How Cave Sediment DNA Analysis Compares with DNA from Bones and Teeth

Short answer: DNA from a bone or tooth is tied to a particular physical specimen, while DNA from cave sediment is recovered from a mixed archaeological deposit that may contain microscopic bone or tooth fragments, feces, and other organic material. Sediment can reveal hominins and animals even when no recognizable fossil was found, but its signal is more heterogeneous and its association with a particular individual or layer must be tested carefully.

Neither source is universally “better.” The meaningful comparison depends on what was sampled, which DNA target was measured, how the material was authenticated, and whether the layer remained stratigraphically intact.

What is actually being compared?

A bone or tooth sample starts with an identifiable skeletal object. Researchers remove material from that specimen, extract DNA, and can normally associate the result with that fossil, subject to preservation quality and contamination controls. A small, well-preserved specimen may therefore provide direct evidence about one individual.

Cave sediment is different. It is the archaeological matrix around objects and features. DNA recovered from it may have originated in microscopic skeletal particles, feces or coprolites, and other organic matter deposited in the cave. A positive result means that DNA is present in the sampled deposit; it does not mean the sediment itself is a fossil or that every sequence came from one individual.

That mixed origin is also sediment’s chief advantage. A layer can contain genetic traces from a hominin or animal whose recognizable bones were never recovered. Sedimentary DNA has detected Neandertals in archaeological layers from several caves and Denisovan DNA in a layer of Denisova Cave, including contexts without an identified hominin skeletal fossil.

Comparison at a glance

Question Bone or tooth Cave sediment
What is sampled? An identified skeletal specimen, or a defined part of it. Loose sediment, or a targeted microsample from an intact sediment block.
What does a detection represent? DNA associated with that physical fossil, usually allowing specimen-level attribution. DNA present in a deposit; sources can include microscopic bone or tooth, coprolites and other organic particles.
Archaeological association Directly linked to the sampled specimen and its documented layer. Linked to a layer or microfeature, but the source organism and possible movement must be evaluated.
Spatial pattern Defined by the specimen and the portions sampled. Can vary sharply over millimetres within one block.
Potential record Usually provides evidence from remains that were found and identified. Can add species or hominin presence where no recognizable fossil was recovered.
Yield statistic available in the cited comparison 28–9,142 hominin mitochondrial-DNA fragments per milligram of bone. 34–4,490 mammalian mitochondrial-DNA fragments per milligram of sediment.
Tooth-specific range Not stated in the cited studies. Not applicable; the cited sediment figures are not a tooth comparison.

The table’s ranges come from a particular study and method, not a universal ranking. The bone values are hominin mitochondrial DNA, whereas the sediment values are mammalian mitochondrial DNA, so the categories overlap numerically but are not interchangeable measurements.

What the published yield comparison shows

Viviane Slon and colleagues compared bone and sediment from the same archaeological layers at three sites. They counted mitochondrial-DNA fragments per milligram and reported 28–9,142 hominin mtDNA fragments per milligram of bone and 34–4,490 mammalian mtDNA fragments per milligram of sediment.

The overlapping ranges demonstrate that substantial DNA can survive in sediment. They do not show that sediment always produces as much DNA as bone, or that either material will perform the same way at another cave. Preservation, sampling density, extraction chemistry, sequencing strategy, target DNA, and the amount of biological material in a sample can all change the result.

There is no separate controlled numerical range for teeth in these sources. It would therefore be misleading to place “tooth yield” beside the two reported ranges or to claim that sediment outperforms teeth. A tooth may be the best available specimen in one excavation, while sediment may be the only route to detecting a taxon that left no recoverable tooth or bone in another.

Why sediment can contain DNA without an obvious fossil

Microscopic skeletal particles

Fragments too small to recognize during excavation can enter the sediment. Their DNA may survive even though the associated particle is not catalogued as a hominin or animal fossil. This is one reason sedimentary DNA can expand a cave’s species record beyond the visible assemblage.

Feces and coprolites

Fecal material can carry DNA from the animal that produced it and, depending on the sample, DNA from material that passed through its digestive system. Coprolites are therefore potential biological particles in a sediment sample, not merely inert dirt.

Other organic matter

Plant or animal organic material and fine particles can contribute additional DNA. The relative contribution of bone, coprolite and other sources depends on the particular deposit and sample; the available studies do not justify treating every sedimentary sequence as particle-bound in the same way.

Why location inside a sediment block matters

Massilani and colleagues examined 47 resin-impregnated archaeological sediment blocks from 13 prehistoric sites. DNA was preserved in the archived blocks, but intensive microsampling at Denisova Cave showed pronounced heterogeneity over millimetres. Nearby points did not necessarily contain the same taxa or the same DNA concentration.

In one block, three nearby microsamples yielded Neandertal DNA from at least two male individuals closely related to Denisova 5, a Neandertal toe bone recovered from the same layer. The result illustrates the value of microstratigraphic sampling: genetic evidence can be connected to a very small archaeological context rather than averaged across a large quantity of undifferentiated dirt.

It also creates a sampling obligation. A single scoop can miss a concentrated particle or overrepresent one. Researchers should record the exact position and mass of each sample and avoid assuming that a bulk sediment result describes every point in the layer.

How bone, tooth and sediment workflows differ

Bone or tooth workflow

  1. Document the specimen. Record the fossil’s taxonomic identification, excavation unit, layer and physical condition before sampling.
  2. Select a suitable portion. The sampled area must balance DNA preservation with conservation of a rare specimen. The cited studies do not establish a universal rule that bone is superior to tooth or vice versa.
  3. Control contamination. Ancient-DNA laboratories use clean-room practices, extraction blanks and library-preparation negatives, then compare sequences with expected ancient-DNA damage and taxonomic signatures.
  4. Report the target and yield. State whether the result concerns mitochondrial or nuclear DNA, how much material was processed, and whether enrichment or other targeting was used.

Sediment or intact-block workflow

  1. Define the archaeological context. Record the layer, coordinates, depth, sediment characteristics and any nearby fossils or features.
  2. Choose bulk or microsampling. Bulk sediment can survey a deposit; intact blocks permit targeted sampling around visible particles and preserve a finer spatial framework.
  3. Sample densely where the question requires it. Slon and colleagues recommended dense sampling around layers of interest because DNA distribution and possible movement are site-specific.
  4. Process controls with every batch. Extraction and library negatives help identify laboratory contamination, while replication and independent checks strengthen a low-level detection.
  5. Identify taxa and authenticate age. Researchers examine diagnostic sequence positions, ancient-DNA damage patterns and the consistency of results across samples.
  6. Interpret the source. Ask whether the DNA is most plausibly associated with a microscopic bone, coprolite or another particle, and whether the layer’s physical history supports that association.

Authentication: proving that a sequence is ancient

A taxonomic match alone is not enough. Ancient-DNA studies need controls and molecular evidence that the sequence is not a modern contaminant. In the sediment study by Slon et al., none of the hominin sequences in extraction or library-preparation negative controls carried variants diagnostic of Neandertals, Denisovans or the Sima de los Huesos hominin. The authors also used diagnostic mitochondrial positions and ancient-DNA damage evidence.

The same principles apply when the starting material is a bone or tooth. A specimen’s physical identity does not remove the need for clean handling, blanks, damage assessment and sequence-level authentication. Conversely, a convincing damage pattern does not by itself prove that DNA stayed in its original archaeological position; age authentication and stratigraphic integrity are separate questions.

Stratigraphy and the possibility of DNA movement

DNA can move through a deposit in particles or in solution. Water flow, sediment disturbance, burrowing, cracks and other local processes can affect whether a sequence remains in the layer where it was deposited. The risk is not uniform across caves.

In a Chagyrskaya Cave case, Slon and colleagues found evidence consistent with little or no movement between layers. They nevertheless cautioned that local conditions must be assessed at each site and proposed dense sampling around layers of interest. Massilani and colleagues likewise found strong microscale heterogeneity in intact blocks, supporting localized preservation in the studied material. Neither result establishes that DNA never moves in cave deposits.

For a bone or tooth, movement of the specimen itself is usually easier to document than movement of free DNA, but redeposition can still affect archaeological interpretation. The layer, excavation history and specimen’s taphonomy remain part of the evidence.

How to interpret a sediment result beside a fossil result

Start with the sampled object

State whether the evidence came from an identified bone or tooth, loose sediment, or an intact block with targeted microsamples. “DNA from the cave” is too vague to support a meaningful comparison.

Match the measurement

Report the DNA type and unit together: for example, mitochondrial fragments per milligram of material. Do not compare a mitochondrial fragment count with a nuclear-DNA read count, or a mammalian sediment value with a hominin bone value, as though they were the same endpoint.

Separate detection from individual identification

A bone or tooth sequence can be tied to that specimen. Sediment can indicate that a taxon was present in a layer, but it may represent multiple individuals or a biological trace transported into the deposit. The three nearby Denisova Cave microsamples that contained DNA related to at least two male Neandertals show why a sediment signal should not automatically be described as one individual.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use archaeology and genetics together

Interpretation should combine stratigraphy, particle context, damage patterns, negative controls, replication and the possibility of translocation. A result is strongest when the molecular evidence and the physical history of the layer support the same explanation.

When each source is most useful

  • Choose a bone or tooth result when an identifiable, sufficiently preserved specimen is available and the question concerns that fossil or individual.
  • Use sedimentary DNA when visible fossils are absent, rare or too fragmentary to identify, or when the goal is to survey a layer for broader hominin and faunal presence.
  • Combine both when a cave contains a reference fossil and surrounding sediment. A fossil can provide direct specimen evidence, while sediment can test whether related or additional taxa were present elsewhere in the layer.
  • Prefer microsampling when the research question depends on fine spatial association, such as linking DNA to a particle, feature or microstratigraphic horizon.

Common mistakes to avoid

  • Calling a sediment detection a fossil or assigning it automatically to one individual.
  • Using the 28–9,142 and 34–4,490 fragment ranges as universal performance specifications.
  • Describing the sediment range as hominin-only; the cited value is mammalian mtDNA.
  • Inventing a tooth-yield number when the cited comparison provides none.
  • Assuming that DNA detected in a layer must have stayed there unchanged.
  • Ignoring millimetre-scale heterogeneity by treating one bulk sample as representative of an entire deposit.
  • Reporting a taxonomic match without negative controls, damage evidence or other authentication information.

What the evidence supports

Cave sediment DNA is a complementary record, not a replacement for bones and teeth. It can recover ancient mammalian and hominin signals from layers that lack recognizable skeletal remains, and targeted sampling can connect those signals to very small archaeological contexts. Its mixed biological sources, uneven distribution and potential for movement make interpretation more demanding than reading DNA from a single labelled fossil.

Bone and tooth DNA remain valuable because the sampled material is physically defined. Sediment becomes especially powerful when no suitable fossil exists or when researchers want to test the broader biological contents of a layer. The most defensible comparison reports the exact material, DNA target, mass-normalized measurement, controls, damage evidence and stratigraphic conditions rather than declaring one substrate the universal winner.
