How Obsidian, Joplin, and Standard Notes Compare: Storage, Sync, Encryption, and Workflow

By Freedom251 Team · · 12 min read

The practical choice is not simply which app is open source. Choose Obsidian when you want ordinary local files and the freedom to select how they sync; choose Joplin when you want an open-source notebook with several sync destinations and optional end-to-end encryption; choose Standard Notes when an encrypted, account-centered workflow and client-side privacy matter more than direct access to a folder of Markdown files.

Joplin and Standard Notes publish source code. The reviewed Obsidian documentation establishes local file storage and optional sync, but does not establish that Obsidian itself is open source. That distinction matters less than the way each app stores data, synchronizes it, encrypts it, and lets you leave.

The short answer

All three applications can be used for serious notes, but they optimize for different kinds of control:

  • Obsidian: a file-centered vault. Notes remain files on your device, and you can choose among multiple synchronization methods instead of buying the vendor’s service. Obsidian Sync is optional.
  • Joplin: a free, open-source notes and to-do application that lets you choose services such as Nextcloud, Dropbox, OneDrive, or Joplin Cloud for synchronization. It supports end-to-end encryption across its applications.
  • Standard Notes: an account-centered application built around client-side encryption. Its published specification says the server cannot decrypt encrypted account data, and its application and server source code are public.

The best fit depends on where you want the source of truth to live: in a folder you control, in a notebook database synchronized through a provider you select, or in an encrypted account designed to hide content from the service operator.

What open source means in this comparison

Open source is a property of the software’s source code and license, not a guarantee about file formats, privacy defaults, or ease of migration. The official material reviewed for this comparison supports the description of Joplin and Standard Notes as publishing source code. It does not establish the same status for Obsidian, so it would be inaccurate to call all three open-source applications.

Source availability also does not answer practical questions by itself. An open-source client may still use a hosted service, store data in an application-managed format, or require a paid plan for convenience. Conversely, a file-based application can give you excellent portability even when its source-availability status is different. Evaluate the complete data path rather than treating the label as a verdict.

Storage and portability: files versus managed data

Obsidian keeps the center of gravity in your file system

An Obsidian vault is a folder of files. That design makes the storage location visible: you can inspect the folder with your operating system, copy it to another disk, include it in a normal backup job, or open its Markdown files with another editor. Attachments and configuration files can travel with the vault, although another application may not reproduce every extension or layout feature.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Because the vault is local, you can use Obsidian without subscribing to its synchronization service. The official sync guidance describes multiple ways to synchronize a vault, so the product does not force one hosted destination. This flexibility is valuable if you already operate a file-sync service, use a local network, or prefer to move files manually.

Joplin organizes notes inside an application data model

Joplin presents notes, notebooks, to-dos, tags, and attachments as a coherent notebook system rather than as a folder of individually edited Markdown documents. That can make everyday organization clearer, especially when you want notebook hierarchy, task items, and synchronized attachments in one interface.

The trade-off is that portability depends more on Joplin’s export and import formats. Before relying on it for years of records, export a representative sample containing formatted text, checklists, links, images, files, tags, and nested notebooks. A successful export of plain notes does not prove that every attachment or application-specific feature will translate perfectly elsewhere.

Standard Notes prioritizes an encrypted account

Standard Notes stores account data in an encrypted workflow designed so that the service cannot read or decrypt encrypted content. This is convenient when you want the same account and note set on multiple devices without managing a folder yourself.

Account-centered storage changes the migration question. You should understand the available export formats and maintain your own backups rather than assuming that a hosted account is a substitute for an independent copy. Standard Notes documents both encrypted and decrypted backups. A decrypted backup can be opened outside the application, but it is also readable by anyone who obtains that file, so treat it like sensitive plaintext.

Synchronization: who operates the path between devices?

Obsidian lets you assemble the sync model

With Obsidian, you can leave the vault local and synchronize it through a method documented by the product, or subscribe to Obsidian Sync. This is useful for readers who want to choose a provider, keep a self-managed copy, or separate the note editor from the synchronization service.

More choice also means more responsibility. Two-way synchronization of the same vault through overlapping tools can create conflicts or duplicate files. Pick one primary method for each vault, define which devices may edit it, and test conflict handling with a disposable vault before putting irreplaceable notes at risk.

Joplin offers several destinations

Joplin’s official overview lists Nextcloud, Dropbox, OneDrive, and Joplin Cloud among its synchronization options. You can therefore choose between a service you already use, a self-hosted destination, and Joplin’s hosted offering, subject to each service’s account, storage, and availability requirements.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Choice of destination does not necessarily mean an instant first sync. Joplin’s end-to-end-encryption documentation warns that the initial encrypted synchronization can take longer because data must be encrypted and sent again. Plan the first run when the device has a stable connection, and do not assume that a slow first sync indicates data loss.

Standard Notes makes synchronization part of the account

Standard Notes is designed around signing into an encrypted account on each device. That reduces the number of synchronization components you have to configure, but it also places more of the workflow in the service’s account system. If the service is unavailable, your account credentials are lost, or you have not kept a backup, access can be more difficult than opening a local folder.

For any account-based notes system, record recovery information in a secure password manager or another protected location. Test signing in on a second device before making the account your only copy.

Encryption and privacy: what is protected, and where?

Obsidian Sync has two remote-encryption choices

Obsidian’s security documentation distinguishes end-to-end encryption from standard encryption for synchronized remote vaults. New remote vaults default to end-to-end encryption, under which Obsidian says it cannot access the remote vault. Standard encryption uses a key managed by Obsidian.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The setting applies to the remote vault, not the local vault. A local copy remains subject to your device’s login security, disk encryption, backups, malware exposure, and anyone who can read the vault directory. Selecting end-to-end encryption for Sync therefore does not by itself encrypt the files sitting on your laptop or phone.

Joplin supports end-to-end encryption with a setup cost

Joplin’s documentation says all of its applications support end-to-end encryption. Enabling it protects synchronized notebook data from the service or storage provider being able to read the encrypted payload, but it does not remove the need to protect each device and any exported files.

The practical cost is most visible during the first encrypted sync, which may take longer because existing data has to be encrypted and transmitted again. Keep the application open until synchronization completes, confirm that a second device can decrypt the notes, and preserve the encryption credentials or recovery information required by your setup.

Standard Notes encrypts before the server can read the data

Standard Notes’ published encryption specification describes client-side encryption for account data and states that the server cannot read or decrypt the encrypted content. In this model, the device performs the encryption and decryption, while the service stores ciphertext.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Client-side encryption makes account recovery and backups especially important. An encrypted backup is safer to store remotely but may require the application and appropriate credentials to restore. A decrypted export is easier to inspect or migrate, yet anyone with access to it can read the notes. Keep decrypted exports short-lived, protect them with operating-system permissions or disk encryption, and delete temporary copies securely.

Editing and organization workflow

Choose Obsidian for a file-and-link knowledge base

Obsidian’s file-based vault suits readers who think in linked documents, want Markdown as the durable underlying format, and are comfortable choosing extensions or synchronization tools. The key benefit is the separation between the editor and the files: you can reorganize folders, inspect text, and build your own backup routine without waiting for a hosted account.

  • 【Audio Recording】 Records audio simultaneously while you write, allowing you to sync your notes with the corresponding audio for context. and Clicking on the notes allows you to locate and play back the corresponding audio content.

The same flexibility requires discipline. Document which extensions your vault relies on, keep a plain-Markdown fallback for critical material, and avoid making a proprietary extension the only place a decision or record exists.

Choose Joplin for notebooks, to-dos, and attachments in one app

Joplin’s notes-and-to-dos orientation is a natural fit for project notebooks, research collections, and personal task lists that need synchronized attachments. Its notebook hierarchy and tagging can be easier for users who prefer an explicit tree over a folder-plus-link system.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When evaluating a Joplin workflow, test the features you actually use rather than judging a simple text note. Include an image, a PDF, a checklist, a link to another note, and a nested notebook in your trial export and on a second device.

Choose Standard Notes for encrypted, multi-editor accounts

Standard Notes documents plain-text, rich-text, Markdown, spreadsheet, and code editors. Some of the derived editors are based on third-party projects and may be licensed rather than maintained directly by Standard Notes, so check the current editor documentation if a particular format or editor is central to your work.

This range allows one encrypted account to cover quick text, formatted documents, tabular information, and code snippets. Confirm which editors and limits are included in the plan you intend to use; the homepage advertises a free tier with unlimited notes and devices as well as paid plans, but current plan boundaries should be checked before you commit to a paid workflow.

Migration and backup: a safe way to change apps

  1. Inventory your data. Count notes, notebooks or folders, attachments, tags, internal links, checklists, code blocks, tables, and any templates or extensions.
  2. Make two independent backups. Keep one copy offline or on a separate device. For encrypted applications, retain an encrypted backup and document the recovery credentials needed to restore it.
  3. Export a representative sample. Include a short note, a long note, an image, a document attachment, a checklist, a table, internal links, and a note with unusual characters.
  4. Import into the destination application. Work in a test account or empty vault first. Do not overwrite the original collection while you are still checking results.
  5. Verify content and links. Open attachments, follow internal links, inspect formatting, check dates and tags, and compare note counts with the inventory.
  6. Test synchronization. Make a small edit on one device, wait for completion, then verify it on another. For encrypted sync, confirm that the second device can decrypt older and newly edited notes.
  7. Keep the original until acceptance. Only remove the old app or delete the source data after you have restored a backup and confirmed that the destination meets your needs.

Costs and service commitments

All three products can be evaluated without treating a subscription as the definition of the app. The recurring cost usually buys convenience, hosted synchronization, or additional account features rather than the basic ability to write a note.

Which app fits your priorities?

Pick Obsidian if file ownership is your first requirement

  • You want notes in a normal folder that you can copy, inspect, and back up independently.
  • You prefer Markdown and linked documents over a server-defined notebook database.
  • You are willing to select, configure, and troubleshoot your own synchronization method.
  • You understand that remote Sync encryption does not encrypt the local vault.

Pick Joplin if destination choice and an open-source notebook matter most

  • You want a free, open-source notes and to-do application.
  • You want to choose among services such as Nextcloud, Dropbox, OneDrive, or Joplin Cloud.
  • You need notebooks, tags, tasks, and attachments in one structured interface.
  • You accept that enabling end-to-end encryption can make the first synchronization slower.

Pick Standard Notes if an encrypted account is the preferred abstraction

  • You want client-side encryption designed so the server cannot decrypt your account data.
  • You prefer signing into an account on each device over managing a synchronized folder.
  • You need a choice of plain-text, rich-text, Markdown, spreadsheet, and code editors.
  • You will maintain recovery information and handle decrypted exports as sensitive plaintext.

Setup checklist for a reliable first week

  1. Define the source of truth. Decide whether it is a local vault, a Joplin notebook synchronized to one destination, or a Standard Notes account.
  2. Enable device protection. Use a strong device passcode, operating-system updates, and full-disk encryption where available. Application-level sync encryption is not a replacement for these controls.
  3. Configure one synchronization path. Avoid running multiple two-way sync tools against the same Obsidian vault, and finish the initial encrypted Joplin synchronization before making large edits.
  4. Test recovery. Restore a backup or sign in on a second device, then open old notes and attachments. A backup that has never been restored is only an assumption.
  5. Record limitations. Note which editors, extensions, attachments, and links are essential so that a future migration test can check them explicitly.

Common failure modes and fixes

A local vault is exposed despite encrypted sync

Cause: Obsidian’s remote-vault encryption setting was mistaken for local-device encryption.

Fix: Enable operating-system disk encryption, protect the user account, restrict backup access, and keep the vault directory away from shared or unmanaged devices.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Joplin’s first encrypted sync appears stuck

Cause: Existing data must be encrypted and sent again, so the first run can take longer than an unencrypted synchronization.

Fix: Use a stable connection, leave the application running, check available storage, and verify completion on another device before repeating the operation.

An exported note looks correct but its attachments or links do not

Cause: Text formatting, embedded files, and application-specific links may use different representations between products.

Fix: Repeat the migration with a representative sample, open every attachment, follow internal links, and retain the original backup until the destination passes the test.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

A decrypted Standard Notes backup is treated like an ordinary file

Cause: Decryption makes a backup convenient to inspect but removes the protection that prevents casual reading.

Fix: Store it only on protected storage, limit access, avoid leaving temporary copies in download folders, and delete it when the migration or inspection is complete.

Bottom line

Use Obsidian for maximum control over ordinary files and synchronization choices. Use Joplin for an open-source notebook and to-do workflow with several sync destinations, accepting the setup and first-sync cost of end-to-end encryption. Use Standard Notes for an account-centered experience whose defining feature is client-side encryption and a server that cannot decrypt protected content. None is universally best: the right decision follows the storage model, recovery plan, and level of synchronization control you are prepared to maintain.
