CAST systems are designed to insert a DNA payload at a programmed genomic position, with the clearest protocol evidence coming from bacterial Type I-F systems. Prime editing uses a Cas9 nickase, reverse transcriptase and a prime-editing guide RNA (pegRNA) to write specified base changes, small insertions, deletions and combinations. The right choice depends on the edit, organism, locus, payload size and delivery method—not on a universal ranking of precision or efficiency.
CAST and prime editing at a glance
CASTs behave like RNA-guided insertion machines. A CRISPR targeting complex locates a DNA site, then a transposase complex inserts a separately supplied DNA cargo at a characteristic offset from that site. This makes CASTs attractive when the desired outcome is addition of a functional cassette, tag or other multi-hundred-base-pair sequence.

Prime editing behaves more like a programmable sequence-writing system. A nicked DNA strand is extended by reverse transcription from a pegRNA template, and the cell resolves the edited and unedited DNA intermediates. It is especially useful when the intended change is a defined nucleotide substitution, a short insertion or deletion, or a combination of small edits.
| Decision axis | CAST | Prime editing |
|---|---|---|
| Best-established task in the cited evidence | Targeted DNA-payload insertion, particularly in bacterial genomes | Specified base substitutions and small insertions or deletions |
| Scale described | Approximately 300 bp to 10 kb payloads showed robust activity in the bacterial protocol; the full range was not systematically tested | Small sequence changes are the core capability; larger insertions require additional strategies |
| Targeting requirements | Subtype-specific guide and PAM rules, plus a characteristic insertion offset | PAM choice, pegRNA primer-binding site (PBS), reverse-transcription template (RTT), and cellular processing |
| Most mature evidence context | Protocolized bacterial engineering, especially Type I-F systems | Broad laboratory and therapeutic-model literature, with efficiency and delivery varying by edit and cell type |
| What cannot be inferred | An optimized E. coli efficiency cannot be transferred to mammalian cells or other CAST subtypes | A result from one edit, locus or delivery method is not a universal prime-editing rate |
No matched head-to-head experiment establishes that one platform is categorically more efficient, precise or safe. A useful comparison starts by describing the intended edit and experimental context.

How CRISPR-associated transposases work
Targeting and insertion machinery
CASTs combine CRISPR-based DNA recognition with transposition. In the Type I-F workflow described by the bacterial protocol, a complex called QCascade contains the CRISPR RNA (crRNA) and the proteins TniQ, Cas8, Cas7 and Cas6. A separate TnsABC transposase complex contains TnsA, the endonuclease; TnsB, the transposase; and TnsC, an ATPase. QCascade identifies the genomic address, while TnsABC executes insertion of the DNA cargo.
The Type I-F systems in that protocol use a 32-nucleotide guide to recognize a 32-base-pair target adjacent to a 5′-CN-3′ PAM. These are system-specific constraints, not universal properties of every CAST family. Other CAST subtypes can have different guide architectures, PAMs, accessory factors and insertion rules.
Where the cargo lands
Insertion occurs about 50 base pairs downstream of the targeted site in the described Type I-F setup. Type I-F insertion products can also contain a five-base-pair target-site duplication. The offset and duplication are useful for planning a construct and interpreting genotyping results, but they should be treated as subtype- and system-dependent features rather than promises for every CAST.

The protocol reports robust integration for payloads of roughly 300 bp to 10 kb. It cautions that the complete size range has not been systematically investigated. In the reported E. coli experiments, mini-transposons of about 500–1,000 bp gave optimal efficiencies under certain conditions; moving substantially smaller or larger can reduce performance.

After promoter and vector optimization, the authors reported integration efficiencies approaching 100% in that specific bacterial setup. This is not a general CAST rate. It reflects an optimized host, construct design, locus and assay, and cannot be compared directly with a mammalian experiment, a different CAST subtype or a different delivery protocol.
Practical CAST workflow for bacterial genome engineering
The following sequence reflects the published Type I-F bacterial workflow. Each step should be adapted to the host strain, CAST subtype, vector architecture and selection system.
- Define the insertion site. Choose the genomic locus, desired orientation and cargo boundaries. Check whether the locus has a compatible subtype-specific PAM and whether the approximately 50-base-pair downstream insertion position is acceptable.
- Design the crRNA. For the described Type I-F system, design a 32-nucleotide guide next to a 5′-CN-3′ PAM. Confirm that the guide is compatible with the QCascade and vector system being used; guide length and PAM rules cannot be assumed across CAST families.
- Build the payload. Assemble the DNA to be integrated, including promoters, coding sequences, regulatory elements and any required terminal sequences. Keep the intended payload within the experimentally supported range while recognizing that efficiency can change with sequence composition and size.
- Select vectors and promoters. Clone the guide and payload into the compatible vector or vectors. Promoter strength, copy number and the balance between targeting and transposase components can materially affect activity.
- Deliver the constructs. The protocol discusses bacterial transformation, electroporation and conjugation. Choose the route that fits the strain and plasmid architecture, and include delivery and selection controls.
- Recover and select cells. Culture under the specified selection conditions, then isolate independent colonies or populations. Avoid treating a resistant colony as proof of correctly structured insertion.
- Confirm the junctions. Use PCR across both cargo–genome junctions, followed by sequencing. qPCR can help estimate copy number or population-level integration, but it does not replace junction sequencing.
- Check genomic context. Examine the expected insertion offset and any target-site duplication. Profile plausible off-target insertion sites when the application requires high confidence in locus specificity.
Controls that prevent misleading CAST results
- A no-guide or non-targeting control reveals background integration and selection artifacts.
- A payload-free control helps separate transposase activity from effects caused by the cargo itself.
- Independent clones show whether the genotype is reproducible or came from a rare rearrangement.
- Long-range PCR or whole-locus sequencing can detect partial payloads, tandem copies and unexpected rearrangements that short amplicons miss.
How prime editing works
PE2: nicking plus reverse transcription
PE2 combines a Cas9 H840A nickase with an engineered Moloney murine leukemia virus (M-MLV) reverse transcriptase. The nickase cuts only one DNA strand. A pegRNA supplies both targeting information and the sequence-writing template: its primer-binding site (PBS) anneals to the newly created 3′ DNA end, and its reverse-transcription template (RTT) encodes the intended edit.

This creates an edited DNA intermediate that competes with the original, unedited strand. Cellular DNA repair and replication processes resolve that intermediate, so the final product depends on the edit sequence, pegRNA design and cell context.

PE3: an additional opposite-strand nick
PE3 adds a second guide that nicks the opposite DNA strand. In reported contexts, this can increase editing efficiency by biasing repair toward the edited strand. It also adds another guide-design decision and another nicking event, so it is not a guaranteed improvement and should not be described as universally better than PE2.
Edits prime editing can write
Prime editing can install all 12 possible single-base conversion types, as well as small insertions, small deletions and combinations of these changes. Published applications include short sequence tags and edits to regulatory elements. The basic PE2 and PE3 systems are not equivalent to unrestricted large-fragment insertion methods.
For larger insertions, researchers have explored coupling prime editing with recombinases or other extensions. Those approaches add components and design constraints; they should be reported separately from the standard prime-editing capability.
Prime-editing workflow
- Specify the exact sequence change. Write the reference and desired alleles, including the intended insertion or deletion length and any nearby bystander bases that must remain unchanged.
- Identify candidate PAMs. Search the target region for PAMs compatible with the Cas9 nickase variant in use. The PAM determines which strand can be nicked and where the pegRNA must bind.
- Design the pegRNA. Select a PBS and RTT that place the edit in a workable position relative to the nick. Evaluate alternative PBS and RTT lengths or sequences rather than relying on a single design.
- Choose PE2 or PE3. Start with PE2 when minimizing additional nicking is important. Consider PE3 when a second guide is justified by the expected efficiency gain and the locus tolerates the extra nick.
- Deliver editor and guide components. Use the delivery format appropriate for the cell type—such as plasmid, RNA or viral components—while accounting for expression duration, cargo capacity and toxicity. Delivery remains a major source of variation between experiments.
- Allow editing and recover cells. Collect DNA at a time point that captures the expected editing window. If a clonal genotype is required, enrich or isolate clones only after confirming that the bulk population contains the intended edit.
- Sequence the target deeply. Quantify the intended product, unedited sequence, indels, bystander substitutions and partial products. Sanger traces can miss low-frequency alleles; amplicon deep sequencing is preferable when allele distributions matter.
- Assess off-target sites. Test computationally predicted and experimentally plausible sites, using an assay sensitive enough for the application. A clean on-target readout does not establish genome-wide specificity.
Choosing by the edit you need
| Desired outcome | Usually the more natural starting point | Reason and qualification |
|---|---|---|
| Insert a fluorescent reporter, enzyme cassette or other multi-hundred-base-pair payload in a bacterium | CAST | The Type I-F protocol is built around targeted payload integration and reports robust activity from about 300 bp to 10 kb in its bacterial context. |
| Change one nucleotide without adding a large cassette | Prime editing | Prime editing directly encodes the desired substitution in the RTT and supports all 12 single-base conversion types. |
| Create a short insertion or deletion | Prime editing | Small indels are a central use case, subject to pegRNA design and locus-dependent efficiency. |
| Add a short tag or alter a regulatory motif | Prime editing | These edits fit the sequence-writing model and avoid building a separate transposon payload. |
| Install a larger sequence in a mammalian cell | Neither should be selected from the bacterial CAST rate alone | Mammalian CAST work is developmental, while larger prime-editing insertions generally require recombinase-assisted or other extended strategies. |
| Engineer a non-bacterial organism | Context-dependent | Compare validated delivery, host-factor requirements, locus data and repair outcomes for the exact organism and cell type. |
Organism and delivery context change the answer
Bacterial systems
CASTs currently have their clearest practical footing in bacteria. The protocol provides a complete design-to-validation workflow, identifies compatible vector approaches and discusses transformation, electroporation and conjugation. It also describes pSPIN and related vectors and identifies Addgene as a source of CAST constructs. Availability of a construct does not guarantee compatibility with a particular strain, payload or targeting site.

Prime editing can also be used in bacterial systems, but the appropriate editor, expression schedule and repair environment still need to be optimized for the host. A bacterial result from one platform does not automatically transfer to the other.
Mammalian cells
CAST applications in mammalian cells remain developmental. The bacterial protocol notes advances with Type I-F and Type V-K systems in human cells, while also identifying unresolved needs: higher efficiency, better on-target specificity and less dependence on additional host factors. A 2025 review likewise describes human-cell CAST engineering as ongoing.
Prime editing has a broader mammalian literature, including therapeutic-model studies, but delivery, editor expression, pegRNA stability, cell state and repair outcomes remain limiting variables. Broader literature does not turn any single efficiency figure into a universal expectation.

Specificity, byproducts and safety checks
Neither platform should be judged by the intended edit alone. CAST experiments need confirmation that the full cargo inserted at the expected locus, rather than as a partial, rearranged or multi-copy product. Because the transposase can potentially act at unintended sites, profiling plausible off-target insertions is part of a responsible workflow.
Best Value
Prime editing avoids the original CRISPR method’s planned double-strand break, but it still makes a single-strand nick and depends on repair and replication. Its byproducts can include unedited alleles, indels, unwanted substitutions, pegRNA-derived sequence changes and, in PE3, outcomes associated with the second nick. Measure these products rather than inferring safety from the editor name.
- Define an acceptance threshold before analyzing samples: intended allele fraction, maximum indel rate, allowable bystanders and copy-number limits.
- Use independent biological replicates and, when possible, independently derived clones.
- Sequence both junctions for insertions and the complete edited amplicon for prime-editing experiments.
- Use orthogonal confirmation—such as long-read sequencing, copy-number analysis or phenotype testing—when the application depends on structural integrity.
- Separate editing efficiency from functional performance. A high fraction of edited alleles does not prove that the inserted gene is expressed correctly or that a regulatory edit has the expected effect.
How to interpret efficiency claims
Efficiency is meaningful only with its denominator and conditions attached. The near-100% CAST figure was obtained after promoter and vector optimization in the described bacterial system. It is not a platform-wide estimate, and it should not be placed beside a prime-editing percentage from another locus as if the numbers were a controlled comparison.
For both methods, report at least the host or cell type, locus, guide and PAM configuration, payload or edit size, delivery format, selection scheme, time point, assay and whether the percentage refers to bulk cells or isolated clones. A bulk-population percentage can look high while masking a mixture of correctly edited, partially edited and unedited cells.
Common failure modes and corrective actions
CAST insertion is absent or weak
- Recheck the subtype-specific PAM and guide length; the 32-nucleotide and 5′-CN-3′ rules apply to the described Type I-F system, not all CASTs.
- Confirm that the payload is assembled correctly and that its size has not moved outside the tested range.
- Revisit promoter balance, vector architecture and delivery efficiency before changing the genomic target.
- Test an alternative nearby site if the locus has poor chromatin or sequence context for the selected system.
CAST colonies are selected but mis-genotyped
- Sequence both insertion junctions and test for partial payloads.
- Check for target-site duplication and the expected downstream offset.
- Use long-range or long-read assays when tandem copies or rearrangements are plausible.
Prime editing gives many indels or bystanders
- Compare alternative pegRNA PBS and RTT designs.
- Reconsider PE3 if the second nick increases unwanted products more than it improves the intended edit.
- Test a different PAM orientation or editor configuration when available.
- Extend the analysis beyond the intended base to quantify all alleles in the amplicon.
Prime editing is efficient in one cell type but not another
- Check editor and pegRNA delivery, expression duration and cell viability.
- Account for differences in DNA repair, replication state and chromatin accessibility.
- Do not infer that a pegRNA sequence will retain its performance after changing cell type, locus or delivery format.
A decision framework for experimental planning
- Classify the edit. Is it a payload insertion, a single-base change, a short indel or a larger rearrangement?
- Fix the biological context. Name the organism, cell type, locus, ploidy and delivery route before comparing methods.
- Check targeting constraints. For CAST, verify subtype, PAM, guide and insertion offset. For prime editing, verify PAM, nick orientation, PBS and RTT design space.
- Set the acceptable byproducts. Decide in advance how much unedited sequence, indel formation, bystander editing or structural variation is tolerable.
- Plan validation before construction. Choose junction PCR, amplicon sequencing, copy-number tests, off-target assays and functional readouts before ordering vectors or guides.
- Compare like with like. If both platforms are tested, hold locus, cell population, delivery conditions, selection and measurement time point constant. Without that control, the result is a technology demonstration, not a fair ranking.
What the evidence supports—and what it does not
The strongest CAST evidence summarized here is a detailed bacterial protocol, not a clinical-readiness assessment. It supports practical design rules for Type I-F systems, payload insertion and genotypic validation. It does not establish that every CAST family shares those rules or that bacterial efficiencies apply in human cells.
The prime-editing evidence supports a mechanism for writing defined substitutions and small indels, plus a growing set of design and delivery strategies. It does not provide a single efficiency, safety or precision number that applies across all edits.
“We are often confronted with a simple question, ‘which gene editing technique is the best?’; the simple answer is ‘there isn’t one’.”
—2024 Gene Therapy review authors
That conclusion is practical rather than evasive: choose CAST when the central problem is targeted DNA insertion in a validated host and system; choose prime editing when the central problem is writing a defined small sequence change; and treat every cross-platform comparison as conditional on the exact experiment.
