Dihydropyrazine-Embedded Macrocycles: Why These “Supercycloalkanes” Move Like Giant Rings

They resemble cycloalkanes in shape and motion, not in chemical composition. A 2025 Chemical Science paper describes macrocycles built from four, five, or six dipyrene-fused dihydropyrazine corners. X-ray structures show puckered, three-dimensional rings, while solution measurements reveal ring-flapping in the four-corner compound and pseudorotation in the five-corner compound.

The work is best understood as a molecular-structure study. It establishes unusual conformations, dynamics, donor–acceptor photophysics, and fullerene binding, but it does not establish a commercial product or a consumer application.

What a dihydropyrazine-embedded macrocycle is

A macrocycle is a molecule whose atoms form a large ring rather than a small, conventional cycle. In this series, each repeating corner contains a dihydropyrazine unit fused to two pyrene fragments. The result is a rigid, π-rich building block that can be joined into larger closed loops.

The four-, five-, and six-corner products are sometimes called supercycloalkanes or cycloalkanoids with a “superstructure.” That nickname describes a geometric analogy. Ordinary cycloalkanes such as cyclobutane, cyclopentane, and cyclohexane are made only from carbon and hydrogen and are not electronically equivalent to these aromatic, nitrogen-containing macrocycles. The resemblance comes from the way the large rings avoid being flat: they pucker and can change conformation.

Why the cycloalkane comparison is useful

A flat polygon is a poor model for these molecules. Bond angles, steric crowding, and interactions between the aromatic surfaces force the macrocycles into puckered shapes. In a crystal, that three-dimensional geometry can be measured directly by X-ray diffraction. The structures look more like enlarged versions of the folded conformations used by small saturated rings than like perfectly planar molecular polygons.

The comparison also helps explain motion. Cycloalkanes do not remain frozen in one drawing; they interconvert between conformations. The macrocycles display the same general principle, but their motions involve much larger, more electronically complex frameworks. Importantly, the observed motion depends on ring size. It is not accurate to say that every member simply “flips” in the same way.

How the four-, five-, and six-corner members differ

Macrocycle Structural evidence Solution behavior reported What can be concluded
Four corners Puckered ring in the crystal Ring-flapping; inversion barrier about 9 kcal mol−1 The two sides of the puckered ring interconvert through a measurable inversion process.
Five corners Puckered ring; calculations distinguish competing conformations Pseudorotation, compared by the authors with cyclopentane Conformational strain is redistributed around the ring rather than handled by one simple flip.
Six corners Puckered macrocycle in the reported structural series No single solution motion is established in the cited summary The six-corner compound belongs to the same structural family, but the available evidence does not justify assigning it the four- or five-corner motion.

The table separates three kinds of evidence: crystal structures show the geometry in the solid, nuclear magnetic resonance (NMR) analysis probes behavior in solution, and theoretical calculations help identify low-energy conformations and transition pathways. A crystal snapshot should not be treated as a movie, and a calculated pathway should not be presented as an experimentally observed rate unless the paper reports that measurement.

What ring-flapping means in the four-corner macrocycle

Ring-flapping is an inversion of a puckered ring. Imagine a shallow bowl whose rim contains the molecular framework. The bowl can bend through a higher-energy arrangement and reappear with the opposite face pointing up. Atoms that were displaced above the average ring plane move below it, and vice versa.

For the four-corner macrocycle, the reported inversion barrier is approximately 9 kcal mol−1. That number comes from the Qiu, Zhang, Qu, and Wang study and applies to the specific four-corner compound and the method used to analyze its dynamics. It is not a universal barrier for all dihydropyrazine macrocycles.

At ordinary laboratory temperatures, a barrier of this scale can permit interconversion on an NMR timescale, depending on concentration, solvent, temperature, and the nucleus being observed. Consequently, an NMR spectrum may show averaged environments when exchange is fast, or separate signals when exchange is slowed. The reported result demonstrates a dynamic process; it does not mean that the ring is continuously flapping at a fixed, application-ready frequency.

How pseudorotation differs in the five-corner macrocycle

Pseudorotation is a coordinated sequence of small conformational changes that moves the location of the most puckered atoms around a ring. In a five-membered ring, one conformation can evolve into another through a succession of envelope- and half-chair-like geometries. No single bond must undergo the complete, bowl-to-inverted-bowl motion characteristic of a simple ring flip.

The five-corner macrocycle shows this type of behavior in solution, and the authors compare it with cyclopentane. The comparison concerns the mechanism of conformational exchange, not a claim that the aromatic macrocycle has cyclopentane’s composition or reactivity. Analysis of the five-corner system also finds a subtle energetic preference for a half-chair arrangement over an envelope arrangement. Because the energy difference is small, more than one conformer can remain relevant under accessible conditions.

This distinction matters when interpreting diagrams. A sequence of structures around a pseudorotation pathway should not be labeled as repeated ring-flipping. The five-corner molecule redistributes puckering around its perimeter, whereas the four-corner molecule is described by an inversion or flapping process.

How the macrocycles were made

The reported route uses a nickel-mediated Yamamoto coupling of a dibrominated dipyrene-fused dihydrophenazine precursor. Yamamoto coupling joins aryl halides under nickel catalysis, allowing separate molecular building blocks to connect into oligomers and, at low frequency, close into macrocycles.

  1. Prepare the dibromide precursor. The coupling partner is dipyreneo[c,e]dihydrophenazine dibromide, a corner unit with two reactive brominated positions.
  2. Run the nickel-mediated coupling. The stated macrocyclization conditions use a high concentration of about 45 mM in 2-methyltetrahydrofuran (2-MeTHF) at 80 °C.
  3. Allow competing ring sizes to form. The same process can produce four-, five-, and six-corner products rather than one perfectly uniform ring size.
  4. Isolate and identify the products. The products are separated and assigned using structural, spectroscopic, and computational analyses.
Product Isolated yield under the stated conditions Qualification
Cyclic tetramer (four corners) 8% Reported isolated yield for the 45 mM 2-MeTHF, 80 °C nickel-coupling conditions.
Cyclic pentamer (five corners) 5% Reported isolated yield for those same stated conditions.
Cyclic hexamer (six corners) 1% Reported isolated yield for those same stated conditions.

These percentages are specific synthetic results, not expected yields for every route, catalyst loading, solvent, or scale. The low values also explain why a structural paper should not be read as evidence of easy bulk manufacture. No commercial source or routine preparative process is established by the article.

What the experiments show about shape and motion

Crystal structures: a solid-state view

X-ray crystallography provides an ordered, solid-state picture. It shows the macrocycles as puckered frameworks and supports the “supersized cycloalkane” analogy. Crystal packing can influence the exact conformation, so the geometry in a lattice is not automatically the dominant geometry in a dilute solution.

NMR analyses: a solution-state view

NMR detects how chemical environments change or average while molecules move in solution. The four-corner ring-flapping and five-corner pseudorotation assignments come from combining NMR observations with conformational analysis. Temperature-dependent or exchange-sensitive spectra can reveal whether interconversion is fast or slow on the NMR timescale, but the reported summary does not provide one universal rate for the entire series.

Theory: connecting structures to pathways

Quantum-chemical calculations help compare candidate conformers and estimate barriers. They are particularly useful when several puckered shapes have similar energies, as in the five-corner system. Calculations support an interpretation; they do not replace an experimental observation of a specific motion.

Electronic structure and solvent-dependent emission

The macrocycles are not only mechanical ring models. Their fused pyrene surfaces and dihydropyrazine nitrogen atoms create donor–acceptor-type electronic structures. Excitation can therefore involve charge redistribution between electronically different portions of the molecule.

The reported emissions depend on solvent. A change in solvent can alter polarity, stabilization of excited states, aggregation, and the balance between radiative and nonradiative relaxation. “Solvent-dependent emission” means the observed photoluminescence changes with the surrounding liquid; it does not specify one fixed color, quantum yield, or device performance for all conditions. The article does not establish a commercial light-emitting application.

What the fullerene interaction demonstrates

Each dihydropyrazine corner presents a V-shaped π-surface. The study reports that this surface interacts with fullerene molecules. Such contact is chemically informative: it shows that the curved, electron-rich aromatic architecture can recognize or associate with a complementary carbon nanostructure.

The result should be kept in proportion. It is a molecular interaction observed in the context of the reported compounds, not proof of a fullerene-based product, a working sensor, a photovoltaic device, or a scalable separation technology. Further work would be needed to measure binding constants across solvents, establish selectivity among different fullerenes, and determine whether the interaction survives in a practical material.

What is established—and what is not

  • Established: a family of four- to six-corner dihydropyrazine-embedded macrocycles was synthesized and structurally characterized.
  • Established: the crystal structures are puckered, motivating the cycloalkane comparison.
  • Established: the four-corner member shows ring-flapping in solution with an approximately 9 kcal mol−1 inversion barrier.
  • Established: the five-corner member undergoes pseudorotation, with conformational energetics that distinguish half-chair and envelope forms.
  • Established: the compounds display donor–acceptor-type electronic structures, solvent-dependent emission, and reported interactions with fullerene molecules.
  • Not established: a performance ranking among the four-, five-, and six-corner rings.
  • Not established: a consumer product, commercial supply, industrial process, or demonstrated device using these molecules.
  • Not established in the available summary: a specific solution-phase motion for the six-corner member equivalent to the motions assigned to the four- and five-corner members.

Why the work matters for molecular design

The study links three design goals that are often treated separately: controlling a large molecule’s three-dimensional shape, observing its conformational motion, and tuning its excited-state behavior. A macrocycle that is both puckered and dynamic can present different π-surfaces over time, which may matter for host–guest chemistry or molecular recognition.

The work also shows why ring size is a design variable rather than a simple scale factor. Adding one corner changes the available conformational pathways: four corners support the reported inversion process, while five corners support a traveling pseudorotation. The six-corner compound expands the structural family, but the available evidence does not justify assuming that its dynamics or properties follow a smooth trend.

In the authors’ conclusion, the series is described as cycloalkanoids with a “superstructure,” and the work is said to disclose the molecular dynamics of cycloalkanoid macrocycles. That language captures the contribution accurately: these are purpose-built molecules that make familiar ring-conformation ideas visible in a much larger, electronically active framework.

How to interpret the headline accurately

“Behave like supersized cycloalkanes” is a concise description of conformation and motion. It does not mean the macrocycles are oversized versions of ordinary hydrocarbons, that they share cycloalkane reaction chemistry, or that they are ready-made materials for sale. The strongest interpretation is narrower and more useful: their puckered crystal geometries and ring-size-dependent solution dynamics provide a large-molecule analogue of cycloalkane conformational behavior.

For readers comparing the members, use three questions: how many corners does the ring contain, what motion is actually reported, and which evidence supports that assignment? On that basis, the four-corner compound is the ring-flapping example, the five-corner compound is the pseudorotation example, and the six-corner compound is primarily a structural extension whose solution dynamics require separate evidence.
