Hi-C vs. Other Methods for Studying 3D Genome Structure

Hi-C is the best starting point when you need an unbiased, genome-wide map of chromatin contacts. Micro-C is preferable when nucleosome-scale organization is the biological question. Capture methods focus sequencing on preselected loci, ChIA-PET, HiChIP, and PLAC-seq enrich contacts associated with a known protein or chromatin mark, imaging shows where selected genomic regions sit inside cells, and single-cell assays reveal cell-to-cell variation that bulk maps average away. No method is universally superior: choose according to the structures you need to detect, the scale of the question, whether a target is already known, and whether population averages are sufficient.

What these methods actually measure

Three-dimensional genome assays do not all measure the same thing. Sequencing-based chromosome-conformation-capture (3C) methods estimate how often pairs of genomic loci are recovered together after the chromatin has been fixed and processed. Imaging methods observe the positions of selected loci in individual cells. Single-cell approaches attempt to retain cell-to-cell differences instead of collapsing every nucleus into one population average.

That distinction matters when interpreting a result. A Hi-C contact map is not a photograph of one nucleus, and a high contact frequency is not a direct measurement of physical distance. It is an aggregate signal produced by many cells, influenced by cross-linking, fragmentation, digestion, ligation, sequencing depth, and computational processing.

Conventional and in situ Hi-C

Hi-C belongs to the 3C family. In broad terms, chromatin is cross-linked to preserve nearby DNA segments, fragmented, processed so that interacting fragments can be joined, and sequenced as paired reads. After mapping and normalization, the read pairs are assembled into a genome-wide contact matrix.

Established Hi-C protocols use restriction enzymes such as DpnII or MboI. The resulting map can show organization at several scales: broad compartment-like checkerboards, domain boundaries, stripes, and loops. The review by Genga and colleagues discusses loops at approximately 0.1–1 Mb scales, but that range is illustrative rather than a universal performance guarantee. Effective resolution depends on fragment size, library complexity, sequencing depth, genome size, cell type, and protocol details.

In situ Hi-C keeps ligation inside intact nuclei rather than mixing all fragments in solution. It is widely used for genome-wide pairwise maps and can reduce some random-ligation concerns, but it remains a population-level sequencing assay. A map is therefore most useful as a statistical description of contact enrichment across many cells.

Micro-C

Micro-C replaces restriction-enzyme fragmentation with micrococcal nuclease (MNase) digestion. MNase preferentially cuts linker DNA between nucleosomes, allowing interaction maps to be built at approximately nucleosome-scale granularity when the sample, library, and sequencing depth support it.

That finer granularity can clarify short-range organization, nucleosome phasing, fine loop structure, and boundaries that are blurred in a restriction-fragment map. It does not automatically make every long-range biological question easier. A higher nominal resolution can come with greater sequencing and analysis demands, and the long-range signal that matters for a particular project may not improve proportionally. Matched-sample comparisons are more informative than comparing nominal bin sizes from different experiments.

Micro-C and Hi-C also differ in more than the nuclease. Cross-linking chemistry, digestion conditions, chromatin handling, and library preparation all influence which structures survive and how strongly they appear. Genga et al. describe Hi-C and Micro-C as protocols that differ in key experimental parameters, including cross-linking chemistry and chromatin-fragmentation strategy.

Hi-C 3.0

Hi-C 3.0 is a refined Hi-C protocol designed to improve detection of both loops and compartments. A 2021 systematic evaluation compared conventional Hi-C, Micro-C, and Hi-C 3.0 using ultra-deep maps in key 4D Nucleome cell lines. The practical implication is not that Hi-C 3.0 replaces Micro-C, but that protocol engineering can change the balance between feature types detected in a map.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Hi-C 3.0 is still a sequencing-intensive contact-map assay. Its performance depends on the sample, cross-linking and fragmentation choices, library quality, and depth. Treat it as a validated protocol option when both loop-scale and compartment-scale organization matter, not as a universal upgrade for every organism or tissue.

Capture-C and Capture Hi-C

Capture-C and Capture Hi-C use probes or other enrichment steps to concentrate sequencing on a preselected set of loci. Instead of paying for uniform genome-wide coverage, a project can focus reads on candidate promoters, enhancers, genes, or disease-associated regions.

The trade-off is fundamental: enrichment improves sensitivity and efficiency around the chosen targets, but the experiment no longer provides the same unbiased genome-wide view as Hi-C. Target design becomes part of the scientific hypothesis. If an important interaction lies outside the selected probe set, the assay may not reveal it.

ChIA-PET, HiChIP, and PLAC-seq

These assays enrich contacts associated with a selected protein or chromatin feature. The target might be a transcription factor, a structural protein, or a histone mark. They are useful when the central question is, for example, which genomic contacts are associated with a particular factor.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Because enrichment is target-dependent, results depend on antibody or affinity-reagent performance, target abundance, chromatin quality, and assay-specific background. A protein-enriched map answers a different question from an unbiased Hi-C map; it should not be treated as a replacement for a general genome-wide baseline when no target has been established.

FISH and other imaging methods

Fluorescence in situ hybridization (FISH), multiplexed imaging, and super-resolution approaches label selected genomic regions and observe their positions in individual cells. They can test whether loci occupy the same nuclear neighborhood, whether a locus is near a nuclear landmark, or whether a structural change occurs only in a subset of cells.

Imaging has a different measurement model from sequencing. It provides spatial observations and cellular context but usually examines selected probes or targets rather than every possible genomic pair. Probe design, optical resolution, signal detection, and the number of loci that can be labeled simultaneously determine what can be inferred.

Single-cell contact assays

Single-cell Hi-C and related assays preserve information about heterogeneity that bulk Hi-C averages away. They can reveal subpopulations, rare cell states, asynchronous folding patterns, or relationships between genome structure and cell identity.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The cost of that resolution is sparsity: an individual-cell contact map contains far fewer contacts than a deeply sequenced bulk map. Throughput, computational complexity, and the number of cells required vary by assay. A single-cell experiment is therefore most valuable when heterogeneity is itself a central hypothesis, not merely because the technology is newer.

Hi-C and alternatives compared

Method What it adds Main trade-off Best fit
Conventional or in situ Hi-C Genome-wide pairwise contact maps across multiple scales; established protocols use restriction enzymes such as DpnII or MboI. Fine resolution depends on protocol and sequencing depth; maps predominantly report pairwise interactions in a population average. A genome-wide baseline covering compartments, domains, stripes, and loops.
Hi-C 3.0 Protocol refinements aimed at effective detection of both loops and compartments. Still sequencing-intensive; performance depends on sample and implementation. Projects in which loop and compartment signals both matter and a validated Hi-C variant is available.
Micro-C MNase-based digestion can produce nucleosome-level interaction maps and finer short-range detail. Higher nominal resolution does not guarantee more informative long-range signal; matched samples and adequate depth remain important. Nucleosome-scale organization, fine loops, and short-range chromatin architecture.
Capture-C or Capture Hi-C Enriches sequencing around a preselected set of loci. Requires target and probe design and does not provide the same unbiased genome-wide view. Candidate promoters, enhancers, genes, or regions are already defined.
ChIA-PET, HiChIP, or PLAC-seq Enriches contacts associated with a selected protein or chromatin feature. Results depend on the chosen target and assay quality; not a substitute for a general unbiased map. Contacts involving a known protein, factor, or chromatin mark.
FISH and other imaging Spatial observations in individual cells, including multiplexed or super-resolution views. Usually interrogates selected probes or targets and does not produce a genome-wide sequencing map. Direct spatial positioning, nuclear context, or visual validation.
Single-cell contact assays Cell-to-cell variability that bulk maps conceal. Individual-cell maps are sparse; throughput and analysis are more complex. Heterogeneity, rare states, or mixed cell populations.

Resolution labels should be treated as protocol- and dataset-dependent. The systematic evaluation published in 2021 showed that cross-linking and fragmentation choices can alter quantitative maps and feature detection, so “higher resolution” is not a universal ranking across all biological questions.

Choose by the biological question

“I need to discover genome-wide organization without committing to a target.”

Start with conventional or in situ Hi-C. It provides the broadest unbiased view and lets you examine compartments, domain boundaries, stripes, and loops in one framework. This is the appropriate baseline when you do not yet know which loci or proteins are responsible for the phenotype.

Plan the experiment around the scale of the features you expect. A genome-wide map at coarse bins may be sufficient for compartment changes, while loop-level claims require substantially more informative contacts and deeper sequencing. Avoid promising a fixed resolution before considering genome size, cell number, library complexity, and the expected abundance of the feature.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“I care about nucleosomes or very fine local structure.”

Micro-C is the stronger candidate because MNase digestion can retain nucleosome-scale information. It is especially useful for questions about nucleosome phasing, short-range contacts, fine loop structure, or local boundary architecture.

Use matched biological material if you intend to compare Micro-C with Hi-C. Otherwise, differences in cell state, cross-linking, digestion, or sequencing depth can be mistaken for differences between methods.

“I already have candidate enhancers, promoters, or disease loci.”

Capture-C or Capture Hi-C can concentrate sequencing on those regions. This can make a focused hypothesis more economical and sensitive than an untargeted genome-wide experiment, provided that the probe set is designed to cover every region whose contacts could change.

Use a genome-wide assay as well if discovering unexpected contacts is important. A capture design cannot report an interaction that falls outside its selected targets.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“I need contacts involving a particular protein or chromatin mark.”

Choose ChIA-PET, HiChIP, or PLAC-seq when the target is already central to the hypothesis and a suitable affinity reagent and protocol are available. These methods concentrate signal around target-associated contacts rather than treating every genomic interaction equally.

Interpret enrichment as conditional evidence: the map tells you about contacts associated with the selected target under the assay conditions. It does not establish that the target causes every enriched interaction, nor does it describe all contacts in the genome.

“I need to know where loci are inside individual cells.”

Use FISH or another imaging method when spatial positioning, nuclear landmarks, or direct visualization is the primary endpoint. Imaging can reveal distinct cell states that would be blended in a bulk contact matrix and can provide an orthogonal test for a sequencing-derived contact pattern.

“The average may hide rare or mixed cell states.”

Use a single-cell contact assay when heterogeneity is a central biological question. Design the experiment around enough cells to identify the states of interest, and expect sparse per-cell maps. Bulk Hi-C can still be useful as a high-depth reference, while single-cell data explain how that average is assembled.

A practical experiment-planning sequence

  1. Define the structural feature and scale. State whether the endpoint is a compartment shift, domain boundary, stripe, loop, nucleosome pattern, locus-specific contact, protein-associated interaction, spatial position, or cell-to-cell variation.
  2. Decide whether discovery is required. Choose genome-wide Hi-C when unexpected contacts matter; choose capture or protein-enriched assays only when the target set is justified in advance.
  3. Choose bulk or single-cell material. Bulk assays provide denser population-average maps. Single-cell assays address heterogeneity but produce sparse maps and require more complex analysis.
  4. Select the protocol and document its variables. Record cross-linking chemistry, chromatin fragmentation or MNase digestion, ligation conditions, and library preparation. These variables affect feature detection and must be comparable across conditions.
  5. Plan depth around the claim. Broad compartments generally require less fine-grained information than rare loops or nucleosome-scale features. Set a sequencing target based on genome size, expected library complexity, number of conditions, and the smallest feature you intend to defend.
  6. Use biological replication and matched samples. Replicates help distinguish reproducible organization from library-specific artifacts. For a Hi-C-versus-Micro-C comparison, process matched cell populations with harmonized handling wherever possible.
  7. Build an analysis plan before inspecting maps. Define mapping, duplicate handling, normalization, quality controls, binning, loop or boundary calling, and statistical comparisons in advance. Keep parameter choices consistent across conditions.
  8. Validate the interpretation with an orthogonal method. Imaging can test spatial positioning, targeted assays can confirm a candidate locus, and protein-enriched assays can test whether a factor is associated with the contact. Validation should address the same biological claim, not merely produce another type of map.

Why protocol details can change the answer

Cross-linking chemistry

Cross-linking preserves some molecular proximities better than others. Chemistry can alter which interactions are stabilized, how efficiently chromatin is processed, and the quantitative strength of resulting contacts. The 2021 systematic evaluation specifically found that cross-linking choices influence loop and compartment detection.

Fragmentation strategy and size

Restriction enzymes cut at sequence-defined sites, whereas MNase preferentially cuts linker DNA between nucleosomes. Fragment size therefore changes the granularity and biases of the map. A restriction-fragment Hi-C map and an MNase-based Micro-C map are not interchangeable measurements simply because both are displayed as contact matrices.

Sequencing depth and library complexity

More sequencing can reveal weaker or finer features only when the library contains additional independent information. Duplicated reads, uneven coverage, and poor complexity limit effective depth. A nominally fine bin size with insufficient unique contacts can look detailed while providing unstable biological calls.

Cell population and preparation

Cell-cycle composition, differentiation state, stress, and mixed populations can change contact frequencies. Because bulk Hi-C averages cells, a shift in population composition can resemble a structural change. Record the biological state and keep compared samples as closely matched as possible.

How to interpret a contact map without overclaiming

  • Contact frequency is not distance. A strong bin-to-bin signal means that the pair is recovered together more often under the assay conditions; it does not provide a direct nanometer measurement.
  • A map is not one genome. Bulk matrices combine many cells and conformations. Several structures can contribute to the same averaged pixel.
  • Pairwise evidence is limited. Standard Hi-C primarily reports pairwise contacts. A visible triangle or loop does not, by itself, prove a single simultaneous multi-locus complex.
  • Feature calls depend on processing. Binning, normalization, filtering, and caller parameters influence apparent loops, stripes, and boundaries. Report these choices with the biological result.
  • Resolution is conditional. A protocol’s nominal fragment or bin size is not the same as the resolution at which every feature is statistically reliable.
  • Orthogonal evidence strengthens mechanism. Imaging, targeted assays, protein-enriched maps, or perturbation experiments can test whether a contact pattern reflects the proposed mechanism.

Common failure modes and how to correct them

Choosing Micro-C solely because its bins are smaller

Problem: Fine bins are reported as proof that every feature is better resolved. Correction: Match the method to the feature, compare matched samples, and verify that unique contacts and reproducibility support the intended claim.

Using a targeted assay for an open-ended discovery question

Problem: Capture probes or a protein-enrichment step exclude unexpected regions. Correction: Use genome-wide Hi-C for discovery, then add a targeted assay for efficient follow-up of candidates.

Calling a protein-enriched map an unbiased interaction map

Problem: Enrichment around one factor is interpreted as the complete contact landscape. Correction: Describe the result as target-associated and use an unbiased map when the full landscape matters.

Treating bulk averages as universal cellular architecture

Problem: A population-average loop is assumed to exist identically in every cell. Correction: Use single-cell assays or imaging when heterogeneity is biologically important.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inferring physical distance directly from contact counts

Problem: A frequent contact is reported as a measured short distance. Correction: Call it contact enrichment and reserve spatial-distance claims for calibrated imaging or modeling supported by appropriate assumptions.

Costs, sample requirements, and what must be verified locally

There is no universal price, sample-input threshold, or service specification established for all organisms, cell types, protocols, and facilities. Hi-C, Micro-C, targeted assays, imaging, and single-cell methods differ in library preparation, sequencing demand, instrument access, analysis time, and quality-control requirements. Obtain current estimates from the laboratory or core facility using the exact protocol, genome, number of conditions, desired feature scale, and replicate plan.

The same caution applies to newer methods and commercial availability. A protocol demonstrated in a 4D Nucleome cell line is evidence that it can work in that context, not a guarantee for a primary tissue, unusual organism, archived sample, or low-input preparation. Validate sample compatibility before committing to a large experiment.

A decision checklist

  • Do you need an unbiased genome-wide baseline? Choose conventional or in situ Hi-C.
  • Are nucleosome-scale or very fine local features the endpoint? Evaluate Micro-C.
  • Do both loops and compartments matter, and is a validated implementation available? Consider Hi-C 3.0.
  • Are the genomic targets already known? Consider Capture-C or Capture Hi-C.
  • Is a particular protein or chromatin mark the organizing feature? Consider ChIA-PET, HiChIP, or PLAC-seq.
  • Is direct spatial position in individual cells essential? Use FISH or another imaging approach.
  • Could rare states or mixed populations drive the result? Add a single-cell assay or imaging.
  • Can your sample, sequencing budget, and analysis pipeline support the smallest feature you intend to claim?
  • What orthogonal measurement will test the interpretation?

Bottom line

Use Hi-C when the priority is a broad, genome-wide contact map; use Micro-C when nucleosome-scale organization justifies its finer fragmentation strategy; use capture or protein-enriched assays when the hypothesis is already focused; and use imaging or single-cell methods when spatial context or heterogeneity cannot be represented by a bulk average. The most defensible design often combines a genome-wide baseline with a targeted or imaging validation, while keeping protocol variables, sequencing depth, and interpretation limits explicit.
