Scientists identify excitations in one molecule by measuring how it responds to a controlled input—usually light or tunneling electrons—and then matching the energy-dependent signal to electronic transitions, molecular vibrations, or combined vibronic transitions. Optical absorption, fluorescence and excitation spectra are suited to optically active molecules; Raman and infrared measurements reveal vibrational motion; and scanning tunneling microscopy (STM) with spectroscopy can probe electronic states and vibrations of molecules adsorbed on a conducting surface.
No instrument normally displays an abstract energy level directly. Instead, each technique produces evidence—a photon energy, a conductance feature, a time trace or a spatially localized signal—that is interpreted with molecular models and checked against alternative explanations.

What “excitation” means in a molecule
An excitation is a molecule in a higher-energy state than its lowest-energy configuration. The word can describe different physical changes, so the first step is to identify what has changed.

An electronic excitation moves the molecule from one electronic state to another. The nuclei may initially remain close to their original positions while the electrons occupy a different distribution. Optical photons can supply the required energy, and the molecule may later return to a lower state by emitting light or by transferring energy to its surroundings.

Vibrational excitation
A vibrational excitation changes how the atoms move relative to one another: bonds stretch, bend, twist or move in collective normal modes. These motions have lower energies than many electronic transitions and are detected by vibrational spectroscopy or by energy lost from tunneling electrons.
Vibronic excitation
A vibronic transition combines an electronic change with a change in vibrational level. Consequently, an optical spectrum can contain a progression or fine structure rather than one isolated line. Reading that structure helps scientists separate the electronic transition from the molecular vibrations coupled to it.
Because an excitation is inferred from a measured response, scientists ask two questions together: what energy does the signal represent, and which molecular motion or electronic transition can produce that signal under the experimental conditions?
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesThe basic measurement logic
Single-molecule experiments follow a common logic even when the instruments look very different:
- Prepare and locate one molecule. The molecule may be isolated in an optical experiment or adsorbed on a conducting surface for an STM experiment. Optical microscopy can verify that the detected light comes from an individual molecule.
- Supply a controlled range of energy. Researchers scan photon energy, tune a laser, vary a voltage between an STM tip and a surface, or use a broadband source.
- Record the response. The detector measures emitted or scattered photons, infrared absorption, tunneling current, or the voltage dependence of that current.
- Convert the response into a spectrum or map. Peaks, shoulders, line shapes, time dependence and spatial variation provide the clues used for assignment.
- Test the assignment. Calculated transition energies, isotope substitution, polarization or orientation dependence, and changes caused by the environment help distinguish competing explanations.
This approach explains why a spectrum is evidence for an excitation rather than a photograph of an energy level. The measured feature is tied to a transition that the instrument can couple to; states that are dark, broadened or forbidden under those conditions may be absent from the trace.
How optical spectroscopy identifies electronic and vibronic states
Single-molecule optical methods measure the molecule’s interaction with photons. The principal measurements are absorption, fluorescence emission and fluorescence excitation.
Absorption spectroscopy
In absorption, the molecule takes up photons over a range of energies. Peaks indicate photon energies that connect the initial state to allowed final states. Their positions provide the first estimate of an electronic transition, while the detailed pattern can reveal vibrational levels superimposed on that electronic change.

Fluorescence emission
After excitation, a molecule can emit a photon as it relaxes. The emission spectrum reports the energies of those radiative transitions and can show vibrational structure in the final state. Comparing excitation and emission spectra helps identify which electronic state was reached and how the molecule relaxes before emitting.
Fluorescence-excitation spectroscopy
Here the excitation laser is scanned while fluorescence is monitored. A rise in fluorescence marks an excitation energy that efficiently reaches a bright state. Because the detector follows one molecule’s fluorescence, the method can separate molecules that would be mixed together in a bulk sample.
Microscopy, time and frequency information
Optical microscopy supplies the spatial localization needed to work with an individual molecule. Time-resolved measurements show how quickly fluorescence appears, decays or fluctuates, while frequency-resolved spectra show the energies of the transitions. Together they can reveal dynamics that a single steady-state intensity value would hide.
Optical measurements can also determine the orientation of a transition dipole. The polarization and direction of emitted or absorbed light change with the dipole’s orientation, providing information about how the electronic transition is aligned in the laboratory or relative to a surface.

How Raman and infrared measurements identify molecular vibrations
Raman scattering and mid-infrared absorption are vibrational probes. They do not simply report that a molecule is “excited”; they provide signatures of particular atomic motions.
Raman scattering
In Raman spectroscopy, incident light is scattered with a slightly different energy. The energy shift corresponds to a vibrational mode. Bond stretches, bends and other normal motions produce characteristic shifts, so a set of Raman features acts as a structural and energetic fingerprint.
A single molecule scatters very little light. Enhancement strategies and carefully chosen sample configurations can increase the signal enough to isolate one molecule, but the observed intensity and which modes are prominent depend on the enhancement mechanism and the local environment. A strong line is therefore not automatically the most important vibration in the isolated molecule.

Mid-infrared absorption
Infrared photons can be absorbed when their electric field couples to a vibrational motion. The resulting absorption bands identify modes that are infrared-active. Raman and infrared selection rules differ, so using both can reveal complementary motions and reduce ambiguity in structural assignments.
What a vibrational assignment requires
Scientists compare measured vibrational energies and line patterns with molecular calculations, known spectra or controlled perturbations. A mode assignment is stronger when several features—energy, relative intensity, polarization or isotope shift—change as expected together.
How STM and STS probe electronic structure at a surface
A scanning tunneling microscope brings a sharp conducting tip close to a conducting surface and measures the tunneling current while scanning. The current changes with position, allowing atomic-scale imaging of the surface and any adsorbed molecule.
Scanning tunneling spectroscopy
Scanning tunneling spectroscopy (STS) adds a voltage sweep at a selected position. Recording tunneling current as a function of voltage, and analyzing its voltage dependence, gives a local measure of electronic structure. Features in the spectrum can be associated with molecular electronic states, resonances or the coupling between the molecule and the substrate.
STS is local rather than an optical average: the tip can probe different parts of one molecule and create a spatial map of where an electronic state has weight. The experiment requires a suitable conducting surface and a stable scanning-probe arrangement, so it is not interchangeable with free-space optical spectroscopy.
Why an STM image is not an excitation spectrum
An STM topograph primarily maps tunneling probability and apparent surface structure. It can show where a molecule is and how its shape appears at a chosen bias, but the image alone does not identify every electronic or vibrational excitation. Electronic spectroscopy and inelastic measurements add the energy information needed for assignments.
How STM-IETS detects vibrations one molecule at a time
Inelastic electron tunneling spectroscopy (STM-IETS) uses the tunneling electrons themselves as an energy probe. Most electrons tunnel elastically, retaining their energy. When the applied bias supplies at least the energy of a molecular vibration, an additional inelastic channel opens: an electron transfers energy to the molecule and tunnels with less energy.

Reading the conductance feature
The opening of that channel produces a change in conductance at a characteristic bias. Scientists examine these conductance features and compare their energies with calculated or expected vibrational modes. Measuring at different positions can show how strongly a particular mode couples to the tip and to the substrate.
Surface and selection effects
STM-IETS is inherently surface-sensitive. The molecule’s bonding geometry, electronic coupling and interaction with the metallic substrate can broaden, shift or suppress a vibrational feature. Instrument geometry and symmetry also impose selection effects: a mode may exist but couple too weakly to produce a visible signal. Therefore, a missing peak is not proof that the corresponding vibration is absent.

Assignments are made by combining several independent clues rather than matching one peak by eye.
Match the energy and pattern
The measured transition or vibrational energy is compared with molecular models and with the pattern of neighboring features. Electronic spectra are interpreted for electronic and vibronic structure; Raman, infrared and IETS features are interpreted for vibrational modes. The complete pattern is more diagnostic than one isolated line.
Change the molecule deliberately
Isotope substitution is a direct test for a vibrational assignment. In the example discussed in a review of single-molecule IETS, replacing hydrogen with the heavier isotope deuterium changes the energy of a C–H-related vibration. A feature that shifts as predicted is strong evidence that the mode involves that bond. Electronic transitions and unrelated vibrations should respond differently.
Change the excitation conditions
Researchers vary laser wavelength, polarization, tip position, bias and temperature or compare different adsorption geometries when practical. A feature that appears only under a resonant optical condition, for example, may indicate selective coupling to a particular excited state rather than a universal property of the molecule.
Use resonance-enhanced selectivity carefully
A 2024 arXiv preprint reported a demonstration in which laser excitation was tuned to a vibronic resonance in deprotonated phthalocyanine molecules. On an STM platform, the resonant condition enhanced Raman response from selected vibrations. This is evidence that resonance can provide extra selectivity in a specialized setup; it should not be treated as a routine capability for every molecule or instrument.
Best Value
Account for broadening and hidden modes
Coupling to a metallic substrate, finite excited-state lifetimes and environmental fluctuations can broaden spectral lines until nearby features overlap. Selection rules can also make a mode weak. Scientists therefore distinguish “not detected under these conditions” from “does not exist.”
What each method can and cannot establish
| Method | Measured signal | Best evidence | Experimental context |
|---|---|---|---|
| Single-molecule optical spectroscopy | Absorption, fluorescence emission or fluorescence intensity versus photon energy | Electronic transitions, vibronic structure and time-dependent optical behavior | Combines optical spectra with microscopy; visibility depends on the molecule and its environment |
| Raman spectroscopy | Energy-shifted (inelastically scattered) light | Vibrational modes and structural or energetic changes | Single-molecule sensitivity depends on enhancement and sample configuration |
| Mid-infrared spectroscopy | Infrared absorption by molecular vibrations | Infrared-active vibrational modes | Selection rules and configuration determine which modes are visible |
| STM and STS | Tunneling current and its dependence on voltage and position | Local electronic structure at a surface | Requires a conducting surface and a stable scanning probe |
| STM-IETS | Inelastic tunneling conductance features | Vibrational energies of an adsorbed single molecule | Substrate coupling, tip geometry and selection effects influence the spectrum |
The methods target different excitations and measure different signals. Optical techniques read photons; STM-based techniques read tunneling current. Optical microscopy localizes an emitter, whereas STM supplies direct spatial access to a surface-bound molecule. No universal ranking makes one method best for every molecule.
How can you tell which energy state a molecule is in?
You infer the state from the transition that prepared it and from the signal recorded afterward. A fluorescence-excitation peak indicates an optical route into a state that emits; an emission line identifies a radiative relaxation; an STS feature indicates local electronic structure at a particular voltage; and a Raman, infrared or IETS feature identifies a vibrational energy transfer. Time-resolved optical data can further distinguish short-lived and longer-lived populations.

How do scientists measure vibrations in one molecule?
For an optically addressable molecule, they use Raman or infrared spectroscopy and improve the signal with an appropriate enhancement or optical configuration. For a molecule adsorbed on a conducting surface, they can use STM-IETS, scanning the bias and locating conductance changes when electrons lose energy to vibrations. In either case, they assign modes by comparing the measured energies and patterns with models and by testing predictions such as isotope shifts.
The most reliable identification combines complementary measurements: an optical spectrum can establish electronic or vibronic structure, while Raman, infrared or IETS data identify the accompanying molecular motions. Agreement across methods is more informative than treating any one spectrum as a complete, context-free fingerprint.
Practical limitations to keep in view
- Signal visibility: A transition must couple to the chosen probe. Dark electronic states and weakly coupled vibrations may not appear.
- Environmental shifts: A substrate, nearby charges, solvent or local fields can change energies and broaden lines.
- Surface specificity: STM, STS and STM-IETS require an adsorbed molecule on a conducting surface and report properties of that molecule–surface system.
- Overlapping features: Broadening can merge transitions, making a single peak consistent with more than one assignment.
- Method-specific selection rules: Optical, Raman, infrared and tunneling measurements favor different transitions and molecular orientations.
Scientists address these limitations by combining spatial, spectral and time information, changing controlled conditions, and validating assignments with isotope substitution or resonance behavior. The result is a defensible identification of the excitations that the experiment can actually couple to—not a claim that every possible state has been observed.
