Short answer: for comparing bacterial and archaeal communities in a lake, river, estuary, or coastal site, 16S rRNA gene amplicon sequencing is usually the most focused first assay. Environmental DNA (eDNA) is the broader sampling and analysis concept: you collect DNA from water or another environmental matrix, then choose a marker and assay that match the organism and inference you need. A study can therefore use aquatic eDNA sampling and 16S amplification at the same time.
Choose broad, multi-marker eDNA metabarcoding when the monitoring question spans fish, invertebrates, algae, fungi, bacteria, or archaea. Choose 16S when the question is bacterial/archaeal community composition across sites or dates. Neither method alone proves that detected organisms are alive, active, abundant in absolute terms, or causing a measured water-quality effect.

What the two terms actually mean
Environmental DNA is a workflow and evidence type
Aquatic eDNA is DNA recovered from environmental material rather than from a deliberately collected organism. In water monitoring, that usually means collecting a defined volume, concentrating cells or particles by filtration, preserving the filter, extracting DNA, and applying an assay. The assay may be species-specific PCR, quantitative PCR (qPCR), digital PCR (ddPCR), or metabarcoding with one or more markers.

A fish-specific marker can test for a named fish; a pathogen marker can test for a predefined target; a broad bacterial marker can profile a community. The same filtered-water sample can support different assays if enough DNA and suitable controls are available. eDNA is therefore not a competing sequencing technology to 16S. It is the environmental sample and evidence framework into which a 16S assay can fit.

16S sequencing is a targeted community assay
16S rRNA gene amplicon sequencing uses PCR to amplify selected hypervariable regions of the bacterial and archaeal 16S rRNA gene from extracted DNA, followed by sequencing and taxonomic assignment. It is especially useful for comparing community composition, including organisms that are difficult or impossible to culture. The marker is present across bacteria and archaea, but the chosen region and primers determine which organisms are amplified and how finely they can be classified.
Because 16S starts with environmental DNA, a water sample processed for 16S is also an eDNA study in the broad sense. Calling it “eDNA versus 16S” can obscure the real decision: which environmental sampling design, marker, assay, and downstream evidence answer your question?
Choose by the inference you need
| Research question | Better first choice | Why it fits | Main caution |
|---|---|---|---|
| Compare bacterial or archaeal community composition among sites or dates | 16S amplicon sequencing | A focused bacterial/archaeal marker is efficient for replicated comparisons. | Results are relative, compositional measurements affected by primer and PCR bias. |
| Detect a named fish, pathogen, invasive species, or other focal taxon | Species-specific eDNA qPCR or ddPCR with a validated marker | Targeted assays can be highly sensitive for a predefined organism. | A positive signal does not automatically prove current occupancy, viability, or infection. |
| Survey many aquatic organism groups at once | Multi-marker eDNA metabarcoding | Different markers can extend taxonomic coverage across fish, invertebrates, algae, fungi, bacteria, and archaea. | Primer bias and incomplete reference databases can distort the inventory. |
| Infer genes, pathways, or strain-level functional potential | Shotgun metagenomics, often paired with 16S | Shotgun sequencing samples DNA beyond one marker and can support functional annotation. | It generally requires more biomass, sequencing, computation, and interpretation than a single-marker assay. |
| Determine which organisms are metabolically active now | RNA-based methods, metatranscriptomics, or physiological measurements alongside DNA | RNA expression and process measurements address activity more directly than DNA presence. | RNA is less stable and the extra handling and controls increase complexity. |
What each method can and cannot tell you
Presence and detection
Species-specific eDNA qPCR or ddPCR is the clearest choice when the question is whether a named taxon’s genetic material is detectable. A 16S survey can reveal that bacterial or archaeal lineages are represented in the sample, but it is not optimized for a single rare target unless the assay, depth, and validation are designed for that purpose.
Detection is not equivalent to an organism being present at the sampling location at that moment. DNA can persist after shedding, move with currents, attach to particles, or arrive from upstream. Interpret a positive result with hydrology, degradation conditions, transport distance, sampling depth, and field and laboratory controls.
Community composition
16S is usually the efficient option for asking whether bacterial communities differ between a reference site and an impacted site, across seasons, or before and after a management action. It can identify broad temporal shifts and support beta-diversity, differential-abundance, and association analyses when replication and metadata are adequate.
These are primarily relative measurements. If one taxon occupies a larger fraction of sequence reads, another taxon’s fraction can fall even if its absolute cell count is unchanged. Filtration volume, biomass, extraction yield, PCR efficiency, sequencing depth, and contamination all affect the observed profile. Add flow-cytometry counts, microscopy, culture, quantitative reference standards, or another absolute measurement when cell numbers matter.

Taxonomic resolution
16S often resolves organisms reliably to a family or genus and sometimes to species, but species-level calls depend on the amplified region, sequence quality, database coverage, and how similar reference sequences are. Broad eDNA metabarcoding has wider organismal reach only when the selected markers and reference libraries cover the groups in the water. An unassigned or high-level assignment can be more accurate than an overconfident species label.

Function, activity, and water quality
A 16S marker identifies and compares taxa; it does not directly measure genes, pathways, metabolites, toxin concentrations, nutrient-removal rates, oxygen consumption, or other process variables. A taxon’s known capabilities can support a hypothesis about functional potential, but that inference is indirect.
Shotgun metagenomics can identify a broader set of genes and pathways and may provide strain-level information when coverage and references permit. Metatranscriptomics, targeted RNA assays, enzyme measurements, metabolomics, and chemical monitoring are better suited to expression, current activity, or process rates. Pair DNA sequencing with temperature, dissolved oxygen, nutrients, salinity, turbidity, flow, microscopy, or culture data when the management question is water quality rather than taxonomy alone.
Evidence on 16S versus broader sequencing
A Lake Lanier comparison reported that companion shotgun metagenomes identified about 1.5 times as many phyla and about 10 times as many genera as 16S amplicons in that particular study. Those are study-specific figures, not universal performance multipliers. Different primers, sequencing depth, DNA extraction, reference databases, and water chemistry can change the gap.

Reviews also show why results are difficult to compare across projects. Takahashi and colleagues’ 2023 review of 407 aquatic eDNA papers found substantial variation in water volume, preservation, filtration, extraction, markers, and controls. Bunholi and colleagues’ 2023 review of 300 peer-reviewed aquatic eDNA and eRNA studies likewise documented high variability in filter material and pore size, extraction method, marker, and bioinformatic pipeline. This lack of standardization can overwhelm a real ecological difference if methods are changed between sampling rounds.

Design an aquatic eDNA or 16S study
1. Define the target and allowable inference
Write the decision in one sentence before collecting water: detect a named organism, compare bacterial-community turnover, estimate relative composition, test functional potential, or measure activity. Decide whether the unit of replication is a bottle, a filter, a site, a depth, a date, or an independently sampled water column. A sequencing result cannot recover information that the field design did not collect.
2. Standardize the field design
- Predefine locations, depth, season or sampling interval, water volume, and the number of biological replicates.
- Record temperature, salinity or conductivity, dissolved oxygen, turbidity, flow or tidal state, weather, and other covariates that could move or degrade DNA.
- Use field blanks containing molecular-grade water exposed to the sampling equipment and handling environment. They reveal contamination introduced during collection and transport.
- Keep collection order and equipment-cleaning procedures consistent. Use separate clean and dirty areas where possible, and document bleach or other decontamination steps.
- Minimize and standardize transport time and temperature. DNA preservation begins before filtration if water sits warm or exposed to light.
3. Filter and preserve consistently
Filtration concentrates DNA-bearing cells and particles from a known water volume. The 2023 aquatic eDNA review found 0.45 µm and 0.2 µm pore sizes among the most commonly reported choices, but there is no universal pore size for every matrix. Smaller pores may capture more free DNA and small cells while clogging sooner; larger pores may process turbid water faster while changing what is retained. Choose a pore size, membrane material, volume, and clogging rule in a pilot study, then keep them fixed across comparisons.
Record the volume actually passed through each filter, not just the planned volume. Preserve filters immediately with the same validated method, and keep preservation conditions identical among samples, blanks, and controls.

4. Extract DNA with contamination controls
Use a validated extraction protocol for the matrix and include extraction blanks in every batch. The Takahashi et al. (2023) review reported the DNeasy Blood and Tissue kit as the most commonly used extraction method in its paper corpus. That is a literature-use statistic, not a universal recommendation or proof that the kit is optimal for every environmental-water sample.
Record extraction batch, elution volume, DNA concentration, inhibition checks, and any dilution used to overcome inhibitors. Low-biomass samples are especially vulnerable to reagent and laboratory contamination; a sequence found in a sample but also abundant in blanks requires cautious interpretation or removal under a prespecified rule.
5. Select markers, primers, and controls
For 16S, document the exact hypervariable region, primer sequences, primer concentrations, PCR cycle conditions, polymerase, template input, and negative controls. Include a positive control or mock community when available so that amplification and taxonomic recovery can be checked. For multi-marker eDNA, validate each marker against the target groups and expect that no single primer pair represents every organism equally.

- Please Note: To reach 10Gbps speed, keep the cable under 3.3 ft. For USB A Male to USB C adapters, try flipping the USB C connector. USB C Male to USB A adapters support bidirectional 10Gbps transfer within 3.3 ft
6. Sequence with replication matched to risk
Technical replicate PCRs can reveal stochastic detection in low-biomass samples. Biological replicates estimate ecological variation; they are not interchangeable with repeated PCRs from one filter. Increase replication when expected concentrations are low, contamination risk is high, or decisions have regulatory consequences. Include index and library controls appropriate to the sequencing facility’s workflow.

How to interpret abundance, viability, and contamination
Relative abundance is not a cell count
Read percentages are compositional. A reported 20% of reads does not mean 20% of cells, nor does it establish a concentration per liter. To estimate absolute abundance, combine sequencing with measured water volume, quantitative PCR, flow cytometry, microscopy, spike-in standards, or calibrated cell counts, and state the assumptions.
DNA persistence limits viability claims
DNA may remain after cells die and may be transported from another location. A positive eDNA or 16S signal therefore supports detection of genetic material, not proof that organisms are viable, reproducing, or metabolically active at collection. Shorter persistence in a particular system cannot be assumed without local degradation evidence.
Controls determine whether a low signal is credible
Interpret a result alongside field blanks, filtration blanks where relevant, extraction blanks, PCR negatives, positive or mock controls, replicate agreement, and read counts. A taxon appearing only once at low read depth and also appearing in blanks is weaker evidence than repeated detection above a prespecified threshold with clean controls.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Cost, throughput, and reproducibility trade-offs
There is no defensible universal price, turnaround time, or detection-limit comparison for “eDNA versus 16S.” Costs depend on matrix turbidity and biomass, filtration volume, number of filters, extraction batches, marker count, PCR replication, sequencing platform, read depth, bioinformatics, and whether a laboratory performs field processing. A targeted qPCR project can be cheaper per focal taxon than a discovery metabarcoding project, while a highly replicated 16S survey can cost more than a small species-specific assay.
16S generally offers a narrower laboratory and computational scope than multi-marker or shotgun sequencing, which can simplify replication and cross-sample comparison. Its reproducibility still depends on holding sampling, filtration, extraction, primers, PCR, sequencing, and analysis constant. Broad eDNA surveys gain taxonomic breadth but add marker-specific biases and more complicated reference-data requirements. Shotgun metagenomics expands functional and taxonomic evidence at the cost of greater biomass, sequencing, storage, and interpretation demands.

Common failure modes and fixes
“We changed the filter or primer halfway through the study.”
Treat the change as a method factor, not an ecological result. Reprocess overlapping samples with both methods if possible, or model the method change explicitly and avoid direct abundance comparisons across unmatched protocols.
“The water clogged every filter.”
Measure turbidity and predefine a maximum volume. Use staged filtration or a validated larger pore size only if the change is applied consistently and its capture bias is tested. Report the actual volume filtered for each sample.
“Every sample has a few unexpected taxa.”
Check field, extraction, and PCR blanks; inspect read counts and index patterns; review reagent and handling contamination; and apply a prespecified contaminant rule. Do not delete taxa solely because they are inconvenient, and do not treat every low-read detection as ecological truth.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
“The 16S profile changed, so water quality improved.”
Sequence turnover alone does not establish a water-quality mechanism. Pair the community data with chemistry, hydrology, microscopy, culture, or functional measurements and test whether the biological change tracks the proposed driver.
“The marker gave no species name.”
Report the highest defensible rank. Recheck sequence quality, the amplified region, database coverage, and confidence threshold; do not force a species-level assignment when close reference sequences cannot be separated.
A practical decision path
- If you need a yes/no answer for one named organism, start with a validated species-specific eDNA qPCR or ddPCR assay.
- If you need bacterial and archaeal community comparisons across sites or dates, use standardized water eDNA collection followed by 16S amplicon sequencing.
- If you need several organismal groups, plan multi-marker eDNA metabarcoding and validate each marker’s coverage.
- If you need genes or pathway potential, add shotgun metagenomics, often using 16S for economical community screening and sample selection.
- If you need current activity or process rates, add RNA-based or physiological measurements and direct water-quality chemistry.
- For every design, predefine replication, blanks, preservation, bioinformatic thresholds, and the confidence language that will accompany detections.
How to report results responsibly
State the water body, geography, dates, depth, filtered volume, pore size and membrane, preservation, extraction method, marker and primers, PCR replication, sequencing platform, database version, filtering rules, and controls. Distinguish detection from occupancy, relative composition from absolute abundance, and functional potential from measured activity.
The USGS guidance on eDNA reporting, accessed in 2026, emphasizes communicating confidence levels, knowledge gaps, reliability, and appropriate-use parameters. That discipline matters when results inform invasive-species response, public-health decisions, restoration, or regulatory monitoring. A precise statement such as “16S sequences indicate a relative shift in the bacterial community in these sampled waters” is more defensible than “the lake’s bacteria increased” or “the detected organisms were active.”
