Researchers build a causal case by combining evidence: a reliable association between genetic variation and a clearly measured trait; methods that narrow the signal to a candidate change; controls for shared ancestry and linked variants; and experiments showing what the change does. To claim the change was adaptive, they must also connect its effects to performance and fitness in the relevant environment. An association or a signature of selection can point to a hypothesis, but neither alone proves that a particular mutation caused a trait or was favored by natural selection.

First decide what ‘caused’ means

A genomic change can be said to cause a phenotype if changing that sequence changes the measured trait under specified conditions. A stronger historical claim is that the change contributed to the trait’s evolution in a population or lineage. An adaptive claim goes further: the change’s effects helped its carriers survive or reproduce in a particular environment, so selection favored it. These are related, but they are not interchangeable conclusions.

Researchers need to state the claim precisely before evaluating evidence. The phenotype, organism, environment, and level of explanation all matter. ‘This variant affects coat colour in these mice’ is a different claim from ‘this variant explains the coat-colour difference between two species’ or ‘this variant spread because it improved camouflage.’ Evidence supporting the first does not automatically establish the others.

Claim What evidence addresses it What that evidence does not establish by itself
A variant affects a phenotype Controlled genetic or molecular manipulation followed by measurement of the phenotype in a relevant system That the variant explains a historical difference between populations or species, or was adaptive
A variant contributed to an evolutionary difference Evidence connecting the variant to the phenotype, with population or comparative evidence consistent with its historical role That the change spread because of that phenotype
A variant was favored by selection Evidence connecting the allele to an ecologically relevant phenotype, organismal performance, and fitness through a supported mechanism That a selection signature alone identifies the causal variant or the trait through which selection acted

This distinction is central to the reviews by Barrett and Hoekstra on genetic tests of adaptation and by Dewar, Belcher, and West on comparative genomics. A study can make a strong case for one level of claim while leaving the next unresolved.

How the evidence builds from a signal to a causal explanation

1. Define and measure the phenotype

Before looking for a genetic explanation, researchers need a phenotype that can be measured consistently. A broad label such as ‘drought tolerance’ may combine several outcomes: growth, survival, or reproduction under a particular water regime. Those components can have different genetic bases. The conditions of measurement also matter: a variant may affect a trait in one environment but have little or a different effect in another.

Good phenotype mapping therefore makes clear what was observed, in which organism or population, and under what conditions. Without that foundation, even a statistically convincing genetic signal can be attached to an unclear or inconsistent outcome. It also becomes difficult to tell whether a proposed mechanism explains the trait of interest or only a related measurement.

2. Find and replicate an association

Genome-wide association studies and linkage analyses test whether genetic markers tend to occur with a phenotype more often than expected under the analysis used. A robust, replicated association gives researchers a reason to investigate a genomic region. Replication and appropriate comparisons help distinguish a real signal from a result specific to one sample or analysis.

But a marker associated with a trait may simply travel through a population alongside the causal variant. Nearby changes can be inherited together because of linkage. The marker may therefore be a signpost, not the functional change. A replicated association strengthens confidence in the signal; it does not necessarily identify the precise causal nucleotide, regulatory sequence, or structural change. Ioannidis, Thomas, and Daly’s review of association validation and refinement emphasizes that causal localization can remain difficult even after replication.

3. Narrow the candidate

Fine mapping and resequencing can help distinguish among variants in an associated region and identify independent loci. Researchers can also use functional annotations—information about where a sequence lies or what it may affect—to prioritize candidates. Such annotations guide follow-up; they are not a substitute for testing whether a candidate changes molecular function or phenotype.

Resolution matters when interpreting a result. Evidence may implicate a broad region, a gene, or a specific sequence change. Those are not equally precise findings. If several linked variants remain plausible, a study has not yet shown which one caused the effect. A useful account of the result says how far the evidence narrows the candidate rather than describing an entire associated region as a proven causal mutation.

4. Account for ancestry and relatedness

Genetic and trait observations are not always independent. Individuals may share population history, and species or genes may share features because they descend from common ancestors. If related groups resemble one another in both a genomic feature and a trait, treating each group as an independent observation can make the relationship appear more repeatable than it is.

Researchers use methods that account for population structure or, in cross-species comparisons, phylogeny-based comparative methods where appropriate. These methods help distinguish a pattern that could reflect shared descent from one consistent with repeated evolutionary change. Dewar, Belcher, and West’s 2025 review explains why comparative genomic observations need to account for shared ancestry. Cornwallis and Griffin’s 2024 overview discusses how comparative-method choices affect questions such as trait coevolution and causal ordering.

Comparative patterns can help reconstruct when traits and genomic features changed, and can generate or test hypotheses about their order. They do not amount to direct manipulation. Conclusions about which trait changed first or what caused what depend on the comparative method and its assumptions; the pattern should not be presented as equivalent to experimental evidence.

5. Test what the change does

The strongest mechanistic evidence links a specific sequence difference to a molecular effect and then to the measured phenotype. Where feasible, researchers can manipulate alternative alleles or regulatory sequences and measure the resulting molecular function and phenotype. The relevant test depends on the proposed mechanism: a candidate may affect a protein, gene regulation, or another part of the biological pathway that produces the trait.

Changing a candidate sequence and observing a phenotype difference can strengthen the case that the change affects that phenotype in the tested system. Researchers still need to interpret the result in context. A laboratory or model-system effect may not show that the same change produced a historical difference in another population, nor that it improved fitness in nature. The experimental organism, environment, and measured outcome should match the evolutionary claim as closely as possible.

For historical substitutions that cannot be observed directly, one approach is ancestral sequence reconstruction: infer an earlier sequence, then experimentally measure its properties and compare them with those of later versions. Dean and Thornton describe how combining sequence-based evolutionary inference with molecular manipulation can connect historical substitutions to biochemical processes and novel phenotypes. Such work can test a mechanistic hypothesis, but an inferred ancestral state is still a reconstruction, and a single experiment does not settle every historical question.

Showing that a change was adaptive takes another step

A variant can affect a trait without having been favored by selection because of that effect. It may have spread through population history, or its effect on the measured trait may not have changed survival or reproduction. Conversely, a selection signal can indicate that selection acted somewhere in a region or lineage without revealing the precise variant or phenotype responsible.

An adaptive explanation needs a connected chain of evidence: alternative alleles directly affect an ecologically relevant phenotype; that phenotype changes organismal performance in the environment at issue; and the performance difference connects to fitness through a supported mechanism. Fitness concerns consequences for survival or reproduction, not simply whether a trait looks useful or performs differently in an assay. Barrett and Hoekstra’s review stresses the need to connect allele effects, ecological phenotype, performance, and fitness rather than infer the links from a selection signature alone.

The environmental qualifier is essential. A phenotype can be beneficial in one setting and neutral or costly in another. A claim about adaptation should identify the environment in which the proposed advantage matters and the evidence connecting the observed effect to that setting. If the evidence establishes only a molecular or laboratory phenotype, the adaptive conclusion remains unproven.

What experimental evolution can add

In evolve-and-resequence experiments, researchers expose populations to controlled selection and sequence them to track genomic responses. Repeating the experiment across populations can reveal whether genomic changes occur consistently, helping distinguish repeatable responses from stochastic ones. The approach can nominate candidate genes and, sometimes, candidate variants.

Repeatability is informative, not conclusive. Linked or incidental variants can change along with the selected cause, and design choices or complex traits can produce false-positive candidates. A genomic response to selection does not by itself show which change caused the phenotype or the route by which it affected fitness. Functional or genetic follow-up makes the inference stronger. The 2014 review in Heredity on combining experimental evolution with sequencing discusses both the method’s value and the need to validate candidates.

How to weigh competing explanations

When multiple variants or causal stories fit the observations, compare them across the whole evidence chain rather than choosing the one with the most striking result. A candidate supported by a broad association and suggestive annotation is at an earlier stage than one whose effect has been isolated experimentally, but even a mechanistically persuasive result may not establish adaptation in the wild.

  • Statistical reliability: Was the association replicated, and does it hold in populations relevant to the claim under an appropriate analysis?
  • Resolution: Does the evidence point to a region, a gene, or a specific nucleotide, regulatory change, or structural variant?
  • Historical control: Have linkage, relatedness, and shared population history been addressed?
  • Mechanistic depth: Is the effect merely predicted, or has molecular function and phenotype been measured after a relevant perturbation?
  • Ecological relevance: Does the tested organism and environment match the evolutionary claim?
  • Fitness connection: Is a phenotype linked to performance and survival or reproduction, rather than inferred from a selection signature?

This comparison makes uncertainty legible. A study can support a likely effect while leaving the exact causal change unresolved, or demonstrate a molecular effect without showing historical contribution or adaptation. Naming the unresolved link is more accurate than treating all evidence as a single yes-or-no test.

Common reasoning errors to avoid

  • Treating association as causation: an associated marker can track a different, linked variant.
  • Treating a selection signal as a functional explanation: selection evidence does not alone identify the change or the trait through which it acted.
  • Counting related species as independent replications: shared ancestry can create similarities that are not independent evolutionary events.
  • Equating a lab effect with adaptation: a phenotype effect in an assay is not automatically an advantage in the relevant environment.
  • Overstating a candidate region: an implicated gene or interval is not necessarily a pinpointed causal change.
  • Assuming one cause for a complex trait: linked variants, effects on multiple traits, and multiple contributing loci can complicate a simple one-mutation story.

What a well-supported conclusion sounds like

The wording should match the strongest link actually established. If the evidence is an association, say that a region or marker is associated with the phenotype. If fine mapping narrows the candidates but does not resolve them, say that the candidate change remains uncertain. If manipulation demonstrates an effect, specify the system and measured outcome. Reserve a claim of adaptation for evidence that connects allele, ecological phenotype, performance, and fitness.

This is not excessive caution; it distinguishes what is observed from what is inferred. A causal evolutionary explanation is most convincing when independent kinds of evidence converge: a reliable statistical signal, a well-resolved candidate, evolutionary analyses that account for relatedness and linkage, a mechanism demonstrated by experiment, and—if adaptation is claimed—a supported route from phenotype to fitness.
