How Bacterial Immune Systems Sense Phage Infection

Bacteria do not rely on one universal phage sensor. Known defenses detect different signs of infection: phage DNA or RNA, proteins made by a phage, or changes to the bacterium’s own processes. Recognition can then activate an effector or signaling pathway that restricts the virus—sometimes at the cost of the infected cell.

What can a bacterium detect?

A phage is a virus that infects bacteria. When it enters a cell, it brings in genetic material and begins using the host’s machinery to make new virus particles. Bacterial immune systems can detect parts of that process in several ways; their sensors are not interchangeable, and many remain poorly understood. A 2026 review organizes reported triggers into three broad classes: phage nucleic acids, phage proteins, and perturbations to host processes (Saxton and Laub, Nature Reviews Microbiology).

The table describes broad strategies, not a complete catalogue. The timing, specificity, and outcome vary with the particular phage and defense system.

How does recognition of phage DNA or RNA work?

CRISPR-Cas immunity uses guide sequences derived from earlier encounters to recognize matching invader nucleic acids. The guide provides sequence specificity: a matching phage sequence can be targeted by the system. This is one way bacteria can recognize genetic material as foreign, but it is not the only nucleic-acid-linked defense strategy.

Other systems connect an infection cue to nucleotide second messengers, which in turn activate downstream effectors. CBASS, Pycsar, Thoeris, and type III CRISPR are examples of defenses that use specialized nucleotide signals. Detection, messenger production, and effector activation are distinct steps; these systems should not be taken to recognize one identical trigger. Hobbs and Kranzusch review these pathways in “Nucleotide Immune Signaling in CBASS, Pycsar, Thoeris, and CRISPR Antiphage Defense” (2024).

Can bacteria recognize phage proteins directly?

Yes. Some defenses recognize proteins made by an infecting phage, extending detection beyond the phage genome itself. Reported examples include CapRel recognition of a major capsid protein and Avs pattern-recognition systems that sense phage terminases or portal proteins. Work discussed in the 2026 review also describes diverse Avs sensor domains responding to diverse phage proteins.

Protein recognition is specific to the defense and phage involved: it does not mean every strain will detect every phage. A 2024 study cited by the review reports that one immunity protein can sense two distinct phage proteins through different binding interfaces. The broader point is that a defense can sometimes detect more than one molecular sign of infection, not that one sensor recognizes all phage proteins.

How can a cell sense what a phage does to it?

A bacterium can respond to sabotage of its own functions, even if the defense does not identify a unique phage molecule. This is indirect sensing: the cell detects a disturbed host process that may signal infection. It is analogous to a guard noticing that a protected system has been disabled rather than recognizing an intruder by appearance.

One reported example is a toxin–antitoxin system activated when phage infection shuts down host transcription. The activated toxin cleaves phage RNA, contributing to abortive infection. In this strategy, the infected cell’s growth or viability may be sacrificed, which can limit viral spread to neighboring cells. Abortive infection is one possible outcome, not the result of every sensor.

What happens after a phage is detected?

Sensing and defense are separate stages. Recognition may lead to direct restriction, signaling to an effector, inhibition of viral propagation, or abortive infection. In nucleotide-signaling defenses, for example, an infection cue is linked to a messenger, and that signal activates an effector. The exact steps and outcome depend on the system.

Phages can evolve counter-defenses against nucleotide signaling, as well as changes that help them evade recognition. That makes sensing part of an ongoing evolutionary contest: a defense must detect a threat, while a phage benefits from escaping or suppressing that defense.

How do researchers identify the trigger?

Researchers can compare how a defense responds to an ordinary phage and to phage mutants that escape it. If an escape mutant has a change in a particular phage gene, that gene may encode or affect a determinant of sensitivity. The candidate can then be tested to see whether its product triggers the defense and whether the proposed interaction or signaling pathway can be validated.

  1. Compare infection outcomes: test the defense against a sensitive phage and escape mutants.
  2. Find the changed phage determinant: identify which altered phage gene is associated with escape.
  3. Test the candidate trigger: examine whether the candidate phage molecule activates the defense.
  4. Validate the mechanism: test the proposed binding interaction or pathway activation.

This logic helps distinguish a true sensed trigger from a phage gene that merely affects infection indirectly. It also illustrates why identifying a defense gene alone does not necessarily reveal what the system recognizes.

What is still unknown?

Many bacterial defense systems do not yet have a clearly established activation mechanism. Open questions include which molecules or events provide reliable signs of infection, how sensors activate quickly without harming uninfected cells, and what trade-offs phages face when they evade detection. Known examples therefore show the range of strategies, not a complete inventory or a single rule that explains how all bacteria recognize all phages.
