How Atomic Force Microscopy Reveals Molecules That Aren’t Flat

Atomic force microscopy (AFM) became much harder to interpret when a molecule’s carbon skeleton stopped lying flat. A 2017 study showed a way around that limitation: high-resolution noncontact AFM with a functionalised tip, images taken at different geometries, and controlled atomic manipulation distinguished linear and cyclic aliphatic structures from planar aromatic ones. The work used five synthetic hydrocarbon models, so it is a methodological advance for future analysis of complex mixtures—not a complete analysis of arbitrary crude oil.

Why AFM used to “fall flat”

AFM is most straightforward to read when the molecule on the surface is planar. A flat aromatic framework presents a relatively consistent outline, so the contrast in a high-resolution image can be related to the arrangement of its atoms. The interpretation becomes less certain when the carbon backbone bends, twists or rises away from the substrate.

Non-planar carbon creates several plausible images

The difficult structures in this study were aliphatic motifs: linear alkyl groups and cycloaliphatic sections containing neighbouring tetrahedrally coordinated, or sp3, carbon atoms. Unlike the rigid, planar polycyclic aromatic portions used for comparison, these groups can adopt more than one orientation when they adsorb on a surface. A change in adsorption geometry can alter the apparent height and contrast without changing the molecule’s chemical identity.

That creates an ambiguity. An image may show a real structural feature, or it may show the way that a flexible section happened to settle on the substrate. Changing the tip’s scan height or the molecule’s orientation can therefore be as important as obtaining a sharper image.

Structural situation Why interpretation differs How the study addressed it
Planar aromatic framework Usually presents a consistent, nearly two-dimensional arrangement for comparison. Used as the reference structure and as an aromatic product after controlled manipulation.
Linear aliphatic chain Can twist or sit in different adsorption geometries. Imaged at different scan heights and geometries; selected chains were chemically transformed for confirmation.
Cycloaliphatic motif with several sp3 carbons Its three-dimensional shape produces more than one plausible surface presentation. Combined AFM contrast with atom-by-atom manipulation, including C–H bond cleavage.

What the researchers actually tested

Five purpose-built hydrocarbon models

The team designed five synthetic hydrocarbon compounds that placed aliphatic structures next to planar polycyclic aromatic moieties. This arrangement made it possible to look for a non-planar section while retaining a comparatively familiar aromatic reference in the same type of molecule. The samples were model compounds selected to represent motifs relevant to petroleum asphaltenes and other complex hydrocarbons; they were not a representative survey of a crude-oil sample.

The Royal Society of Chemistry paper reports that the molecules survived sublimation and were deposited intact. That point matters because a preparation step that broke or rearranged a molecule would make any subsequent AFM assignment uncertain.

Low-temperature, high-resolution noncontact AFM

The measurements used high-resolution noncontact AFM with a functionalised probe. In this mode, the tip is scanned without making ordinary contact with the molecule, allowing fine contrast from the interaction between the probe and the atoms at the surface. The researchers varied scan height and considered the different adsorption geometries rather than treating one image as the only possible presentation.

A carbon-monoxide-modified tip also provided a chemical manipulation route. The Chemistry World account says the team oxidised an alkyl chain to an alkenyl chain with the modified tip. Seeing that controlled change supported the conclusion that the original molecule had arrived on the surface intact. This was an experimental validation of the preparation, not a claim that every deposited hydrocarbon will behave identically.

The workflow that made non-flat molecules readable

The advance came from combining several kinds of evidence instead of asking one AFM image to provide the entire identification.

  1. Design a reference molecule. Each of the five models contained an aliphatic motif alongside a planar polycyclic aromatic portion. The aromatic part supplied a structural comparison while the aliphatic part tested the difficult case.
  2. Deposit the molecule intact. Sublimation transferred the compounds to the surface. The reported oxidation of an alkyl chain to an alkenyl chain with a carbon-monoxide-functionalised tip was one indication that the deposited species had not already decomposed.
  3. Record noncontact AFM contrast at more than one geometry. Different scan heights and adsorption arrangements revealed how the linear and cyclic aliphatic groups presented themselves on the substrate. Comparing those views reduced the risk of mistaking orientation for connectivity.
  4. Manipulate individual atoms or bonds. The researchers removed hydrogen atoms from sp3 carbons and cleaved C–H bonds. Electron injection and thermal annealing were used, according to the Chemistry World report, to force a linking chain into an untwisted conformation in selected experiments.
  5. Compare the before-and-after structures. Manipulation converted selected non-planar arrangements into aromatic counterparts that could be compared directly with the initial images. The resulting contrast patterns functioned as structural fingerprints for the aliphatic motifs.

This sequence is important because the manipulated molecule acts as its own control. Instead of relying only on a library image or a guessed adsorption model, the team could observe how a known molecular arrangement changed when specific atoms or bonds were altered.

What the AFM images revealed

Linear and cyclic aliphatic groups can be distinguished

The images showed that both linear and cyclic aliphatic sections could be observed even though their carbon backbones were not flat. Their appearances varied with adsorption geometry, but the combination of high-resolution contrast and controlled changes provided enough information to assign the motifs in the selected model compounds.

Atomic manipulation supplies a second contrast channel

Removing hydrogen from sp3 carbons and cleaving C–H bonds changed the non-planar structures in a controlled way. The team could then compare the original aliphatic arrangement with an aromatic counterpart generated from it. A feature that was ambiguous in one state became more diagnostic when the same molecular framework was examined after the transformation.

The output is a fingerprint, not a generic picture

The authors describe the observations as fingerprints that can facilitate assignments in previously unknown samples. In practice, that means a future investigator could compare a difficult AFM pattern with characteristic combinations of shape, contrast and manipulation response. It does not mean that a single image automatically identifies an unknown molecule, or that every aliphatic structure has one universal appearance.

Why this matters for asphaltenes and other mixtures

Asphaltenes and related petroleum fractions contain chemically diverse hydrocarbon structures. A bulk measurement can average signals from many constituents, while an AFM image can focus on an individual molecule. That single-molecule perspective is useful when the mixture contains species with different ring systems, side chains and three-dimensional shapes.

The study therefore points toward a future in which difficult molecules are identified by matching several observations: the initial noncontact-AFM contrast, the way the molecule sits on the substrate, and the changes produced by a deliberate manipulation. Such a combination could help separate structural motifs that look similar in a bulk mixture.

The evidence remains a model-compound demonstration. The five molecules were chosen to test specific aliphatic arrangements, and the paper does not establish that a natural crude-oil sample can be deposited, imaged and assigned constituent by constituent under the same conditions. Matrix effects, competing adsorption geometries and preparation damage would all have to be evaluated before calling this a routine petroleum-analysis method.

How to interpret “functionalised tip” in this work

A functionalised AFM tip has a deliberately chosen atom or molecule at its apex to improve contrast or enable a controlled reaction. Here, the reported carbon-monoxide modification served both as part of the high-resolution imaging approach and as a tool for oxidising an alkyl chain to an alkenyl chain. The tip was not simply a sharper replacement for a standard probe: its chemical termination contributed to what could be seen and changed.

Because the tip termination, scan height and adsorption geometry all influence the signal, images from different experiments cannot be compared casually as though they were photographs taken with identical settings. The structural assignment comes from the agreement among those conditions and the manipulation results.

Chemistry World’s report appeared on 20 January 2017 and identified Ruslan Temirov as leader of the low-temperature scanning tunnelling microscopy and AFM group at the Jülich Research Centre in Germany. Temirov said: “This work makes a further step precisely in that direction, demonstrating that the structure of relatively large, soft and non-planar molecules can also be imaged with an astonishing amount of detail.” That is an expert description of the advance, not a numerical performance claim.

What a future unknown-sample experiment would need to establish

  • Preparation integrity: demonstrate that the target molecules reach the surface without sublimation-induced fragmentation or rearrangement.
  • Geometry control: document the adsorption arrangements and scan heights used to distinguish a real structural feature from an orientation effect.
  • Tip reproducibility: verify the functionalised tip termination and its stability during imaging and manipulation.
  • Independent assignments: compare AFM fingerprints with known standards or complementary structural evidence rather than treating contrast alone as proof.
  • Mixture performance: test whether the method can separate overlapping species in a natural hydrocarbon fraction, not only in isolated model compounds.

The central change is conceptual as much as technical: a non-planar molecule is no longer judged from one flat-looking snapshot. By combining multiple imaging geometries with atom-level transformations, the researchers turned molecular flexibility from an obstacle into an additional source of identifying evidence.
