Email threading is the way a mail service groups separate messages into one conversation view. A reply is still an individual message with its own unique identity; the conversation is only a display and retrieval relationship built from headers such as Message-ID, In-Reply-To and References, plus rules chosen by the mail provider. If a reply seems to have vanished, it is often attached to another branch, collapsed, filed in another view or left unthreaded because its references were missing—not necessarily deleted.
What an email thread actually is
An email thread is not a single file or a permanent container on the mail server. It is a grouping that a mail client constructs while listing related messages. Every message remains independently stored, searchable and identifiable.

RFC 5322 defines the identity of an individual message: “The "Message-ID:" field contains a single unique message identifier.” (RFC 5322, section 3.6.4). That ID belongs to one particular message version. It does not identify the whole discussion, and two messages in one conversation should not share it.

The receiving system reads those links and may combine them with the subject, participants, dates, folders and provider-specific conversation IDs to decide how the messages should appear together. Because the decision is made separately by each service, the same exchange can look like one thread in one mailbox and several conversations in another.

How reply headers build the relationship
Message-ID: the identity of one message
The original sender’s message normally has a globally unique Message-ID. A reply receives a new Message-ID; it is not a new version of the parent. This distinction matters when you search, export, archive or troubleshoot a message: finding the parent’s ID does not prove that the reply is present, and finding a reply’s ID does not reveal how a particular app will display it.
In-Reply-To: the immediate parent
A reply can carry an In-Reply-To header containing the parent message’s ID. It tells software which specific message the sender answered, even when several messages have the same visible subject.
References: the earlier chain
A reply can also carry a References header containing the IDs of earlier messages in the exchange. A later reply normally points to its immediate parent in In-Reply-To and carries forward the chain in References. This lets software reconstruct a sequence even when the newest message arrives after a delay or through a different server.

The visible subject is therefore only one clue. Two messages can display the same subject and still be separate conversations if their identifiers do not connect; conversely, a client may keep related messages together after a subject changes if it has another way to recognize the relationship.
Why different mail systems show different threads
The Internet standards describe message headers, not one universal conversation screen. Each provider decides how to interpret valid and invalid references and how to combine protocol data with its own database.

The IMAP behavior is specified in RFC 5256. Gmail documents its API-level rule in Manage threads. That page also documents methods for listing and retrieving messages in a thread; it does not claim that every mail application has the same internal implementation.

How a reply can seem to disappear
It is in a different branch
A conversation can branch when people reply to different earlier messages. One person may answer the newest message while another answers an older message. A client that preserves those parent links can display two branches inside one conversation, or split them into separate conversations. Nylas illustrates this branching pattern in its developer guide (How to reply to an email thread). The exact arrangement depends on the provider.

If an integration strips headers, rewrites them incorrectly or creates a reply from a fresh compose window, the receiving system may have no valid parent reference. Under the RFC 5256 REFERENCES algorithm, invalid or absent References can leave no usable chain; a valid In-Reply-To may provide a fallback in the circumstances defined by that algorithm. The message can still be delivered and searchable while appearing as a new conversation.
The subject changed
Some systems use subject matching as one input. Gmail’s API specifically requires a matching Subject when inserting a message into an existing thread. A person who edits the subject, removes a reply prefix or uses an automation that generates a new subject may therefore see a separate conversation in that system. Other clients may apply different rules.

The message is in another folder or view
Archiving, filtering, spam detection, trash, focused inbox categories and shared-mailbox rules can move a message out of the view you are checking. A thread may show only the messages currently in that folder, while the missing reply remains elsewhere in the account. Folder names and category features vary, so use the equivalent controls provided by your service.
The conversation is collapsed
Many interfaces show one summary row for several messages. The newest item may be below an expand control, grouped under an older date, or hidden in a branch that is not currently open. A search result can also open the conversation at the parent rather than at the matching reply, making the reply appear absent until you expand the entire exchange.

A practical sequence for finding the reply
- Search the whole mailbox. Search for the sender’s address and a distinctive phrase from the reply, not only the conversation subject. Include archived or “All Mail” results when your service offers that scope.
- Try subject variants. Search the subject with its reply prefix and without it. If the sender changed the subject, search a short phrase from the original subject and a phrase from the new one separately.
- Check every holding area. Inspect Spam, Trash, Archive or All Mail, filtered folders, shared-mailbox folders and alternate inbox tabs. Also review rules or filters that might automatically label, move or forward messages.
- Open likely conversations completely. Expand collapsed messages and branches. Compare participants, recipients and timestamps; a reply sent to a different recipient list can be present in the account but absent from the view of the original thread.
- Look for a separate conversation. Search the sender and date without relying on the subject. A message with broken or absent references may be displayed as a standalone item even though its text clearly answers an earlier email.
- Inspect the original headers if needed. Use the client’s “show original,” “view source” or full-header option, if available. Record the reply’s
Message-ID,In-Reply-To,ReferencesandSubject, then compare them with the expected parent’s values. Treat this as diagnosis: changing a header after delivery usually cannot force a provider to rebuild its stored conversation. - Escalate integration problems. If the reply came from a ticketing system, mailing script or other automation, ask its administrator whether it preserved the original identifiers and reference chain. For a Gmail API integration, verify the documented thread ID, standards-compliant reply headers and matching subject before the message is inserted.
Reading the headers without misinterpreting them
- A different
Message-IDis expected. Every reply should have its own ID; that difference alone is not an error. In-Reply-Toshould identify the message answered. If it points to an unrelated message, the reply can attach to the wrong branch.Referencesshould contain a usable chain. Missing, truncated or syntactically invalid IDs reduce the information available to a threading algorithm.- The subject is supporting evidence, not proof. Matching subjects can occur in unrelated conversations, and changed subjects can break grouping in systems that require a match.
- Headers do not reveal every provider rule. A service may use internal conversation IDs, indexing decisions, folder state or anti-abuse processing in addition to the standards-defined fields.
Do not edit or delete a message merely because its headers look unfamiliar. Save the original message or source first, and share the complete header set only with an administrator or support team you trust; headers can contain addresses, routing details and other private information.
What senders and integration authors can do
Preserve the original identifiers
A reply-generating system should copy the parent’s message ID into In-Reply-To and carry the valid earlier chain in References. It should generate a new Message-ID for the reply rather than reusing the parent’s value. Stripping angle brackets, inserting line breaks incorrectly or copying a display subject in place of an ID can make the chain unusable.
Keep the subject stable when the target system requires it
If the destination is a Gmail API thread, send the same subject expected by that thread and provide the thread ID together with compliant reply headers, as required by Google’s documentation. For other services, consult their current integration rules rather than assuming Gmail’s behavior applies.
Test across more than one mailbox
A message that threads correctly in the sender’s account may appear separately in the recipient’s account. Test with the actual transport path, including forwarding, mailing lists, help-desk relays and mobile clients, because each hop can alter headers or subject lines.
What “missing” means in practice
There are three different outcomes that users commonly describe as a missing reply:

Threading explains presentation and association; it cannot establish delivery by itself. If a message is absent from every search scope and folder, investigate transport and retention separately instead of assuming a threading error.
The key takeaway
Email threading is a convenience layer over independent messages. The standards-defined IDs and reply headers give software evidence about which message answers which, while each provider decides how to turn that evidence into a conversation view. Start with mailbox-wide search, folders and expanded branches. Only then inspect the headers, and interpret them as diagnostic clues rather than a guarantee that one application can repair another application’s thread.
