GST input tax credit mismatches: how to find, fix and document them

Start with GSTR-2B, but do not treat it as an automatic entitlement. Reconcile the statement to your purchase register, general ledger, import records and reverse-charge workings; classify every difference; claim only credit that satisfies the GST law; reverse or defer the rest in the correct GSTR-3B fields; and preserve a dated evidence trail. This workflow resolves ordinary timing and supplier errors and gives you a defensible file if the portal later issues a DRC-01C discrepancy notice.

What a GSTR-2B mismatch actually means

A mismatch is any difference between the input tax credit (ITC) in your books or purchase register and the credit shown in GSTR-2B, the credit reported in GSTR-3B, or both. It does not automatically prove that your claim is wrong. The difference may be caused by filing timing, an amended document, a credit note, an import record arriving through ICEGATE, a reverse-charge transaction, an incorrect IMS action, or an error in your own books.

GSTN describes GSTR-2B as a starting statement and advises taxpayers to reconcile it with their records and books of account. GSTN also states that taxpayers may avail the ITC indicated in GSTR-2B only according to the availability and legal eligibility of that credit. You must still prevent duplicate claims, reverse credit required by law and pay reverse-charge tax.

GSTR-2B is generated from supplier and import data, not from your purchase register. Supplier filings in GSTR-1, GSTR-1A, the Invoice Furnishing Facility (IFF), GSTR-5 and GSTR-6, together with import data received from ICEGATE, feed the statement. A supplier filing late or amending a document can therefore move an invoice from one period to another without any change to the underlying purchase.

Why purchase registers, GSTR-2B and GSTR-3B diverge

Supplier filing and amendment timing

If a supplier has not filed the relevant return, has filed after the cut-off used to generate your statement, or has amended an invoice in a later period, the document may be absent or appear with different values in GSTR-2B. A supplier’s GSTR-1A or IFF action can similarly affect a later statement. The invoice may be genuine and recorded correctly in your books while the portal is waiting for the supplier’s data.

Credit notes and debit notes

A credit note can reduce taxable value and one or more tax heads after you recorded the original invoice. Match the note to the original document and check whether your books and GSTR-2B reflect the same period. A debit note may appear separately even though your team expects the adjusted invoice total.

Duplicate or mis-perioded entries

Bookkeepers sometimes enter the same invoice from an email copy and an accounts-payable import, or post a March invoice in April while the supplier reports it in March. Search by supplier GSTIN, document number and tax amount rather than relying only on an internal voucher number.

Imports and ICEGATE timing

Import ITC is populated from customs data. The bill of entry, port or document reference, taxable value and integrated tax should be tied to the import register. A customs amendment, delayed data transmission or a posting in a different accounting period can create a difference even when the import is valid.

Reverse-charge supplies

Reverse-charge tax is not a supplier-uploaded ITC item. You must identify the supply, pay the tax in the required manner and claim credit only after the statutory conditions are met. Keep the self-invoice and payment evidence where applicable. Treating a reverse-charge amount as ordinary supplier ITC is a classification error.

IMS decisions

The Invoice Management System (IMS) is an optional GST Portal facility introduced in October 2024. An invoice can be accepted, rejected or left pending. Those actions affect the next GSTR-2B. A mistaken action can be changed and the statement recomputed until the corresponding GSTR-3B is filed.

Legal eligibility and blocked credit

GSTR-2B’s “ITC not available” categories do not cover every restriction in the law. You must self-assess restrictions such as business-use conditions, blocked credits and time limits, including the relevant Section 16(4) cut-off. A document can be present in GSTR-2B and still require deferment, reversal or rejection in your books.

Reports available on the GST Portal

Use the portal’s Tax Liabilities and ITC comparison facility after filing data is stable for the period. It provides separate reports for non-import and import credit and allows CSV or Excel downloads for invoice-level investigation. The comparison of GSTR-3B ITC against GSTR-2B is available for periods from August 2022; the import comparison report applies from July 2020.

Download the detail rather than relying on a summary tile. Preserve the download date, selected return period, GSTIN and filing status. A later regeneration of the statement can change the rows, so an undated export is difficult to defend.

End-to-end reconciliation workflow

1. Freeze the period and collect source files

Define the exact financial month or return period and the GSTIN under review. Export or save:

  • Purchase register with supplier GSTIN, invoice or note number, date, taxable value and each tax head.
  • General-ledger extract and the filed GSTR-3B for the period.
  • Dated GSTR-2B download, including document-level details.
  • Import register, bills of entry and ICEGATE data.
  • Reverse-charge workings, tax-payment evidence and self-invoices where applicable.
  • IMS action history and the latest recomputation date, if IMS applies.

Record whether each file is a draft, filed return or portal-generated statement. Do not overwrite the original downloads when you receive a corrected supplier document.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

2. Run the portal comparison reports

Open the GST Portal’s Tax Liabilities and ITC comparison area, select the relevant period and GSTIN, and download both the non-import and import reports where applicable. Compare the portal’s GSTR-3B ITC with GSTR-2B, then compare both to your ledger. Keep the CSV or Excel files in the working-paper folder with the period in the filename.

3. Match at document level

Use a consistent key containing supplier GSTIN, document number, document date and tax heads. Where a supplier has reused a number, add taxable value and invoice type to the key. Match credit and debit notes to their original invoices. For imports, use the bill-of-entry reference and integrated tax rather than a supplier GSTIN.

Field to compare What to check Typical finding
Supplier GSTIN Exact 15-character GSTIN in books and portal data Wrong GSTIN or an unregistered supplier record
Document number and type Invoice, credit note or debit note number, including prefixes Duplicate, truncation or note posted as an invoice
Document date Supplier-reported date versus accounting posting date Purchase booked in a different period
Taxable value Value before tax and any adjustment Amendment, discount or credit note
CGST, SGST/UTGST and IGST Each tax head separately Wrong head, rounding or place-of-supply issue
Import reference Bill of entry and ICEGATE integrated-tax data Customs timing or amendment

4. Apply one reason code to every exception

Do not leave a variance as “pending” without an owner and next action. Assign one primary reason code:

  • Supplier not filed or filed late.
  • Supplier amendment in GSTR-1, GSTR-1A or IFF.
  • Credit note or debit note timing.
  • Duplicate entry in the books.
  • Purchase booked in another period.
  • Import or ICEGATE timing.
  • Reverse-charge transaction.
  • IMS accept, reject or pending action.
  • Place-of-supply or Section 16(4) restriction.
  • Blocked or partly business-related credit.
  • Books, tax-head or master-data error.

A single reason code makes the exception population measurable without pretending that a portal difference has one universal cause.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

5. Resolve supplier-caused differences

Send the supplier a precise correction request containing the supplier GSTIN, document number, document date, tax amount, affected period and the action required in GSTR-1, GSTR-1A or IFF. Ask the supplier to confirm the filing period, not merely to promise that it will be “uploaded.” Enter the expected filing date and responsible person in the reconciliation log, then check the next GSTR-2B.

Do not claim solely because a supplier has promised to file. Until the data and the legal conditions support the claim, defer it or treat it according to your documented policy.

6. Correct IMS actions before filing GSTR-3B

Review the invoice, purchase order, receipt evidence and supplier data before changing an IMS decision. If you accepted an incorrect document, reject or mark it appropriately; if you rejected a valid document, change the action. Recompute GSTR-2B and check the resulting auto-populated GSTR-3B. GSTN’s IMS advisory permits the taxpayer to edit the auto-populated GSTR-3B to reflect the factual records.

Save the action history, the recomputation date and the final decision. Once the corresponding GSTR-3B has been filed, the available correction window for that statement may no longer apply, so perform this review before submission.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

7. Separate eligible, deferred and ineligible ITC

Use three distinct buckets in the workbook:

  • Eligible now: supported by the document and records, present or otherwise supported under the applicable rule, and not blocked or time-barred.
  • Deferred: a timing or supplier-data issue that may become eligible after a later filing or correction.
  • Ineligible or duplicate: credit that must not be claimed, or that must be reversed.

Claim only the first bucket. Defer timing items, reverse ineligible or duplicate credit in the appropriate GSTR-3B reversal field, and record the basis. If a later reclaim becomes permissible, retain the original reversal, the date and the evidence that eligibility was restored.

8. Handle reverse charge and imports separately

For reverse charge, document the nature of the supply, tax calculation, payment in the required return or challan and the date on which credit conditions were met. Keep self-invoice evidence where applicable. For imports, tie the claim to the bill of entry and ICEGATE record, investigate differences in integrated tax and avoid matching an import to an ordinary supplier invoice.

9. Close the exception with review sign-off

Every row should show the owner, supplier follow-up, action taken, resolution date and reviewer sign-off. A reviewer should verify the tax head, period, eligibility decision and the amount actually reported in GSTR-3B. Lock the final workbook as a PDF or other controlled copy after filing, while retaining the underlying spreadsheet for audit testing.

How to document the reconciliation

A defensible file links the accounting entry, portal data, legal decision and correction. Retain the following pack for each material period or exception:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Original tax invoice, debit note or credit note, plus purchase-order, receipt or service-acceptance evidence.
  • Supplier GSTIN, filing-period screenshots or downloads and all correction correspondence.
  • Purchase-register and ledger extracts showing booked value and each tax head.
  • Dated GSTR-2B and filed GSTR-3B copies.
  • Portal comparison CSV or Excel files, including separate import detail.
  • Bill of entry, ICEGATE evidence and reverse-charge records where relevant.
  • IMS action history and recomputation date where IMS applies.
  • Exception log with reason code, owner, follow-up, resolution date and reviewer sign-off.
  • Reversal, reclaim and interest calculations.
  • DRC-03 payment details and DRC-01C response records when relevant.

Use stable filenames such as GSTIN_Period_GSTR2B_YYYY-MM-DD and preserve the portal download date in the file metadata or reconciliation index. Access controls should prevent silent replacement of an original return or statement.

Responding to a DRC-01C mismatch notice

DRC-01C concerns a discrepancy between ITC reported in GSTR-3B and the corresponding GSTR-2B data for the notified period. Portal thresholds are configured and may change, so follow the live notice and the current GSTN instructions shown for that period rather than relying on an old amount or threshold.

First, reproduce the notified calculation

Download the notice and identify the GSTIN, tax period, tax heads, amount, due date and the GSTR-2B and GSTR-3B figures used. Re-run the portal comparison for the same period and preserve the downloaded detail. Check whether the notice includes import credit, amendments, credit notes or a later-period filing.

Then classify the difference

Map each notified line to your exception log. A supplier filing after the original GSTR-2B, an import timing difference, a valid reversal already made, a duplicate corrected in a later return or an IMS action can require a different explanation. Do not answer with a single net number when the underlying causes are distinct.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

File the appropriate Part B response

Use Part B to provide a reasoned explanation, DRC-03 payment details, or both, as applicable. Explain the period, document population, tax heads, reason codes and the amount that remains payable, if any. Where you have paid through DRC-03, state the payment reference and map it to the disputed tax, interest and any applicable amount.

Retain the filed response ARN, payment challan, notice, supporting workbook, portal reports and correspondence. If the discrepancy is caused by a supplier correction still pending, explain the evidence and the action taken rather than asserting that the supplier will fix it without proof.

Common traps and how to correct them

Claiming every row that appears in GSTR-2B

Presence in GSTR-2B does not override blocked-credit rules, business-use limitations, Section 16(4), place-of-supply requirements or duplicate claims. Perform the legal eligibility review before finalising GSTR-3B.

Using a net difference instead of an invoice trail

A net match can hide one overstated invoice and one omitted invoice. Always retain the document-level matching file and investigate unusual offsets.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Overlooking tax-head errors

CGST, SGST/UTGST and IGST are not interchangeable simply because the total tax equals. Check place of supply and correct the head in the books and return treatment.

Ignoring amendments and credit notes

Search the next periods for amended documents and supplier credit notes before concluding that an invoice is missing. Keep the original and amended versions together.

Failing to recompute after an IMS change

An accept, reject or pending change affects the next GSTR-2B. Change the action, recompute, review the auto-populated GSTR-3B and preserve the history before filing.

Mixing import and domestic matching

Domestic supplier GSTIN matching and import bill-of-entry matching use different identifiers and data feeds. Keep separate reports and separate owners where possible.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Reclaiming without proving the original reversal

A later claim should point back to the original reversal, the period, the amount and the evidence that the statutory condition was met. Without that chain, the reclaim can look like a second claim.

Manual spreadsheets or reconciliation software?

The right method depends on volume, GSTIN count, control requirements and the complexity of supplier follow-up. The decision should be based on control quality rather than a claim that one method guarantees recovery.

Capability Manual spreadsheet GST reconciliation software
Invoice-level matching Flexible formulas and human review; duplicate keys and version control must be designed. Usually automates matching rules and exception queues; validate how it handles amended notes and tax heads.
Supplier follow-up Email or task log maintained by the team. May provide workflow, reminders and status ownership; confirm the available channels.
IMS support Action history and recomputation dates entered manually. Useful only if the product supports the relevant IMS data and preserves an audit trail.
Audit trail Depends on locked files, dated downloads and reviewer sign-off. Check retention, exportability and user-level history before relying on it.
Export formats Direct control of CSV, Excel and PDF working papers. Confirm that original portal exports and a readable exception file can be downloaded.
Multiple GSTINs Requires disciplined folder and master-data controls. Can centralise GSTINs, but permissions and entity mapping must be tested.
Reviewer controls Separate preparer and reviewer columns, protected cells and sign-off. Look for role-based approval, change history and period lock features.

For a small population with stable monthly volume, a controlled spreadsheet may be sufficient. For many GSTINs, high document volume, frequent supplier amendments or formal reviewer segregation, software can reduce manual work, but you still need to verify its matching logic against the portal exports.

When to manage the issue internally or seek professional review

Situation Practical approach
Small, clearly explained timing difference with complete documents Internal reconciliation, supplier follow-up and reviewer sign-off may be adequate.
Large or repeated mismatch across periods Use a structured exception log and obtain an independent review of classification and reversals.
Blocked credit, place-of-supply or Section 16(4) questions Seek tax-professional advice before claiming or reclaiming.
DRC-01C already issued or payment is being considered Have the notice calculation, Part B explanation and DRC-03 mapping reviewed before filing.
Multiple GSTINs, imports and reverse-charge transactions Assign specialist owners and use controlled workflows with documented reviewer responsibilities.

There is no reliable official statistic establishing a national mismatch rate, average recovery or typical mismatch value. Evaluate an escalation by the amount at risk, legal complexity, notice status and quality of the evidence—not by an unsupported industry percentage.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Controls that prevent the next mismatch

  • Run a monthly three-way check among the purchase register, GSTR-2B and filed or draft GSTR-3B before filing.
  • Keep import and reverse-charge registers separate from ordinary supplier invoices.
  • Require GSTIN, document number, date and tax-head validation when an invoice enters the ledger.
  • Use a duplicate check on supplier GSTIN, document number, taxable value and tax amount.
  • Review IMS pending and rejected items before every GSTR-3B filing and record the recomputation date.
  • Send supplier exceptions early enough for the relevant GSTR-1, GSTR-1A or IFF filing window.
  • Maintain a rolling list of deferred credit and test it for eligibility before each subsequent claim.
  • Perform the annual true-up required for common credits used across business and non-business activities or across taxable and exempt supplies.
  • Separate preparation, review and filing responsibilities, with a locked period-end sign-off.

What the law still requires beyond portal labels

CBIC rules require verification in specified cases and require annual true-up or reversal for common credits used across business and non-business purposes or across taxable and exempt supplies. Portal labels are aids to reconciliation; they are not a substitute for those calculations.

Likewise, an “ITC not available” category in GSTR-2B is not a complete list of every legal restriction. Review the underlying invoice, receipt, business use, time limit, place of supply, payment and reversal requirements before deciding the amount to report.

A concise month-end checklist

  1. Freeze the period and save the purchase register, ledger, GSTR-3B, GSTR-2B, import and reverse-charge files.
  2. Download the portal’s non-import and import comparison reports.
  3. Match by GSTIN, document number, date, taxable value and each tax head.
  4. Assign one reason code, owner and due date to every variance.
  5. Request supplier corrections with exact document and period details.
  6. Review and, if necessary, change IMS actions; recompute GSTR-2B before filing.
  7. Separate eligible, deferred, duplicate and legally ineligible credit.
  8. Report claims and reversals in the correct GSTR-3B fields; retain reclaim evidence.
  9. Complete reviewer sign-off and lock the working papers.
  10. If DRC-01C arrives, reproduce its calculation, prepare Part B and retain the ARN and DRC-03 evidence.
