How Businesses Can Organize GST Returns, Invoices, and Evidence for an Audit

An audit-ready GST record is a traceable chain: a figure in a filed return leads to a ledger entry, then to the invoice or other source document, the relevant portal statement, and proof of payment or adjustment. Indian businesses should retain complete accounts for each GST registration, preserve the statutory audit trail, and use a consistent period-based filing system so a reviewer can retrieve that chain without reconstructing it from scattered email, paper and spreadsheets.

This guide covers the central GST recordkeeping baseline in India. State and Union Territory GST laws are generally aligned, but a business should check current notifications, portal instructions and its own facts before relying on a particular treatment.

What an audit-ready GST file must prove

A filed return is an output, not the complete accounting record. Section 35 of the Central Goods and Services Tax Act requires accounts and records covering production or manufacture, inward and outward supplies, stock, input tax credit (ITC) availed, output tax payable and paid, and other prescribed particulars. The CGST Rules add the documents that explain those entries.

For every material number, your file should let another person answer five questions:

  1. Which return, period and GST registration does the number belong to?
  2. Which ledger, sub-ledger or stock record produced it?
  3. Which invoice, bill, note, voucher, import document or delivery record supports it?
  4. Which portal statement or e-invoice record corroborates it, where relevant?
  5. What payment, reversal, amendment or explanation resolves any difference?

That chain is the practical meaning of “organized” records. It also makes it easier to respond when an authorized officer examines books, documents, computers, programs or software during audit, scrutiny, verification or other checks under the Act.

Read the statutory baseline in the CGST Act published by CBIC and the detailed Accounts and Records Rules.

Which GST records and evidence to retain

Build the record set around the transaction lifecycle, not around whichever files happen to be easiest to download.

Record area Evidence to retain How it connects to a return
Outward supplies Tax invoices, bills of supply, credit notes, debit notes, export or other applicable supply records, and delivery evidence where relevant Supports outward-supply values, tax liability, amendments and the figures reported in GSTR-1 and other applicable returns
Inward supplies and ITC Supplier invoices and debit notes, import documents where relevant, receipt evidence, GSTR-2B download and the reconciliation showing the treatment of differences Supports eligible ITC, timing decisions, reversals and the ITC reported in the return
Movement and delivery Delivery challans, e-way bills and related transport or receipt evidence Explains movement of goods and the relationship between a supply document and physical delivery
Payments and adjustments Receipt and payment vouchers, tax challans or other payment evidence, reverse-charge calculations, reversal workings and refund vouchers Supports tax paid, reverse-charge liabilities, refunds, adjustments and the net amount discharged
Books and stock Ledgers, trial balances, stock records and supporting valuation or movement records relevant to the entity Shows how reported amounts arose in the accounting system and how quantities and values were controlled
Portal outputs Filed return copies, filing confirmations, system-generated summaries, downloaded statements and e-invoice details where applicable Preserves what was actually submitted or generated for the period, rather than relying on a later screen view
Exceptions and correspondence Mismatch lists, supplier follow-ups, correction notes, explanations and notices or correspondence tied to a period Explains why a source and a portal or book figure differ and records the eventual resolution

The Act and Rules do not prescribe this folder layout. It is a control structure that keeps statutory records, portal evidence and explanations together.

How long should GST records be kept?

Section 36 of the CGST Act sets the general period at 72 months from the due date for furnishing the annual return for the relevant financial year. The clock is therefore tied to the annual-return due date, not automatically to the date printed on each invoice. A business should identify the relevant annual-return year and due date in its retention register.

There is a longer rule for records connected with an appeal, revision, proceeding or investigation. Keep those records until the later of:

Mark disputed or investigated periods so an ordinary deletion routine cannot remove them. If a matter is still open, preserve the complete underlying record, including versions, correspondence and working papers, rather than only the amount eventually accepted.

Use one folder hierarchy for each registration and year

Separate registrations first, because a GSTIN is the natural boundary for returns and portal downloads. Within each GSTIN, create a financial-year folder and then a folder for each tax period. A monthly or quarterly period folder can use this stable set of subfolders:

  • 01 Returns and acknowledgements: filed outward and other applicable returns, filing confirmations, challans linked to the filing and system-generated summaries.
  • 02 Sales evidence: sales invoices, bills of supply, credit and debit notes, export records and delivery evidence.
  • 03 Purchases and ITC: supplier invoices and debit notes, import papers, GSTR-2B in Excel or JSON, and the period reconciliation.
  • 04 Tax payment and adjustments: payment evidence, reverse-charge calculations, ITC reversals, refund vouchers and adjustment workings.
  • 05 Books and stock: relevant ledgers, trial balance, stock movement and valuation records.
  • 06 Exceptions and correspondence: unresolved mismatches, supplier communications, amendments, explanations and notices.

Use a predictable filename such as GSTIN_FY_Period_DocumentType_Counterparty_Reference. For example, include the GSTIN or entity, financial year, tax period, document type and invoice or reference number. Keep the original file format where it matters and store a readable export for review.

Maintain an index or register for each period. It should point from return tables or ledger accounts to the exact source files, reconciliation worksheet and payment evidence. The index can be a spreadsheet or database, but it must itself be backed up and version-controlled.

Connect a filed return to source documents

For each return, preserve a “return-to-source” map. Start with the filed return and its acknowledgement, then identify the ledger accounts that feed each material table or tax category. From each ledger total, link to the invoice register, notes, vouchers, stock or delivery records and the relevant reconciliation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do not overwrite an earlier return or working paper after an amendment. Save the corrected version with the period and amendment reference, and retain the reason for the change. A reviewer should be able to distinguish the originally filed data, the corrected data and the evidence supporting the correction.

For outward supplies, the GST Portal supports online preparation and an offline JSON upload path in its GSTR-1 creation manual. The portal’s GSTR-1 guidance also describes downloading e-invoice details in Excel and explains that e-invoice information populates the relevant GSTR-1 tables. Keep the final filed output, the upload or preparation file, downloaded e-invoice details and the invoices or notes that produced them in the same period file.

Reconcile GSTR-2B before using ITC

GSTR-2B is a read-only statement generated from supplier-filed information. The GST Portal advises: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” Follow that instruction as a documented process, not as a one-time visual check.

  1. Download the statement. Open the relevant period in the GST Portal and save the generated GSTR-2B in Excel or JSON alongside the period records. The portal confirms that these download options are available in its GSTR-2B FAQ.
  2. Match documents to books. Compare each listed invoice or debit note with the purchase register, ledger entry, supplier, taxable value, tax amount and receipt evidence. Flag documents absent from the books, documents recorded in another period, and differences in supplier, taxable value or tax.
  3. Explain timing differences. Supplier-filed details can appear in a later open statement because of filing cut-offs. Record the period in which the document was booked, the statement in which it appeared and the reason for the treatment. Do not edit GSTR-2B to make it agree with the books.
  4. Record a disposition for every exception. Mark whether the business will follow up with the supplier, defer credit, claim it later, reverse it, or treat it as ineligible. Attach the email, corrected document or internal explanation that supports the decision.
  5. Run the legal checks. Before relying on ITC, check for duplicate credit, required reversals, reverse-charge tax payment and eligibility under the law. The portal’s “ITC Not Available” summary does not cover every legal reason that credit may be unavailable.
  6. File the evidence together. Save the completed reconciliation, exception register and supporting explanations beside GSTR-2B, purchase records and the return in which the ITC was reported.

This workflow creates evidence of judgment. GSTR-2B is an important input, but it is not the business’s only evidence and it is not an editable substitute for the books.

Keep payment, reverse-charge and reversal evidence visible

A tax figure is not fully supported until the related settlement or adjustment is traceable. Store challans or other payment proof with the period, link them to the liability ledger and record the date and amount applied. For reverse charge, retain the calculation, the underlying invoice or document, the tax payment evidence and the return treatment.

For an ITC reversal, preserve the rule or business reason used, the calculation, the accounting entry and the return period in which the reversal was reported. Refund vouchers, credit notes, debit notes and other adjustments should be linked to both the original transaction and the return amendment or adjustment that reflects them.

Electronic records need backup, readable output and audit history

The Accounts and Records Rules require proper electronic backups so information can be restored within a reasonable period after accidental or natural destruction. A backup that cannot be restored or read is not a practical control.

For accounting and record systems, preserve:

  • a routine backup schedule with at least one copy protected from ordinary user deletion;
  • a tested restore procedure and a record of the last successful restore test;
  • an authenticated, electronically readable export and the ability to produce a hard copy on demand;
  • the edit or deletion log for electronic registers, including who changed a record and when;
  • the link between each entry and its source document; and
  • an explanation of data codes, abbreviations and interfaces needed to interpret the export.

Keep the source document and its metadata together. Do not replace the only retained copy of an invoice, ledger extract or reconciliation with a later edited file. If a system migration changes identifiers, preserve a cross-reference from the old identifier to the new one.

Run an audit-retrieval test before a notice arrives

Select a return figure from a recent period and ask a staff member who did not prepare it to retrieve the complete evidence chain. The test should produce:

  • the filed return, acknowledgement and system-generated summary where available;
  • the corresponding ledger and trial-balance entry;
  • the invoice, note, voucher, delivery or other source evidence;
  • the matching GSTR-2B, e-invoice record or other portal output where relevant;
  • the reconciliation and explanation for any difference;
  • payment, reversal or adjustment evidence; and
  • the backup location, readable export, source linkage and edit history for electronic records.

Time how long retrieval takes and record missing links as control exceptions. Fix the filing index, naming convention or ownership of the record rather than asking staff to rely on personal memory.

Common organization failures and practical fixes

Keeping only filed returns

Why it fails: A return does not show the invoices, stock movement, calculations or decisions behind its totals.

Fix: Store the return with the ledgers, source documents, portal outputs, payment evidence and period reconciliation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Counting six years from every invoice date

Why it fails: The statutory clock is based on the annual-return due date, with a separate later endpoint for specified proceedings.

Overwriting corrections

Why it fails: The file no longer shows what was originally filed or why it changed.

Backing up data without testing recovery

Why it fails: A damaged, encrypted or incompatible backup cannot satisfy a retrieval request.

Fix: Test restoration, retain readable exports and document the test result.

Make ownership and review routine

Assign one owner for each GST registration and period folder, with a second person checking the return-to-source map and ITC exceptions. Close the period only after the return acknowledgement, portal downloads, payment evidence and reconciliation are present. Review unresolved supplier mismatches and open proceedings on a separate register so they remain visible after routine filing work ends.

At year-end, verify that every period folder is indexed, backed up and covered by the retention register. Before a filing system or accounting platform is replaced, export the records, edit history, source links and code explanations required to read them later. These small controls turn a collection of files into evidence that can be retrieved and understood.
