CRISPR-based lineage tracing records cell ancestry by deliberately editing a DNA barcode while cells are alive. Cas9 and guide RNAs cut selected sites in an introduced recording construct; the cell’s variable repair outcomes become heritable sequence “scars.” Descendants inherit the scars made in their ancestors and may acquire additional ones. At a later sampling point, researchers sequence the barcode in individual cells, compare shared mutations, and use computational methods to infer a branching lineage tree. When the same cells also undergo single-cell RNA sequencing, the inferred ancestry can be related to cell type and gene-expression state.
The barcode sequence is the measurement. The lineage tree is an interpretation of that measurement, made from incomplete and potentially noisy samples. Keeping those two levels separate is essential for understanding both what the method reveals and where its conclusions remain uncertain.

What CRISPR lineage tracing actually records
CRISPR does not label ancestry automatically. A lineage-tracing experiment first supplies cells with a recording sequence: usually an array of repeated or otherwise distinct DNA target sites that can be read later. The construct is introduced into a model system along with Cas9 and guide RNAs designed to recognize those sites.

1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesDuring a defined window of Cas9 activity, cuts occur at some barcode targets. DNA repair is not perfectly uniform. A cut can be repaired with a small deletion, insertion, or other sequence change. Each edited target therefore becomes a molecular event that can be detected by sequencing. As Darren J. Burgess describes the process in Nature Reviews Genetics, “During the transient period of Cas9 activity, the barcodes are cumulatively cut and repaired in variable ways in different cells.” (Burgess, 2018)

A cell’s edited barcode is a record of editing events, not a photograph of every division. If an ancestor acquires a deletion before it divides, both daughter cells can inherit that deletion. If one daughter is edited again, its descendants carry the ancestral edit plus the newer change. Related cells are therefore expected to share some scars while differing at others.
Measured barcode versus inferred tree
Researchers directly measure nucleotide sequences from sampled cells. They then calculate which edits are shared, which are private to a subset of cells, and how compatible different groupings are with the observed pattern. A computational method turns those relationships into a tree or set of candidate trees.
- Measured: the barcode sequence, edit type, edit position, read quality, and the cell’s other measurements, such as RNA expression.
- Inferred: which cells probably share a progenitor, where branches occurred, and the order or confidence of some ancestry relationships.
- Not directly observed: every cell division, every intermediate cell, or a continuous movie of development.
This distinction matters because multiple tree structures can fit the same mutation pattern. A published tree should be read as an ancestry hypothesis supported by the sampled edits, not as an indisputable reconstruction of the entire population.

How a CRISPR recording experiment works
- Choose the model and recording design. Investigators decide which organism, tissue, developmental stage, or culture system to study and introduce a barcode array or related recording construct. The number and arrangement of target sites determine how many distinguishable edit patterns can be generated before the record becomes repetitive.
- Deliver the editing machinery. Cas9 and guide RNAs are expressed or delivered so that barcode targets are cut during a controlled period. Timing is important: editing too briefly may produce too few informative scars; editing too long can damage the recording capacity through excessive or repeated changes.
- Let descendants inherit and extend the record. Existing edits are copied when cells divide. Further Cas9 activity can add edits in descendants, creating nested patterns in which a later mutation is found only within one branch of an earlier shared mutation.
- Stop recording and sample cells. At a chosen time point, researchers isolate cells or nuclei from the tissue. The sample is inherently incomplete: some cells are lost, some barcode reads fail quality control, and intermediate ancestors may no longer be present.
- Sequence the barcode. Targeted sequencing or a combined single-cell assay reads the edited region. The analysis must distinguish a true edit from sequencing error, amplification artifacts, or an allele that was not successfully read.
- Build candidate relationships computationally. Algorithms compare shared and distinct scars, account for edit frequencies and possible recurrent changes, and score trees or clonal groupings. The output can include confidence values, unresolved branches, or several trees that are similarly plausible.
- Connect ancestry to cell identity. If barcode and transcriptome are captured from the same cell, each inferred lineage can be mapped onto cell type, gene-expression state, and differentiation markers.
What the barcode can reveal
Shared progenitors and clonal branching
Cells with a rare, identical combination of edits are more likely to have inherited that pattern from a common ancestor than to have acquired every change independently. Clusters of shared scars can therefore identify probable clones and show how a population branched. The strength of that evidence depends on edit specificity, read quality, and how often the same repair outcome occurs at the same target.

Ancestry of different cell types
Conventional single-cell RNA sequencing tells researchers what cells express now. CRISPR barcodes add evidence about where those cells came from. A mature cell type and a neighboring type may have similar expression because they occupy the same environment, yet their barcode patterns can reveal whether they descend from a shared progenitor. Conversely, cells with different current expression states may share a lineage record.
Developmental contributions in model organisms
The LINNAEUS study demonstrated simultaneous lineage tracing and cell-type identification in thousands of single cells. It combined CRISPR-edited reporter barcodes with single-cell RNA sequencing and reconstructed lineages in zebrafish larvae and in adult fish heart, liver, pancreas, and telencephalon (Spanjaard et al., 2018). These experiments illustrate the method’s central advantage: ancestry and cell identity are measured in the same experimental framework rather than inferred from separate samples.
Relationships between ancestry and cell state
Joint barcode and transcriptomic data can show whether a lineage remains restricted to one cell type, contributes to several types, or passes through a recognizable sequence of states. The result can support a proposed differentiation path, but it does not by itself prove that a molecular state is an obligate intermediate. Expression-based trajectory methods also rely on assumptions about how states change over time and may miss transient or unsampled intermediates.

Why single-cell RNA sequencing changes the interpretation
A barcode-only experiment provides ancestry information but little direct information about what each cell is doing. Single-cell RNA sequencing supplies a transcriptomic profile for the same cell, enabling researchers to annotate cell types, compare activation or differentiation states, and test whether cells in one inferred branch share a biological program.

Integration is computational rather than automatic. Methods align mutation evidence with expression evidence and can favor trees whose branches are coherent with known cell types. LinTIMaT, for example, combines CRISPR mutation and transcriptomic information to score lineage trees and address limitations of relying on mutation data alone (Zafar, Lin and Bar-Joseph, 2020).
- Barcode evidence asks: which cells share inherited edits?
- Expression evidence asks: what cell type or state does each sampled cell display?
- Integrated analysis asks: which ancestry structures best fit both kinds of evidence?
Expression data can reduce ambiguity, but it cannot restore a cell that was never sampled or prove that a missing branch followed one particular route.
Prospective, retrospective and expression-based lineage methods
CRISPR barcoding is a prospective strategy: researchers introduce a marker before the lineage unfolds and record changes as cells develop. That differs from retrospective tracing, which reads naturally arising somatic mutations as endogenous barcodes after the fact. A third family of methods infers developmental trajectories from similarities among single-cell expression profiles without an explicit heritable mark.
| Approach | Where the mark comes from | Typical readout | Main strength | Important limitation |
|---|---|---|---|---|
| CRISPR barcode tracing | Experimentally introduced DNA targets edited by Cas9 | Inherited sequence scars, optionally paired with single-cell RNA | Directly records prospective clonal relationships and can connect them to cell identity | Editing noise, saturation, missing cells and computational tree assumptions |
| Recombinase or other engineered barcodes | Experimentally introduced switches or barcode constructs | Permanent or combinatorial marker states | Can provide stable labels with different timing and targeting properties | Resolution and timing depend on the construct and delivery system |
| Retrospective somatic-mutation tracing | Naturally occurring mutations accumulated in cells | Endogenous mutation patterns | No prospective construct is required | Mutation rates, detectability and timing are not fully controlled by the experiment |
| Expression-trajectory inference | No explicit lineage barcode; computational relationship among expression states | Single-cell transcriptomes arranged along inferred paths | Can suggest state transitions in archived single-cell data | Depends on assumptions about expression similarity and temporal ordering; it does not directly measure ancestry |
Researchers also compare these approaches by scale, spatial readout, the quality and saturation of marks, the organism and developmental stage, and whether intermediate cells can be recovered. A method that performs well in a developing fish tissue may not transfer unchanged to another model, tissue, or timing scheme.

What the method cannot establish on its own
It is not a complete division-by-division record
Sampling occurs at selected times and locations. Cells can die, migrate, be missed during dissociation, or fail sequencing. The reconstructed tree therefore represents the observed cells and the relationships most consistent with their records, not every branch that existed in the tissue.
Edits can be noisy or saturated
Cas9 cutting and repair are probabilistic. Some targets may never edit, while others may edit repeatedly or generate common repair outcomes. As more sites become altered, the barcode can approach saturation: additional divisions add little new information. Saturation makes distant relationships harder to resolve and can cause unrelated cells to look more similar than they truly are.
Different trees may fit the same scars
Shared edits are informative, but they can arise independently, be misread, or be missing from one cell because of allele dropout. Algorithms must make assumptions about mutation rates, edit ordering, and the probability of recurrent outcomes. When evidence is insufficient, the responsible result is an unresolved branch or a set of alternatives rather than a confidently drawn single path.
Transcriptomes add evidence, not certainty
Cells in the same state can converge on similar expression programs, and one lineage can pass through states that are not captured at the sampling time. Integrating RNA data can improve cell-type coherence and rank candidate trees, but expression-based trajectory inference has its own assumptions and cannot recover unsampled intermediate states automatically. These limitations are discussed in reviews of genetic lineage tracing and integrated computational methods (Baron and van Oudenaarden, 2019; Zafar, Lin and Bar-Joseph, 2020).

Controls and design choices that determine resolution
Before interpreting a tree, investigators need to evaluate whether the recording system generated enough independent information and whether the sequencing data support the claimed relationships. Useful checks include:
- Editing window: measure how many targets are edited and when edits stop accumulating.
- Barcode diversity: estimate whether observed scars are rare enough to distinguish independent branches.
- Read completeness: quantify missing barcode sites, dropout and low-quality reads.
- Target behavior: identify sites with unusually high cutting rates or recurrent repair products.
- Sampling design: record which tissues, regions and developmental times were included, since unsampled compartments cannot be represented in the tree.
- Independent biological checks: compare inferred cell types and clones with known markers, anatomy or perturbation controls where available.
These checks do not turn an inferred tree into direct observation. They indicate how much confidence is justified in particular branches and whether the experiment retained enough recording capacity for the biological question.
What has been demonstrated—and what should not be implied
CRISPR lineage tracing has been demonstrated in engineered model systems, including zebrafish larvae and adult fish organs in the LINNAEUS work. Those studies show that prospective barcodes can be introduced, read in many single cells, and analyzed alongside cell-type information. They do not establish that the same prospective experimental barcoding can be performed in people. Human studies that use endogenous mutations or other observational signals are a different evidentiary and ethical context.

How to read a published CRISPR lineage tree
- Identify the mark. Check whether the study used an introduced CRISPR construct, an endogenous mutation, or an expression-only trajectory method.
- Ask when and where editing occurred. The delivery method, Cas9 activity window, organism and sampled tissues define which ancestry events could be recorded.
- Separate observations from inference. Look for the actual barcode coverage and edit patterns before accepting the drawn branches.
- Inspect uncertainty. Confidence scores, unresolved polytomies, alternative trees and sensitivity analyses reveal which relationships are robust.
- Check missingness and saturation. High dropout, recurrent edits or a nearly exhausted barcode can weaken distant or fine-scale relationships.
- Interpret RNA integration appropriately. Cell-type labels and expression programs can support an ancestry model, but they do not prove every proposed intermediate or causal differentiation step.
The practical payoff is a joint view of lineage and identity: not merely which genes a cell expresses today, and not merely which cells share a clone, but how present-day cellular states are distributed across an experimentally recorded ancestry structure.
