Neither method is universally better. DNA Typewriter is the stronger fit when your experiment must preserve the order of molecular events, while a cell-barcoding design can be the more direct choice when stable clonal identity and shared ancestry are enough. The best direct comparison so far is a 2026 stochastic simulation of DNA Typewriter and CARLIN, one CRISPR barcode recorder. In that model, Typewriter reconstructed longer lineages more accurately when its DNA Tape had enough recording targets, but the result does not rank Typewriter above every barcoding method in every biological system.
The practical decision comes down to four questions: whether event order matters, how many divisions or edits must be recorded, whether the editing system works in your cells or organism, and whether your lab can support construct delivery, sequencing and lineage-analysis software.

What DNA Typewriter and cell barcoding actually record
Lineage tracing infers which cells descended from which ancestors. Both molecular recorders and barcodes create heritable DNA differences that can be read later, but they encode history in different ways.
DNA Typewriter: an ordered molecular record
DNA Typewriter uses prime editing to write short insertional edits, one after another, into an engineered genomic region called a DNA Tape. Its core components are the Tape substrate, a prime-editor enzyme and prime-editing guide RNAs. Each inserted symbol occupies a position in a sequence, so the physical arrangement of symbols preserves an order of events. The system was designed to record sequential perturbations and to capture lineage information during single-cell expansion.

That order is the defining feature. If event A is written before event B, the resulting Tape can retain that sequence, subject to editing efficiency, target availability and readout quality. The 2024 Nature Protocols article describes the approach as using prime editing to facilitate sequential insertions in an engineered genomic region.
Cell barcoding: a broad family of strategies
“Cell barcoding” is an umbrella term, not one standardized protocol. A barcode may be introduced as a designed sequence, diversified by CRISPR editing or generated through another heritable labeling scheme. Researchers then identify cells or their descendants by shared barcode states. Designs differ in how labels are delivered, how they diversify, how many distinct states they can produce and how ancestry is inferred.
Many barcode systems answer a clonal-identity question well: which cells share a label, and therefore may share an ancestor? They do not automatically provide a reliable timeline of individual molecular events. Whether a particular barcode platform can encode order depends on its architecture, not on the word “barcode” alone.

CARLIN as the concrete head-to-head comparator
CARLIN is a CRISPR barcode recorder used as the named comparator in the 2026 study by Liu, Zhang and Yang. In the model, CARLIN generates an unordered collection of CRISPR barcode edits, whereas DNA Typewriter adds ordered insertions along its Tape. CARLIN is useful for a controlled comparison, but it should not be treated as representative of every barcode strategy.
Why event order changes the lineage-tracing problem
Identity and ancestry versus a time-resolved history
A stable shared label can reveal that several cells belong to the same clone. That may be sufficient for questions such as whether a progenitor contributed to two tissues or whether a treatment expanded one clone. The label itself does not necessarily reveal which of several edits happened first, how many intermediate states occurred or when a branch formed.
An ordered recorder is intended for those temporal questions. DNA Typewriter’s successive insertions can, in principle, distinguish an early event from a later event because the edits occupy an ordered record. This does not eliminate ambiguity: missed edits, unequal editing rates, target saturation and incomplete sampling can still make two histories look alike.

What the readout must contain
Lineage inference is strongest when the edited DNA can be read together with each cell’s identity or state measurements. The Typewriter protocol covers single-cell lineage analysis and provides analysis scripts. A design that recovers a barcode but loses the corresponding cell type, transcriptomic state or sample location may answer a narrower question than the experiment intended.

What the 2026 comparison found
Liu, Zhang and Yang compared CARLIN and DNA Typewriter with a unified stochastic simulation framework. The simulations included editing, barcode evolution, cell division and sampling while retaining known ground-truth lineages. Reconstructed trees were evaluated with Robinson–Foulds distance and triplet accuracy.
| Comparison dimension | DNA Typewriter in the model | CARLIN in the model | What it means experimentally |
|---|---|---|---|
| Record structure | Sequential insertions along a DNA Tape | Unordered CRISPR barcode editing | Typewriter carries explicit event order; CARLIN primarily carries barcode state information. |
| Longer lineages | Could outperform CARLIN when enough recording targets were available | Performance could decline as editable capacity was depleted during sustained induction | Target count and the length of the lineage must be designed together. |
| Key variables | Target count, insertion probability, lineage length and sampling depth | Editable capacity, editing dynamics, lineage length and sampling depth | No single parameter predicts accuracy across all experiments. |
| Tree metrics | Robinson–Foulds and triplet accuracy | Robinson–Foulds and triplet accuracy | Use metrics that match the sampling pattern; triplet analysis can be computationally demanding at scale. |
| Combined signals | Combining Typewriter and CARLIN signals did not consistently beat Typewriter alone | The two signals can compete during inference rather than automatically providing complementary information. | |
The conditional result
Within the simulated settings, DNA Typewriter performed better when the Tape supplied sufficient recording targets, especially as the number of cell divisions increased. The same study reported that CARLIN’s editable recording capacity could become depleted under sustained induction. A higher insertion probability was not automatically better: fast editing can fill available targets sooner and increase saturation.
What the comparison does not establish
This was not a wet-lab head-to-head validation. It does not establish a universal accuracy percentage, prove that every Typewriter implementation beats every barcode design or show that one method works best in every tissue. The result is best used as a design warning: capacity, editing dynamics and sampling determine whether an architecture remains informative over the required lineage horizon.
How DNA Typewriter works in an experiment
- Define the history to be recorded. Decide whether the events are cell divisions, sequential transfections, developmental transitions or another ordered series. Specify the maximum number of events before the record becomes ambiguous.
- Choose or build the DNA Tape. The Tape is an engineered genomic substrate containing the targets that can accept sequential insertions. Its target count is a capacity decision, not a cosmetic sequence choice.
- Provide the prime editor. The editor enzyme performs the targeted writing reaction. Expression level and duration affect insertion probability and therefore the balance between under-recording and saturation.
- Design prime-editing guide RNAs. Guide RNAs direct successive insertions to the Tape. Their order and compatibility with the chosen cell system determine whether the intended sequence of symbols can be recovered.
- Deliver the constructs and run the biological experiment. The protocol describes recording sequential transfection events and lineage information during single-cell expansion. Delivery must be validated in the actual cell type rather than assumed from performance in another model.
- Collect cells with their molecular context. Recover the Tape sequence together with cell identity or state data whenever the biological question requires more than a clone label.
- Sequence and reconstruct lineages. Use the protocol’s analysis workflow to call insertions, account for missing or ambiguous edits and infer a tree. Report how sampling depth and quality filtering changed the set of cells retained.
- Test the reconstruction against controls. Include known relatedness or controlled expansion where possible. A plausible-looking tree is not evidence that every branch is correct.
Practical maturity and demonstrated scale
Protocol requirements and schedule
The 2024 DNA Typewriter protocol is written for experiments in HEK293T cells and notes activity in HEK293T cells, mouse embryonic stem cells and fibroblasts. The authors state that the workflow can be completed in four to six weeks by people with basic expertise in molecular cloning, mammalian cell culture and sequencing-data analysis. That is a reference schedule under the protocol’s assumptions, not a guarantee for a new organism, difficult delivery method or first-time laboratory.
Published clonal-expansion demonstration
Choi and colleagues reported a monophyletic lineage reconstruction containing 3,257 cells. In the same study, sequential edits accumulated in a Poisson-like pattern across at least 20 generations and 25 days of in-vitro clonal expansion. Those numbers describe that specific demonstration; they are not a guaranteed capacity for another cell type, editor dose or Tape design.

Mouse-development application still at preprint stage
A bioRxiv version 2 preprint posted on 29 July 2026 describes using DNA Typewriter to trace mouse development from the zygote to late organogenesis. The source record explicitly identifies it as not certified by peer review. It is therefore an emerging application rather than settled validation, and conclusions should be read with that status attached.
DNA Typewriter versus a barcode: a decision framework
| Question | Prefer DNA Typewriter when… | Prefer a barcode design when… |
|---|---|---|
| What information is essential? | You need the order of molecular events or a time-resolved history. | Shared clonal identity and ancestry answer the question without event order. |
| How long is the lineage? | The Tape can provide enough targets for the expected number of events. | The chosen barcode retains distinguishable states for the planned duration. |
| What is the biological system? | The editor, guides and Tape can be delivered and remain active in the chosen cells or organism. | A validated barcode-delivery and readout workflow already exists for that system. |
| What will be sequenced? | You can recover edited DNA alongside cell identity or state measurements. | A barcode-only readout is sufficient for the endpoint. |
| What expertise is available? | The lab can handle construct design, cloning, mammalian culture, sequencing and computational lineage analysis. | The team has a reliable workflow for the selected barcode platform and its analysis. |
| How will trees be judged? | You can model editing errors and evaluate topology with appropriate metrics. | The barcode design has a validated inference method for your sampling scheme. |
Choose DNA Typewriter for an order-sensitive question
- You need to distinguish early from late perturbations.
- Developmental or clonal histories span enough divisions that unordered labels would merge plausible paths.
- You can allocate sufficient Tape targets and measure editing dynamics rather than maximizing insertion probability blindly.
- Your readout can preserve the edited sequence and the cell-level measurements needed to interpret it.
Choose a barcode approach for a stable-identity question
- The central endpoint is clone membership, contribution or persistence.
- Event order is not required to make the biological decision.
- The chosen barcode system has demonstrated delivery, state diversity and readout in the exact model.
- The simpler inference problem is more valuable than a richer but harder-to-validate temporal record.
These are design-level inferences, not claims that all barcoding is easier, cheaper or higher-throughput. Those properties vary by platform and experiment.
Capacity, saturation and sampling trade-offs
Target count sets the recording horizon
A Tape with too few targets runs out of writable positions before the lineage is fully recorded. Once many cells converge on saturated states, ancestry becomes harder to distinguish. The simulated comparison makes target count a first-order design variable, particularly for long lineages.
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Repair Windows errors before they cause bigger problemsFix Now →Insertion probability has an optimum, not a universal maximum
Low insertion probability leaves histories under-recorded. Very high probability can drive rapid target occupancy and saturation. The useful setting depends on the number of divisions, induction schedule and desired resolution. Measure the distribution of edits over time instead of assuming that more activity always improves reconstruction.
Sampling depth changes apparent accuracy
A perfect recorder cannot reconstruct cells that were never sampled. Sparse sampling can remove intermediate branches and make unrelated cells appear more similar. Plan the number and timing of collected cells alongside the recorder capacity, then report which cells and time points were unavailable.
Metrics answer different failure questions
Robinson–Foulds distance counts differences in tree splits, while triplet accuracy asks whether three-cell relationships are ordered correctly. A method can perform differently on these metrics when errors are concentrated in local branches or deep splits. Triplet evaluation may become computationally demanding as cell numbers grow, so analysis planning should include runtime and memory limits.

Common failure modes and corrective actions
The Tape saturates early
Symptom: many cells carry edits at nearly every available target, with little distinction between late descendants.
Response: reduce sustained induction, expand target capacity in the design or shorten the recording window. Re-estimate the event horizon rather than treating the saturated record as a complete history.
Too few edits are captured
Symptom: large groups of cells retain an unedited or nearly identical Tape despite substantial biological time.
Response: verify editor and guide delivery, confirm Tape integration and measure activity in the actual cell model. Increasing activity without checking saturation can exchange one failure mode for another.
Cell identity is lost during sequencing
Symptom: edited sequences are available, but they cannot be assigned confidently to transcriptomic state, tissue location or phenotype.

Best Value

Symptom: a single accuracy value is presented without the sampling pattern, lineage length or editing assumptions.
Response: report the metric, ground-truth or control design, cell count, sampling depth and relevant parameter settings. The 2026 comparison provides a model for using both Robinson–Foulds and triplet accuracy rather than relying on an unspecified score.
CARLIN is treated as “all barcoding”

How to plan a fair method comparison
- Write the inference target first. State whether the output is clone identity, branch topology, event order, developmental timing or a combination.
- Set the lineage horizon. Estimate divisions or perturbations, then compare that number with the recorder’s usable capacity.
- Model editing before collecting the full experiment. Vary target count, insertion or editing probability, lineage length and sampling depth. Look for saturation and under-recording regions rather than optimizing one parameter in isolation.
- Use matched sampling. Compare methods with the same cells, time points and sequencing depth where feasible.
- Predefine reconstruction metrics. Include topology measures appropriate to the biological question and disclose computational limits for large datasets.
- Separate simulation from validation. Label model outputs as simulations and reserve experimental claims for measurements in the intended cell or organism.
Bottom line
DNA Typewriter is the better choice when ordered, time-resolved molecular history is the point of the experiment and the design can supply enough Tape capacity without saturating. A barcode strategy is the better fit when stable clonal identity or shared ancestry is sufficient and a validated platform matches the biological system. The 2026 CARLIN comparison supports a conditional advantage for Typewriter in simulations with adequate targets and longer lineages; it does not establish a universal winner. Treat target capacity, editing dynamics, delivery, sampling and readout as co-equal design constraints.

Frequently Asked Questions
Does DNA Typewriter record the order of cell divisions directly?
It records the order of sequential insertion events on the DNA Tape. Interpreting those edits as exact cell-division times still depends on editing efficiency, sampling and the biological calibration of the experiment.
Is CARLIN a synonym for cell barcoding?
No. CARLIN is one CRISPR barcode recorder. Cell barcoding includes multiple architectures with different delivery, diversification and inference properties.
Can I combine a barcode and DNA Typewriter?
The 2026 simulation did not find a consistent benefit from combining CARLIN and Typewriter signals; competing signals can complicate inference. Combination should therefore be justified by a specific information gap and tested with a matched model.
What should a lab validate before scaling up?
Validate construct delivery, editor and guide activity, Tape capacity, cell-state linkage and lineage reconstruction on a controlled expansion or known-relatedness sample before committing to a long developmental experiment.
