angles, energies or detector regions. Check whether features persist when the assumed prior is changed.
The last step matters because a reconstruction can look sharp while containing model-driven detail. Resolution should be reported with the measurement conditions and validation method, not inferred from voxel size alone.
Can XRF or ptychography replace point-by-point tomography?
They can reduce or, in some geometries, eliminate point-by-point scanning, but neither is a universal replacement. The choice depends on the required contrast, specimen size, allowable dose, available angular motion and computational resources.
| Method | Primary contrast | How 3D information is encoded | Where measurements are saved | Main burden |
|---|---|---|---|---|
| Raster XRF tomography | Element-specific fluorescence | Focused spot measurements over positions and angles | Directly sampled points | Large number of exposures and potentially long acquisition. |
| Structured-illumination XRF (NxSCI and related methods) | Element-specific fluorescence | Changing full-field patterns mix locations; inversion estimates the chemical map | Many locations per exposure | Pattern calibration, photon statistics and model dependence. |
| Ptychographic X-ray imaging | Complex transmission, phase and electron-density-related structure | Overlapping probe positions recover phase; angular views provide tomography | Overlapping diffraction patterns | Probe-position and angular scans plus heavy computation. |
| Coded-aperture dark-field microscopy | Diffraction from crystalline features | Moving aperture silhouettes encode depth along the diffraction axis | Diffracting elements selected by the coded pattern | Accurate aperture and diffraction modeling; applicability depends on crystalline samples. |
If the question is “where is element X?”, an energy-sensitive fluorescence measurement is required. If the question is “what is the nanoscale structure or phase,” ptychography may be more appropriate, but elemental identity cannot be assumed from a phase image. Some experiments can combine modalities, yet that increases calibration and reconstruction complexity.

Resolution, field of view and throughput trade-offs
Nanoscale ptychography can deliver very high spatial resolution, but the number of probe positions and diffraction patterns grows with the area and volume covered. A large specimen can therefore become computationally and experimentally expensive even when each local reconstruction is efficient.
Full-field structured illumination exposes a larger area at once and can avoid nanoscale focusing. That improves throughput for suitable samples, but the detector integrates signal from many locations. The inversion may be poorly conditioned, and each voxel can receive fewer photons than it would in a dedicated point measurement. A nominally smaller exposure count does not automatically mean better signal-to-noise ratio or lower dose per useful chemical estimate.
Fewer patterns can reduce total irradiation and stage motion, but multiplexed exposures may require enough photons to distinguish mixed contributions. Dose reduction is therefore an experimental result to measure, not a guaranteed consequence of patterning.
Failure modes and how to diagnose them
Artifacts after aggressive undersampling
The RAPID study warns that severe data reduction can produce artifacts and loss of fidelity. If thin lines become disconnected, low-contrast regions disappear or repeated pattern-like structures appear, increase pattern diversity or angular coverage before increasing network complexity. Test reconstructions at several sampling levels to identify the point where fidelity degrades.
Incorrect pattern registration
A small mismatch between the assumed and actual pattern position can be interpreted as object structure. Calibrate mask or probe translations at the sample plane, estimate stage backlash and include registration parameters in refinement when possible.
Best Value
Drift and radiation damage
Drift breaks the assumption that every exposure observes the same object. Damage changes composition or density during the scan. Track fiducial features, interleave reference exposures and compare early and late measurements. If the object evolves, a static-volume reconstruction is no longer the right model.
Poor conditioning and photon noise
Patterns that illuminate almost the same combinations of locations provide little independent information. Design codes with diverse spatial frequencies and monitor detector dynamic range. Background subtraction, dead-time correction and uncertainty weighting should match the detector and fluorescence line being used.
Prior-induced hallucination or bias
Sparsity penalties and generative networks can suppress real uncommon features or insert structures favored by the prior. Reconstruct with different regularization strengths, mask out regions with weak data support and report uncertainty or sensitivity to the prior. A visually clean output is not evidence that every feature was measured.

RAPID and the APT work both highlight that ptycho-tomographic algorithms remain computationally intensive for large volumes. Memory, distributed processing, checkpointing and reproducible parameter files are part of the experiment. Plan reconstruction time alongside beamtime; reducing acquisition does not necessarily reduce total project time if inversion dominates.
How to report a credible measurement reduction
State the baseline explicitly: raster positions, angular views, exposures, detector frames or another count. Report the number of patterns and angles actually used, the volume size, voxel dimensions, photon statistics, dose estimate, reconstruction model and validation procedure. A “43-fold reduction” should be attributed to the 2026 direct XRF ghost-tomography preprint’s 2.8-million-voxel experiment, not presented as a universal factor.
Likewise, distinguish physical resolution from sampling pitch, and distinguish a one-time acquisition from a repeatable beamline throughput. Include failure cases or regions where the reconstruction is uncertain. These details let readers compare methods without treating an experiment-specific result as a promise for every specimen.
What this means for choosing a method
- Choose structured-illumination XRF when elemental or chemical maps are the primary output and a full-field, multiplexed measurement can provide adequate fluorescence counts.
- Choose ptychography when phase-sensitive nanoscale structure is central and the specimen can tolerate probe-position scans, angular views and substantial computation.
- Consider coded-aperture dark-field imaging for crystalline grains when avoiding sample rotation is important and diffraction contrast supplies the needed information.
- Retain conventional tomography or raster measurements when the object is highly complex, poorly characterized, rapidly changing or unlike the assumptions used by the compressive reconstruction.
Patterned X-ray imaging is best understood as a redesign of the measurement and inference pipeline. It shifts effort from collecting one direct sample per location to designing informative codes, calibrating them precisely and solving a constrained inverse problem. When those conditions hold, the method can turn a prohibitively large scan into a feasible experiment while preserving chemical or structural information.
