A rejected or mismatched GST return is usually fixable, but the correct remedy depends on where the difference originated. Start by downloading the GST Portal error file and its Tax Liabilities and ITC comparison reports. Identify whether you have incomplete upload data, an invoice or table validation failure, an output-liability mismatch, or an input-tax-credit mismatch. Then correct the underlying records, use the appropriate amendment facility, and answer any DRC-01B or DRC-01C intimation before filing the next GSTR-1 or IFF.
Do not simply resubmit the same figures. A clean resolution requires an invoice-level reconciliation, a documented explanation for timing or classification differences, and evidence of any payment made through DRC-03.

First, capture the portal evidence
Before changing a return, preserve the exact error and the period to which it relates. The portal’s message often determines whether you need to repair source data, amend a return, or respond to a notice.

- Open the relevant return on the GST Portal and download any generated error report or file.
- Record the financial year, tax period, return form and filing status. Keep the file name and download date in your working papers.
- Copy the precise wording of the error. Classify it initially as data mismatch, validation failure, liability mismatch or ITC mismatch.
- Note whether the source is a regular invoice, credit note, debit note, import, reverse-charge transaction or e-invoice.
The GST Portal’s known-issues guidance attributes a “Data mismatch” message to insufficient or incomplete uploaded data and instructs taxpayers to upload the complete data. The same guidance identifies browser history or cache problems as a separate cause and warns that invoices from a previous financial year may be restricted from being added or amended. Clear stale browser data only after saving your error files; clearing the browser does not repair an incomplete upload.

Use the comparison reports before resubmitting
On the return comparison area, generate and save the reports for the affected period. The portal compares:
- GSTR-3B liability with GSTR-1, IFF and GSTR-1A;
- reverse-charge liability with GSTR-2B; and
- ITC claimed in GSTR-3B or GSTR-3BQ with ITC appearing in GSTR-2A or GSTR-2B.
Differences are highlighted, and the reports can be downloaded as CSV or Excel files. Keep the downloaded report unchanged, then work on a copy so the original portal evidence remains available for an audit or notice response.
Identify which kind of problem you have
| Problem shown by the portal | What it usually means | First corrective action | Possible filing impact |
|---|---|---|---|
| Data mismatch or upload error | Uploaded data is incomplete, stale or not in the expected structure. | Complete the source data, regenerate the file or summary, and upload again. | The return remains unfiled until validation succeeds. |
| Invoice or table validation failure | Invoice-level values do not agree with a summary table or a required table is missing. | Correct the invoice records, regenerate the summary and recheck the tiles. | Submission can be blocked by validation. |
| Liability mismatch | Output tax in GSTR-1, IFF or GSTR-1A differs from liability in GSTR-3B or GSTR-3BQ. | Reconcile tax heads and periods, correct the return where permitted, and answer DRC-01B if issued. | An unanswered DRC-01B can block the next GSTR-1 or IFF. |
| ITC mismatch | ITC claimed in GSTR-3B or GSTR-3BQ differs from ITC available in GSTR-2B or GSTR-2A. | Match supplier and invoice details, reverse ineligible amounts where required, and answer DRC-01C if issued. | An unanswered DRC-01C can block the next GSTR-1 or IFF. |
Repair GSTR-1 invoice and table errors
Check invoice-level data against summary tables
For GSTR-1, compare every affected invoice, credit note and debit note with the corresponding summary table. The GSTR-1 creation manual says the portal warns when taxable values or tax amounts in Table 12 do not agree with totals in the relevant outward-supply tables. It also says Table 13 is compulsory when the specified tables contain data.
- Export or list the invoices included in the affected tables.
- Recalculate taxable value, rate and each tax head from the source invoice.
- Check that the invoice number, date, recipient GSTIN, place of supply and document type are consistent.
- Confirm that credit notes and debit notes are linked to the correct original documents.
- Correct the source records and regenerate the GSTR-1 summary.
- Review each tile total again before preparing the filing.
The GSTR-1 FAQ records a plus-or-minus 10% tolerance for Table 12 B2B and B2C validation. Treat that as a portal validation tolerance, not permission to leave a known accounting difference unresolved. A difference within the tolerance can still produce an incorrect liability or an avoidable notice if the underlying records are wrong.
Edit or amend an invoice already reported
Use the invoice edit or amendment function when the original record is present but a value or identifying field is wrong. After saving the amendment, regenerate the return summary; the creation manual specifically instructs taxpayers to regenerate the summary after changes. For an amended invoice, Table 12 may use only the differential amount rather than the entire revised invoice value. Verify the portal’s calculation against your working paper so the original amount is not reported twice.

Add a missed invoice
If an eligible outward supply was omitted, add it through the return’s permitted add-record function or through GSTR-1A when that facility is available for the same period. Preserve the invoice, tax calculation and reason it was omitted. Do not create a duplicate entry merely because the first upload failed; search the saved data and the portal summary first.
Use GSTR-1A for eligible same-period corrections
GSTR-1A is an optional amendment return for the same tax period. The GSTR-1 FAQ says it can correct records already filed in GSTR-1 or add missed records. It becomes available after GSTR-1 is filed or its due date has passed, whichever is later, and remains available until GSTR-3B is filed for that period. A corrected value is then auto-populated in GSTR-3B.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Fix the driver behind crashes, sound loss and screen glitches3Repair Windows errors before they cause bigger problems- Confirm that the correction concerns the same tax period and that GSTR-1A is open.
- Open the GSTR-1A amendment area and select the invoice or missed supply.
- Enter the corrected values or add the omitted record, keeping the original document trail.
- Regenerate and review the GSTR-1A summary.
- Check the resulting auto-population in GSTR-3B before filing GSTR-3B.
GSTR-1A is not a general way to reopen an old year. The portal guidance states: “In Form GSTR-1, rectification of error or omission in respect of invoices of the previous financial year will not be allowed after 30th November of the following financial year.” For example, the portal’s FY 2022-23 guidance uses 30 November 2023 as the cut-off. Apply the cut-off to the financial year of the invoice, not merely the month in which you discovered the mistake.
Reconcile output liability before answering a notice
A liability mismatch exists when outward tax reported in GSTR-1, IFF or GSTR-1A does not agree with GSTR-3B or GSTR-3BQ. The difference may arise from a missed invoice, a credit note recorded in a different period, a tax-head classification error, a reverse-charge item, or a timing difference between upload and payment.
Build a tax-head reconciliation
- Start with the portal comparison report and identify the exact period and tax head showing a difference.
- Compare the outward-supply register with GSTR-1, IFF and any GSTR-1A amendment.
- Compare those figures with the corresponding taxable value and tax fields in GSTR-3B or GSTR-3BQ.
- Separate IGST, CGST, SGST or UTGST and cess; do not net unlike tax heads merely to make the total agree.
- Mark each difference as an omitted document, duplicate, credit/debit-note timing item, classification issue or payment error.
- Correct the return through an available amendment route, or calculate the additional amount that must be paid.
Save the comparison report, invoice list, tax-head bridge and corrected return summary together. If the difference is caused by timing, state both the document period and the period in which it was reported or paid.

Respond to DRC-01B liability intimations
When the difference between the relevant outward-liability figures exceeds the portal’s predefined limit, the taxpayer receives a DRC-01B intimation. Part B must be filed with the reasons for the difference. The official FAQ states: “If you do not file response of DRC-01B Part B, then you will not be able to file GSTR-1/IFF for the subsequent Tax period.” Treat the intimation as a filing control, not as an optional message.

Pick the symptom - the matching free tool is one click away.
Prepare the Part B response
- Open the DRC-01B intimation for the stated tax period and confirm that its figures match your saved comparison report.
- Choose the response path that matches the facts: explain the difference, provide payment details where tax is payable, or combine payment and explanation.
- Describe the cause in precise terms, such as a credit note reported in a later period, a missed outward invoice now added, or a tax-head classification correction.
- Where additional tax is payable, make the permitted payment through DRC-03 and enter the payment reference in the response.
- Upload or retain the supporting reconciliation, corrected invoices or notes and proof of payment as the portal permits.
- Submit Part B and download the acknowledgement.
A useful response file contains the portal comparison report, the corrected invoice or credit/debit-note list, a tax-head reconciliation, the relevant return summaries, proof of DRC-03 payment if applicable, and a short explanation that connects each material difference to a document or timing event. The exact supporting documents depend on the facts in the intimation; do not attach unrelated records.
Reconcile ITC and respond to DRC-01C
An ITC mismatch compares ITC claimed in GSTR-3B or GSTR-3BQ with ITC available in GSTR-2B or GSTR-2A. The comparison report is the starting point, but supplier-level matching is required before deciding whether the claim is valid, delayed or excessive.
Perform an invoice-level ITC check
- Match the supplier GSTIN and legal name.
- Match invoice number, invoice date and taxable value.
- Separate IGST, CGST, SGST or UTGST and cess.
- Check whether a supplier credit note reduced the eligible amount.
- Identify reverse-charge transactions, imports and other items that may not appear in the same way as ordinary domestic invoices.
- Confirm the month in which the credit was actually claimed, not only the month in which the invoice was issued.
- Use the notice’s stated tax period and the portal comparison data as the controlling scope.
Choose the DRC-01C Part B route
The DRC-01C FAQ makes Part B mandatory after an intimation and provides three approaches: provide DRC-03 payment details, provide an explanation, or provide both. Select payment when the excess claim is not eligible or cannot be supported. Select explanation when the difference is a documented timing or data-availability issue. Use both when part of the amount must be paid and the remainder requires an explanation.
- Open DRC-01C and verify the period and amount against GSTR-2B and your GSTR-3B working paper.
- List matched, unmatched, reversed and subsequently appearing invoices.
- Calculate any amount that must be reversed or paid and complete DRC-03 where appropriate.
- Enter the explanation in a way that identifies the affected suppliers, invoices, tax heads and periods.
- Submit Part B and download the acknowledgement and payment proof.
GSTN’s functionality note describes the automated comparison and confirms that a non-response prevents filing the subsequent GSTR-1 or IFF. A later supplier upload does not by itself prove that an earlier claim was compliant; retain evidence of the eligibility analysis and the period in which the credit was taken.

When the source document is an e-invoice
The IRP FAQ describes the Invoice Registration Portal as a pass-through validation portal and states that an e-invoice cannot be amended there. Cancellation is generally available only within 24 hours. Once that window has passed, correct the GST return records instead; where appropriate, use a credit note or another legally suitable return adjustment.
| Situation | Available action | What to preserve |
|---|---|---|
| Error found within 24 hours of IRP reporting | Cancel the e-invoice within the stated cancellation window, then issue a correct document if required. | Original invoice, cancellation reference and replacement document. |
| Error found after 24 hours | Do not attempt an IRP amendment. Correct the GST return through the permitted amendment or credit-note route. | Original e-invoice, return amendment, credit note and reason for the correction. |
| Return contains an incorrect e-invoice value | Reconcile the IRP record with GSTR-1 and correct the return records. | IRP details, return comparison report and tax calculation. |
Complete end-to-end correction workflow
- Freeze the evidence. Download the error file, comparison reports and notice. Record the financial year, period, form and dates.
- Classify the defect. Decide whether it is incomplete upload data, invoice/table validation, output liability or ITC.
- Reconcile at source. Match invoices and notes to GSTR-1, IFF, GSTR-1A, GSTR-3B and GSTR-2B as relevant.
- Select the facility. Use edit or amend for a filed invoice, GSTR-1A for an eligible same-period correction before GSTR-3B, a credit/debit note where legally appropriate, or DRC-03 for additional payment.
- Regenerate summaries. After every GSTR-1 change, regenerate the summary and verify the portal tiles and Table 12 totals.
- Check timing limits. Apply the 30 November following-financial-year cut-off for the portal’s GSTR-1 rectification guidance, the GSTR-1A availability window and the 24-hour e-invoice cancellation window.
- Answer the notice. File DRC-01B or DRC-01C Part B with payment details, an explanation or both, as the facts require.
- Confirm filing access. Verify that the response acknowledgement is available and that the subsequent GSTR-1 or IFF filing is no longer blocked.
- Archive the trail. Keep the original error, corrected files, comparison exports, calculations, payment challans, acknowledgements and approval notes in one period-specific folder.
Common failure modes and fixes
The portal still reports data mismatch after an upload
Compare the uploaded record count with the source register, look for truncated or missing rows, and upload the complete data again. If the file is complete, address browser history or cache issues identified in the portal’s known-issues guidance, then regenerate the summary rather than repeatedly submitting the same file.
Table 12 does not agree with outward-supply tables
Recalculate taxable value and tax by rate and supply type. Check whether an amendment should show only a differential amount. Confirm that Table 13 is completed when the relevant tables contain data, then regenerate the summary.
GSTR-1 is higher than GSTR-3B
Look for a credit note reported in GSTR-3B but not in GSTR-1, an invoice uploaded in a different period, or a tax-head classification error. Use the liability comparison report to isolate the period and head before filing DRC-01B.
GSTR-3B ITC is higher than GSTR-2B
Check supplier uploads, invoice dates, credit notes, imports, reverse charge and the month of claim. Separate a temporary availability timing difference from an ineligible or unsupported claim. Pay the unsupported amount through DRC-03 where required and explain the documented timing difference in DRC-01C.
Best Value
An old-year invoice must be corrected after 30 November
The portal FAQ states that rectification or omission of a previous financial year’s invoice in GSTR-1 is not allowed after 30 November of the following financial year. Do not force an old amendment through a current-period form. Obtain professional advice on the legally available adjustment, disclosure and payment route for the facts.
An e-invoice is wrong after the cancellation window
IRP records cannot be amended, and the stated cancellation window is 24 hours. Correct the return-side records with the appropriate credit note or adjustment, preserving the original e-invoice and the reason for the correction.
Working-paper checklist
For each affected period, a reviewer should be able to trace the portal message to the final response without reconstructing the work. Keep:
- the original error file and notice;
- CSV or Excel comparison reports in their original form;
- invoice, credit-note and debit-note extracts used in the reconciliation;
- a bridge from GSTR-1, IFF or GSTR-1A to GSTR-3B for liability differences;
- a supplier- and invoice-level bridge from GSTR-2B to GSTR-3B for ITC differences;
- tax-head calculations and explanations for timing or classification differences;
- DRC-03 challans, payment references and acknowledgements;
- submitted DRC-01B or DRC-01C Part B responses; and
- the final corrected summaries and filing acknowledgements.
Use a consistent file naming convention that includes the financial year, tax period, form and version. Restrict editing of the original exports, and record who prepared, reviewed and approved each response.
What a correct resolution looks like
The issue is resolved only when the source records, return summaries and portal comparison report agree, any permitted amendment has been filed, and every DRC-01B or DRC-01C intimation has a submitted Part B response. If tax was payable, the DRC-03 payment must be linked to the response. If the difference was explainable, the explanation must identify the documents and periods that prove it. Save the acknowledgement and verify that the next GSTR-1 or IFF filing is available.
