Deep-sea clams can live without sunlight because bacteria in their gills make food from chemical energy. In the best-studied clam partnerships, sulfur-oxidizing bacteria use reduced sulfur compounds such as hydrogen sulfide, oxygen and carbon dioxide to build organic biomass. The clam supplies a protected home and access to the right fluids; it then obtains nutrition from bacterial cells and products. The clam is not performing this conversion itself—the bacteria are the microscopic food producers.
The basic idea: a bacterial food factory in the gills
At hydrothermal vents and cold seeps, seawater or pore water can contain reduced chemicals, including sulfide, that carry potential energy. Nearby seawater usually contains oxygen. Where those fluids meet, sulfur-oxidizing bacteria can harvest energy by transferring electrons from the reduced sulfur compound to an oxidant such as oxygen. They use the released energy to fix inorganic carbon, principally carbon dioxide, into organic molecules that form bacterial biomass. This process is chemosynthesis, more precisely chemoautotrophic carbon fixation, because chemical reactions replace sunlight as the energy source. The broad biology of these partnerships is reviewed in “Life in the Dark: Phylogenetic and Physiological Diversity of Chemosynthetic Symbioses” (2021).

A clam associated with these bacteria is therefore a host for a living chemical-processing system. Its tissues help position the symbionts where sulfide, oxygen and carbon dioxide can be obtained at useful rates. The bacteria make carbon-rich material; the clam receives nutrition from that production, including by digesting some symbiont cells in documented chemosynthetic partnerships. The exact transfer arrangement differs among host species, so it is safer to describe the relationship as a range of host–symbiont exchanges rather than one universal feeding mechanism.
What the bacteria need
Chemosynthesis does not mean that any chemical can be turned into food under any conditions. The partners need several ingredients at the same time, and their habitat must deliver them to the bacterial cells.

| Ingredient | Role in the partnership | Where it comes from |
|---|---|---|
| Reduced sulfur compound | Energy source. In the clam examples discussed here, sulfur-oxidizing bacteria use compounds such as sulfide. | Hydrothermal fluids, seep sediments and other chemically reduced environments. |
| Oxygen | Electron acceptor for oxidation of the reduced compound; its availability controls where the reaction can proceed. | Oxygenated seawater mixing with vent or seep fluids. |
| Carbon dioxide | Inorganic carbon source that bacteria fix into organic compounds and cell material. | Dissolved carbon in seawater and surrounding fluids. |
| Suitable transport and habitat | Brings the reactants together while keeping the bacteria attached to or inside the host. | Clam gills, surrounding water flow and sediment–water interfaces. |
The concentrations and timing of these ingredients vary sharply. A vent fluid may be rich in reduced chemicals but poor in oxygen until it mixes with seawater. A seep can supply sulfide through sediment while oxygen enters from above. The most productive zone is often the interface where the two chemical regimes overlap, not the undiluted vent fluid itself.
How a clam gets food from chemistry, step by step
- A geological process supplies reduced chemicals. Hydrothermal systems circulate seawater through hot rock and return chemically altered fluids. Cold seeps release reduced compounds from sediments. The precise mixture depends on local geology, temperature and sediment chemistry. An ecological synthesis from the U.S. Minerals Management Service describes these vent and seep settings and their animal communities in detail: Chemosynthetic Ecosystems Study Literature Review and Data Synthesis.
- Seawater supplies oxygen and inorganic carbon. Oxygenated seawater penetrates or mixes into the reduced fluid. Dissolved carbon dioxide supplies the carbon atoms that will become sugars, amino-acid precursors, lipids and other cellular material. Without an oxidant and a carbon source, a sulfide-using bacterium cannot sustain this style of production.
- Gill-associated bacteria contact the substrates. In vesicomyid clams, sulfur-oxidizing symbionts occupy specialized gill tissue. The gill is an efficient exchange surface because water and dissolved chemicals pass across it, while the host can maintain a dense population of bacterial partners. The bivalve-symbiosis review in Proceedings of the Royal Society B documents sulfur-oxidizing bacteria in clam gill cells, including gill epithelial cells.
- The bacteria oxidize the reduced sulfur compound. Oxidation releases usable energy for bacterial metabolism. The clam does not need sunlight, and it is not directly burning sulfide into a meal; the bacterial cells perform the energy-harvesting reactions.
- The bacteria fix carbon. Using that chemical energy, the symbionts convert inorganic carbon into organic biomass. This is the key nutritional conversion: carbon that was dissolved as carbon dioxide becomes part of living bacterial material.
- The host receives bacterial production. Depending on the association, the clam can absorb dissolved products, receive compounds released by living symbionts, digest a portion of the bacterial population, or use more than one route. The evidence supports nutritional dependence on symbiont production in the clam examples here, but not one identical transfer pathway for every species.
Why the gills are the crucial interface
Ordinary bivalve gills already move water, trap particles and exchange gases. In chemosynthetic clams they also function as a microbial habitat. Symbionts are located in host cells or closely associated gill tissues, where the host can regulate exposure to the chemical gradients that power bacterial metabolism. A position too deep in reduced fluid would deprive the bacteria of oxygen; a position too far into oxygenated water would deprive them of sulfide. Gill structure and circulation help keep the partners near the narrow zone where both are available.
The host also contributes more than physical shelter. It pumps and processes water, transports dissolved compounds and provides tissue nutrients. In return, bacterial carbon supports host maintenance, growth and reproduction. This division of labor explains why a clam can thrive where suspended organic particles—the usual food of many bivalves—are scarce.

Where these clams live
| Habitat | Chemical setting | Why it can support clams with symbionts |
|---|---|---|
| Hydrothermal vent | Hot, reduced fluids emerge from the seafloor and mix with cold, oxygenated seawater. | The mixing boundary supplies reduced sulfur, oxygen and dissolved carbon in close proximity. |
| Cold seep | Reduced compounds move upward through sediments at comparatively low temperatures. | Sulfide can meet oxygen near the sediment–water interface, creating a persistent reaction zone. |
| Other reducing interfaces | Local sediment or groundwater chemistry creates gradients between reduced and oxygenated water. | Any stable interface that delivers the required substrates can support chemosynthetic microbes and their hosts. |
These habitats are dark, but darkness is not the same as a lack of energy. Their energy enters through geological and chemical processes rather than photosynthesis. The abundance of clams at a particular site depends on fluid flow, sulfide supply, oxygen penetration, temperature and the ability of the host to keep its symbionts in the productive zone.
Examples that show the partnership in practice
Calyptogena at hydrothermal vents
Calyptogena is a useful genus-level example of vesicomyid clams associated with chemosynthetic ecosystems. The federal ecosystem synthesis names Calyptogena magnifica among the animals of the Rose Garden hydrothermal vent community. That example identifies a host in a vent community; it should not be read as a universal depth, population size or metabolic specification for every Calyptogena species.
Calyptogena okutanii and sulfur-oxidizing symbionts
A 2016 study of Calyptogena okutanii reported that the clam’s survival depends on organic carbon produced by symbiotic sulfur-oxidizing autotrophic bacteria located in gill epithelial cells. Researchers maintained the species for an extended period in an artificial chemosynthetic aquarium with a hydrogen-sulfide supply system and tracked changes in symbiont abundance, elemental sulfur and mucus. The study is summarized by PubMed at Long-term Cultivation of the Deep-Sea Clam Calyptogena okutanii. Laboratory cultivation does not reproduce every feature of an ocean vent, but it demonstrates that the host–bacterium system can be sustained when its chemical requirements are supplied.

Do all deep-sea bivalves use the same chemistry?
No. The clam examples here center on sulfur-oxidizing bacteria, but chemosynthetic symbioses across bivalves include other metabolisms. The 2021 review describes both sulfur- and methane-oxidizing symbionts in some deep-sea mussels, including Bathymodiolus. That finding should not be transferred automatically to vesicomyid clams. A statement that “deep-sea bivalves use bacteria” is broad; a scientifically useful statement identifies the host, symbiont metabolism and chemical substrate.
When comparing two clam populations or sites, use these five questions:
- Which reduced compound is documented—sulfide, methane or another substrate?
- What geological source supplies it, and how does it reach the animal?
- How much oxygenated water reaches the symbiont-bearing tissue?
- Where exactly do the bacteria live: inside gill cells, between cells or on an external surface?
- What evidence shows how bacterial production reaches the host?
If one of those details is unknown, the comparison should say so rather than infer a species-specific difference.

Common misconceptions
“The clam turns hydrogen sulfide into food.”
That wording assigns the bacterial reaction to the animal. A more accurate description is that the clam hosts sulfur-oxidizing bacteria, and those bacteria use sulfide-derived chemical energy to fix carbon. The host benefits from the resulting biomass and metabolic products.
“Chemosynthesis is just photosynthesis without sunlight.”
Both processes make organic carbon from inorganic carbon, but their energy sources differ. Photosynthetic organisms capture photons; chemosynthetic bacteria obtain energy from oxidation–reduction reactions. The chemistry, enzymes, environmental constraints and microbial lineages are not interchangeable.
Recommended Free Tools
“Any sulfide-rich water should feed a clam.”
Excess sulfide without enough oxygen, carbon dioxide or suitable flow can be unusable or harmful. The bacteria need a balanced chemical gradient, and the clam needs a way to keep its gills in that gradient.
Best Value
“All symbiotic bivalves digest their bacteria in the same way.”
Host nutrition is diverse. Symbionts may release compounds, be consumed as cells or contribute through several routes. Evidence from one species should not be presented as the rule for every clam or mussel.
Why this partnership matters to the deep ocean
These clams turn geochemical energy into animal biomass at places where sunlight-driven food webs contribute little or nothing. Bacterial carbon can support dense communities of clams and other animals around vents and seeps, creating localized biological production in otherwise food-poor habitats. The animals also become part of larger food webs: their tissues, shells and waste provide habitat or resources for other organisms, while their activity can influence how chemicals move through the seafloor environment.
The partnership illustrates a broader principle of biology: an animal does not always need to find pre-made organic food. It can host microbes that manufacture that food from inorganic ingredients, provided the animal can deliver the microbes to an energy-rich chemical interface.

The evidence firmly supports sulfur-oxidizing symbionts in the gills of several chemosynthetic clams and supports host dependence on symbiont-derived organic carbon in the Calyptogena okutanii example. It also establishes vents and seeps as chemically structured habitats where reduced compounds meet oxygenated seawater. It does not justify assigning a single sulfur concentration, depth, bacterial species, nutritional pathway or growth rate to every deep-sea clam. Those values vary by host, site and measurement method.
A careful explanation therefore separates three levels of certainty: the general mechanism (bacterial chemical oxidation powers carbon fixation), the documented host anatomy (symbionts in clam gill tissue) and the species-level details (such as the cultivation results for C. okutanii). Keeping those levels distinct prevents a well-supported example from becoming an exaggerated rule.
The complete picture in one model
Imagine a clam positioned at the boundary between two fluids. One carries reduced sulfur from rock or sediment; the other carries oxygen and carbon dioxide from seawater. The clam’s gills host bacteria precisely at that boundary. The bacteria oxidize the reduced sulfur, capture the released energy and fix carbon into biomass. The clam supplies housing, transport and access to the gradient, then uses bacterial production as nutrition. Remove the chemical gradient and the food factory stops; remove the host and the bacteria lose their specialized habitat. The animal and its microbes function as one ecological unit, even though the chemical conversion is performed by the bacteria.
